Characterization of complete mitochondrial genome of Jaydia lineata (Perciformes, Apogonidae).

ABSTRACT: The complete mitogenome of Jaydia lineata was sequenced, which is a closed double-stranded circular molecule of 16,506?bp, and we analyzed the main features in terms of the genome organization, gene arrangement, and codon usage. The overall base composition includes C(28.5%), A(27.2%), T(26.7%), and G(17.6%). Moreover, the 13 protein-coding genes encode 3797 amino acids in total, 12 of which use the initiation codon ATG except COI uses GTG. Most of them have TAA as the stop codon, whereas ND3 ends with TAG, and three protein-coding genes (COII, ND4, and Cytb) use ended with the incomplete stop codon represented as a single T. The phylogenetic tree based on the neighbour-joining method was conducted, using a concatenated set of 12 protein-coding genes, and adding nine other species of Perciformes, which could be a useful basis for management of this species.

Project description:The complete mitochondrial genome sequence of Archamia macropterus was determined. The complete mitochondrial genome was 16,513 bp in length and contained 13 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and 2 non-coding region (the control region and the origin of light strand replication). The overall base composition was A 26.37%, T 25.61%, C 30.80%, and G 17.22%. All protein-coding genes started with an ATG initiation codon, except COI used GTG. With the exception of ND6, all other genes were encoded on the heavy strand, the NJ tree demonstrated that A. macropterus has a closest relationship with Cheilodipterus quinquelineatus and Apogon semilineatus.

Characterization of complete mitochondrial genome of Pogonophryne albipinna (Perciformes: Artedidraconidae).

Project description:The complete mitochondrial genome of Pogonophryne albipinna was determined by the MiSeq platform, which was the first report in the family Artedidraconidae. The circular form of its mitochondrial genome was 17,086 bp, which contained the canonical eukaryotic 37 genes. The gene orders of P. albipinna was identical to the other icefish species, in which there was additional non-coding region and translocation of ND6 gene. Except for ATP6 gene and COI (GTG), 11 genes begin with the typical start codon, while incomplete stop codons (T- -) were identified in COII, ND4, and CytB. Phylogenetic tree with the currently known mitogenomes in suborder Notothenioidei showed that P. albipinna was located distinctly from those in Bathydraconidae and Nototheniidae forming a unique cluster as Artedidraconidae. The first complete mitochondrial genome of P. albipinna would be the fundamental data to understand the evolutional relationship of icefish species in the Antarctic Oceans.

Characterization of the complete mitochondrial genome of Chionobathyscus dewitti (Perciformes, Channichthyidae).

Project description:The complete mitochondrial genome sequence of the Icefish, Chionobathyscus dewitti was determined by the Next Generation Sequencing (NGS) analysis. The complete mitogenome was 17,452 bp in length, which encoded the canonical 13 protein-coding genes, 22 tRNAs, two rRNAs, and two non-coding regions. As shown in the other notothenids, translocation of ND6 and an additional non-coding region were identified, which is different from the typical vertebrate mitochondrial genomes. The C. dewitti was clustered distinctly from the those in the Chinodraco and Chaenocephalus, which supported the idea that this species should be classified in the different genus, Chionobathyscus in the family Channichthyidae.

Complete mitochondrial genome of Caranx equula (Perciformes, Carangidae): genome characterization and phylogenetic analysis.

Project description:Caranx equula is an important marine fish which due to its commercial values. However, some wild populations of C. equula are in danger because of the overfishing and environmental pollution. In this study, the complete mitochondrial genome of C. equula was firstly determined. The complete mitochondrial genome is 16,607 base pairs in length, and contained 13 protein-coding genes and 2 ribosomal RNA genes, 22 tRNA genes and 2 main non-coding regions. Overall A?+?T content was 52.9%. In addition, a phylogenetic tree was constructed using the complete mitochondrial genome and showed that C. equula clustered in a clade and formed a sister relationship with Caranx ignobilis belonged to the family of Carangidae.

Project description:Cheilopdipterus quinquelineatus (Apogonidae) is an interesting species for investigating processes driving population divergence in marine system due to its wide distribution and life-history traits. However, to date, there is a limited genetic resource available for this species, or the family Apogonidae as exemplified by the availability of only two mitogenomes. In this study, we assembled the whole mitochondrial genome of this species yielding a 16,537 bp circular assembly composed of the typical vertebrate mitochondrial features. Phylogenetic inference of the supraordinal group of C. quiquelineatus showed monophyly of the major families.

Complete mitochondrial genome of Parupeneus barberinus (Perciformes, Mullidae): mitogenome characterization and phylogenetic analysis.

Project description:Parupeneus barberinus is a tropical/subtropical reef-dwelling marine fish belonging to the family Mullidae. Herein, we report the first sequencing and assembly of the complete mitochondrial genome of P. barberinus. The complete mitochondrial genome is 16,560 bp long and has the typical vertebrate mitochondrial gene arrangement, consisting of 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and a control region. Phylogenetic analysis using mitochondrial genomes of 18 species showed that P. barberinus is clustered with P. multifasciatus and P. chrysopleuron and rooted with other Mullidae species. This mitochondrial genome provides potentially important resources for addressing taxonomic issues and studying molecular evolution.

Characterization of the complete mitochondrial genome of brown barracuda, Sphyraena pinguis (Perciformes: Sphyraenidae).

Project description:The entire mitochondrial genome sequence of Sphyraena pinguis collected from Korean water was determined by the Next Generation Sequencing (NGS) technology. Its total length was 16,620 bps in length, which possessed the canonical 37 genes in the eukaryotes. Unusual start codon was exclusively found in COX1(GTG), while incomplete stop codons (TA-/T-) were identified in ATP6, COX2, ND3, ND4, and Cyt b. A phylogenetic analysis with currently identified full mitogenomes in Perciformes, S. pinguis was most closely related to S. barracuda (76.87%) and S. jello (76.84%). This mitogenome sequence would explain the evolution of genus Sphyraena.

Complete mitochondrial genome of Trematomus newnesi (Perciformes, Nototheniidae).

Project description:The complete mitochondrial genome of Trematomus newnesi was sequenced using an Illumina platform. The 18,602 bp mitogenome contains 13 protein-coding genes, two rRNAs, and 23 tRNAs (tRNAMet is duplicated). The eight stop codons are TAA, TAG, CTT, GTA, AAT, ACT, AGG, and TTA. Two start codons ATG and GTG are present. The GC content is 44.4% and AT content is 55.6%. A phylogenetic tree was generated using 13 species from three families. The results showed that T. newnesi is closely related to Pagothenia borchgrevinki in Nototheniidae. This study provides fundamental data for further genetic evolutionary studies on T. newnesi.

Its mitochondrial genome was 16,594 base pairs in length, containing 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and one control region. Its overall A, C, G, and T contents were 25.6%, 30.6%, 18.7%, and 25.2%, respectively. Its, A + T content (50.8%) was slightly higher than its G + C content (49.2%). A phylogenetic tree was built using 10 belonging to the order Perciformes and two species belonging to the order Scorpaeniformes.

Characterization and phylogenetic analysis of the complete mitochondrial genome of Rhinogobius sp. (Perciformes, Gobiidae).

Project description:The genus Rhinogobius was widely distributed in East Asia. In the present study, the complete mitochondrial genome of Rhinogobius sp., possible a new species of freshwater goby from Anhui province of China, was sequenced for the first time. Sequence analysis showed that it is 16,511 bp in length with A + T content of 52.3%, consisting of 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs, and a control region (CR). Phylogenetic analyses placed Rhinogobius sp. in a well-supported monophyletic cluster with other Rhinogobius fish and the phylogenetic position of Rhinogobius sp. was closer to Rhinogobius cliffordpopei.
