Complete mitochondrial genome of the Korean flying fish Cheilopogon doederleinii (Beloniformes, Exocoetidae): mitogenome characterization and phylogenetic analysis.

ABSTRACT: The Korean flying fish, Cheilopogon doederleinii, is a marine fish species belonging to the family Exocoetidae. In this study, I report for the first time the sequencing and assembly of the complete mitochondrial genome of C. doederleinii. The complete mitochondrial genome is 16,525 bp long and includes 13 protein-coding, 22 tRNA, and 2 rRNA genes. It has the typical vertebrate mitochondrial gene arrangement. Phylogenetic analysis using mitochondrial genomes of 10 species showed that C. doederleinii is clustered with C. arcticeps and grouped with the other Exocoetidae species. This mitochondrial genome provides potentially important resources for addressing taxonomic issues and studying molecular evolution.

Project description:The complete Oryzias celebensis mitogenome was determined using next-generation sequencing (NGS) method and the resulting data analyzed in this article. The mitochondrial genome was 16,493 base pair (bp) length, and its content and structure were highly homologous to that of other teleostean fishes, including 13 protein-coding genes (PCGs), 2 rRNAs, 22 tRNA, and 1 control region. Among the PCGs, ATG was used as the initiation codon, except for GTG in the COI gene. There were 6 overlapping genes with overlap lengths ranging from 1 to 10 nucleotides (nt), while 10 intergenic regions with a total of 59 nt and a maximum interval of 38 nt between tRNA-Asn and tRNA-Cys were detected during the annotation of this complete mitochondrial DNA.

Complete mitochondrial DNA sequence of the endangered fish (Bahaba taipingensis): Mitogenome characterization and phylogenetic implications.

Project description:To understand the systematic status of Bahaba taipingensis within Sciaenidae, the complete mitochondrial genome (mitogenome) sequence of Chinese bahaba has recently been determined by long PCR and primer walking methods. The complete mitochondrial genome is 16500 bp in length and contains 37 mitochondrial genes (13 protein-coding genes, 2 ribosomal RNA genes and 22 transfer RNA genes) as well as a control region (CR) as other bony fishes. Within the control region, we identified the extended termination associated sequence domain (ETAS), the central conserved sequence block domain (CSB-D, SCB-E and CSB-F) and the conserved sequence block domain (CSB-1, CSB-2 and CSB-3). Phylogenetic analyses revealed that Bahaba taipingensis is more closely related to Pseudosciaeniae than Argyrosominae and Sciaeninae. Additionally, Bahaba taipingensis is the sister taxon of Miichthys miiuy, and those two are sister to Collichthys plus Larimichthys.

The complete mitochondrial genome of Hemiramphus far (Beloniformes; Hemiramphidae) and phylogenetic studies of Beloniformes.

Project description:The complete mitochondrial genome of this species was first determined in this study, which is 16,544 bp in length, the overall base composition includes C(27.0%), A(30.7%), T(27.1%) and G(15.2%). Moreover, the 13 protein-coding genes (PCGs) encode 3801 amino acids in total, 12 of which use the initiation codon ATG except COI uses GTG, most of them have TAA or TAG as the stop codon, whereas four protein-coding genes (COII, COIII, ND4 and Cytb) ended with the incomplete stop codon represented as a single T. The phylogenetic tree based on the neighbour-joining method was constructed to provide relationship within Beloniformes, the result supported that H. far was clustered with Hyporhamphus dussumieri.

Project description:The Hyporhamphus dussumieri is a kind of minor commercial fishes, usually marketed fresh and dried salted. However, to date, there is a limited genetic resource available for this species. In this study, we assembled the whole mitochondrial genome of this species yielding a 16,542 bp circular assembly composed of the typical vertebrate mitochondrial features. It contains 13 protein-coding genes, two rRNA genes, 22 tRNA genes, a putative control region, and one origin of replication on the light-strand. The overall base composition includes C(28.3%), A(28.9%), T(27.1%), and G(15.7%). Moreover, the 13 PCGs encode 3800 amino acids in total. The result of the phylogenetic tree supports H. dussumieri has a closest relationship with Hemiramphus far.

Project description:The Korean oily shinner (Sarcocheilichthys nigripinnis morii) is a subspecies belonging to the subfamily Gobioninae in the family Cyprinidae and is endemic to Korea. Herein, we report the first sequencing and assembly of the complete mitochondrial genome of S. nigripinnis morii. The complete mitochondrial genome is 16,679 bp long, consisting of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region. It has the typical vertebrate mitochondrial gene arrangement. Phylogenetic analysis using mitogenomes of 16 species showed that S. nigripinnis morii was clustered with S. nigripinnis and S. variegatus microoculus and grouped with the other Cyprinidae species.

Complete mitochondrial genome of Echinophylliaaspera (Scleractinia, Lobophylliidae): Mitogenome characterization and phylogenetic positioning.

Project description:Lack of mitochondrial genome data of Scleractinia is hampering progress across genetic, systematic, phylogenetic, and evolutionary studies concerning this taxon. Therefore, in this study, the complete mitogenome sequence of the stony coral Echinophylliaaspera (Ellis & Solander, 1786), has been decoded for the first time by next generation sequencing and genome assembly. The assembled mitogenome is 17,697 bp in length, containing 13 protein coding genes (PCGs), two transfer RNAs and two ribosomal RNAs. It has the same gene content and gene arrangement as in other Scleractinia. All genes are encoded on the same strand. Most of the PCGs use ATG as the start codon except for ND2, which uses ATT as the start codon. The A+T content of the mitochondrial genome is 65.92% (25.35% A, 40.57% T, 20.65% G, and 13.43% for C). Bayesian and maximum likelihood phylogenetic analysis have been performed using PCGs, and the result shows that E.aspera clustered closely with Sclerophylliamaxima (Sheppard & Salm, 1988), both of which belong to Lobophylliidae, when compared with species belonging to Merulinidae and other scleractinian taxa used as outgroups. The complete mitogenome of E.aspera provides essential and important DNA molecular data for further phylogenetic and evolutionary analyses of corals.

Phylogenetic analysis of the complete mitochondrial genome of Hyporhamphus limbatus (Beloniformes; hemiramphidae).

Project description:The first complete mitochondrial (mt) genome of Hyporhamphus limbatus is reported herein, the gene composition and arrangement in H. limbatus mitogenome were identical to those of most vertebrates, which is 16,508 bp in length and contains 13 PCGs, two rRNA genes (12S rRNA and 16S rRNA), 22 tRNA genes, and a putative control region (CR) and one origin of replication on the light-strand (OL). Two start codon patterns and three stop codon patterns were found in protein-coding genes. Only the tRNA-Ser(AGY) could not fold into a typical clover-leaf secondary structure for lacking the dihydrouridine arm. A phylogenetic tree based on the neighbour-joining method was constructed to provide relationship within Beloniformes, which could be a useful basis for management of this species.

Project description:Parupeneus barberinus is a tropical/subtropical reef-dwelling marine fish belonging to the family Mullidae. Herein, we report the first sequencing and assembly of the complete mitochondrial genome of P. barberinus. The complete mitochondrial genome is 16,560 bp long and has the typical vertebrate mitochondrial gene arrangement, consisting of 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and a control region. Phylogenetic analysis using mitochondrial genomes of 18 species showed that P. barberinus is clustered with P. multifasciatus and P. chrysopleuron and rooted with other Mullidae species. This mitochondrial genome provides potentially important resources for addressing taxonomic issues and studying molecular evolution.

The complete mitochondrial DNA sequence of the pantropical earthworm Pontoscolex corethrurus (Rhinodrilidae, Clitellata): Mitogenome characterization and phylogenetic positioning.

Project description:Pontoscolex corethrurus (Müller, 1857) plays an important role in tropical soil ecosystems and has been widely used as an animal model for a large variety of ecological studies in particular due to its common presence and generally high abundance in human-disturbed tropical soils. In this study we describe the complete mitochondrial genome of the peregrine earthworm P. corethrurus. This is the first record of a mitochondrial genome within the Rhinodrilidae family. Its mitochondrial genome is 14 835 bp in length containing 37 genes (13 protein-coding genes (PCG) 2 rRNA genes and 22 tRNA genes). It has the same gene content and structure as in other sequenced earthworms but unusual among invertebrates it hasseveral overlapping open reading frames. All genes are encoded on the same strand. Most of the PCGs use ATG as the start codon except for ND3 which uses GTG as the start codon. The A+T content of the mitochondrial genome is 59.9% (31.8% A 28.1% T 14.6% G and 25.6% for C). The annotated genome sequence has been deposited in GenBank under the accession number KT988053.

Mitochondrial genome of the garfish Hyporhamphus quoyi (Beloniformes: Hemiramphidae) and phylogenetic relationships within Beloniformes based on whole mitogenomes.

Project description:Mitochondrial DNA (mtDNA) can provide genome-level information (e.g. mitochondrial genome structure, phylogenetic relationships and codon usage) for analyzing molecular phylogeny and evolution of teleostean species. The species in the order Beloniformes have commercial importance in recreational fisheries. In order to further clarify the phylogenetic relationship of these important species, we determined the complete mitochondrial genome (mitogenome) of garfish Hyporhamphus quoyi of Hemiramphidae within Beloniformes. The mitogenome was 16,524 bp long and was typical of other teleosts mitogenomes in size and content. Thirteen PCGs started with the typical ATG codon (with exception of the cytochrome coxidase subunit 1 (cox1) gene with GTG). All tRNA sequences could be folded into expected cloverleaf secondary structures except for tRNASer (AGN) which lost a dihydrouracil (DHU) stem. The control region was 866 bp in length, which contained some conserved sequence blocks (CSBs) common to Beloniformes. The phylogenetic relationship between 26 fish Beloniformes species was analyzed based on the complete nucleotide and amino acid sequences of 13 PCGs by two different inference methods (Maximum Likelihood and Bayesian Inference). Phylogenetic analyses revealed Hemiramphidae as the sister group to Exocoetidae and it is a paraphyletic grouping. Our results may provide useful information on mitogenome evolution of teleostean species.
