The complete mitochondrial genome of large odorous frog, Odorrana graminea (Amphibia: Ranidae) and phylogenetic analysis.

ABSTRACT: The mitochondrial genome of Odorrana graminea was sequenced and analyzed. The complete mitochondrial genome is 18,106 bp in length, including 13 protein-coding genes (PCGs), 2 ribosomal RNA genes, 21 transfer RNA genes, and a control region (D-loop). All PCGs are initiated by ATN codons, except for GTG for COI and ND5. Five PCGs use a common stop codon of TAA or TAG, whereas COI terminats with AGG as stop codon; ND6 with AGA; the other six ends with an incomplete stop codon (a single stop nucleotide T). The analysis results based on Bayesian inference method provide a useful resource for the phylogenetic studies of superfamily Ranoidea.

A new odorous frog species of Odorrana (Amphibia, Anura, Ranidae) from Guizhou Province, China.

Project description:The frog genus Odorrana is distributed across east and southeastern Asia. Based on morphological differences and molecular phylogenetics, a new species of the genus occurring from Leigong Mountain in Guizhou Province, China is described. Phylogenetic analyses based on DNA sequences of the mitochondrial 12S rRNA, 16S rRNA, and ND2 genes supported the new species as an independent lineage. The uncorrected genetic distances between the 12S rRNA, 16S rRNA, and ND2 genes between the new species and its closest congener were 5.0%, 4.9%, and 16.3%, respectively. The new species is distinguished from its congeners by a combination of the following characters: body size moderate (SVL 39.1-49.4 mm in males, 49.7 mm in female); head width larger than head length; tympanum distinctly visible; small rounded granules scattered all over dorsal body and limbs; dorsolateral folds absent; heels overlapping when thighs are positioned at right angles to the body; tibiotarsal articulation reaching the level between eye to nostril when leg stretched forward; vocal sacs absent in male and nuptial pads present on the base of finger I.

A new species of the odorous frog genus Odorrana (Amphibia, Anura, Ranidae) from southwestern China.

Project description:The genus Odorrana is widely distributed in the mountains of East and Southeastern Asia. An increasing number of new species in the genus have been recognized especially in the last decade. Phylogenetic studies of the O. schmackeri species complex with wide distributional range also revealed several cryptic species. Here, we describe a new species in the species complex from Guizhou Province of China. Phylogenetic analyses based on mitochondrial DNA indicated the new species as a monophyly clustered into the Odorrana clade and sister to O. schmackeri, and nuclear DNA also indicated it as an independent lineage separated from its related species. Morphologically, the new species can be distinguished from its congeners based on a combination of the following characters: (1) having smaller body size in males (snout-vent length (SVL) <43.3 mm); (2) head longer than wide; (3) dorsolateral folds absent; (4) tympanum of males large and distinct, tympanum diameter twice as long as width of distal phalanx of finger III; (5) two metacarpal tubercles; (6) relative finger lengths: II < I < IV < III; (7) tibiotarsal articulation reaching to the level between eye to nostril when leg stretched forward; (8) disks on digits with circum-marginal grooves; (9) toes fully webbed to disks; (10) the first subarticular tubercle on fingers weak; (11) having white pectoral spinules, paired subgular vocal sacs located at corners of throat, light yellow nuptial pad on the first finger in males.

Population genetic diversity of an odorous frog Odorrana grahami (Amphibia: Anura: Ranidae) in relation to conservation based on mitochondrial DNA.

Project description:The diskless-fingered odorous frog Odorrana grahami is widely distributed in the high-altitude mountains in the southwestern China and northern Indochina regions. In this study, a comparative analysis of the mitochondrial COI gene sequences was performed to examine the population genetic diversity of 76 individuals from 10 localities across the distributional range of the species. Haplotype diversity and nucleotide diversity were 0.605 and 0.00199, respectively, in the total population. An AMOVA indicated that 47.3% of the total variation originated from variation within individual populations and 52.7% came from variation between the 10 geographic populations. Tests of neutral evolution indicated that a recent expansion occurred in total population. The findings provide useful information for the conservation of this species.

Sequence and analysis of the complete mitochondrial genome of the Wuchuan Odorous Frog Odorrana wuchuanensis (Anura: Ranidae).

Project description:The complete mitochondrial genome of the Wuchuan Odorous Frog was 18,256 bp in length including 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes, and a control region and was similar to that of typical vertebrates. The base composition was 27.89% A, 29.00% C, 15.34% G, and 27.78% T. All genes were encoded on the H-strand except ND6 and eight tRNA genes (tRNAPro, tRNAGln, tRNAAla, tRNAAsn, tRNACys, tRNATyr, tRNASer, and tRNAGlu), which were encoded on the L-strand. The phylogenetic relationship of Anura based on complete mitochondrial genomes showed that O. wuchuanesis is closest to O. margaretae with strong support and the genetic distance between Ranidae, Dicroglossidae, and Rhacophoridae was closer than others.

Female large odorous frogs (Odorrana graminea) prefer males with higher nonlinear vocal components.

Project description:In anurans, the complexity of courtship calls may affect female mate choice. The current study suggests that nonlinear phenomena (NLP) components can contribute to increasing complexity in courtship calls and attracting female attention. The results of a recent study showed that calls of large odorous frog (Odorrana graminea) contained NLP components. However, whether the nonlinear components of courtship calls in O. graminea improve male attractiveness remains unknown. We hypothesized that female O. graminea would prefer males producing calls with a higher proportion of NLP components (P-NLP-C). To test this hypothesis, we recorded the advertisement calls of 28 males and confirmed that the P-NLP-C was significantly positively related to body size. We also measured the body size of natural amplectant males and non-amplectant males in the field and found that amplectant males had larger body sizes than non-amplectant males, and the results of two-choice amplexus experiments similarly revealed a female preference for males with larger body sizes. Additionally, phonotaxis experiments also revealed that females preferred male calls with a high P-NLP-C. The results suggest that a higher P-NLP-C in calls can enhance male attractiveness, and the P-NLP-C may provide key information about male body conditions for female O. graminea. Our study provides a new insight for better understanding the role of NLP in anuran mate selection.

Discovery of a new limestone karst-restricted odorous frog from northern Guangdong, China (Anura, Ranidae, Odorrana).

Project description:Karstic landscapes play an important role in biodiversity formation and often contain high levels of endemism. However, site-endemic taxa in karstic landscapes are being threatened by exploitation and weak legal protection. In this study, we describe Odorranaconcelata Wang, Zeng, & Lin, sp. nov., a limestone karst-restricted odorous frog from northern Guangdong, China. This new species shows distinctive genetic divergence and morphological differences from its congeners. Phylogenetic results suggest that the new species represents an independent lineage that is grouped with O.lipuensis and O.liboensis based on the mitochondrial 16S and 12S ribosomal RNA genes. We recommend the new species be listed as Vulnerable (VU) in the IUCN categorization as it is only known from the type locality with limited microhabitats and is threatened by habitat degradation.

Transcriptome profile of the green odorous frog (Odorrana margaretae).

Project description:Transcriptome profiles provide a practical and inexpensive alternative to explore genomic data in non-model organisms, particularly in amphibians where the genomes are very large and complex. The odorous frog Odorranamargaretae (Anura: Ranidae) is a dominant species in the mountain stream ecosystem of western China. Limited knowledge of its genetic background has hindered research on this species, despite its importance in the ecosystem and as biological resources. Here we report the transcriptome of O. margaretae in order to establish the foundation for genetic research. Using an Illumina sequencing platform, 62,321,166 raw reads were acquired. After a de novo assembly, 37,906 transcripts were obtained, and 18,933 transcripts were annotated to 14,628 genes. We functionally classified these transcripts by Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG). A total of 11,457 unique transcripts were assigned to 52 GO terms, and 1,438 transcripts were assigned to 128 KEGG pathways. Furthermore, we identified 27 potential antimicrobial peptides (AMPs), 50,351 single nucleotide polymorphism (SNP) sites, and 2,574 microsatellite DNA loci. The transcriptome profile of this species will shed more light on its genetic background and provide useful tools for future studies of this species, as well as other species in the genus Odorrana. It will also contribute to the accumulation of amphibian genomic data.

The complete mitochondrial genome of Odorrana grahami (Anura: Ranidae).

Project description:The mitochondrial genome of the Disckless-fingered Odorous Frog, Odorrana grahami (Anura: Ranidae), was sequenced using high-throughput sequencing technology. The genome length was 17864 bp, including 22 tRNA genes, 13 protein-coding genes, 2 rRNA genes and 1 control region (D-loop). The AT content of the mitochondrial genome was 55.9%. The composition of mitochondrial genome of O. grahami is similar to that of other species of the genus Odorrana. Phylogenetic analysis of the mitochondrial genomes of six congeners shows that O. grahami is sister to O. margaretae, but the analysis using 16S rRNA gene of additional congeners do not resolve their relationships.

The complete mitochondrial DNA for the Fujian Bamboo-leaf Frog Odorrana exiliversabilis (Anura: Ranidae) by next-generation sequencing.

Project description:The complete mitochondrial DNA (mtDNA) for Odorrana exiliversabilisLi, Ye and Fei 2001 (Anura: Ranidae) was determined in this study. The length of complete mtDNA was 17,122 bp, including 13 PCGs (COI-III, ND1-6, ND4L, ATP6, ATP8 and CYTB), 25 tRNA genes, 2 rRNA genes, 2 non-coding regions of a L-strand replication origin and a control region. The overall base composition of the sequence is 28.27% T, 28.27% C, 28.52% A, and 14.94% G, with a total A + T content of 56.79%. The phylogenetic tree showed that O. exiliversabilis was the sister species of O. tormota, and formed a monophyletic clade with other Odorrana species. These data provide a powerful tool for evolutionary biology and population genetics of genus Odorrana.

The mitogenome is a circular molecule of 18 610 bp in length, containing 13 protein-coding genes (PCGs), two ribosomal RNA (rRNA) genes, 21 transfer RNA (tRNA) genes and a non-coding D-loop region (control region). Its gene arrangements are identical to the typical neobatrachian-type except for the loss of tRNAHis gene. Our data provide a useful resource for the phylogenetic studies of genus Odorrana.
