Complete mitochondrial genome of the lemon damsel, Pomacentrus moluccensis (Perciformes, Pomacentridae).

ABSTRACT: Pomacentrus moluccensis Bleeker, 1853 (Pomacentridae) is a bright yellow damselfish. Here, we assembled a complete 16,801 bp genome for P. moluccensis mitochondrion by employing the Illumina MiSeq platform. The complete mitochondrial genome contained 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, two ribosomal RNA (rRNA) genes, and one putative control region. The overall genomic structure of P. moluccensis mitochondrion was conserved with the gene arrangements of mitogenomes published in subfamily Pomacentrinae, and phylogenetic analysis confirmed the sister relationship among the genus Amblyglyphidodon, Amphiprion, and Chrysiptera. This complete mitochondrial DNA information of P. moluccensis will provide essential molecular reference to elucidate the geographical distribution, the phylogenetic relationship, and evolutionary history of the damselfish genus Pomacentrus.

Project description:The complete mitochondrial genome of marine fish Abudefduf bengalensis was sequenced by the high throughput sequencing method. The genome of this species is 16,776 bp in length, consisting of 13 protein-coding genes, 22 tRNA genes, two rRNA genes and one large non-coding region. The gene arrangement of A. bengalensis is identical to that of other common fishes. Phylogenetic tree based on 13 protein-coding genes shows that the clade of genus Abudefduf has a closer phylogenetic relationship to the lineage of genus Amphiprion and Premnas biaculeatus than to Labracinus cyclophthalmus.

The complete mitochondrial genome of the damsel bug Alloeorhynchus bakeri (Hemiptera: Nabidae).

Project description:The complete sequence of the mitochondrial DNA (mtDNA) of the damsel bug, Alloeorhynchus bakeri, has been completed and annotated in this study. It represents the first sequenced mitochondrial genome of heteropteran family Nabidae. The circular genome is 15, 851 bp in length with an A+T content of 73.5%, contains the typical 37 genes that are arranged in the same order as that of the putative ancestor of hexapods. Nucleotide composition and codon usage are similar to other known heteropteran mitochondrial genomes. All protein-coding genes (PCGs) use standard initiation codons (methionine and isoleucine), except COI, which started with TTG. Canonical TAA and TAG termination codons are found in eight protein-coding genes, the remaining five (COI, COII, COIII, ND5, ND1) have incomplete termination codons (T or TA). PCGs of two strands present opposite CG skew which is also reflected by the nucleotide composition and codon usage. All tRNAs have the typical clover-leaf structure, except the dihydrouridine (DHU) arm of tRNA(Ser (AGN))which forms a simple loop as known in many other metazoa. Secondary structure models of the ribosomal RNA genes of A. bakeri are presented, similar to those proposed for other insect orders. There are six domains and 45 helices and three domains and 27 helices in the secondary structures of rrnL and rrnS, respectively. The major non-coding region (also called control region) between the small ribosomal subunit and the tRNA(Ile )gene includes two special regions. The first region includes four 133 bp tandem repeat units plus a partial copy of the repeat (28 bp of the beginning), and the second region at the end of control region contains 4 potential stem-loop structures. Finally, PCGs sequences were used to perform a phylogenetic study. Both maximum likelihood and Bayesian inference analyses highly support Nabidae as the sister group to Anthocoridae and Miridae.

Project description:The complete mitochondrial genome of Lycodes tanakae was sequenced for the first time from its muscle tissue using the next-generation sequencing method. Its mitochondrial genome was 16,594 base pairs in length, containing 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and one control region. Its overall A, C, G, and T contents were 25.6%, 30.6%, 18.7%, and 25.2%, respectively. Its, A?+?T content (50.8%) was slightly higher than its G?+?C content (49.2%). A phylogenetic tree was built using 10 belonging to the order Perciformes and two species belonging to the order Scorpaeniformes.

Project description:The complete mitochondrial genome sequence of Archamia macropterus was determined. The complete mitochondrial genome was 16,513?bp in length and contained 13 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and 2 non-coding region (the control region and the origin of light strand replication). The overall base composition was A 26.37%, T 25.61%, C 30.80%, and G 17.22%. All protein-coding genes started with an ATG initiation codon, except COI used GTG. With the exception of ND6, all other genes were encoded on the heavy strand, the NJ tree demonstrated that A. macropterus has a closest relationship with Cheilodipterus quinquelineatus and Apogon semilineatus.

Project description:Cheilinus oxycephalus is a marine fish species, belonging to the family Labridae and naturally distributed in Indo-Pacific waters. We obtained the first complete mitochondrial genome of this species using next-generation sequencing technology. This genome is 17,698?bp, and contains 13 protein-coding genes, 2 rRNAs, 22 tRNAs, and a D-loop region. These genes are mostly encoded on the heavy strand except for ND6 and eight tRNA genes. The AT content is 52.32%. These characteristics are similar to other bony fish. This mitochondrial genome would be used as a resource for phylogenetic reconstruction.

Project description:Analysis of the marine black prickleback Xiphister atropurpureus Kittlitz using 76?bp paired-end Illumina sequences resulted in the assembly of its complete mitogenome. The mitogenome is 16,518?bp in length and contains an origin of light strand replication (OL), control region, 22 tRNA, 2 rRNA, and 13 protein-coding genes. Content and organization of the X. atropurpureus mitogenome is consistent with other teleost. Phylogenetic analysis of X. atropurpureus resolves it in a clade with another member of the Stichaeidae, Chirolophis japonicus Herzenstein.

Project description:The complete mitochondrial genome of Osphronemus goramy was sequenced and characterized in this study. It is 16,526?bp in length and contains 13 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes and 1 non-coding control region (D-loop). The overall base composition of the heavy strand of O. goramy mtDNA is 29.64% A, 25.74% T, 30.11% C and 14.52% G. The phylogenetic result showed that there exists a close relationship among those genus within Anabantoidei. All results in this study provided an important data set for phylogenetic and taxonomic analyses of Osphronemus species.

The complete mitochondrial genome of Acanthogobius stigmothonus (Perciformes, Gobiidae).

Project description:The complete mitochondrial genome of Acanthogobius stigmothonus is first sequenced in this study. This genome was 16,666 bp in size and contained 37 classic genes, including 13 protein-coding genes, 22 transfer RNA genes and two ribosomal RNA genes. The gene organization and nucleotide composition were the same with those found in most other Gobiidae fishes. Among 37 genes, 28 were encoded by the heavy strand, while nine were encoded by the light strand. The total nucleotide composition of this genome was 27.4% for adenine (A), 17.6% for guanine (G), 28.2% for cytosine (C), and 26.8% for thymine (T), with a high A + T content of 54.2%. This study will provide a better understanding of population genetic diversity of A. stigmothonus and offer useful information for future studies concerning Gobiidae mitogenome evolution.

The complete mitochondrial genome of Callionymus olidus (Perciformes Callionymidae).

Project description:In this study, we present the complete mitogenome and a phylogenetic analysis of Callionymus olidus, determined by long PCR and primer walking methods. The complete mitochondrial genome is a circular molecule of 16,491 bp in length and contains the same set of 37 mitochondrial genes (13 protein-coding genes, 2 ribosomal RNA (rRNA), 22 transfer RNA (tRNA)), and a control region as other bony fishes. The base composition of the entire mitogenome showed a slight excess of AT bias. The entire mitogenome data produced in this study provides the genomic resources available for future evolutionary studies.
