The complete mitochondrial genome of Pyropia pulchra (Bangiophyceae, Rhodophyta).

ABSTRACT: Pyropia pulchra (Hollenberg) S.C. Lindstrom & Hughey is a foliose seaweed in Bangiales order distributed in North America. We assembled the complete mitochondrial genome sequence of Pyropia pulchra (33,190 bp), and annotated 26 protein-coding genes, 24 transfer RNAs, and 2 ribosomal RNAs. We analyzed a maximum likelihood tree using conserved 23 mitochondrial genes from Bangiales species. The mitochondrial phylogeny of Bangiales species shows a strong monophyletic relationship of genus Pyropia, and the taxonomic position of P. pulchra within the genus.

Minimally destructive sampling of type specimens of Pyropia (Bangiales, Rhodophyta) recovers complete plastid and mitochondrial genomes.

Project description:Plant species, including algae and fungi, are based on type specimens to which the name of a taxon is permanently attached. Applying a scientific name to any specimen therefore requires demonstrating correspondence between the type and that specimen. Traditionally, identifications are based on morpho-anatomical characters, but recently systematists are using DNA sequence data. These studies are flawed if the DNA is isolated from misidentified modern specimens. We propose a genome-based solution. Using 4 × 4 mm(2) of material from type specimens, we assembled 14 plastid and 15 mitochondrial genomes attributed to the red algae Pyropia perforata, Py. fucicola, and Py. kanakaensis. The chloroplast genomes were fairly conserved, but the mitochondrial genomes differed significantly among populations in content and length. Complete genomes are attainable from 19(th) and early 20(th) century type specimens; this validates the effort and cost of their curation as well as supports the practice of the type method.

A chromosome-level genome assembly of Pyropia haitanensis (Bangiales, Rhodophyta).

Project description:Pyropia haitanensis (Bangiales, Rhodophyta), a major economically important marine crop, is also considered as an ideal research model of Rhodophyta to address several major biological questions such as sexual reproduction and adaptation to intertidal abiotic stresses. However, comparative genomic analysis to decipher the underlying molecular mechanisms is hindered by the lack of high-quality genome information. Therefore, we integrated sequencing data from Illumina short-read sequencing, PacBio single-molecule sequencing and BioNano optical genome mapping. The assembled genome was approximately 53.3 Mb with an average GC% of 67.9%. The contig N50 and scaffold N50 were 510.3 kb and 5.8 Mb, respectively. Additionally, 10 superscaffolds representing 80.9% of the total assembly (42.7 Mb) were anchored and orientated to the 5 linkage groups based on markers and genetic distance; this outcome is consistent with the karyotype of five chromosomes (n = 5) based on cytological observation in P. haitanensis. Approximately 9.6% and 14.6% of the genomic region were interspersed repeat and tandem repeat elements, respectively. Based on full-length transcriptome data generated by PacBio, 10,903 protein-coding genes were identified. The construction of a genome-wide phylogenetic tree demonstrated that the divergence time of P. haitanensis and Porphyra umbilicalis was ~204.4 Ma. Interspecies comparison revealed that 493 gene families were expanded and that 449 were contracted in the P. haitanensis genome compared with those in the Po. umbilicalis genome. The genome identified is of great value for further research on the genome evolution of red algae and genetic adaptation to intertidal stresses.

The complete mitochondrial genome of Neoporphyra dentata (Bangiales, Rhodophyta).

Project description:Neoporphyra dentata (Kjellman) L.-E. Yang & J. Brodie, 2020 is an economically valuable species in seaweed aquaculture in the southwest coastal regions of Korea. Here, we report the complete mitogenome information of N. dentata using Illumina Miseq platform permitted assembly of a circular mitochondrial genome of 26,807 bp from N. dentata consisting of 29.9% GC contents, 9 protein coding genes (PCGs), 2 ribosomal RNA genes (12S rRNA and 16S rRNA), 23 transfer RNA (tRNA) genes, and a non-coding region. The overall nucleotide composition was A: 38%, T: 32%, C: 14.7%, and G: 15.2%. The mitochondrial genome of N. dentata contributes to revealing the phylogenetic relationships among species of the Bangiaceae family.

The complete mitochondrial genome of a wild-collected Kappaphycus malesianus (Solieriaceae, Rhodophyta).

Project description:Kappaphycus malesianus is a red seaweed farmed primarily for its carrageenan, a polysaccharide important in the food and pharmaceutical industries. Among the commercially cultivated Kappaphycus species, only K. malesianus has no mitogenome data available. Here, we assembled the mitochondrial genome of K. malesianus from next-generation sequencing data. The circular mitogenome consisted of 25,250 base pairs (bp) with a GC content of 30.25%. These values were comparable to previously sequenced solieriacean mitogenomes. Structural features, such as the stem-loop and hairpin, which were previously reported in other rhodophytes mitochondrial DNA, were also identified. The annotated genes (24 protein-coding genes, 24 tRNA genes, and 2 rRNA genes) were arranged in an order similar to the other available solieriacean mitogenomes. Lastly, phylogenetic analysis using 23 predicted protein domains showed the sister relationship of K. malesianus with other Kappaphycus species.

Complete mitochondrial genome of the freshwater red alga Lympha mucosa (Rhodophyta).

Project description:We present the complete mitochondrial genome of a newly described freshwater red alga Lympha mucosa. The genome was sequenced using the Illumina MiSeq platform. The circular mitochondrial genome is 25,191 bp, contains 46 genes (24 CDS, 20 tRNA, and 2 rRNA), and has an overall GC content of 27.5%. Phylogenetic analyses of the cox1 gene show the placement of Lympha mucosa within the strictly freshwater order Batrachospermales. The four mitochondrial genomes within the subclass Nemaliophycidae sequenced to date are highly conserved in terms of genome size, gene content, and gene synteny.

Complete mitochondrial genome and phylogenetic analysis of the marine red alga Polyopes affinis (Rhodophyta: Halymeniales)

Project description:Abstract Polyopes affinis ((Harvey) Kawaguchi & Wang, 2002) is a red alga in the order Halymeniales of the phylum Rhodophyta. The entire mitogenome of P. affinis was sequenced and compared to related Halymeniales species. The entire circular-mitogenome is 25,988 bp long, has 27.59% GC content, and comprises 25 protein-coding genes (CDS), 23 transfer RNA (tRNA) genes, and three ribosomal RNA (rRNA) genes. In terms of gene synteny and tRNA composition, the P. affinis mitogenome differs significantly from that of P. lancifolius. Phylogenetic analysis shows P. affinis mitogenome in a branch sister to P. lancifolius, indicating a close relationship with other Halymeniales species.

Complete mitochondrial genome of Polyopes lancifolius and comparison with related species in Halymeniales (Rhodophyta).

Project description:Polyopes lancifolius is a species of Halymeniales, the fifth species-rich order within Rhodophyta. Using next-generation sequencing techniques, we recovered the complete mitochondrial genome of P. lancifolius, i.e. total 26,142 bp in length with 31% GC contents. A total of 49 functional genes were annotated, including 24 protein-coding, 23 transfer RNA, and 2 ribosomal RNA genes. The gene content and synteny have been highly congruent to those of the other halymenialean species, such as Grateloupia taiwanensis, G. filicina, and Grateloupia angusta. Interestingly, the cox1 intron and intronic Open Reading Frame (ORF) are absent in P. lancifolius, that are existed in the other three halymenialean species.

Complete sequence of mitochondrial DNA of Gracilaria tenuistipitata (Rhodophyta).

Project description:We sequenced and analysed the complete mitogenome of Gracilaria tenuistipitata. The complete G. tenuistipitata mitogenome is 25,819 bp long, containing 50 genes, including 24 protein-coding genes, one intron, two rRNA genes, 23 tRNA genes, and one unidentified open reading frame. Twenty-three of the 24 (95.83%) protein-coding genes ended with the TAA stop codon, and one (4.17%) with TAG (rps3 gene). All protein-coding genes in G. tenuistipitata were found to contain the start codon ATG. Phylogenetic analysis revealed that G. tenuistipitata clustered with G. chilensis. The complete mitochondrial genome sequence provided here should be useful for elucidation of Gracilaria evolution.
