Complete mitochondrial genome of the freshwater prawn Palaemon capensis (Crustacea: Palaemonidae).

ABSTRACT: The complete mitogenome of Palaemon capensis is presented here. The mitogenome is 15,925?bp in length and comprises 13 protein coding genes, 2 ribosomal subunit genes, 22 transfer RNAs, and a non-coding AT-rich region. The PCGs were used to perform a phylogenetic analysis together with other Caridea representatives with mitogenome data from GenBank, placing P. capensis sister to a clade comprising P. serenus, P. gravieri, and P. carinicauda in the family Palaemonidae.

Project description:The sword prawn Parapenaeopsis hardwickii (Miers) (Crustacea, Decapoda, Penaeidae) is an important commercial fishery species, distributed in the East China Sea. In this study, we described the complete mitochondrial genome of P. hardwickii. The genome is 15,922 bp in length, encoding the standard set of 13 protein-coding genes, 22 tRNA genes and two rRNA genes, with circular organization. The overall A + T content is 67.20%; nucleotide frequency of the gene is as follows: A, 35.01%; C, 20.83%; G, 11.98%; T, 32.19%. The gene order of P. hardwickii is the same as Penaeus monodon and Fenneropenaeus chinensis, and it mainly retains as the Penaeidae ground pattern. The complete mitogenome sequence information of P. hardwickii would play an important part for further studies on molecular systematics and population genetics.

The complete mitochondrial genome of freshwater gammarid Gammarus nipponensis (Crustacea: Amphipoda: Gammaridae).

Project description:This study presents the complete mitochondrial genome sequence of Gammarus nipponensis, a freshwater crustacean found in the western regions of Honshu, Shikoku and Kyushu in Japan. The entire genome is 16,429 bp in length, encoding a standard set of 13 protein-coding genes, two ribosomal RNA genes and 22 transfer RNA genes, as well as the putative control regions. The mitochondrial genome of G. nipponensis is characterized by a high concentration of A and T nucleotides (67.1%). Notably, the mitogenome contains long TATTTTA repeats in the control region 2 at 686 bp long. This newly available genome information will be useful for studying the evolutionary relationships within the genus Gammarus and for understanding diversification among G. nipponensis populations.

Complete mitochondrial genome of freshwater flea Simocephalus sibiricus Sars, 1899 (Crustacea: Cladocera: Anomopoda).

Project description:In this study, we presented the first complete mitochondrial genome of the genus Simocephalus determined by next-generation sequencing. The mitogenome of S. sibiricus is 15,818 bp in length, including 13 protein-coding genes (PCGs), two ribosomal RNAs, 22 tRNAs, and one putative control region, and has the same gene order with Daphnia. ATG and ATT were used as start codons in 11 PCGs, TTG was used in COX1 and GTG in ATP8. Six PCGs used an incomplete stop codon. Phylogenetic analysis based on 13 PCGs showed that, on genus level, Simocephalus was closely related to Daphnia.

Molecular Cytogenetic Analysis in Freshwater Prawns of the Genus Macrobrachium (Crustacea: Decapoda: Palaemonidae).

Project description:Freshwater prawns of the genus Macrobrachium are one of the important components of circumtropical marine, estuarine, and freshwater environments. They have been extensively exploited for human consumption for many years. More than 250 species reflect the evolutionary success of this highly diversified group, with a complex and challenging taxonomy due to morphological variations and vast geographical distribution. Although genetic approaches have been used to clarify phylogenetic and taxonomic aspects of Macrobrachium species, cytogenetic information is still very scarce and mostly focused on chromosome number and morphology. Here, we present chromosome data for three species from the Neotropical region, M. carcinus, M. acanthurus, and M. amazonicum, and one species from the Oriental region, M. rosenbergii. Using conventional cytogenetic approaches and chromosome mapping of repetitive DNAs by fluorescence in situ hybridization (FISH), we identified numerical diversification of the diploid set, within and between both zoogeographic regions. These included M. acanthurus and M. amazonicum sharing diploid chromosomes of 98, while M. carcinus has 94, and M. rosenbergii has 118 chromosomes. Argentophilic sites are also variable in number, but they occur in a much higher number than 18S rDNA, representing two to 10 sites within the study species. Microsatellites repeat motifs are also abundant in the chromosomes, with a co-localization and uniform distribution along the chromosome arms, but completely absent in the AT-rich centromeric regions. As a whole, our study suggests that the 2n divergence was followed by a considerable rDNA diversification. The abundance of the exceptional amount of microsatellite sequences in the chromosomes also suggests that they are essential components of the Macrobrachium genome and, therefore, maintained as a shared feature by the species, the reason for which is yet unknown.

Phylogeography and genetic structure of the oriental river prawn Macrobrachium nipponense (Crustacea: Decapoda: Palaemonidae) in East Asia.

Project description:The oriental river prawn (Macrobrachium nipponense) is mainly distributed in East Asia. The phylogeography, population genetic structure and historical demography of this species in the East Asia were examined by using partial sequences of the cytochrome oxidase subunit I (COI) and 16S rRNA in mitochondrial DNA. Ten populations that included 239 individuals were collected from Taiwan (Shihmen Reservoir, SMR, Mingte Reservoir, MTR and Chengching Lake Reservoir, CLR), mainland China (Taihu Lake, TLC, Min River, MRC, Jiulong River, JRC and Shenzhen Reservoir, SRC), Japan (Biwa Lake, BLJ and Kasumigaura Lake, KLJ) and Korea (Han River, HRK). The nucleotide diversity (?) of all individuals was 0.01134, with values ranging from 0.0089 (BLJ, Japan) to 0.01425 (MTR, Taiwan). A total of 83 haplotypes were obtained, and the haplotypes were divided into 2 main lineages: lineage A included the specimens from BLJ, KLJ, CLR, MTR, TLC, MRC and JRC, and lineage B comprised the ones from HRK, SRC, SMR, MTR, TLC, MRC and JRC. Lineage A could be further divided two sub-lineages (A1 and A2). Individuals of lineage A2 were only from TLC. Demographic expansion was observed in each lineage, starting within the second-to-latest interglacial period for lineage A and within the last glacial period for lineage B. All FST values among the ten populations were significantly different, except for the values between MRC and JRC, and SMR and SRC. The phylogeography and genetic structure of M. nipponense in East Asia might be influenced by Pleistocene glacial cycles, lake isolation and human introduction. The possible dispersal routes of M. nipponense in the East Asia were also discussed.

Project description:We determined the complete mitochondrial genome (mitogenome) sequence of a Chilean freshwater crayfish, Parastacus nicoleti (Philippi, 1882). This is the first complete mitogenome sequence of a non-Australian crayfish belonging to the family Parastacidae. The complete mitogenome of P. nicoleti is 20,894 bp in length and contains 13 protein-coding genes (PCGs), 22 transfer RNAs (tRNAs), two ribosomal RNAs (rRNAs) and a putative control region (CR). In the phylogenetic analysis, freshwater crayfishes were clearly divided into two monophyly groups, Northern and Southern Hemisphere groups. The P. nicoleti exhibited a sister-group relationship with all other Australian parastacid crayfishes.

The complete mitochondrial genome of the freshwater fairy shrimp Branchinella kugenumaensis Ishikawa 1894 (Crustacea: Anostraca: Thamnocephalidae).

Project description:In this study, we determined and analyzed the complete mitochondrial genome of the freshwater fairy shrimp Branchinella kugenumaensis Ishikawa 1894 (Crustacea: Anostraca: Thamnocephalidae). The mitogenome is 15,127 bp in length, consisted of 37 genes that participate in protein production and energy metabolism of mitochondria. The gene order of the B. kugenumaensis mtDNA exhibits major rearrangements compared with the pancrustacean ancestral pattern or other known anostracan mitogenomes, representing a novel mitochondrial genomic organization within the Crustacea. A maximum-likelihood phylogenetic analysis based on concatenated nucleotide sequences of protein-coding genes places B. kugenumaensis next to Streptocephalus sirindhornae, inside the Anostraca clade. Our study will provide new evidence to the less sampled anostracan evolution and take a further step to the completion of the Branchiopoda tree of life.

Comparison of Mitochondrial Genome Sequences between Two Palaemon Species of the Family Palaemonidae (Decapoda: Caridea): Gene Rearrangement and Phylogenetic Implications.

Project description:To further understand the origin and evolution of Palaemonidae (Decapoda: Caridea), we determined the mitochondrial genome sequence of Palaemon macrodactylus and Palaemon tenuidactylus. The entire mitochondrial genome sequences of these two Palaemon species encompassed 37 typical genes, including 13 protein-coding genes (PCGs), 2 ribosomal RNA genes (rRNAs), and 22 transfer RNA genes (tRNAs), and a control region (CR). The lengths of their mitochondrial genomes were 15,744 bp (P. macrodactylus) and 15,735 bp (P. tenuidactylus), respectively. We analyzed their genomic features and structural functions. In comparison with the ancestral Decapoda, these two newly sequenced Palaemon species exhibited a translocation event, where the gene order was trnK-trnD instead of trnD-trnK. Based on phylogenetic analysis constructed from 13 PCGs, the 12 families from Caridea can be divided into four major clades. Furthermore, it was revealed that Alpheidae and Palaemonidae formed sister groups, supporting the monophyly of various families within Caridea. These findings highlight the significant gene rearrangements within Palaemonidae and provide valuable evidence for the phylogenetic relationships within Caridea.

Complete larval development of the Monkey River Prawn Macrobrachium lar (Palaemonidae) using a novel greenwater technique.

Project description:This study documents the complete larval development of the Monkey River Prawn Macrobrachium lar using a new greenwater rearing technique. Approximately 6,000 larvae were reared for 110 days at an initial stocking density of 1 ind./6 L. Salinity at hatch was 10 ± 2 ppt and progressively increased to 30 ± 2 ppt until decapodids had metamorphosed. Temperature was maintained at 28 ± 0.5°C, pH at 7.8 ± 0.2, DO2 > 6.5 mg/L and NH(4+) and NH3 ≤ 1.5 and ≤0.1 ppm respectively throughout the culture period. Larval development was extended and occurred through 13 zoeal stages, with the first decapodid measuring 6.2 ± 0.63 mm in total length observed after 77 days. 5 decapodids in total were produced, and overall survival to this stage was 0.08%. Overall, the pattern of larval growth shares similarities with those of other Macrobrachium spp. that have a prolonged/normal type of development, and it is likely that larvae underwent mark time moulting which contributed to the lengthened development duration. While this study represents a significant breakthrough in efforts to domesticate M. lar, improvement of larval survival rates and decreased time till metamorphosis are required before it can become fully viable for commercial scale aquaculture.

Molecular analysis of the freshwater prawn Macrobrachium olfersii (Decapoda, Palaemonidae) supports the existence of a single species throughout its distribution.

Project description:Macrobrachium olfersii is an amphidromous freshwater prawn, widespread along the eastern coasts of the Americas. This species shows great morphological modifications during ontogenesis, and several studies have verified the existence of a wide intraspecific variation. Because of this condition, the species is often misidentified, and several synonyms have been documented. To elucidate these aspects, individuals of M. olfersii from different populations along its range of distribution were investigated. The taxonomic limit was established, and the degree of genetic variability of this species was described. We extracted DNA from 53 specimens of M. olfersii, M. americanum, M. digueti and M. faustinum, which resulted in 84 new sequences (22 of 16S mtDNA, 45 of Cythocrome Oxidase I (COI) mtDNA, and 17 of Histone (H3) nDNA). Sequences of three genes (single and concatenated) from these species were used in the Maximum Likelihood and Bayesian Inference phylogenetic analyses and COI sequences from M. olfersii were used in population analysis. The genetic variation was evaluated through the alignment of 554 bp from the 16S, 638 bp from the COI, and 338 bp from the H3. The rates of genetic divergence among populations were lower at the intraspecific level. This was confirmed by the haplotype net, which showed a continuous gene flow among populations. Although a wide distribution and high morphological intraspecific variation often suggest the existence of more than one species, genetic similarity of Caribbean and Brazilian populations of M. olfersii supported them as a single species.
