Characterization of the complete mitochondrial genome sequence of Charybdis bimaculata and phylogenetic analysis.

ABSTRACT: In this study, the complete mitogenome of Charybdis bimaculata was sequenced and annotated. The mitogenome is 15,441?bp in length, containing 37 classical eukaryotic mitochondrial regions (13 typical protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes) and a non-coding control region. Most of the genes are initiated with ATA, ATG, and ATT, though GTG is also used as an initiation codon. Twelve PCGs stop with complete termination codon TAA and TAG, while Cob uses incomplete codon (T-). The phylogenetic relationships based on 13 PCGs show that C. bimaculata clusters closest to C. fariata and C. natator.

Project description:The two-spot swimming crab Charybdis bimaculata (Miers, 1886) is an important decapod species in the benthic ecosystem of Korean waters. In this study, we determined its complete mitochondrial genome by the combination of NGS analysis using MiSeq platform and PCR-based cloning method. The circular mitochondrial genome of C. bimaculata was 15,714 bp in length in which the standard set of 13 protein-coding genes, 22 tRNA genes, and 2 rRNA genes were encoded. Phylogenic analysis showed that C.bimaculata is most closely related to Charybdis feriata. The complete mitogenome sequence information of C. bimaculata would provide useful data for the conservation of their population in the Pacific ocean.

Characterization and phylogenetic analysis of the complete mitochondrial genome sequence of Photinia serratifolia.

Project description:Plant mitochondrial genomes (mitogenomes) are a valuable source of genetic information for a better understanding of phylogenetic relationships. However, no mitogenome of any species in the genus of Photinia has been reported. In this study, using NGS sequencing, we reported the mitogenome assembly and annotation of Photinia serratifolia, which is 473,579 bp in length, contains 38 protein-coding genes, 23 tRNAs, and 6 rRNAs, with 61 genes have no introns. The rps2 and rps11 genes are missing in the P. serratifolia mitogenome. Although there are more editing sites (488) in the P. serratifolia mitogenome than in most angiosperms, fewer editing types were found in the P. serratifolia mitogenome, showing a clear bias in RNA-editing. Phylogenetic analysis based on the mitogenomes of P. serratifolia and 8 other taxa of the Rosaceae family reflected the exact evolutionary and taxonomic status of P. serratifolia. However, Ka/Ks analysis revealed that 72.69% of the protein-coding genes in the P. serratifolia mitogenome had undergone negative selections, reflecting the importance of those genes in the P. serratifolia mitogenome. Collectively, these results will provide valuable information for the evolution of P. serratifolia and provide insight into the evolutionary relationships within Photinia and the Rosaceae family.

The complete mitochondrial genome sequence of Triplophysa stenura (Teleostei, Cypriniformes): genome characterization and phylogenetic analysis.

Project description:The nemacheilid genus Triplophysa is widely distributed in the Qinghai-Tibet Plateau and its adjacent areas. The complete mitochondrial genome of the loach Triplophysa stenura collected from the Peigucuo Lake was sequenced. The genome was 16,569 bp in length, including 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and a non-coding control region (D-loop). Most of the genes were encoded on the heavy strand, except for ND6 and eight tRNA genes. The overall base composition of T. stenura was 27.8% for A, 28.4% for T, 25.4% for C, 18.4% for G, with a slight A + T rich feature (56.2%). Phylogenetic analyses showed that all Triplophysa species clustered together and T. stenura formed a sister relationship with T. tibetana. The complete mitogenome data of T. stenura would provide essential information in understanding phylogenetic relationships among Triplophysa species.

Complete mitochondrial genome sequence of Lepus yarkandensis Gunther, 1875 (Lagomorpha, Leporidae): characterization and phylogenetic analysis.

Project description:Lepus yarkandensis is a national second-class protected animal endemic to China and distributed only in the hot and arid Tarim Basin in Xinjiang. We sequenced and described the complete mitogenome of L. yarkandensis to analyze its characteristics and phylogeny. The species' DNA is a 17,047 bp circular molecule that includes 13 protein-coding genes (PCGs), two rRNA genes, 22 tRNA genes, and one control region. The overall base composition was as follows: A, 31.50%; T, 29.40%; G, 13.30% and C, 25.80%, with a high A+T bias of 60.9%. In the PCGs, ND6 had deviation ranges for AT skew (-0.303) and GC skew (0.636). The Ka/Ks values of ND1 (1.067) and ND6 (1.352) genes were >1, indicating positive selection, which might play an important role in the adaptation of L. yarkandensis to arid and hot environments. The conserved sequence block, the central conserved domain, and the extended termination-associated sequences of the control region and their features were identiﬁed and described. The phylogenetic tree based on the complete mitogenome showed that L. yarkandensis was closely related to the sympatric Lepus tibetanus pamirensis. These novel datasets of L. yarkandensis can supply basic data for phylogenetic studies of Lepus spp., apart from providing essential and important resource for further genetic research and the protection of this species.

Characterization of the complete mitochondrial genome sequence of Asiadodis yunnanensis (Mantidae: Choeradodinae) and phylogenetic analysis.

Project description:The complete mitochondrial genome of the praying mantises Asiadodis yunnanensis was characterized in this study. The circular molecule is 15,416 bp in length (GenBank accession no. MN037794), containing 13 protein-coding genes (PCGs), two ribosomal RNA (rRNA) genes, 22 transfer RNA (tRNA) genes. The nucleotide composition is asymmetric (39.5% A, 15.1% C, 9.6% G, 35.8% T), with an overall A + T content of 75.3%. The gene arrangement of A. yunnanensis is identical to that observed in other praying mantises. Seven PCGs are initiated with typical ATN start codons, Four genes (cox1, nad3, nad4L, and nad6) begin with TTN, nad1 begin with GTT, and nad5 use CTT, as initiation codon. Twelve PCGs stop with complete termination codon TAA and TAG, whereas nad5 uses incomplete termination codon (T--). Twenty reading frame overlaps and seven intergenic regions are found in the mitogenome of A. yunnanensis. The phylogenetic relationships based on 13 PCGs show that A. yunnanensis clusters closest to the species of Mantidae.

The complete mitochondrial genome sequence and phylogenetic analysis of Squalidus multimaculatus.

Project description:This study reports the complete mitochondrial genome of Squalidus multimaculatus. The length of the mitochondrial genome of S. multimaculatus is 16,597 bp, including 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and one control region. The overall base composition of A, G, T, and C is 28%, 18.8%, 25%, and 28.2%, respectively. A phylogenetic analysis by the neighbour-joining method showed a close relationship between S. multimaculatus and S. japonicus coreanus. We believe these results will provide essential data for phylogeographic studies of the genus Squalidus.

Characterization of the complete mitochondrial genome of Spirocerca lupi: sequence, gene organization and phylogenetic implications.

Project description:BACKGROUND: Spirocerca lupi is a life-threating parasitic nematode of dogs that has a cosmopolitan distribution but is most prevalent in tropical and subtropical countries. Despite its veterinary importance in canids, the epidemiology, molecular ecology and population genetics of this parasite still remain unexplored. METHODS: The complete mitochondrial (mt) genome of S. lupi was amplified in four overlapping long fragments using primers designed based on partial cox1, rrnS, cox2 and nad2 sequences. Phylogenetic re-construction of 13 spirurid species (including S. lupi) was carried out using Bayesian inference (BI) based on concatenated amino acid sequence datasets. RESULTS: The complete mt genome sequence of S. lupi is 13,780 bp in length, including 12 protein-coding genes, 22 transfer RNA genes and two ribosomal RNA genes, but lacks the atp8 gene. The gene arrangement is identical to that of Thelazia callipaeda (Thelaziidae) and Setaria digitata (Onchocercidae), but distinct from that of Dracunculus medinensis (Dracunculidae) and Heliconema longissimum (Physalopteridae). All genes are transcribed in the same direction and have a nucleotide composition high in A and T. The content of A?+?T is 73.73% for S. lupi, in accordance with mt genomes of other spirurid nematodes sequenced to date. Phylogenetic analyses using concatenated amino acid sequences of the 12 protein-coding genes by BI showed that the S. lupi (Thelaziidae) is closely related to the families Setariidae and Onchocercidae. CONCLUSIONS: The present study determined the complete mt genome sequence of S. lupi. These new mt genome dataset should provide novel mtDNA markers for studying the molecular epidemiology and population genetics of this parasite, and should have implications for the molecular diagnosis, prevention and control of spirocercosis in dogs and other canids.

Complete mitochondrial genome of Rhodeuscyanorostris (Teleostei, Cyprinidae): characterization and phylogenetic analysis.

Project description:Rhodeuscyanorostris Li, Liao & Arai, 2020 is a freshwater fish that is endemic to China and restricted to Chengdu City in Sichuan Province. This study is the first to sequence and characterize the complete mitochondrial genome of R.cyanorostris. The mitogenome of R.cyanorostris is 16580 bp in length, including 13 protein-coding genes, two rRNA genes, 22 tRNA genes, and a control region (D-loop). The base composition of the sequence is 28.5% A, 27.6% C, 26.4% T, and 17.5% G, with a bias toward A+T. The genome structure, nucleotide composition, and codon usage of the mitogenome of R.cyanorostris are consistent with those of other species of Rhodeus. To verify the molecular phylogeny of the genus Rhodeus, we provide new insights to better understand the taxonomic status of R.cyanorostris. The phylogenetic trees present four major clades based on 19 mitogenomic sequences from 16 Rhodeus species. Rhodeuscyanorostris exhibits the closest phylogenetic relationship with R.pseudosericeus, R.amarus, and R.sericeus. This study discloses the complete mitochondrial genome sequence of R.cyanorostris for the first time and provides the most comprehensive phylogenetic reconstruction of the genus Rhodeus based on whole mitochondrial genome sequences. The information obtained in this study will provide new insights for conservation, phylogenetic analysis, and evolutionary biology research.

Project description:Lycodes polaris is one of the most widely distributed and abundant eelpout species on the Arctic continental shelves with full mitogenome information unavailable. In this paper, complete mitochondrial genome of L. Polaris was determined with 16,595 bp in length, containing 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes, and 2 non-coding regions (origin of light strand replication and control region). All the protein-coding genes choose ATG as start codon in addition to that COI using GTG. Most genes use TAA or TAG as the stop codon while three others ended with incomplete stop codons. Phylogenetic relationship of L. polaris was also reconstructed. Our result will provide important basis for further studies of L. polaris.

Complete mitochondrial genome sequence of tufted deer (Elaphodus cephalophus) with phylogenetic analysis.

Project description:The complete mitochondrial genome of tufted deer (Elaphodus cephalophus) has been described in our research. The sequence of this genome is 16356 bp with a circular structure, and contains 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, two ribosomal RNA genes, and one control region. When compare with the reference sequence (DQ873526), it shows that there are 262 variations, 4 base deletions and 13 base insertions. In this study we obtain a new complete mitochondrial genome sequence of tufted deer that provide effective molecular information for the diversity research and phylogenetic structure.
