Complete chloroplast genome sequences of two species of Chloris grass, Chloris truncata Sw. and Chloris virgata R.Br.

ABSTRACT: Chloris truncata (windmill grass) and Chloris virgata (feathertop Rhodes grass) are both weedy grass species that have developed resistance to glyphosate in Australia. This paper describes the complete chloroplast genomes of these two species generated by high throughput shotgun sequencing. The chloroplast genome of C. truncata is 135,584?bp and C. virgata is 134,561?bp; both have a GC content of 38%. The gene content and order followed the conserved pattern observed across the subfamily Chloridoideae.

The Complete Chloroplast Genome Sequences of Six Rehmannia Species.

Project description:Rehmannia is a non-parasitic genus in Orobanchaceae including six species mainly distributed in central and north China. Its phylogenetic position and infrageneric relationships remain uncertain due to potential hybridization and polyploidization. In this study, we sequenced and compared the complete chloroplast genomes of six Rehmannia species using Illumina sequencing technology to elucidate the interspecific variations. Rehmannia plastomes exhibited typical quadripartite and circular structures with good synteny of gene order. The complete genomes ranged from 153,622 bp to 154,055 bp in length, including 133 genes encoding 88 proteins, 37 tRNAs, and 8 rRNAs. Three genes (rpoA, rpoC2, accD) have potentially experienced positive selection. Plastome size variation of Rehmannia was mainly ascribed to the expansion and contraction of the border regions between the inverted repeat (IR) region and the single-copy (SC) regions. Despite of the conserved structure in Rehmannia plastomes, sequence variations provide useful phylogenetic information. Phylogenetic trees of 23 Lamiales species reconstructed with the complete plastomes suggested that Rehmannia was monophyletic and sister to the clade of Lindenbergia and the parasitic taxa in Orobanchaceae. The interspecific relationships within Rehmannia were completely different with the previous studies. In future, population phylogenomic works based on plastomes are urgently needed to clarify the evolutionary history of Rehmannia.

Response of Chloris truncata to moisture stress, elevated carbon dioxide and herbicide application.

Project description:Herbicide resistance has been observed in Chloris truncata, an Australian native C4 grass and a summer-fallow weed, which is common in no-till agriculture situations where herbicides are involved in crop management. To investigate the role of drought and increased atmospheric carbon dioxide (CO2) in determining weed growth, three trials were conducted using a 'glyphosate-resistant' and a 'glyphosate-susceptible' biotype. The first two trials tested the effect of herbicide (glyphosate) application on plant survival and growth under moisture stress and elevated CO2 respectively. A third trial investigated the effect on plant growth and reproduction under conditions of moisture stress and elevated CO2 in the absence of herbicide. In the first trial, water was withheld from half of the plants prior to application of glyphosate to all plants, and in the second trial plants were grown in either ambient (450 ppm) or elevated CO2 levels (750 ppm) prior to, and following, herbicide application. In both biotypes, herbicide effectiveness was reduced when plants were subjected to moisture stress or if grown in elevated CO2. Plant productivity, as measured by dry biomass per plant, was reduced with moisture stress, but increased with elevated CO2. In the third trial, growth rate, biomass and seed production were higher in the susceptible biotype compared to the resistant biotype. This suggests that a superior ability to resist herbicides may come at a cost to overall plant fitness. The results indicate that control of this weed may become difficult in the future as climatic conditions change.

The complete chloroplast genome sequences for four Amaranthus species (Amaranthaceae).

Project description:The amaranth genus contains many important grain and weedy species. We further our understanding of the genus through the development of a complete reference chloroplast genome. A high-quality Amaranthus hypochondriacus (Amaranthaceae) chloroplast genome assembly was developed using long-read technology. This reference genome was used to reconstruct the chloroplast genomes for two closely related grain species (A. cruentus and A. caudatus) and their putative progenitor (A. hybridus). The reference genome was 150,518 bp and possesses a circular structure of two inverted repeats (24,352 bp) separated by small (17,941 bp) and large (83,873 bp) single-copy regions; it encodes 111 genes, 72 for proteins. Relative to the reference chloroplast genome, an average of 210 single-nucleotide polymorphisms (SNPs) and 122 insertion/deletion polymorphisms (indels) were identified across the analyzed genomes. This reference chloroplast genome, along with the reported simple sequence repeats, SNPs, and indels, is an invaluable genetic resource for studying the phylogeny and genetic diversity within the amaranth genus.

Complete chloroplast genome sequences of two endangered Phoebe (Lauraceae) species.

Project description:BackgroundPhoebe (Lauraceae) comprises of evergreen trees or shrubs with approximately 100 species, distributed in tropical and subtropical Asia and Neotropical America. A total of 34 species and three varieties occur in China. Despite of economic and ecological value, only limited genomic resources are available for this genus.ResultsWe sequenced the two complete chloroplast (cp) genomes of Phoebe chekiangensis and P. bournei using Illumina sequencing technology via a combined strategy of de novo and reference-guided assembly. We also performed comparative analyses with the cp genomes of P. sheareri and P. sheareri var. oineiensis previously reported. The chloroplast genomes of P. chekiangensis and P. bournei identically contain 112 genes consisting of 78 protein coding genes, 30 tRNA genes, and 4 rRNA genes, with the size of 152,849 and 152,853 bp, respectively. From the two chloroplast genomes, 131 SSRs were identified and 12 different SSRs located in five protein coding genes. The analysis showed the extremely conserved structure of chloroplast genomes with surprisingly little variations at the LSC/IR and SSC/IR boundaries. Moreover, the mean nucleotide diversity was found to be 0.162% for 77 regions, suggesting an extraordinarily low level of sequence divergence. Four highest divergent regions (trnH-psbA, rps14-trnT, petA-psbJ, ccsA-ndhD) with the percentage of nucleotide diversity higher than 0.50% were identified, which had potential use for species identification and phylogenetic studies.ConclusionThis study will facilitate our understanding of population genetics, phylogenetic relationship and plant evolution of Phoebe species.

The reproductive strategy in a Chloris virgata population in response to precipitation regimes.

Project description:Resource availability influences plant growth and reproduction. Here, a controlled experiment was conducted in order to evaluate the adaptation response of Chloris virgata to different precipitation conditions, and to further predict the reproductive strategy in a population of C. virgata under different precipitation regimes. Three regimes (low, typical and high) of water addition were used to simulate current precipitation patterns. In total 20 individuals for each treatment were analysed to compare tiller number, spike traits, seed traits, the relationship between seed size and seed number, and so on. In addition, the effects of different precipitation regimes on offspring vigour of C. virgata were also studied. Results indicated that tiller number, spike number, seed yield and seed number were unchanged under different water addition regimes, while seed size was about 0.5?mg at typical and high precipitation levels and was higher than that in the low precipitation level. The higher seed mass per spike and spike mass both occurred at typical and high precipitation levels. Significant positive correlations between seed mass and non-seed mass in C. virgata in response to precipitation regimes were largely allometric (size dependent), as was a significant negative correlation between seed size and seed number at low precipitation. The highest germination rates and seedling weights both occurred at typical and high precipitation levels. These findings showed that different precipitation regimes affected reproductive strategy of C. virgata. Chloris virgata will not benefit from low precipitation, while typical and high precipitation will improve seed traits and offspring vigour of this species.

Complete chloroplast genome sequences of two Amomum species (Zingiberaceae).

Project description:Amomum tsao-ko and Amomum paratsaoko are well known medicinal and edible plants with a strong fragrance and flavour in China. Here, we have sequenced the two complete chloroplast genomes of Amomum tsao-ko and Amomum paratsaoko, which are 163,612 bp and 163,487 bp in length, respectively, and exhibited LSC and SSC regions separated by a pair of inverted repeat regions. The cp genome of A. tsao-ko has 120 annotated genes, including 82 protein-coding genes, while A. paratsaoko has 121 annotated genes, including 83 protein-coding genes. Both cp genomes contained 30 tRNA genes and 8 rRNA genes. Phylogenetic analysis using a total chloroplast genome DNA sequence of 28 species revealed a close relationship between A. tsao-ko and A. paratsaoko with 100% bootstrap value.
