The Japanese bigeye (<i>Pristigenys niphonia</i>) is a species in the genus <i>Pristigenys</i> and in the family Priacanthidae. To understand the phylogenetic relationship of Japanese bigeye in teleost, we firstly determined the complete mitochondrial genome of Japanese bigeye.
