Here we present the first complete mitochondrial genome of the lesser sac-winged bat <i>Saccopteryx leptura</i> (Chiroptera: Emballonuridae) from Costa Rica, assembled from next-generation sequencing data. The mitogenome of <i>Saccopteryx leptura</i> measures 16,577 bp in length, and contains 13 protein-coding genes, 2 ribosomal RNA genes and 22 transfer RNA genes.
