Complete mitochondrial genome of Pallas's Leaf Warbler (Phylloscopus proregulus).

ABSTRACT: In the present study, the complete mitochondrial DNA sequence of Pallas's Leaf Warbler (Phylloscopus proregulus) was determined for the first time. The mitochondrial genome of Pallas's Leaf Warbler is a circular molecule of 16,880?bp in size and contains 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes and 2 control regions. The base composition is 32.7% for C, 14.3% for G, 30.0% for A and 23.0% for T. These data will be useful for studying the genetic diversity within the species of Pallas's Leaf Warbler and phylogenetic relationships among different Phylloscopidae species.

Project description:The White-browed Tit-warbler (Leptopoecile sophiae) is a tiny and infrequently-seen bird species that is mainly distributed in alpine scrub and forests. This species is poorly understood with respect to its natural history and genetic information. In this paper, we first presented the whole mitochondrial genome of the White-browed Tit-warbler. The whole mitochondrial sequence of this species was determined by long-range PCR and conserved primer walking approaches. The results revealed that the whole mitochondrial genome of L. sophiae was 17,803 bp in length with 54.3% A + T content; the genome has the same gene order as that of other passerine birds, including 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes and 1 non-coding control region. The control region (D-loop) of L. sophiae was located between tRNA-Gln and tRNA-Phe with 1155 bp length. Phylogenetic analysis indicated that the genome of Leptopoecile species is more closely related to Aegithalos species than to Phylloscopus species. These data provide value for further studies on molecular evolution and conservation genetics on these poorly-known Leptopoecile species at high altitudes.

Phylogenetic relationship and characterization of the complete chloroplast genome of the alpine leaf-warbler in Qinghai-Tibet Plateau.

Project description:The Alpine Leaf-warbler (Phylloscopus occisinensis) is a small-sized and poorly-known songbird endemic to China. In this study, we sequenced and described the whole mitochondrial genome of the Alpine leaf-warbler. The entire mitochondrial sequence was determined by long-range PCR and conserved primer walking approaches. The results demonstrated that the whole mitochondrial genome of P. occisinensis was 16,879 bp in length with 53.1% A + T content; the genome harboured the same gene order as that of other passerine birds, including 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes and non-coding control region. The control region (D-loop) of P. rubicilloides include two portions that one was located between tRNA-Gln and tRNA-Phe (219 bp in length) and the other is between tRNA-Thr and tRNA- Pro (1087 bp in length), which is similar to other Leaf-warblers. Phylogenetic analysis indicated that the genome of Phylloscopus species clustered within a clade and is closer related to Aegithalidae species than Paridae species. These mitochondrial data are potentially important for the further studies on molecular evolution and conservation genetics on leaf warbler species.

Mitochondrial genome characteristics of six Phylloscopus species and their phylogenetic implication.

Project description:The mitochondrial genomes of six Phylloscopus species-small insectivores belonging to the Phylloscopidae family-were obtained using the Illumina sequencing platform. The mitogenomes were closed circular molecules 16,922-17,007 bp in size, containing 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and two control regions (CR1 and remnant CR2). The gene orders were conserved in 35 sampled Phylloscopus mitogenomes in the GenBank database, with a gene rearrangement of cytb-trnT-CR1-trnP-nad6-trnE-remnant CR2-trnF-rrnS. The average base compositions of the six Phylloscopus mitogenomes were 29.43% A, 32.75% C, 14.68% G, and 23.10% T, with the A+T content slightly higher than that of G+C. ATG and TAA were the most frequent initiating and terminating codons, respectively. Several conserved boxes were identified in CR1, including C-string in domain I; F, E, D, and C boxes, as well as bird similarity and B boxes, in domain II; and CSB1 in domain III. Tandem repeats were observed in remnant CR2 of the Phylloscopus fuscatus and Phylloscopus proregulus mitogenomes. A phylogenetic analysis with maximum likelihood (ML) and Bayesian inference (BI) methods, based on 13 protein-coding genes and two rRNA genes, indicated that the Phylloscopus species was divided into two larger clades, with a splitting time approximately 11.06 million years ago (mya). The taxa of Phylloscopus coronatus/Phylloscopus burkii and Phylloscopus inornatus/P. proregulus were located at the basal position of the different clades. The phylogenetic result of the cox1 gene showed that Seicercus was nested within Phylloscopus. The complete set of mitogenomes of the Phylloscopus species provides potentially useful resources for the further exploration of the taxonomic status and phylogenetic history of Phylloscopidae.

Evolution of leaf warbler songs (Aves: Phylloscopidae).

Project description:Songs in passerine birds are important for territory defense and mating. Speciation rates in oscine passerines are so high, due to cultural evolution, that this bird lineage makes up half of the extant bird species. Leaf warblers are a speciose Old-World passerine family of limited morphological differentiation, so that songs are even more important for species delimitation. We took 16 sonographic traits from song recordings of 80 leaf warbler taxa and correlated them with 15 potentially explanatory variables, pairwise, and in linear models. Based on a well-resolved molecular phylogeny of the same taxa, all pairwise correlations were corrected for relatedness with phylogenetically independent contrasts and phylogenetic generalized linear models were used. We found a phylogenetic signal for most song traits, but a strong one only for the duration of the longest and of the shortest element, which are presumably inherited instead of learned. Body size of a leaf warbler species is a constraint on song frequencies independent of phylogeny. At least in this study, habitat density had only marginal impact on song features, which even disappeared through phylogenetic correction. Maybe most leaf warblers avoid the deterioration through sound propagation in dense vegetation by singing from exposed perches. Latitudinal (and longitudinal) extension of the breeding ranges was correlated with most song features, especially verse duration (longer polewards and westwards) and complexity (lower polewards). Climate niche or expansion history might explain these correlations. The number of different element types per verse decreases with elevation, possibly due to fewer resources and congeneric species at higher elevations.

The Complete Genome Sequence of Protonotaria citrea, the Prothonotary Warbler.

Project description:The Prothonotary Warbler (Protonotaria citrea) is a nearctic-neotropical migratory songbird that breeds in forested swamps and riparian areas in the eastern-central United States and southern Ontario. It is the sole eastern North American wood-warbler that nests in cavities, the only species in the genus Protonotaria, and is one of the few hole-nesting hosts of the Brown-headed Cowbird (Molothrus ater), an obligate brood parasite. We present the whole genome sequence of this wood-warbler species. Illumina sequencing was performed on a genetic sample from a single female individual. The reads were assembled using a de novo method followed by a finishing step. The raw and assembled data is publicly available via Genbank: Sequence Read Archive (SRR19579445) and Assembly (JAOYNP000000000).

Complete mitochondrial genome of a leaf beetle, Callispa bowringi (Coleoptera: Chrysomelidae).

Project description:The complete circular mitochondrial genome of Callispa bowringi was 17,060 bp in length, including two ribosomal RNA genes, 22 transfer RNAs, 13 protein-coding genes (PCGs) and one 2246-bp non-coding AT-rich region. All 22 tRNA genes displayed a typical clover-leaf structure except for tRNASer (AGN). All 13 PCGs initiated with ATN codons. Only three PCGs used the incomplete stop codons "TA" or "T", while ten PCGs terminated with typical stop codons "TAA" and "TGA". Phylogenetic analysis based on 13 PCGs of Chrysomelidae mitogenomes showed that C. bowringi was closely related to Agonita chinensis and Rhadinosa nigrocyanea.

Characterisation of a transcriptome to find sequence differences between two differentially migrating subspecies of the willow warbler Phylloscopus trochilus.

Project description:BACKGROUND:Animal migration requires adaptations in morphological, physiological and behavioural traits. Several of these traits have been shown to possess a strong heritable component in birds, but little is known about their genetic architecture. Here we used 454 sequencing of brain-derived transcriptomes from two differentially migrating subspecies of the willow warbler Phylloscopus trochilus to detect genes potentially underlying traits associated with migration. RESULTS:The transcriptome sequencing resulted in 1.8 million reads following filtering steps. Most of the reads (84%) were successfully mapped to the genome of the zebra finch Taeniopygia gutatta. The mapped reads were situated within at least 12,101 predicted zebra finch genes, with the greatest sequencing depth in exons. Reads that were mapped to intergenic regions were generally located close to predicted genes and possibly located in uncharacterized untranslated regions (UTRs). Out of 85,000 single nucleotide polymorphisms (SNPs) with a minimum sequencing depth of eight reads from each of two subspecies-specific pools, only 55 showed high differentiation, confirming previous studies showing that most of the genetic variation is shared between the subspecies. Validation of a subset of the most highly differentiated SNPs using Sanger sequencing demonstrated that several of them also were differentiated between an independent set of individuals of each subspecies. These SNPs were clustered in two chromosome regions that are likely to be influenced by divergent selection between the subspecies and that could potentially be associated with adaptations to their different migratory strategies. CONCLUSIONS:Our study represents the first large-scale sequencing analysis aiming at detecting genes underlying migratory phenotypes in birds and provides new candidates for genes potentially involved in migration.

Complete mitochondrial genome of a leaf-mining beetle, Podagricomela nigricollis (Coleoptera: Chrysomelidae).

Project description:Podagricomela nigricollis is a citrus pest that distributes in South China. Currently, there was no complete mitochondrial genome of Podagricomela species available in GenBank. Here, we reported the complete circular mitogenome of P. nigricollis. It had a total length of 16,756 bp, including 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and one A + T-rich region. Among the 13 PCGs, only four (NAD5, NAD4, NAD4l, NAD1) located on the L-strand, whereas the other nine (NAD2, COX1, COX2, ATP8, ATP6, COX3, NAD3, NAD6, COB) located on the H-strand. Phylogenetic analysis using nucleotide sequences of the 13 PCGs indicated that P. nigricollis were clustered with six Galerucinae species, which was consistent with previous morphological classification.

Project description:The leaf roller, Eudemis lucina, is a potential pest of Quercus in East Asia. In this study, we described the complete mitochondrial genome of this species by high-throughput sequencing. The mitochondrial genome is found to be a circular molecule of 16,056 bp in length, which consisted of 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and a non-coding control region (A + T-rich region). The A + T content is 80.5% for the whole mitogenome. All PCGs are initiated by ATN codons, except for COI which is initiated by the CGA codon. Eight PCGs use a typical stop codon of TAA, whereas the remaining PCGs use incomplete stop codon of T-- or TA-. The non-coding control region is 1013 bp and located between s-rRNA and Met-tRNA.
