The complete chloroplast genome of Litsea molis Hemsl. (Lauraceae): genome structure and phylogenetic analysis.

ABSTRACT: Litsea molis Hemsl. is a precious wild aromatic oil tree species and important medicinal plant. In this study, we sequenced and characterized the chloroplast genome of L. molis for the first time. Its complete chloroplast genome is 152,311 bp in length, containing a large single copy region of 93,258 bp and a small single copy region of 18,917 bp separated by a pair of inverted repeat regions of 20,068 bp. The chloroplast genome contains 130 unique genes, including 85 protein-coding genes, 37 tRNA and 8 rRNA genes. Phylogenetic analysis based on chloroplast genome sequences of 36 plants from the family Lauraceae showed that L. molis is more closely related to species of Lindera genus than other genera in Lauraceae.

Project description:Litsea coreana var. lanuginose is a perennial, indeciduous, and broad-leaved tree used as an essential medicinal and edible plant. In addition, this species is well-known for its leaves are rich in aromatic oil. In this study, we firstly assembled and characterized the complete chloroplast genome of L. coreana var. lanuginose using Illumina pair-end sequencing and performed a phylogenetic analysis with other 13 species in Lauraceae. The results revealed that its chloroplast genome was 152,859 bp in total length with 39% of GC content, containing a pair of inverted repeats of 20,084 bp (IRA and IRB), separated by a large single-copy (LSC) region of 93,795 bp and a small single-copy (SSC) region of 18,896 bp. The plastid genome of L. coreana var. lanuginose encoded 125 genes, including 81 protein-coding genes, 36 transfer RNA (tRNA), and eight ribosomal RNA (rRNA) genes. The phylogenetic analysis suggested that L. coreana var. lanuginose was closely related to the clade of Litsea monopetala, Litsea garrettii, and Litsea elongate in Lauraceae family.

The Complete Chloroplast Genome Sequence of Machilus chuanchienensis (Lauraceae): Genome Structure and Phylogenetic Analysis.

Project description:Machilus chuanchienensis is an ecological tree distributed in southwestern China. It has a significant valuation with making Hawk tea using its leaves, an ethnic traditional tea-like beverage with a long history in Chinese tea culture. The whole chloroplast (cp) genome is an ideal model for the phylogenetic study of Lauraceae because of its simple structure and highly conserved features. There have been numerous reports of complete cp genome sequences in Lauraceae, but little is known about M. chuanchienensis. Here, the next-generation sequencing (NGS) was used to sequence the M. chuanchienensis cp genome. Then, a comprehensive comparative genome analysis was performed. The results revealed that the M. chuanchienensis's cp genome measured 152,748 base pairs (bp) with a GC content of 39.15% and coded 126 genes annotated, including comprising eight ribosomal RNA (rRNA), 36 transporter RNA (tRNA), and 82 protein-coding genes. In addition, the cp genome presented a typical quadripartite structure comprising a large single-copy (LSC; 93,811) region, a small single-copy (SSC; 18,803) region, and the inverted repeats (IRs; 20,067) region and contained 92 simple sequence repeat (SSR) locus in total. Phylogenetic relationships of 37 species indicated that M. chuanchienensis was a sister to M. balansae, M. melanophylla, and M. minutiflora. Further research on this crucial species may benefit significantly from these findings.

The complete chloroplast genome sequence of Lindera fragrans (Lauraceae): genome structure and phylogenetic analysis.

Project description:Lindera fragrans, naturally distributed in southern China, is economic and ecological tree. Its leaves are one of the primary raw materials for processing Hawk tea. Here, we assembled the complete chloroplast genome of L. fragrans using Illumina pair-end sequencing. The chloroplast genome size was 152,739 base pairs (bp) with 39% GC content, containing a pair of inverted repeats (IRA/B) of 20,067 bp, separated by a large- and a small single-copy region (LSC/SSC) of 93,711 bp and 18,894 bp, respectively. The genome encoded 126 genes, including 82 protein-coding, 36 transfer RNA (tRNA), and eight ribosomal RNA (rRNA) genes. Phylogenetic analysis based on chloroplast genome sequences of 22 species suggested that L. fragrans was closely related to species of Lindera genus than other genera in Lauraceae. These results can be a valuable genome resource for further genetics and molecular biology studies.

The complete chloroplast genome of Lonicera similis Hemsl. and its phylogenetic analysis.

Project description:Lonicera similis Hemsl. belongs to the Caprifoliaceae family and used as a substitute for 'jin yin hua'. Recent years, it demonstrates great economic value because of its rich chemical composition. However, the phylogenetic relationship between L. similis and other family members remains unclear. In this paper, we assembled the cp genome of L. similis using the high-throughput Illumina pair-end sequencing data. The circular cp genome was 155,207 bp in size, including a large single-copy (LSC) region of 88994 bp and a small single-copy (SSC) region of 18,633 bp, which were separated by two inverted repeat (IR) regions (23,790 bp each). A total of 121 genes were predicted, including eight ribosomal RNAs (rRNAs), 36 transfer RNAs (tRNAs), and 77 protein-coding genes (PCGs). In addition, the result of phylogenetic analysis indicated that L. similis formed a close relationship from another congeneric species (Lonicera confusa). This study provides helpful information for future genetic study of L. similis.

Comparative Analysis of Complete Chloroplast Genomes of Nine Species of Litsea (Lauraceae): Hypervariable Regions, Positive Selection, and Phylogenetic Relationships.

Project description:Litsea is a group of evergreen trees or shrubs in the laurel family, Lauraceae. Species of the genus are widely used for a wide range of medicinal and industrial aspects. At present, most studies related to the gene resources of Litsea are restricted to morphological analyses or features of individual genomes, and currently available studies of select molecular markers are insufficient. In this study, we assembled and annotated the complete chloroplast genomes of nine species in Litsea, carried out a series of comparative analyses, and reconstructed phylogenetic relationships within the genus. The genome length ranged from 152,051 to 152,747 bp and a total of 128 genes were identified. High consistency patterns of codon bias, repeats, divergent analysis, single nucleotide polymorphisms (SNP) and insertions and deletions (InDels) were discovered across the genus. Variations in gene length and the presence of the pseudogene ycf1Ψ, resulting from IR contraction and expansion, are reported. The hyper-variable gene rpl16 was identified for its exceptionally high Ka/Ks and Pi values, implying that those frequent mutations occurred as a result of positive selection. Phylogenetic relationships were recovered for the genus based on analyses of full chloroplast genomes and protein-coding genes. Overall, both genome sequences and potential molecular markers provided in this study enrich the available genomic resources for species of Litsea. Valuable genomic resources and divergent analysis are also provided for further research of the evolutionary patterns, molecular markers, and deeper phylogenetic relationships of Litsea.

Complete Chloroplast Genome of Abutilon fruticosum: Genome Structure, Comparative and Phylogenetic Analysis.

Project description:Abutilon fruticosum is one of the endemic plants with high medicinal and economic value in Saudi Arabia and belongs to the family Malvaceae. However, the plastome sequence and phylogenetic position have not been reported until this study. In this research, the complete chloroplast genome of A. fruticosum was sequenced and assembled, and comparative and phylogenetic analyses within the Malvaceae family were conducted. The chloroplast genome (cp genome) has a circular and quadripartite structure with a total length of 160,357 bp and contains 114 unique genes (80 protein-coding genes, 30 tRNA genes and 4 rRNA genes). The repeat analyses indicate that all the types of repeats (palindromic, complement, forward and reverse) were present in the genome, with palindromic occurring more frequently. A total number of 212 microsatellites were identified in the plastome, of which the majority are mononucleotides. Comparative analyses with other species of Malvaceae indicate a high level of resemblance in gene content and structural organization and a significant level of variation in the position of genes in single copy and inverted repeat borders. The analyses also reveal variable hotspots in the genomes that can serve as barcodes and tools for inferring phylogenetic relationships in the family: the regions include trnH-psbA, trnK-rps16, psbI-trnS, atpH-atpI, trnT-trnL, matK, ycf1 and ndhH. Phylogenetic analysis indicates that A. fruticosum is closely related to Althaea officinalis, which disagrees with the previous systematic position of the species. This study provides insights into the systematic position of A. fruticosum and valuable resources for further phylogenetic and evolutionary studies of the species and the Malvaceae family to resolve ambiguous issues within the taxa.

The complete chloroplast genome of Cinnamomum pittosporoides reveals its phylogenetic relationship in Lauraceae.

Project description:Cinnamomum pittosporoides is an important timber plant endemic to southwest of China. In the present study, we sequenced the complete chloroplast genome of C. pittosporoides and used the data to reveal the species phylogenetic in Lauraceae. The complete chloroplast genome showed a circular genome of 152,730 bp size with 39.2% GC content. The genome is of typical structure and contains a pair of inverted repeat (IR) regions with 20,074 bp, separated by one large single-copy (LSC) with 93,722 bp and one small single-copy (SSC) regions with 18,860 bp. The genome contained 116 genes, including 82 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. A phylogenetic tree reconstructed based on 26 chloroplast genomes reveals that C. pittosporoides is most related with C. chago in Lauraceae.

Comparative and phylogenetic analysis of complete chloroplast genomes from seven Neocinnamomum taxa (Lauraceae).

Project description:The genus Neocinnamomum is considered to be one of the most enigmatic groups in Lauraceae, mainly distributed in tropical and subtropical regions of Southeast Asia. The genus contains valuable oilseed and medicinal tree species. However, there are few studies on the genus Neocinnamomum at present, and its interspecific relationship is still unclear. In order to explore the genetic structure and evolutionary characteristics of the Neocinnamomum chloroplast genome and to resolve the species relationships within the genus, comparative genomic and phylogenetic analyses were performed on the whole chloroplast genome sequences of 51 samples representing seven Neocinnamomum taxa. The whole Neocinnamomum chloroplast genome size ranged from 150,753-150,956 bp, with a GC content of 38.8%-38.9%. A total of 128 genes were annotated within the Neocinnamomum chloroplast genome, including 84 protein coding genes, 8 rRNA genes, and 36 tRNA genes. Between 71-82 SSRs were detected, among which A/T base repeats were the most common. The chloroplast genome contained a total of 31 preferred codons. Three highly variable regions, trnN-GUU-ndhF, petA-psbJ, and ccsA-ndhD, were identified with Pi values > 0.004. Based on the whole chloroplast genome phylogenetic tree, the phylogenetic relationships among the seven Neocinnamomum taxa were determined. N. delavayi and N. fargesii were the most closely related species, and N. lecomtei was identified as the most basal taxon. In this study, the characteristics and sequence variation of the chloroplast genomes of seven Neocinnamomum taxa were revealed, and the genetic relationship among the species was clarified. The results of this study will provide a reference for subsequent molecular marker development and phylogenetic research of Neocinnamomum.
