The complete mitochondrial genome and phylogenetic analysis of White-bellied Heron Ardea insignis (Pelecaniformes?Ardeidae).

ABSTRACT: The White-bellied Heron Ardea insignis is Critically Endangered wading bird. In this study, we first sequenced and described the complete mitochondrial genome and phylogeny of A. insignis. The whole genome of A. insignis was 18,656?bp in length and contained 14 protein-coding genes, 23 transfer RNA genes, two ribosome RNA genes, and two non-coding control regions. The overall base composition of the mitochondrial DNA was 30.86% for A, 24.60% for T, 30.48% for C, and 14.05% for G, with a GC content of 44.54%. A phylogenetic tree confirmed that A. insignis belonged to genus Ardea, family Ardeidae, and was sister to A. purpurea. This information will be useful in the current understanding of the phylogeny and evolution of Pelecaniformes.

Project description:Abstract We sequenced the complete 17,209 bp mitochondrial genome (mitogenome) of Gonyosoma frenatum (Squamata: Colubridae) using next-generation sequencing. It consists of 13 PCGs, two ribosomal RNA genes, 22 transfer RNA genes, one non-coding region of an L-strand replication origin, and two control regions. The overall nucleotide composition was 34.7% of A, 24.8% of T, 12.3% of G, and 28.1% of C. The result of the phylogenetic analysis showed that G. frenatum, a member of Colubridae, is sister to other New World and Old World ratsnakes. The new data could help better understand the phylogenetic status of the genus Gonyosoma and the evolutionary history of Colubridae species.

The complete mitochondrial genome and phylogenetic analysis of red-and-white giant flying squirrel (Petaurista alborufus).

Project description:Red-and-white giant flying squirrel (Petaurista alborufus) is a widely distributed but rarely studied species. Here, we sequenced the complete mitochondrial genome about it, which is a circular genome of 16,511 bp and have a typical structure with mammals. The base composition shows higher composition of A\T. There are 61 variations and eight base deletions between two sequences when compared with the reported sequence (JQ743657). In this study, we obtain a new mitochondrial genome sequence of red-and-white giant flying squirrel, which provide novel molecular information that could prove fundamental to our understanding of diversity research and phylogenetic structure.

Complete Chloroplast Genome Sequence of Decaisnea insignis: Genome Organization, Genomic Resources and Comparative Analysis.

Project description:Decaisnea insignis is a wild resource plant and is used as an ornamental, medicinal, and fruit plant. High-throughput sequencing of chloroplast genomes has provided insight into the overall evolutionary dynamics of chloroplast genomes and has enhanced our understanding of the evolutionary relationships within plant families. In the present study, we sequenced the complete chloroplast genome of D. insignis and used the data to assess its genomic resources. The D. insignis chloroplast genome is 158,683 bp in length and includes a pair of inverted repeats of 26,167 bp that are separated by small and large single copy regions of 19,162 bp and 87,187 bp, respectively. We identified 83 simple sequence repeats and 18 pairs of large repeats. Most simple-sequence repeats were located in the noncoding sections of the large single-copy/small single-copy region and exhibited a high A/T content. The D. insignis chloroplast genome bias was skewed towards A/T on the basis of codon usage. A phylogenetic tree based on 82 protein-coding genes of 33 angiosperms showed that D. insignis was clustered with Akebia in Lardizabalaceae. Overall, the results of this study will contribute to better understanding the evolution, molecular biology and genetic improvement of D. insignis.

The phylogeny of the Anderson's White-bellied Rat (Niviventer andersoni) based on complete mitochondrial genomes.

Project description:The phylogenetic structure of the genus Niviventer has been studied based on several individual mitochondrial and nuclear genes, but the results seem to be inconsistent. In order to clarify the phylogeny of Niviventer, we sequenced the complete mitochondrial genome of white-bellied rat (Niviventer andersoni of the family Muridae) by next-generation sequencing. The 16,291 bp mitochondrial genome consists of 22 transfer RNA genes, 13 protein-coding genes (PCGs), two ribosomal RNA genes, and one noncoding control region (D-Loop). Phylogenetic analyses of the nucleotide sequences of all 13 PCGs, PCGs minus ND6, and the entire mitogenome sequence except for the D-loop revealed well-resolved topologies supporting that N. andersoni was clustered with N. excelsior forming a sister division with N. confucianus, which statistically rejected the hypothesis based on the tree of cytochrome b (cytb) gene that N. confucianus is sister to N. fulvescens. Our research provides the first annotated complete mitochondrial genome of N. andersoni, extending the understanding about taxonomy and mitogenomic evolution of the genus Niviventer.

Complete mitochondrial genome and phylogenetic analysis of Ixodes persulcatus (taiga tick).

Project description:Ixodes persulcatus is a species of hard tick which is a predominant tick species that spreads a wide array of serious human and animal pathogens. Here, we first assemble the complete mitogenome of I. persulcatus of China. The total length of the mitogenome was 14,539 bp included 36 genes and with a mitogenome structure similar to other ticks. Phylogenetic tree was constructed based on the complete mitogenome of I. persulcatus and closely related 19 species ticks to assess their phylogenic relationship and evolution. We also analyze the differences between the mitogenomes of I. persulcatus of Japan and China. The complete mitogenome data would be useful for further study of I. persulcatus.

The complete mitochondrial genome of Aspiorhynchus laticeps and its phylogenetic analysis.

Project description:The complete nucleotide sequence of the mitochondrial genome (mitogenome) of Aspiorhynchus laticeps was determined. The length of the complete mitochondrial DNA sequence of A. laticeps is 16,591 bp, which consists of 13 protein-coding genes, 22 transfer RNA (tRNA) genes, two ribosomal RNA (rRNA) genes, and a non-coding region 'D-loop'. Except for the D-loop, another non-coding region named replication origin of L-strand (OL) region was also found. According to the phylogenetic analysis, A. laticeps has a closer relationship with Schizothorax.

Phylogenetic analysis of the complete mitochondrial genome of the white peacock butterfly Anartia jatrophae saturata (Insecta: Lepidoptera: Nymphalidae).

Project description:The white peacock butterfly Anartia jatrophae saturata Staudinger, 1884 (Nymphalidae: Nymphalinae: Victorini), lives in the neotropics. Genome skimming with Illumina sequencing of A. jatrophae saturata allowed the assembly of a complete circular mitogenome of 15,297 bp, consisting of 81.4% AT nucleotides, 22 tRNAs, 13 protein-coding genes, two rRNAs, and a control region. Anartia jatrophae COX1 features an atypical start codon (CGA); ATP6, COX1, ND1, ND4, ND4L, ND5, and ND6 exhibit incomplete stop codons completed in the mRNA by the addition of 3' A residues. Contrary to previous phylogenetic hypotheses, phylogenetic reconstruction places A. jatrophae as sister to nymphalid tribe Nymphalini.
