The complete mitochondrial genome of Megaderma lyra (Indian false vampire).

ABSTRACT: The Indian false vampire (Megaderma lyra), known as the greater false vampire bat, the Indian false vampire bat, and the greater false-vampire, is typical echolocation mammals. It has been listed in the IUCN Red List of threatened species and included in the Red Book of Endangered Animals in China. Herein, we described 17,055 bp of M. lyra mtDNA that includes 13 protein-coding genes (PGCs), two rRNA genes (12S rRNA and 16S rRNA), 22 transfer RNA (tRNA) genes, and one control region (D-loop). The complete mitochondrial genome sequence will provide new molecular biology information to further understand the genetic diversity of the M. lyra and to protect this population.

Complete mitochondrial genome sequencing of central Indian domestic pig.

Project description:Domestic pig (Sus scrofa domesticus) is one of the important farm animal contributing 7% of the country's total animal protein sources in India. In the present study, random hexamer primer was used to amplify the complete mitochondrial genome of Central Indian domestic pig and resolved the complete mitochondrial sequence by shotgun sequencing followed by de novo assembly in MIRA version 4.0.5. The sequence assembly revealed to be 15,827?bp mitogenome of pig (accession no. KT965278). The mitogenome in the present study has 99% homology with previously reported mitogenome of pigs from different parts of the world. The present study is the first report of complete sequence of mitogenome of pig from Indian subcontinent. Mitogenome analysis by MITOS web server revealed similarity of gene order, organization with the other pig breeds and vertebrates, comprising of 13 protein-coding genes, 22 tRNAs, 2 rRNAs and a control region. It was concluded that modified random hexamer can be successfully used for whole mitogenome sequencing using NGS without designing mitogenome-specific primer, thereby reducing cost and labor.

The complete mitochondrial genome of Indian cattle (Bos indicus).

Project description:India has 40 distinct zebuine cattle breeds with different adaptability and production traits. In the present study, we report the complete mitochondrial genome sequence of Indian cattle for the first time. The mitogenome contains 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes and a control region (D-loop region). The phylogenetic analysis showed close genetic relationship among the Indian cattle breeds studied, where as, distinct genetic differences were observed between Bos indicus and Bos taurus cattle. Our results will expand genomic information for further studies on evolution, domestication and conservation of indigenous cattle breeds in India.

The complete mitochondrial genome of false trevally Lactarius Lactarius (Bloch and Schneider, 1801).

Project description:In the present study, the complete mitochondrial DNA sequence of the milkfish Lactarius lactarius is determined. The full-length of the mitochondrial genome consists of a 16,552 bp fragment, with the base composition of A (28.24%), C (29.82%), G (15.96%), and T (25.98%) with a high A + T content (54.22%). The base compositions present clearly the A-T skew, which is most obvious in the control region and protein-coding genes. It includes 2 ribosomal RNA (rRNA) genes, 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, and a major non-coding control region (D-loop region). Furthermore, the composition and order of these genes are identical to most of other vertebrates. All the protein initiation codons are ATG, except that COX1 and ATP6 begin with GTG. All the protein termination codons are TAA, except ND3 and ND6 end with TAG, and COXII, ND4, Cytb finish only with incomplete T. Furthermore, the phylogenetic analysis base on 13 concatenated PCGs amino acid datasets among the 14 species, suggesting that high value support for the following sister clade with Toxotes chatareus. Our findings provide useful information for phylogenetic and evolutionary research of Perciformes species.

Complete mitochondrial genome sequence of the Indian clouded leopard (Neofelis nebulosa).

Project description:The complete mitochondrial genome of sequence 16,859?bp of Indian clouded leopard (Neofelis nebulosa) has been sequenced using next generation sequencing technology Torrent PGM platform. The complete mitochondrial genome sequence of clouded leopard consists of 13 protein-coding, 22 tRNA, and two rRNA genes and a control region (CR). The mitochondrial genome is relatively similar to other felid mitochondrial genomes with respect to gene arrangement, composition, tRNA structures and skews of AT/GC bases to be typical of those reported for other mammals. The nucleotide composition of the genome shows that there is more A-T% than G-C% on the positive strand as revealed by positive AT and CG skews. The base composition of the mitochondrial genome of clouded leopard is as follows: A, 5362?bp (31.8%); C, 4560bp (27.0%); G, 2475?bp (14.6%); T, 4462?bp (26.4%). Most of the genes have ATG initiation codons, except ND1, ND2, ND3, ND4, ND6, and CYTB (ATA start codon).

The complete mitochondrial genome of Indian gaur, Bos gaurus and its phylogenetic implications.

Project description:The gaur is the largest extant cattle species and distributed across South and Southeast Asia. Around 85% of its current global population resides in India, however there has been a gradual decrease in the gaur population over the last two decades due to various anthropogenic activities. Mitochondrial genome is considered as an important tool for species identification and monitoring the populations of conservation concern and therefore it becomes an obligation to sequence the mitochondrial genome of Indian gaur. We report here for the first time 16,345 bp mitochondrial genome of four Indian gaur sequenced using two different approaches. Mitochondrial genome consisted of 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes, and a control region. Among the 37 genes, 28 were positioned on the H-strand and 9 were positioned on the L-strand. The overall base composition appeared to be 33.5% A, 27.2% T, 25.9% C and 13.4% G, which yielded a higher AT content. The phylogenetic analysis using complete mitochondrial genome sequences unambiguously suggested that gaur is the maternal ancestor of domestic mithun. Moreover, it also clearly distinguished the three sub species of B. gaurus i.e. B. gaurus gaurus, B. gaurus readei and B. gaurus hubbacki. Among the three sub species, B. gaurus gaurus was genetically closer to B. gaurus readei as compared to B. gaurus hubbacki. The findings of our study provide an insight into the genetic structure and evolutionary history of Indian gaur.

Complete Endogenous Retrovirus Genome Sequence from a Brazilian Vampire Bat (Desmodus rotundus).

Project description:The strain Desmodus rotundus endogenous retrovirus (DrERV) QR09 was obtained from a bat tissue sample collected from Desmodus rotundus in the Brazilian rain forest. The complete genome was sequenced using the next-generation sequencing strategy. The full-length genome of DrERV QR09 is 8,256 nucleotides in length and showed high similarity with other DrERVs.

The complete mitochondrial genome of the Indian leafwing butterfly Kallima paralekta (insecta: Lepidoptera: Nymphalidae).

Project description:The Indian leafwing butterfly Kallima paralekta (Horsfield, 1829) (Nymphalidae) is an Asian forest-dwelling, leaf-mimic. Genome skimming by Illumina sequencing permitted assembly of a complete circular mitogenome of 15,200 bp from K. paralekta consisting of 79.5% AT nucleotides, 22 tRNAs, 13 protein-coding genes, two rRNAs and a control region in the typical butterfly gene order. Kallima paralekta COX1 features an atypical CGA start codon, while ATP6, COX1, COX2, ND4, ND4L, and ND5 exhibit incomplete stop codons completed by 3' A residues added to the mRNA. Phylogenetic reconstruction places K. paraleckta within the monophyletic genus Kallima, sister to Mallika in the subfamily Nymphalinae. These data support the monophyly of tribe Kallimini and contribute to the evolutionary systematics of the Nymphalidae.

Movement ecology of the carnivorous woolly false vampire bat (Chrotopterus auritus) in southern Mexico.

Project description:Deforestation is a critical threat to bats. The woolly false vampire bat Chrotopterus auritus is a carnivorous bat that is both an indicator species for well-conserved forests and a threatened species in Mexico and other countries due to deforestation. We currently lack the information needed to assess the effects of forest fragmentation and destruction on their populations and to develop plans for their conservation. We used GPS loggers to study the movement patterns of C. auritus in southern Mexico. We observed 72 foraging nights by GPS-tagging 10 individuals from two colonies on 32 occasions in a highly disturbed heterogeneous landscape with extensive deforestation (Hormiguero), and in a more homogeneous, well-preserved forested landscape (Monterrey). Tracked false vampire bats averaged a home range of 108.24 ha, a core foraging area of 3.78 ha and average maximum flight distances of 2.06 km. The bats ranged farther and flew significantly longer distances in Hormiguero than in Monterrey, with males flying longer and more variable distances. They used the well-preserved semi-deciduous forest more often than secondary forest and agricultural fields for traveling and foraging, but the bats occasionally moved and hunted along the borders of secondary forest and agricultural fields adjacent to semi-deciduous conserved forest areas. Although this carnivorous bat might cope with some fragmentation, we suggest that large well-preserved forested areas are highly important for its conservation.
