Sampling-based estimation for massive survival data with additive hazards model.

ABSTRACT: For massive survival data, we propose a subsampling algorithm to efficiently approximate the estimates of regression parameters in the additive hazards model. We establish consistency and asymptotic normality of the subsample-based estimator given the full data. The optimal subsampling probabilities are obtained via minimizing asymptotic variance of the resulting estimator. The subsample-based procedure can largely reduce the computational cost compared with the full data method. In numerical simulations, our method has low bias and satisfactory coverage probabilities. We provide an illustrative example on the survival analysis of patients with lymphoma cancer from the Surveillance, Epidemiology, and End Results Program.

High-Dimensional Mediation Analysis Based on Additive Hazards Model for Survival Data.

Project description:Mediation analysis has been extensively used to identify potential pathways between exposure and outcome. However, the analytical methods of high-dimensional mediation analysis for survival data are still yet to be promoted, especially for non-Cox model approaches. We propose a procedure including "two-step" variable selection and indirect effect estimation for the additive hazards model with high-dimensional mediators. We first apply sure independence screening and smoothly clipped absolute deviation regularization to select mediators. Then we use the Sobel test and the BH method for indirect effect hypothesis testing. Simulation results demonstrate its good performance with a higher true-positive rate and accuracy, as well as a lower false-positive rate. We apply the proposed procedure to analyze DNA methylation markers mediating smoking and survival time of lung cancer patients in a TCGA (The Cancer Genome Atlas) cohort study. The real data application identifies four mediate CpGs, three of which are newly found.

Analysis of two-phase sampling data with semiparametric additive hazards models.

Project description:Under the case-cohort design introduced by Prentice (Biometrica 73:1-11, 1986), the covariate histories are ascertained only for the subjects who experience the event of interest (i.e., the cases) during the follow-up period and for a relatively small random sample from the original cohort (i.e., the subcohort). The case-cohort design has been widely used in clinical and epidemiological studies to assess the effects of covariates on failure times. Most statistical methods developed for the case-cohort design use the proportional hazards model, and few methods allow for time-varying regression coefficients. In addition, most methods disregard data from subjects outside of the subcohort, which can result in inefficient inference. Addressing these issues, this paper proposes an estimation procedure for the semiparametric additive hazards model with case-cohort/two-phase sampling data, allowing the covariates of interest to be missing for cases as well as for non-cases. A more flexible form of the additive model is considered that allows the effects of some covariates to be time varying while specifying the effects of others to be constant. An augmented inverse probability weighted estimation procedure is proposed. The proposed method allows utilizing the auxiliary information that correlates with the phase-two covariates to improve efficiency. The asymptotic properties of the proposed estimators are established. An extensive simulation study shows that the augmented inverse probability weighted estimation is more efficient than the widely adopted inverse probability weighted complete-case estimation method. The method is applied to analyze data from a preventive HIV vaccine efficacy trial.

Predicting the Survival Time for Bladder Cancer Using an Additive Hazards Model in Microarray Data.

Project description:BackgroundOne substantial part of microarray studies is to predict patients' survival based on their gene expression profile. Variable selection techniques are powerful tools to handle high dimensionality in analysis of microarray data. However, these techniques have not been investigated in competing risks setting. This study aimed to investigate the performance of four sparse variable selection methods in estimating the survival time.MethodsThe data included 1381 gene expression measurements and clinical information from 301 patients with bladder cancer operated in the years 1987 to 2000 in hospitals in Denmark, Sweden, Spain, France, and England. Four methods of the least absolute shrinkage and selection operator, smoothly clipped absolute deviation, the smooth integration of counting and absolute deviation and elastic net were utilized for simultaneous variable selection and estimation under an additive hazards model. The criteria of area under ROC curve, Brier score and c-index were used to compare the methods.ResultsThe median follow-up time for all patients was 47 months. The elastic net approach was indicated to outperform other methods. The elastic net had the lowest integrated Brier score (0.137±0.07) and the greatest median of the over-time AUC and C-index (0.803±0.06 and 0.779±0.13, respectively). Five out of 19 selected genes by the elastic net were significant (P<0.05) under an additive hazards model. It was indicated that the expression of RTN4, SON, IGF1R and CDC20 decrease the survival time, while the expression of SMARCAD1 increase it.ConclusionThe elastic net had higher capability than the other methods for the prediction of survival time in patients with bladder cancer in the presence of competing risks base on additive hazards model.

Sample size under the additive hazards model.

Project description:The additive hazards model can be easier to interpret and in some cases fits better than the proportional hazards model. However, sample size formulas for clinical trials with time to event outcomes are currently based on either the proportional hazards assumption or an assumption of constant hazards.The goal is to provide sample size formulas for superiority and non-inferiority trials assuming an additive hazards model but no specific distribution, along with evaluations of the performance of the formulas.Formulas are presented that determine the required sample size for a given scenario under the additive hazards model. Simulations are conducted to ensure that the formulas attain the desired power. For illustration, the non-inferiority sample size formula is applied to the calculations in the SPORTIF III trial of stroke prevention in atrial fibrillation.Simulation results show that the sample size calculations lead to the correct power. Estimation of a partially linear additive model for data from an outcome-dependent sampling design with a continuous outcome.

Project description:Outcome-dependent sampling (ODS) designs have been well recognized as a cost-effective way to enhance study efficiency in both statistical literature and biomedical and epidemiologic studies. A partially linear additive model (PLAM) is widely applied in real problems because it allows for a flexible specification of the dependence of the response on some covariates in a linear fashion and other covariates in a nonlinear non-parametric fashion. Motivated by an epidemiological study investigating the effect of prenatal polychlorinated biphenyls exposure on children's intelligence quotient (IQ) at age 7 years, we propose a PLAM in this article to investigate a more flexible non-parametric inference on the relationships among the response and covariates under the ODS scheme. We propose the estimation method and establish the asymptotic properties of the proposed estimator. Simulation studies are conducted to show the improved efficiency of the proposed ODS estimator for PLAM compared with that from a traditional simple random sampling design with the same sample size. The data of the above-mentioned study is analyzed to illustrate the proposed method.

Improving the efficiency of estimation in the additive hazards model for stratified case-cohort design with multiple diseases.

Project description:The case-cohort study design has often been used in studies of a rare disease or for a common disease with some biospecimens needing to be preserved for future studies. A case-cohort study design consists of a random sample, called the subcohort, and all or a portion of the subjects with the disease of interest. One advantage of the case-cohort design is that the same subcohort can be used for studying multiple diseases. Stratified random sampling is often used for the subcohort. Additive hazards models are often preferred in studies where the risk difference, instead of relative risk, is of main interest. Existing methods do not use the available covariate information fully. We propose a more efficient estimator by making full use of available covariate information for the additive hazards model with data from a stratified case-cohort design with rare (the traditional situation) and non-rare (the generalized situation) diseases. We propose an estimating equation approach with a new weight function. The proposed estimators are shown to be consistent and asymptotically normally distributed. Simulation studies show that the proposed method using all available information leads to efficiency gain and stratification of the subcohort improves efficiency when the strata are highly correlated with the covariates. Our proposed method is applied to data from the Atherosclerosis Risk in Communities study.

Goodness-of-fit inference for the additive hazards regression model with clustered current status data.

Project description:Clustered current status data are frequently encountered in biomedical research and other areas that require survival analysis. This paper proposes graphical and formal model assessment procedures to evaluate the goodness of fit of the additive hazards model to clustered current status data. The test statistics proposed are based on sums of martingale-based residuals. Relevant asymptotic properties are established, and empirical distributions of the test statistics can be simulated utilizing Gaussian multipliers. Extensive simulation studies confirmed that the proposed test procedures work well for practical scenarios. This proposed method applies when failure times within the same cluster are correlated, and in particular, when cluster sizes can be informative about intra-cluster correlations. The method is applied to analyze clustered current status data from a lung tumorigenicity study.

Estimation and Inference of Quantile Regression for Survival Data Under Biased Sampling.

Project description:Biased sampling occurs frequently in economics, epidemiology, and medical studies either by design or due to data collecting mechanism. Failing to take into account the sampling bias usually leads to incorrect inference. We propose a unified estimation procedure and a computationally fast resampling method to make statistical inference for quantile regression with survival data under general biased sampling schemes, including but not limited to the length-biased sampling, the case-cohort design, and variants thereof. We establish the uniform consistency and weak convergence of the proposed estimator as a process of the quantile level. We also investigate more efficient estimation using the generalized method of moments and derive the asymptotic normality. We further propose a new resampling method for inference, which differs from alternative procedures in that it does not require to repeatedly solve estimating equations. It is proved that the resampling method consistently estimates the asymptotic covariance matrix. The unified framework proposed in this article provides researchers and practitioners a convenient tool for analyzing data collected from various designs. Simulation studies and applications to real datasets are presented for illustration. Supplementary materials for this article are available online.

High-dimensional, massive sample-size Cox proportional hazards regression for survival analysis.

Project description:Survival analysis endures as an old, yet active research field with applications that spread across many domains. Continuing improvements in data acquisition techniques pose constant challenges in applying existing survival analysis methods to these emerging data sets. In this paper, we present tools for fitting regularized Cox survival analysis models on high-dimensional, massive sample-size (HDMSS) data using a variant of the cyclic coordinate descent optimization technique tailored for the sparsity that HDMSS data often present. Experiments on two real data examples demonstrate that efficient analyses of HDMSS data using these tools result in improved predictive performance and calibration.

Model-based inference for small area estimation with sampling weights.

Project description:Obtaining reliable estimates about health outcomes for areas or domains where only few to no samples are available is the goal of small area estimation (SAE). Often, we rely on health surveys to obtain information about health outcomes. Such surveys are often characterised by a complex design, stratification, and unequal sampling weights as common features. Hierarchical Bayesian models are well recognised in SAE as a spatial smoothing method, but often ignore the sampling weights that reflect the complex sampling design. In this paper, we focus on data obtained from a health survey where the sampling weights of the sampled individuals are the only information available about the design. We develop a predictive model-based approach to estimate the prevalence of a binary outcome for both the sampled and non-sampled individuals, using hierarchical Bayesian models that take into account the sampling weights. A simulation study is carried out to compare the performance of our proposed method with other established methods. The results indicate that our proposed method achieves great reductions in mean squared error when compared with standard approaches. It performs equally well or better when compared with more elaborate methods when there is a relationship between the responses and the sampling weights. The proposed method is applied to estimate asthma prevalence across districts.
