The complete mitochondrial genome of the Qinghai Tibetan pig.

ABSTRACT: The complete mitochondrial genome sequence of the Qinghai Tibetan pig was first determined in this study. The total length of the mitogenome is 16,720 bp. Indicating the an A + T(60.5%)-rich feature, including 2 ribosomal RNA genes, 13 protein-coding genes. 22 transfer RNA genes and 1 non-coding control region. The NJ phylogenetic tree analysis showed that the phylogenetic relationship between Qinghai Tibetan pig and Yimenghei pig was the closest, and the relationship with Chinese northeas wildboar was farthest.

Project description:Diqing pig is one of the famous native breed in China. In this work, we reported the complete mitochondrial genome sequence of the Diqing pig in Hunan Province for the first time. The total length of the mitogenome is 16,720 bp. The NJ phylogenetic tree analysis showed that Diqing pig together with Chinese animals, and the farthest genetic distance from Landrace, has the closest genetic distance to Ganzi pig.

The complete mitochondrial genome of Tibetan hulless barley.

Project description:Hulless barley (Hordeum vulgar L. var. nudum) is one of the staple foods for Tibetans and an important livestock feed in the Tibetan Plateau. We report the complete mitochondrial genome of Tibetan hulless barely. The complete mitochondrial genome size is 416,675?bp. Hulless barely mitochondrial genome encode 34 protein-coding genes, 19 tRNA genes and three rRNA genes. The mitochondrial genome has 50 forward and palindrome repeats totally. Nucleotide sequence of coding region takes over 13.60%, GC content is 44.33%. The maximum-likelihood (ML) phylogenetic tree based on 11 protein-coding genes common to seven plant mitochondrial genomes using Arabidopsis thaliana as out-group support that hulless barely is close to Triticum species.

Complete mitochondrial genome sequencing of central Indian domestic pig.

Project description:Domestic pig (Sus scrofa domesticus) is one of the important farm animal contributing 7% of the country's total animal protein sources in India. In the present study, random hexamer primer was used to amplify the complete mitochondrial genome of Central Indian domestic pig and resolved the complete mitochondrial sequence by shotgun sequencing followed by de novo assembly in MIRA version 4.0.5. The sequence assembly revealed to be 15,827?bp mitogenome of pig (accession no. KT965278). The mitogenome in the present study has 99% homology with previously reported mitogenome of pigs from different parts of the world. The present study is the first report of complete sequence of mitogenome of pig from Indian subcontinent. Mitogenome analysis by MITOS web server revealed similarity of gene order, organization with the other pig breeds and vertebrates, comprising of 13 protein-coding genes, 22 tRNAs, 2 rRNAs and a control region. It was concluded that modified random hexamer can be successfully used for whole mitogenome sequencing using NGS without designing mitogenome-specific primer, thereby reducing cost and labor.

Complete mitochondrial genome of Min pig in nucleus herd.

Project description:In this study, the complete mitochondrial genome of Min pig (Sus scrofa) in nucleus herd was sequenced in order to develop the mitogenome data for genus Sus. The complete mitogenome sequence is 16,719 bp in length, containing a D-loop region, 13 protein-coding genes, 2 ribosomal RNA, and 22 transfer RNA genes. The new sequenced complete mitogenome of Min pig in nucleus herd will provide useful information for application in conservation genetics and evolution for this Near Threatened pig genomes.

The complete chloroplast genome of Myricaria prostrata, a threatened plant in the Qinghai-Tibetan Plateau.

Project description:Myricaria prostrata is a critically endangered plant mainly distributed in Qinghai-Tibetan Plateau and adjacent areas. In the current research, we report the complete chloroplast genome sequence of M. prostrata. The total length of the genome was 155,230?bp with the GC content of 36.39%. 129 genes including 84 protein-coding genes, 37 tRNA genes, and 8 rRNA genes were annotated. Maximum-likelihood (ML) analysis revealed that Myricaria forms a clade with Tamarix which showed close relationship with the clade of Hololachna and Reaumuria.

The complete chloroplast genome of Saussurea medusa (Asteraceae), a rare subnival plant in Qinghai-Tibetan Plateau.

Project description:Saussurea medusa Maxim. is a subnival plant of Asteraceae with abundant medicinal and ecological value. Until now, few studies have been conducted on S. medusa, especially in phylogenetic relationships and species identification. The S. medusa cp genome had a typical quadripartite structure with a conserved genome arrangement. It was 152,500 bp in size, consisting of a large single copy (LSC) region of 83,553 bp and a small single copy (SSC) region of 18,545 bp, separated by a pair of inverted repeats (IRs) of 25,201 bp. It contained 113 unique genes, including 80 protein-coding genes (PCGs), 29 tRNA and four rRNA genes. The overall GC content was 37.67%. Moreover, a phylogenetic analysis, based on 48 complete cp genomes using Maximum Likelihood (ML) method, indicated that S. medusa was relatively closed to S. pseudoleucoma and was well-clustered within genus Saussurea.

Characteristics of Tibetan pig lung tissue in response to a hypoxic environment on the Qinghai-Tibet Plateau.

Project description:To adapt to the plateau environment, Tibetan pigs' lungs have developed a unique physiological mechanism during evolution. The vascular corrosion casting technique and scanning electron microscopy were used to understand arterial architecture. Blood physiological index and quantitative real-time PCR (qRT-PCR) were used for assessing whether the lung can regulate the body through anatomical, physiological and molecular mechanisms to adapt to hypoxic environments. Our study showed that the lungs of Tibetan pigs were heavier and wider and that the pulmonary arteries were thicker and branched and had a denser vascular network than those of Landrace pigs. The hemoglobin (HGB), mean corpuscular hemoglobin concentration (MCHC) values of high-altitude pigs were significantly higher than those of low-altitude pigs. The expression levels of HIF- 1 α , EPAS1, EPO and VEGF, but not those of eNOSand EGLN1, were significantly higher in the lungs of high-altitude pigs than in those from pigs at a lower altitude ( P<0.05 ). These findings and a comprehensive analysis help elucidate the pulmonary mechanism of hypoxic adaptation in pigs.

The complete mitochondrial genome of Min pig (Hebao) and a phylogenetic analysis.

Project description:The complete mitochondrial genomes of Min pig (Hebao) are published in this paper. The full length of mtDNA is 16,719?bp and contained 13 PCGs, 2 rRNA and 22 tRNA, and 1D-loop(MN258706). A phylogenetic tree with the 13 protein-coding genes sequences of Min pig (Hebao) together with 45 other Chinese pig breeds and 7 foreign pig breeds was constructed. The results can be subsequently used to provide information for pig phylogenetic and insights into the evolution of genomes. The result of phylogenetic analysis showed that the genetic relationship of Min pig (Hebao) is closer to that of Dapulian pigs.

The complete mitochondrial genome sequence of the indigenous I pig (Sus scrofa) in Vietnam.

Project description:OBJECTIVE:The I pig is a long nurtured longstanding breed in Vietnam, and contains excellent indigenous genetic resources. However, after 1970s, I pig breeds have become a small population because of decreasing farming areas and increasing pressure from foreign breeds with a high growth rate. Thus, there is now the risk of the disappearance of the I pigs breed. The aim of this study was to focus on classifying and identifying the I pig genetic origin and supplying molecular makers for conservation activities. METHODS:This study sequenced the complete mitochondrial genome and used the sequencing result to analyze the phylogenetic relationship of I pig with Asian and European domestic pigs and wild boars. The full sequence was annotated and predicted the secondary tRNA. RESULTS:The total length of I pig mitochondrial genome (accession number KX094894) was 16,731 base pairs, comprised two rRNA (12S and 16S), 22 tRNA and 13 mRNA genes. The annotation structures were not different from other pig breeds. Some component indexes as AT content, GC, and AT skew were counted, in which AT content (60.09%) was smaller than other pigs. We built the phylogenetic trees from full sequence and D loop sequence using Bayesian method. The result showed that I pig, Banna mini, wild boar (WB) Vietnam and WB Hainan or WB Korea, WB Japan were a cluster. They were a group within the Asian clade distinct from Chinese pigs and other Asian breeds in both phylogenetic trees (0.0004 and 0.0057, respectively). CONCLUSION:These results were similar to previous phylogenic study in Vietnamese pig and showed the genetic distinctness of I pig with other Asian domestic pigs.

The complete mitochondrial genome of Mong Cai pig (Sus scrofa) in Vietnam.

Project description:The Mong Cai pig is an indigenous breed and popularly raised as maternal line in northern Vietnam. In this study, the complete mitochondrial genome sequence of the Mong Cai pig is reported. The total length of this mitochondrial genome is 16 632?bp, including 1 non-coding control region (D-loop region), two ribosomal RNA genes, 13 protein-coding genes and 22 transfer RNA genes. The phylogenetic tree of 162 pig complete mitogenomes reveals a very close relationship between Mong Cai pig in Vietnam and Bama miniature pig in southern China. This complete mitochondrial genome sequence of Mong Cai pig is useful to further genetic studies on adaptation and performance.
