The complete mitochondrial genome of an edible mushroom, Sparassis crispa.

ABSTRACT: Sparassis crispa, also known as cauliflower mushroom, is a widely used medicinal mushroom in traditional Chinese medicine due to the presence of bioactive substances with pharmacological activity. Here, we report a complete mitochondrial genome sequence of S. crispa consisting of 139,253 bp containing 47 genes including 15 protein-coding genes, 27 transfer RNA, and 5 ribosomal RNA genes obtained from 40.406 Mb genome containing 18,917 predicted contigs using raw data of next-generation sequencing having 85.4% Q30. The overall base composition of S. crispa was 26.47% G-C and 73.53% A-T. The phylogenetic tree based on atp6 sequence data showed its close relationship with Sparassis radicata. The complete mitochondrial genome sequence of S. crispa provides an essential and important DNA molecular data for further phylogenetic and evolutionary analysis of S. crispa.

Genome sequence of the cauliflower mushroom Sparassis crispa (Hanabiratake) and its association with beneficial usage.

Project description:Sparassis crispa (Hanabiratake) is a widely used medicinal mushroom in traditional Chinese medicine because it contains materials with pharmacological activity. Here, we report its 39.0-Mb genome, encoding 13,157 predicted genes, obtained using next-generation sequencing along with RNA-seq mapping data. A phylogenetic analysis by comparison with 25 other fungal genomes revealed that S. crispa diverged from Postia placenta, a brown-rot fungus, 94 million years ago. Several features specific to the genome were found, including the A-mating type locus with the predicted genes for HD1 and HD2 heterodomain transcription factors, the mitochondrial intermediate peptidase (MIP), and the B-mating type locus with seven potential pheromone receptor genes and three potential pheromone precursor genes. To evaluate the benefits of the extract and chemicals from S. crispa, we adopted two approaches: (1) characterization of carbohydrate-active enzyme (CAZyme) genes and β-glucan synthase genes and the clusters of genes for the synthesis of second metabolites, such as terpenes, indoles and polyketides, and (2) identification of estrogenic activity in its mycelial extract. Two potential β-glucan synthase genes, ScrFKS1 and ScrFKS2, corresponding to types I and II, respectively, characteristic of Agaricomycetes mushrooms, were newly identified by the search for regions homologous to the reported features of β-glucan synthase genes; both contained the characteristic transmembrane regions and the regions homologous to the catalytic domain of the yeast β-glucan synthase gene FKS1. Rapid estrogenic cell-signaling and DNA microarray-based transcriptome analyses revealed the presence of a new category of chemicals with estrogenic activity, silent estrogens, in the extract. The elucidation of the S. crispa genome and its genes will expand the potential of this organism for medicinal and pharmacological purposes.

Complete mitochondrial genome of the edible mushroom Singerocybe alboinfundibuliformis (Clitocybaceae, Agaricales).

Project description:Singerocybe alboinfundibuliformis (Seok et al.) Yang, Qin & Takah 2014 is an edible mushroom distributed in several East or Southeast Asian countries. Herein, we report the mitochondrial genome of S. alboinfundibuliformis based on Illumina sequencing data. The overall length of the mitochondrial genome is 64,279 bp, with a GC content of 29.0%. It contains 14 typical protein-coding genes, 27 tRNA genes, two rRNA genes, and 13 intergenic ORFs. Most of these genes (39 out of 56) are transcribed at the forward strand, and few (17 out of 56) are transcribed at the reverse strand. Among these genes, only the rnl gene is invaded by an intron, and all other genes are intron-free. Phylogenetic analysis based on mitochondrial amino acid sequences supports the phylogenetic position of S. alboinfundibuliformis in Clitocybaceae, being close to Lepista sordida (Schumach.) Singer 1951. This study serves as a springboard for future investigation on fungal evolution in Clitocybaceae.

The complete mitochondrial genome of the edible mushroom Grifola frondosa.

Project description:The culinary-medicinal mushroom Grifola frondosa is widely cultivated in East Asia. In this study, the complete mitochondrial genome of G. frondosa was determined using Illumina sequencing. The circular molecule was 197,486 bp in length with a content of 25.01% GC, which was one of the largest mitochondrial genomes in the order Polyporales. A total of 39 known genes encoding 13 common mitochondrial genes, 24 tRNA genes, 1 ribosomal protein s3 gene (rps3), and 1 DNA polymerase gene (dpo) were predicted in this genome. The phylogenetic analysis showed that G. frondosa clustered together with Sparassis crispa, Laetiporus sulphureus, Wolfiporia cocos, and Taiwanofungus camphoratus. The complete mitochondrial genome reported here may provide new insight into genetic information and evolution for further studies.

The complete mitochondrial genome of the Agrocybe aegerita, an edible mushroom.

Project description:Agrocybe aegerita is a medicinally and nutritionally important edible basidiomycete. Despite previous phylogenetic studies, the taxonomy of A. aegerita complex remains unclear due to lacking of resolutive data. Herein, the complete mitochondrial genome of A. aegerita is reported and analyzed. The mitogenome length was 116,329 bp, with a GC content of 27.6%, include 17 typical protein-coding genes, two ribosomal protein genes (rps3), two ribosomal RNA genes and a set of 32 transfer RNA genes. A phylogenetic analyses using complete mitogenome in Agaricales showed that A. aegerita is closely related to the genus Pleurotus and represents a clade clearly independent from other Agaricales species.

Project description:The complete mitochondrial genome of Phlebopus portentosus was determined using Illumina sequencing. The circular genome is 42,963 bp in length with GC content of 21.37%. It contains 14 putative protein-coding genes, the ribosomal RNA subunits and 23 tRNAs, all located on the same strand. The evolutionary relationships between P. portentosus and other 23 representative basidiomycete species were revealed based on sequences at the 14 concatenated mitochondrial protein-coding genes.

The complete mitochondrial genome of the edible Basidiomycete mushroom Thelephora ganbajun.

Project description:The complete mitochondrial genome of the edible fungus Thelephora ganbajun was determined using Illumina sequencing. This mitogenome is a circular molecule of 52,857 bp in length with a GC content of 25.73%. Gene prediction showed that the mitogenome codes 28 tRNAs, 2 pseudo-tRNAs, and 21 known and 7 hypothetical proteins. The evolutionary relationships between Th. ganbajun and other representative species based on the mitogenome are consistent with those based on nuclear genes. The mitogenome information of Th. ganbajun should contribute to our understanding of the diversity and evolution of Thelephorales.

The complete mitochondrial genome of a wild edible mushroom, Russula griseocarnosa.

Project description:Russula griseocarnosa is a wild edible ectomycorrhizal mushroom in southern China. In this study, we assembled the complete mitochondrial genome of R. griseocarnosa. Its total length was 60995 bp with a GC content of 21% and contained a total of 52 genes, including 14 standard protein-coding genes, two rRNA genes, 21 tRNA genes and 15 free-standing open reading frames (ORFs). Phylogenetic analysis reflected that the evolutionary processes between R. griseocarnosa and some agaricomycetes.

Rapid Characterization of Chemical Components in Edible Mushroom Sparassis crispa by UPLC-Orbitrap MS Analysis and Potential Inhibitory Effects on Allergic Rhinitis.

Project description:Sparassis crispa is a kind of edible fungus widely grows in the north temperate zone, which shows various medicinal properties. Due to the complexity of chemical constitutes of this species, few investigations have acquired a comprehensive configuration for the chemical profile of it. In this study, a strategy based on ultra-high performance liquid chromatography (UPLC) combined with Orbitrap mass spectrometer (MS) was established for rapidly characterizing various chemical components in S. crispa. Through the summarized MS/MS fragmentation patterns of reference compounds and systematic identification strategy, a total of 110 components attributed to six categories were identified for the first time. Moreover, allergic rhinitis (AR) is a worldwide inflammatory disease seriously affecting human health, and the development of drugs to treat AR has been a topic of interest. It has been reported that the extracts of S. crispa showed obvious inhibitory effects on degranulation of mast cell- and allergen-induced IgE and proinflammatory mediators, but the active components and specific mechanism were still not clear. Src family kinases (SFKs) participate in the initial stage of allergy occurrence, which are considered the targets of AR treatment. Herein, on the basis of that self-built chemical database, virtual screening was applied to predict the potential SFKs inhibitors in S. crispa, using known crystal structures of Hck, Lyn, Fyn, and Syk as receptors, followed by the anti-inflammatory activity evaluation for screened hits by intracellular calcium mobilization assay. As results, sparoside A was directly confirmed to have strong anti-inflammatory activity with an IC50 value of 5.06 ± 0.60 μM. This study provides a useful elucidation for the chemical composition of S. crispa, and demonstrated its potential inhibitory effects on AR, which could promote the research and development of effective agents from natural resources.

Complete mitochondrial genome of the edible Basidiomycete mushroom Thelephora aurantiotincta (Aphyllophorales: Thelephoraceae) from China.

Project description:The complete mitochondrial genome of Thelephora aurantiotincta, an edible Basidiomycete mushroom species with ecological and economic value is reported in this study. The whole genome is a circular molecule 50,672 bp in length and encodes 42 genes as follows: 15 protein-coding genes, two rRNA genes and 25 tRNA genes. The A, T, C, G contents in the genome are 35.60%, 35.31%, 13.89%, and 15.20%, respectively. Phylogenetic analysis revealed a close relationship between T. aurantiotincta and T. ganbajun. This is the first complete mitochondrial genome for T. aurantiotincta that will be useful for providing basic genetic information for this important species.
