The complete mitochondrial genome of the Asian river pipefish Doryichthys boaja (Actinopterygii; Syngnathiformes; Syngnathidae) obtained using next-generation sequencing.

ABSTRACT: The complete mitochondrial genome of the Asian river pipefish Doryichthys boaja was sequenced. The mitochondrial genome is a circular molecule of 16,439 bp in length, containing 37 mitochondrial genes and a control region. The base composition is 31.03% A, 24.22% C, 14.44% G, and 30.32% T, with an A + T content of 61.35%. All PCGs were initiated by ATG start codon expecting COX1 by GTG. A phylogenetic tree showed that Doryichthys boaja clustered with Microphis brachyurus.

Complete mitochondrial genomes of eight seahorses and pipefishes (Syngnathiformes: Syngnathidae): insight into the adaptive radiation of syngnathid fishes.

Project description:BackgroundThe evolution of male pregnancy is the most distinctive characteristic of syngnathids, and their specialized life history traits make syngnathid species excellent model species for many issues in biological evolution. However, the origin of syngnathids and the evolutionary divergence time of different syngnathid species remain poorly resolved. Comprehensive phylogenetic studies of the Syngnathidae will provide critical evidence to elucidate their origin, evolution, and dispersal patterns.ResultsWe sequenced the mitochondrial genomes of eight syngnathid species in this study, and the estimated divergence times suggested that syngnathids diverged from other teleosts approximately 48.8 Mya during the Eocene period. Selection analysis showed that many mitochondrial genes of syngnathids exhibited significantly lower Ka/Ks values than those of other teleosts. The two most frequently used codons in syngnathid fishes were different from those in other teleosts, and a greater proportion of the mitochondrial simple sequence repeats (SSRs) were distributed in non-coding sequences in syngnathids compared with other teleosts.ConclusionsOur study indicated that syngnathid fishes experienced an adaptive radiation process during the early explosion of species. Syngnathid mitochondrial OXPHOS genes appear to exhibit depressed Ka/Ks ratios compared with those of other teleosts, and this may suggest that their mitogenomes have experienced strong selective constraints to eliminate deleterious mutations.

Next-generation sequencing yields the first complete mitochondrial genome of the ruby dragonet Synchiropus sycorax (Syngnathiformes, Callionymidae).

Project description:The complete mitogenome sequence of the ruby dragonet Synchiropus sycorax was first determined using next-generation sequencing strategy in this study. The circle genome was 16,656 bp in length and consisted of 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes, and 1 control region. The mitochondrial gene arrangement of S. sycorax is similar to those of most other fish species. Results from neighbor-joining phylogenetic analysis showed that S. sycorax clustered with S. splendidus and other species of the family Callionymidae. This study will be valuable for phylogenetic analysis of the genus Synchiropus and the other genera of the order Syngnathiformes.

Genome length consisted of 18,630?bp, with a base composition of 25.92% A, 13.28% T, 23.06% G, and 37.73% C. Consistent with other hard corals, P. harrisoni mitogenome was arranged in 13 protein-coding genes, 2 rRNA, and 2 tRNA genes. nad5 and cox1 contained embedded Group I Introns of 11,133?bp and 965?bp, respectively.

Project description:The complete mitogenome sequence of Sinogastromyzon szechuanensis was obtained using next generation sequencing and confirmed via overlap-PCR method. The genome was 16,565 bp in length and consisted of 13 protein-coding genes (PCGs), 2 ribosomal RNA genes, 23 transfer RNA genes and 1 control region. The overall nucleotide composition of heavy strand was 30.38% A (5033), 16.62% G (2753), 25.25% T (4182) and 27.75 (4597), with a slight A-T skew (55.63%), which is most obvious in the D-loop and most transfer RNA genes. Mitochondrial genome analyses based on ML analyses yielded identical phylogenetic trees.

Standardised classification of pre-release development in male-brooding pipefish, seahorses, and seadragons (Family Syngnathidae).

Project description:BackgroundMembers of the family Syngnathidae share a unique reproductive mode termed male pregnancy. Males carry eggs in specialised brooding structures for several weeks and release free-swimming offspring. Here we describe a systematic investigation of pre-release development in syngnathid fishes, reviewing available data for 17 species distributed across the family. This work is complemented by in-depth examinations of the straight-nosed pipefish Nerophis ophidion, the black-striped pipefish Syngnathus abaster, and the potbellied seahorse Hippocampus abdominalis.ResultsWe propose a standardised classification of early syngnathid development that extends from the activation of the egg to the release of newborn. The classification consists of four developmental periods - early embryogenesis, eye development, snout formation, and juvenile - which are further divided into 11 stages. Stages are characterised by morphological traits that are easily visible in live and preserved specimens using incident-light microscopy.ConclusionsOur classification is derived from examinations of species representing the full range of brooding-structure complexity found in the Syngnathidae, including tail-brooding as well as trunk-brooding species, which represent independent evolutionary lineages. We chose conspicuous common traits as diagnostic features of stages to allow for rapid and consistent staging of embryos and larvae across the entire family. In view of the growing interest in the biology of the Syngnathidae, we believe that the classification proposed here will prove useful for a wide range of studies on the unique reproductive biology of these male-brooding fish.

Complete mitochondrial DNA sequence of the East Asian minnow, Pungtungia herzi (Actinopterygii: Cypriniformes).

Project description:Some populations of the East Asian minnow Pungtungia herzi Herzenstein, 1892, which are naturally distributed in western Japan, have declined and are considered endangered. However, P. herzi has become a domestic invasive species in eastern Japan. Thus, knowledge of genetic features and phylogenetic relationships of P. herzi is important for conservation of this species and understanding its impact on ecosystems. We analyzed the complete mitochondrial genome using next generation sequencing of the East Asian minnow P. herzi from Yodo River, Osaka Prefecture, Japan. The mitochondrial genome of P. herzi consists of a circular molecule of 16,599 bp that includes 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and one control region. The heavy (H)-strand was predicted to have 12 PCGs, 14 tRNA, and two rRNA genes, while the light (L)-strand was predicted to contain one PCGs and eight tRNA genes. The average AT content was 57.68%. The genes ATP8 and ATP6, ATP6 and COIII, ND4L and ND4, and ND5 and ND6 shared seven, one, seven, and four nucleotides, respectively. The initiation codons ATG and GTG were found in 12 and one genes, respectively. The termination codons TAA, TAG, incomplete TA-, and single T-- were observed in nine, one, one, and two genes, respectively. All the tRNA genes possessed a cloverleaf secondary structure. The phylogenetic relationships inferred using 13 PCGs (based on the maximum likelihood) were consistent with previous studies that predicted interrelationships of Cypriniformes.

The genome was sequenced using Ion Torrent technology. BTV-1 strain SAD2013 belongs to the Western topotype of BTV-1, clustering with BTV-1 strains isolated in Europe and northern Africa since 2006.

Comparison of sequence reads obtained from three next-generation sequencing platforms.

Project description:Next-generation sequencing technologies enable the rapid cost-effective production of sequence data. To evaluate the performance of these sequencing technologies, investigation of the quality of sequence reads obtained from these methods is important. In this study, we analyzed the quality of sequence reads and SNP detection performance using three commercially available next-generation sequencers, i.e., Roche Genome Sequencer FLX System (FLX), Illumina Genome Analyzer (GA), and Applied Biosystems SOLiD system (SOLiD). A common genomic DNA sample obtained from Escherichia coli strain DH1 was applied to these sequencers. The obtained sequence reads were aligned to the complete genome sequence of E. coli DH1, to evaluate the accuracy and sequence bias of these sequence methods. We found that the fraction of "junk" data, which could not be aligned to the reference genome, was largest in the data set of SOLiD, in which about half of reads could not be aligned. Among data sets after alignment to the reference, sequence accuracy was poorest in GA data sets, suggesting relatively low fidelity of the elongation reaction in the GA method. Furthermore, by aligning the sequence reads to the E. coli strain W3110, we screened sequence differences between two E. coli strains using data sets of three different next-generation platforms. The results revealed that the detected sequence differences were similar among these three methods, while the sequence coverage required for the detection was significantly small in the FLX data set. These results provided valuable information on the quality of short sequence reads and the performance of SNP detection in three next-generation sequencing platforms.

The complete mitochondrial genome of Ternate False Fusus Brunneifusus ternatanus Gmelin, 1791 (Neogastropoda: Buccinoidea: Melongenidae) obtained using next-generation sequencing.

Project description:In this paper, the complete mitochondrial genome of Ternate False Fusus Brunneifusus ternatanus Gmelin, 1791 was determined and characterized for the first time from the South China Sea. Our results showed that the length of the whole mitogenome of B. ternatanus was 16,254 bp and the mitogenome consisted of 22 tRNA genes, 13 protein-coding genes (PCGs), and 2 rRNA genes. Furthermore, the nucleotide composition of this mitogenome is significantly biased with G + C contents of 31.85% (the base content was 30.38% A, 16.17% G, 37.77% T, and 15.68% C). All PCGs shared ATG as the initiation codon, and stop codon of TAA or TAG, with the exception of COX2 which ended with a single T. The phylogenetic tree showed that B. ternatanus was first clustered with Hemifusus tuba, and from a single distinct cluster. The new complete mitochondrial genome provides new insight into the phylogenetic of Melongenidae and its evolution.
