The complete chloroplast genome sequence of the plant Euonymus fortunei (Celastraceae).

ABSTRACT: Chloroplast (cp) genome sequences become a useful popular tool for population and phylogeny in recent reports. Here, the complete cp genome of the Euonymus fortunei has been reconstructed from the whole-genome Illumina sequencing data. The circular genome is 157,639?bp in size, and comprises a pair of inverted repeat (IR) regions of 26,668?bp each, a large single copy (LSC) region of 85,956?bp and a small single copy (SSC) region of 18,347?bp. The total GC content is 37.2%, while the corresponding values of the LSC, SSC, and IR region are 35.1%, 31.7%, and 42.7%, respectively. The cp genome contains 126 genes, including 89 protein-coding genes, eight ribosomal RNA genes, and 29 transfer RNA genes and one pseudogene. The maximum-likelihood phylogenetic analysis showed a strong sister relationship with Euonymus japonicus in Celastraceae. Our findings provide a foundation for further investigation of cp genome evolution in E. fortunei and other higher plants.

Project description:Euonymus alatus, Celastraceae, is a deciduous tree species valued for its ornamental and medicinal properties. Here, the species' whole chloroplast genome sequence was generated by assembling the Illumina paired-end sequencing reads. The circular genome was 157,611 bp in length, exhibiting a typical quadripartite structure with a large single-copy (LSC: 85,892 bp), a small single-copy (SSC: 18,419 bp), and a pair of inverted repeat regions (IRA and IRB: each of 26,650 bp). The chloroplast genome encoded 131 genes, including 87 protein-coding (78 protein-coding gene species), 36 transfer RNA (29 tRNA species), and 8 ribosomal RNA genes (4 rRNA species). The overall GC content was 37.3%, while the corresponding values of the LSC, SSC and IR regions were 35.1, 31.7 and 42.7%, respectively. Phylogenetic analysis of 12 species complete chloroplast genomes suggested that E. alatus was relatively close to E. japonicus. This complete chloroplast genome is expected to provide valuable insight into further phylogenetic reconstruction of the Celastraceae species.

Project description:The complete mitochondrial genome of medicinal plant, Euonymus alatus, was sequenced for the first time. The genome sequence is 1,045,106 bp in length (GenBank accession number MW009108), with 44.98% GC contents. There are 72 genes in the genome, including 41 known protein-coding genes (PCGs), 22 transfer RNAs (tRNAs), and three ribosomal RNAs (rRNAs). The phylogenetic trees of 28 species are constructed using the maximum-likelihood method. The information will provide references for phylogenetic research.

Project description:The first complete chloroplast genome (cpDNA) sequence of Elaeocarpus braceanus was determined from Illumina HiSeq pair-end sequencing data in this study. The cpDNA is 158,225 bp in length, contains a large single-copy region (LSC) of 85,731 bp and a small single-copy region (SSC) of 17,654 bp, which were separated by a pair of inverted repeats (IR) regions of 27,420 bp. The genome contains 133 genes, including 88 protein-coding genes, 8 ribosomal RNA genes, and 37 transfer RNA genes. Further phylogenomic analysis showed that E. braceanus clustered in a clade in Celastrales order.

The whole genome was 154,166 bp in length, consisting of a pair of inverted repeats (IR 26,658 bp), a large single-copy region (LSC 82,438 bp), and a small single-copy region (SSC 18,367 bp). The complete genome contained 139 genes, including 89 protein-coding genes, 40 tRNA, and 8 rRNA genes. The phylogenetic analyses based on the complete chloroplast genome sequence provided solid evidence that A. fortunei has a close relationship with A. pterospermum and Bruinsmia polysperma.

In this study, we presented the complete chloroplast genome of Parnassia wightiana for future phylogenetic study. The plastome of P. wightiana was 152,043 bp in length, with a large single-copy region (LSC) of 82,737 bp and a small single-copy region (SSC) of 19,030 bp, separated by a pair of inverted repeat regions (IRs) of 25,138 bp. It contained 134 genes, including 87 protein-coding genes, 37 tRNA genes, 8 rRNA genes, and 2 pseudogenes. Complete chloroplast genome sequence of Parnassia brevistyla (Celastraceae) and phylogenetic analysis with related species.

Project description:The taxonomic status of Parnassia has been widely discussed, which has been placed in more than five families, Parnassiaceae, Droseraceae, Saxifragaceae, and Celastraceae. Due to the lack of reliable genetic data, we sequenced and analyzed P. brevistyla chloroplast genome for future genetic study. The complete chloroplast genomes of Parnassia brevistyla was sequenced with NovaSeq 6000. The full length of P. brevistyla chloroplast genomes is 151,728 bp. A total of 114 unique genes, including 30 tRNA genes, four rRNA genes, and 80 protein-coding genes were found in the chloroplast genome. Using the whole chloroplast genome sequences alignment of 10 species from Celastraceae and Saxifragaceae, the phylogenetic relationship was built. The phylogenetic position of P. brevistyla was closely clustered with Celastraceae. The complete chloroplast genome of P. brevistyla provides utility information for further research of phylogenetic relationship and taxonomic status of Parnassia.

Its genome is 151,699?bp in length with a pair of inverted repeats (IRs, 23,875?bp), separated by a small single copy region (SSC, 21,625?bp) and a large single copy region (LSC, 82,324?bp). It contains 132 genes, covering 88 protein coding genes, 35 tRNA genes, eight rRNA genes, and one pseudogene. Maximum likelihood analysis indicates that the phylogenetic tree is monophyletic with three clades. Cyrtomium fortunei is closely related to C. devexiscapulae, which further forms a sister clade to C. falcatum.

The Complete Chloroplast Genome Sequence of Eupatorium fortunei: Genome Organization and Comparison with Related Species.

Project description:Eupatorium fortunei Turcz, a perennial herb of the Asteraceae family, is one of the horticultural and medicinal plants used for curing various diseases and is widely distributed in China and other Asian countries. It possesses antibacterial, antimetastatic, antiangiogenic, and antioxidant properties along with anticancer potential. However, the intrageneric classification and phylogenetic relationships within Eupatorium have long been controversial due to the lack of high-resolution molecular markers, and the complete chloroplast (cp) genome sequencing has not been reported with new evolutionary insights. In the present study, E. fortunei was used as an experimental material, and its genome was sequenced using high-throughput sequencing technology. We assembled the complete cp genome, and a systematic analysis was conducted for E. fortunei, acquiring the correspondence of its NCBI accession number (OK545755). The results showed that the cp genome of E. fortunei is a typical tetrad structure with a total length of 152,401 bp, and the genome encodes 133 genes. Analysis of the complete cp genomes of 20 Eupatorieae shows that the number of simple sequence repeats (SSRs) ranged from 19 to 36 while the number of long sequence repeats was 50 in all cases. Eleven highly divergent regions were identified and are potentially useful for the DNA barcoding of Eupatorieae. Phylogenetic analysis among 22 species based on protein-coding genes strongly supported that E. fortunei is more closely related to Praxelis clematidea and belongs to the same branch. The genome assembly and analysis of the cp genome of E. fortunei will facilitate the identification, taxonomy, and utilization of E. fortunei as well as provide more accurate evidence for the taxonomic identification and localization of Asteraceae plants.

Cold Resistance of Euonymus japonicus Beihaidao Leaves and Its Chloroplast Genome Structure and Comparison with Celastraceae Species.

Project description:Euonymus japonicus Beihaidao is one of the most economically important ornamental species of the Euonymus genus. There are approximately 97 genera and 1194 species of plants worldwide in this family (Celastraceae). Using E. japonicus Beihaidao, we conducted a preliminary study of the cold resistance of this species, evaluated its performance during winter, assembled and annotated its chloroplast genome, and performed a series of analyses to investigate its gene structure GC content, sequence alignment, and nucleic acid diversity. Our objectives were to understand the evolutionary relationships of the genus and to identify positive selection genes that may be related to adaptations to environmental change. The results indicated that E. japonicus Beihaidao leaves have certain cold resistance and can maintain their viability during wintering. Moreover, the chloroplast genome of E. japonicus Beihaidao is a typical double-linked ring tetrad structure, which is similar to that of the other four Euonymus species, E. hamiltonianus, E. phellomanus, E. schensianus, and E. szechuanensis, in terms of gene structure, gene species, gene number, and GC content. Compared to other Celastraceae species, the variation in the chloroplast genome sequence was lower, and the gene structure was more stable. The phylogenetic relationships of 37 species inferred that members of the Euonymus genus do not form a clade and that E. japonicus Beihaidao is closely related to E. japonicus and E. fortunei. A total of 11 functional positive selected genes were identified, which may have played an important role in the process of Celastraceae species adapting to environmental changes. Our study provides important genetic information to support further investigations into the phylogenetic development and adaptive evolution of Celastraceae species.

The complete chloroplast genome of Tripterygium wilfordii Hook. f. (Celastraceae).

Project description:Tripterygium wilfordii is a perennial vine plant with medicinal value and belongs to the family of Celastraceae. In this study, we sequenced and analyzed the complete chloroplast genome of T. wilfordii. The chloroplast genome was 156,700 bp in length with a GC content of 37.47%. It contained two inverted repeat (IR) regions of 26,461 bp; each region was separated by large single-copy and small single-copy regions of 85,409 bp and 18,369 bp, respectively. In total, we annotated 134 unique genes, consisting of 89 protein-encoding genes, 8 rRNAs and 37 tRNAs. Phylogenetic analysis revealed that T. wilfordii was sister to T. regelii in a clade of Tripterygiumii species that was sister to a clade of Euonymus species.
