The complete plastid genome of Ficus erecta (Moraceae).

ABSTRACT: Ficus erecta is a wild relative of F. carica, which is an important economic plant. Here, we determined the complete plastid genome of F. erecta using the Illumina paired reads to provide genomic feature resources. The whole plastid genome of F. erecta is 160,603 bp in length, containing two inverted repeats (IRs) of 25,899 bp separated by a large single-copy (LSC 88,640 bp) region and a small single-copy (SSC 20,165 bp) region. The complete plastome sequence of Ficus erecta will provide a useful resource for the evolutionary biology study as well as for the phylogenetic studies.

Project description:The dry root (Radix Fici Hirtae) of Ficus hirta has been used as a traditional herbal medicine in Ling nan regions of China for a long time. As its large market demand, the wild resources of F. hirta have sharply reduced. It is necessary to conduct the study of conservation genetics. However, there is still lack of complete genome information for the research on evolutionary biology, population genetics and phylogeography of this species. Here, we sequenced the complete chloroplast (CP) genome of F. hirta using Next Generation Sequencing technology (NGS). The CP genome of F. hirta is 160,374 bp in length, which contains a large single-copy (LSC) region of 88,446 bp, a small sing-copy (SSC) region of 18,134 bp, and two inverted repeat (IRa and IRb) regions of 26,897 bp. A total of 130 genes were successfully annotated containing 85 protein-coding genes, 37 tRNA genes and 8 rRNA genes. Phylogenetic analysis support genus Ficus is monophyletic and F. hirta is closely related to F. carica within this genus.

The complete chloroplast genome sequence of Ficus altissima (Moraceae).

Project description:Ficus altissima plays an important role on biodiversity in tropical forests. In this study, the complete chloroplast genome sequence and the genome features of F. altissima were analyzed using the Illumina NovaSeq platform. The whole chloroplast genome sequence of F. altissima is 160,251 including a large single-copy region (LSC, 88,468 bp), a small single-copy region (SSC, 20,009 bp), and a pair of repeat regions (IRs, 25,887 bp, each). Further gene annotation revealed the chloroplast genome contains 124 genes, including 79 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. A total of 82 simple sequence repeats (SSRs) were identified in the chloroplast genome. Phylogenetic development was analyzed based on F. altissima with other species of Moraceae. This information will be useful for study on the evolution and genetic diversity of F. altissima in the future.

The complete chloroplast genome sequence of Ficus concinna (Moraceae) from Sichuan province.

Project description:Ficus concinna is an important contributor to tropical forest biodiversity. Here, we provide the first report of the complete F. concinna chloroplast genome, thereby providing a basis for subsequent phylogenetic analyses of the Moraceae family. The final assembled chloroplast genome was 160,331 bp in size and included a 20,018 bp long small single-copy (SSC) region, an 88,541 bp long large single-copy (LSC) region, and two 25,886 bp inverted repeats (IRs). The total content of GC for this chloroplast genome was 42.6%, with respective frequencies of 33.6%, 35.9%, and 28.9% in the SSC, LSC, and IR regions, accordingly. Overall, the chloroplast genome was found to encode 131 genes, comprising 37 tRNAs, 86 protein-coding genes, and 8 rRNAs. Phylogenetic analyses revealed a close relationship between F. concinna and Ficus altissima, consistent with prior research results. Together, these data provide valuable insights regarding the evolution and conserved genetic features of F. concinna.

Here, we assembled the complete chloroplast (cp) genome of F. formosana using Illumina high-throughput sequencing technology. The cp genome size is 160,606 bp, with 35.90% GC content, including a large single copy region (LSC) of 88,668 bp, a small single copy region (SSC) of 20,140 bp and a pair of inverted repeat regions (IRs) of 25,899 bp. It encodes 86 protein-coding, 37 tRNA and 8 rRNA genes. Phylogenetic analysis fully resolved F. formosana on a branch with Ficus erecta within the genus Ficus. The complete cp genome sequence of F. formosana will provide valuable information for species identification and phylogenetic evolution.

The complete chloroplast genome sequence of Ficus beipeiensis (Moraceae), an endemic and endangered plant in China.

Project description:Ficus beipeiensis S.S.Chang is an evergreen plant of Ficus from the family Moraceae. This is an endangered species endemic to China. In terms of economic value, F. beipeiensis are used as a native plant resource of urban landscaping in Chongqing, China. Here, we sequenced, assembled and annotated the chloroplast (cp) genome of F. beipeiensis, and aim to provide genetic resources for this endangered species. The length of cp genome was 160,595 bp, with a large single-copy region (LSC) of 88,683 bp and a small single-copy region (SSC) of 20,160 bp separated by a pair of inverted repeats (IRs) of 25,876 bp. It encodes 110 unique genes, including 76 protein-coding genes, 30 transfer RNA genes, and 4 ribosomal RNA genes. Besides, we reconstructed the phylogeny of Moraceae based on the whole cp genome sequences data set. Phylogenetic analysis shows that all analyzed Ficus species are clustered and form a monophyletic group. Antiaris is a sister group to Ficus. In our maximum likelihood (ML) tree, F. beipeiensis is closely related to F. racemose.

Project description:Ficus sarmentosa is a common climbing fig tree in East Asia in Moraceae, and its particular geographical distributed pattern and on-going radiation evolution make it significant to explore evolutionary history and biogeography of Ficus. In this work, the first complete chloroplast genome of F. sarmentosa was reported using Illumina NovaSeq high-throughput sequencing data. Totally, the whole chloroplast genome of F. sarmentosa is 160,183 bp in length, which includes large single-copy region of 88,307 bp, small single-copy region of 20,080 bp, and two pairs of inverted repeat regions of 25,898 bp. In addition, GC content and microsatellite makers of the genome were explored. Lastly, phylogenetic analysis demonstrated the closest relationship between F. sarmentosa and F. pumila.

Dispersers shape fruit diversity in Ficus (Moraceae).

Project description:Seed dispersal by vertebrates is one of the most common and important plant-animal mutualisms, involving an enormous diversity of fruiting plants and frugivorous animals. Even though plant reproduction depends largely on seed dispersal, evolutionary ecologists have been unable to link co-occurring traits in fruits with differences in behavior, physiology, and morphology of fruit-eating vertebrates. Hence, the origin and maintenance of fruit diversity remains largely unexplained. Using a multivariate phylogenetic comparative test with unbiased estimates of odor and color in figs, we demonstrate that fruit traits evolve in concert and as predicted by differences in the behavior, physiology (perceptive ability) and morphology of their frugivorous seed dispersers. The correlated evolution of traits results in the convergence of general appearance of fruits in species that share disperser types. Observations at fruiting trees independently confirmed that differences in fig traits predict differences in dispersers. Taken together, these results demonstrate that differences among frugivores have shaped the evolution of fruit traits. More broadly, our results underscore the importance of mutualisms in both generating and maintaining biodiversity.

Project description:Ficus erecta, a wild relative of the common fig (F. carica), is a donor of Ceratocystis canker resistance in fig breeding programmes. Interspecific hybridization followed by recurrent backcrossing is an effective method to transfer the resistance trait from wild to cultivated fig. However, this process is time consuming and labour intensive for trees, especially for gynodioecious plants such as fig. In this study, genome resources were developed for F. erecta to facilitate fig breeding programmes. The genome sequence of F. erecta was determined using single-molecule real-time sequencing technology. The resultant assembly spanned 331.6 Mb with 538 contigs and an N50 length of 1.9 Mb, from which 51 806 high-confidence genes were predicted. Pseudomolecule sequences corresponding to the chromosomes of F. erecta were established with a genetic map based on single nucleotide polymorphisms from double-digest restriction-site-associated DNA sequencing. Subsequent linkage analysis and whole-genome resequencing identified a candidate gene for the Ceratocystis canker resistance trait. Genome-wide genotyping analysis enabled the selection of female lines that possessed resistance and effective elimination of the donor genome from the progeny. The genome resources provided in this study will accelerate and enhance disease-resistance breeding programmes in fig.

Chaos of Wolbachia sequences inside the compact fig syconia of Ficus benjamina (Ficus: moraceae).

Project description:Figs and fig wasps form a peculiar closed community in which the Ficus tree provides a compact syconium (inflorescence) habitat for the lives of a complex assemblage of Chalcidoid insects. These diverse fig wasp species have intimate ecological relationships within the closed world of the fig syconia. Previous surveys of Wolbachia, maternally inherited endosymbiotic bacteria that infect vast numbers of arthropod hosts, showed that fig wasps have some of the highest known incidences of Wolbachia amongst all insects. We ask whether the evolutionary patterns of Wolbachia sequences in this closed syconium community are different from those in the outside world. In the present study, we sampled all 17 fig wasp species living on Ficus benjamina, covering 4 families, 6 subfamilies, and 8 genera of wasps. We made a thorough survey of Wolbachia infection patterns and studied evolutionary patterns in wsp (Wolbachia Surface Protein) sequences. We find evidence for high infection incidences, frequent recombination between Wolbachia strains, and considerable horizontal transfer, suggesting rapid evolution of Wolbachia sequences within the syconium community. Though the fig wasps have relatively limited contact with outside world, Wolbachia may be introduced to the syconium community via horizontal transmission by fig wasps species that have winged males and visit the syconia earlier.
