The collections of vascular plants (9,000 specimens) were imaged in December 2019 and January 2020. Databasing and georeferencing of the specimens from the TUL Herbarium was performed by the staff members of the Tula State Lev Tolstoy Pedagogical University and Tula Local History Museum. Digital collections of the TUL Herbarium are fully available in the Moscow Digital Herbarium (https://plant.depo.msu.ru/) and GBIF (https://doi.org/10.15468/ca08cm).

Project description:BackgroundWorld herbaria with 387.5M specimens (Thiers 2019) are being rapidly digitised. At least 79.9M plant specimens (20.6%) are already databased throughout the globe in the standard form of GBIF-mediated data. The contribution of smaller herbaria has been steadily growing over the last few years due to cost reduction, usage of platforms and solutions developed by the leaders. A web-resource the Moscow Digital Herbarium (Seregin 2020b) was launched by the Lomonosov Moscow State University in October, 2016 for publication of specimens imaged and databased in the Moscow University Herbarium (MW). As of 31 December 2018, the web-portal included 968,031 images of 971,732 specimens digitised in MW. This dataset is available in GBIF (Seregin 2020). The global trend is largely the same in Russia, where a dozen herbaria started to scan their holdings after imaging of the nation's second largest herbarium (Kislov et al. 2017, Kovtonyuk et al. 2019, Seregin 2020a). In 2019, we started to use Moscow Digital Herbarium as a web-repository for digitised herbarium specimens from some Russian collections, starting with the Herbarium of Tsitsin Main Botanical Gaden, Russian Academy of Sciences (MHA). Due to this, a single-university system became a multi-institutional consortium in April 2019 (Seregin 2020a). The dataset of the Moscow collections and partly of the Eastern European collections of the MHA Herbarium is now available in GBIF (Seregin and Stepanova 2020).New informationMHA Herbarium imaged 64,008 specimens from Moscow Region and partly from other regions of Eastern Europe at 600 dpi and provided key metadata. These data are now fully available in the Moscow Digital Herbarium and GBIF. Complete georeferencing of the specimens from the City of Moscow was a key task in 2020. As of May 2020, 50,324 specimens, including 49,732 specimens from Russia, have been georeferenced (78.6%) and 39,448 specimens have fully-captured label transcriptions (61.6%). Based on these data, we give a detailed overview of the collections including spatial, temporal and taxonomic description of the dataset.

Project description:BackgroundThe Central Siberian Botanical Garden of the Siberian Branch of the Russian Academy of Sciences (CSBG SB RAS) is the largest botanical institution in the Asian part of Russia. Founded in 1946, CSBG SB RAS is historically a consortium of two herbarium collections with their own acronyms (NS and NSK) and registration in the Index Herbariorum (Thiers 2020).At present the NS+NSK collections contain about 800,000 herbarium specimens comprising vascular plants (680,000), mosses (25,000), lichens (80,000) and fungi (15,000) gathered, not only in Siberia, but also in the European part of Russia and other parts of the Eurasian and American continents. CSBG SB RAS has the third largest collection in Russia after the Komarov Botanical Institute of RAS (LE) and Moscow State University (MW) collections.The dataset consists of 5,384 records of digitised herbarium specimens of vascular plants belonging to 111 families, collected since the 19th century in 54 administrative regions from the European part of Russia and kept in NS+NSK collections. Herbarium specimens were digitised using two special scanners, both ObjectScan 1600, according to international standards, at 600 dpi, with a barcode, 24-colour scale and spatial scale bar and placed into the CSBG SB RAS Digital Herbarium. For each specimen, the species name, locality, collection date, collector, ecology and revision label are recorded. More than 94% of the records have coordinates that fall within the area of European Russia, west of the Ural Mountains.New informationA total of 5,384 records of vascular plant occurrences with 94.8% geolocations in the territory of the European Russia West of the Ural Mountains were entered.

Project description:BackgroundThe Skvortsov Herbarium of the Tsitsin Main Botanical Garden, Russian Academy of Sciences (MHA) in the 1945-1980s dealt with vascular plants and only scattered occasional collections of bryophytes and lichens were accumulated there without special arrangement. Since the late 1980s, the bryophyte studies in the MHA Herbarium became permanent and several projects were started since then, including the currently conducted "Moss Flora of Russia". There are many white spots on the map of bryophyte exploration of Russia, but one of the most conspicuous was Yakutia, the largest administrative unit of Russia, covering 3,081,000 km2. Yana-Indigirka Region, originally defined as a floristic region, includes Verkhoyansky Range and some smaller adjacent mountain areas. It is the largest amongst the bryofloristic regions in Russia, but exploration of its territory, which is difficult to access, remains far from complete.New informationSeveral expeditions of the Institute for Biological Problems of Cryolithozone, Siberian Branch of Russian Academy of Sciences, and the Main Botanical Garden, Russian Academy of Sciences in 2000-2018 yielded in many bryophyte specimens, partly published in a number of papers. This dataset comprehensively represents the diversity of mosses of the Region. It includes 7,738 records of moss specimens preserved in the MHA Herbarium.

Project description:BackgroundThe present-day demand for digital availability of distributional data in biodiversity studies requires a special effort in assembling and editing the data otherwise scattered in paper literature and herbarium collections, which can be poorly accessible or little understood to present-day users and especially automatic data processors. Our project on developing the information resource for the vascular plant flora of Murmansk Region, Russia, includes processing and making digitally available all the data on the taxonomy and distribution of this flora. So far, published distribution maps are limited to the old set in the Flora of Murmansk Region (published in 1953-1966) and the Red Data Book of Murmansk Region (ed. 2, published in 2014). These publications did not take into account the main part of the herbarium collections kept at the Kandalaksha Strict Nature Reserve, which are the basis for numerous local publications that appear scattered and, therefore, little accessible nowadays.New informationWe present a complete dataset of all holdings of vascular plants in the Herbarium of the Kandalaksha Strict Nature Reserve, totalling 10,218 specimens collected during 1947-2019, which are referable to 764 species and 19 subspecies. All specimens were georeferenced with the utmost precision available. This dataset offers a complete and dense coverage of the Nature Reserve's territory (islands and adjacent mainland coastal areas of the Barents and White Seas, Murmansk Region and Republic of Karelia, Russia); these data are little represented in herbarium collections elsewhere.

Project description:BackgroundRyazan Oblast, situated in the central part of European Russia, has a long tradition of biodiversity research. Large distributional, ecological and phenological data on various taxonomic groups are available from this territory, mainly in the form of paper publications items, undigitised museum collections and archival sources. The purpose of this dataset is to deliver floristic materials, collected by the authors in the Meshchera Lowlands in the form of GBIF-mediated electronic data, to a wider audience. The dataset covers wild tracheophytes (native species, naturalised aliens and casuals) of the Meshchersky National Park. In 2020, it was used for the production of grid maps in "Flora of the Meschchersky National Park: checklist and atlas".New informationThe dataset contains 14,476 grid records of 817 taxa (806 species and hybrids, ten species aggregates and one genus). Most of the records (82.4%) were made in the field by A.V. Shcherbakov, M.V. Kazakova, N.V. Lyubeznova and A.D. Pastushenko in 2017 and 2018. The dataset includes only one occurrence per species per grid square. Georeferences are based on the WGS84 grid scheme with 55 squares measuring ca. 25 km2 (2.5' lat. × 5' long.). Each occurrence is linked to the corresponding grid square centroid; therefore, actual coordinates, habitat details and voucher information are unavailable. As of September 2021, the dataset on the flora of the Meshchersky National Park represents the second largest dataset on the biodiversity of Ryazan Oblast, Russia, published in GBIF.

Project description:This data paper describes a specimens' dataset of the Catalonian threatened vascular plants conserved in five public Catalonian herbaria (BC, BCN, HGI, HBIL and MTTE). Catalonia is an administrative region of Spain that includes large autochthon plants diversity and 199 taxa with IUCN threatened categories (EX, EW, RE, CR, EN and VU). This dataset includes 1,618 records collected from 17th century to nowadays. For each specimen, the species name, locality indication, collection date, collector, ecology and revision label are recorded. More than 94% of the taxa are represented in the herbaria, which evidence the paper of the botanical collections as an essential source of occurrence data.

Project description:The HIV/AIDS epidemic in Russia is growing, with approximately 100,000 people infected annually. Molecular epidemiology can provide insight into the structure and dynamics of the epidemic. However, its applicability in Russia is limited by the weakness of genetic surveillance, as viral genetic data are only available for <1 per cent of cases. Here, we provide a detailed description of the HIV-1 epidemic for one geographic region of Russia, Oryol Oblast, by collecting and sequencing viral samples from about a third of its known HIV-positive population (768 out of 2,157 patients). We identify multiple introductions of HIV-1 into Oryol Oblast, resulting in eighty-two transmission lineages that together comprise 66 per cent of the samples. Most introductions are of subtype A (315/332), the predominant HIV-1 subtype in Russia, followed by CRF63 and subtype B. Bayesian analysis estimates the effective reproduction number Re for subtype A at 2.8 [1.7-4.4], in line with a growing epidemic. The frequency of CRF63 has been growing more rapidly, with the median Re of 11.8 [4.6-28.7], in agreement with recent reports of this variant rising in frequency in some regions of Russia. In contrast to the patterns described previously in European and North American countries, we see no overrepresentation of males in transmission lineages; meanwhile, injecting drug users are overrepresented in transmission lineages. This likely reflects the structure of the HIV-1 epidemic in Russia dominated by heterosexual and, to a smaller extent, people who inject drugs transmission. Samples attributed to men who have sex with men (MSM) transmission are associated with subtype B and are less prevalent than expected from the male-to-female ratio for this subtype, suggesting underreporting of the MSM transmission route. Together, our results provide a high-resolution description of the HIV-1 epidemic in Oryol Oblast, Russia, characterized by frequent interregional transmission, rapid growth of the epidemic, and rapid displacement of subtype A with the recombinant CRF63 variant.

Project description:BackgroundThe herbarium of the South-Siberian Botanical Garden of Altai State University (ALTB) houses the largest collection of plants from the Altai Mountain Country (AMC), an area that extends across Russia, Kazakhstan, Mongolia and China. The collection of ALTB includes more than 450,00 specimens, making it the seventh largest in Russia and the fourth largest amongst Russian university herbaria. Altai State University (ASU), the home of ALTB, is one of the most important centres of academic education and research in Siberia and the Russian Far East. It is a sociocultural centre that provides a distinguished learning environment for undergraduate and graduate students in many scholarly and professional fields, meeting the needs of today's knowledge-based post-industrial society and contributing to regional development. It actively promotes international cooperation and strategic collaboration amongst countries of the AMC in the fields of science, education and culture. In particular, the activities of the South-Siberian Botanical Garden include: development of measures to protect rare and endangered plant species, research on the flora and vegetation of the AMC, preparation and publication of a multi-volume work "Flora Altaica", monographic study of individual plant groups, conducting laboratory classes, summer practicals and special courses. The main purpose of this article is to attract the attention of the scientific community to the botanical research of transboundary territory of the Altai Mountain Country (Russia, Kazakhstan, China and Mongolia) and to the future development of digital plant collections in partnership with Global Biodiversity Information Facility (GBIF).New informationThe Virtual Herbarium ALTB (Russian interface - altb.asu.ru) is the largest digital collection of plants from the transboundary territory of the Altai Mountain Country and the main source of primary material for the "Flora Altaica" project (http://altaiflora.asu.ru/en/). Since 2017, when Altai State University became a GBIF data publisher, data from the Virtual Herbarium ALTB has been exported to the dataset "Virtual Herbarium ALTB (South-Siberian Botanical Garden)" in GBIF. Currently, it includes images and data from 22,466 vascular plants, of which 67% have geographic coordinates (accessed on 30.03.2021). Most of the specimens have been collected since 1977, with the most intensive collecting years being 1995-2008. In 2019, the label-data table of the Virtual Herbarium ALTB was modified to bring it into conformity with the Darwin Core specification (http://altb.asu.ru/). This effectively solved the major impediment to sharing plant diversity data from the AMC and adjacent regions in a multilingual environment.

It includes only one occurrence per species per grid square, thereby recently confirmed earlier records are not duplicated. Georeferences are based on the WGS84 grid scheme with 342 squares with areas ranging from 94.7 km2 in the northernmost part to 98.2 km2 on the southern boundary (5' lat. × 10' long.). Each occurrence is linked to the corresponding grid square centroid, therefore actual coordinates, habitat details and voucher information are unavailable. In late 2011, the earlier version of the dataset was used for the production of grid maps in the standard "Flora of Vladimir Oblast: checklist and atlas". Additional records, obtained during field excursions of 2012 and 2013, were fully included in the "Flora of Vladimir Oblast: grid data analysis". The stable version of the dataset with 123,054 grid records (as of 1867-2013) was published in GBIF in 2017.New informationData obtained in the field during 2014-2020, as well as those extracted from recently published sources, were digitised, structured and finally published in GBIF in April 2021. The last update added 7,000 new grid records. Currently, "Flora of Vladimir Oblast, Russia: an updated grid dataset (1867-2020)" contains 130,054 unique occurrences of 1,465 vascular plant taxa (species, hybrids, species aggregates) from Vladimir Oblast and tiny parts of the adjacent areas. The average number of grid records has grown over the seven years from 363 to 380 species. The grid occurrences are largely based on the field studies by the author, performed during 1999-2020 (121,737 records), as well as on data extracted from the relevant literature, unpublished sources, herbarium collections and citizen science projects (8,317 records). The taxonomic backbone of the occurrence grid dataset follows the accompanying checklist dataset to ensure correct cross-linking of the names. As of April 2021, the dataset on the Vladimir Oblast flora represents the fourth largest dataset on vascular plants of Russia published in GBIF.

Project description:This paper describes the herbarium (COFC) dataset of vascular plants of the University of Cordoba (SW Spain). This dataset is made up of two collections, the General collection (61,377 specimens) and the Historical collection (1,614 specimens). This study has focused mainly on the General collection, which contains the largest number of vascular plant specimens, predominantly angiosperms, mainly provincial and regional (Andalusia, Spain), but also with a good representation of other areas of the Iberian Peninsula and neighboring countries. The place of collection is specified in 99.7% of the labels, about 35% being georeferenced, and it is estimated that, currently, about 86% of the material housed in the herbarium has been databased using Elysia v1.0. software. With more than 178 families, 1,178 genera, and 3,750 species, this collection not only has educational importance, but is a valuable research tool that has been useful for the development of important works such as "Flora Vascular de Andalucía Occidental" and the "Flora iberica". The dataset described in this paper is registered with GBIF (accessible at https://doi.org/10.15468/fdzzal).
