Complete chloroplast genome of Engelhardtia fenzlii (Juglandaceae).

ABSTRACT: In this study, we successfully assembled and analyzed the chloroplast genome of Engelhardtia fenzlii. The chloroplast genome of E. fenzlii was very similar to those of other Juglandaceae species. The E. fenzlii chloroplast genome is 161,713 bp in length and displays the typical quadripartite structure, which consists of a pair of IR regions (26,016 bp) separated by an LSC region (90,478 bp) and an SSC region (19,203 bp). The chloroplast genome of E. fenzlii contained a total of 112 unique genes, including 78 protein-coding genes, 30 tRNAs, and 4 rRNAs. Phylogenetic analysis based on the complete chloroplast genomes showed that Engelhardtia formed a monophyletic clade and E. fenzlii was sister to E. roxburghiana.

Project description:Engelhardia roxburghiana is a traditional Chinese medicine in the Juglandaceae family. In this study, the complete chloroplast (cp) genome sequence of E. roxburghiana was reported and characterized. The cp genome is 161,550 bp in length and contains a pair of inverted repeats (IRs, 25,862 bp) separated by a large (90,937 bp) and small (18,889 bp) single-copy regions. A total of 113 unique genes were predicted, including 79 protein-coding genes, 30 tRNA genes and 4 rRNA genes. The phylogenetic analysis suggested that E. roxburghiana is resolved as a sister group to the clade of subfam. Juglandoideae.

Characterization of the complete chloroplast genome of Carya laciniosa (F.Michx.) G.Don (Juglandaceae).

Project description:Carya laciniosa (F.Michx.) G.Don is a slow-growing valuable tree in the family Juglandaceae. In this research, we first reported the chloroplast genome sequence of C. laciniosa. The chloroplast genome was a circular form with 160,832 bp in size, comprising four subregions: a large single-copy (LSC) region of 90,065 bp, a small single-copy (SSC) region of 18,791 bp, and two copies of inverted repeats (IRs; IRa and IRb) of 25,988 bp each. A total of 132 genes were annotated in the chloroplast genome of C. laciniosa, including 87 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The overall GC content of the whole genome was 36.14%. Phylogenetic analysis suggested that C. laciniosa was closely related to C. ovata.

Complete chloroplast genome sequence of Annamocarya sinensis (Juglandaceae), an endangered perennial plant.

Project description:Annamocarya sinensis (Juglandaceae) is a tertiary relict tree restricted to southeastern China and northern Vietnam. Here, we first report and characterize its complete chloroplast genome based on Illumina paired-end sequencing data. The complete plastid genome was 160,065 bp, which contained inverted repeats (IR) of 25,786 bp separated by a large single-copy (LSC) and a small single copy (SSC) of 89,759 bp and 18,734 bp, respectively. The cpDNA contains 130 genes, comprising 85 protein-coding genes, 36 tRNA genes, 8 rRNA genes, and one processed pseudogene. The overall GC content of the plastome is 36.3%. The phylogenetic analysis of 18 selected chloroplast genomes demonstrated that A. sinensis was close to the species Carya kweichowensis.

Project description:Annamocarya sinensis, a plant species with extremely small populations endemic to Xichou county of Yunnan province, has been classified as a national second-class protected wild plant. In this study, we assembled its complete chloroplast genome. The total genome size of A. sinensis was 158,484 bp in length, containing a large single-copy region of 89,871 bp, a small single-copy region of 20,558 bp, and a pair of inverted repeat regions of 24,029 bp. The all GC content of A. sinensis chloroplast genome was 36.2%. It encodes a total of 114 unique genes, including 79 protein-coding genes, 31 tRNA genes, and four rRNA genes. Eleven genes contain a single intron, and three genes have two introns. Phylogenetic analysis results strongly supported that Annamocarya sinensis was closely related to Carya kweichowensis.

P. stenoptera is one of the most popular shade trees owing to its tall and graceful form and rapid growth rate. In the present study, the chloroplast genome of P. stenoptera was assembled and analyzed phylogenetically. The chloroplast genome of P. stenoptera is 160,212 bp in length, with a large single-copy region (LSC) of 88,724 bp, a small single-copy region (SSC) of 18,396 bp, and a pair of inverted repeat regions (IRs) of 26,046 bp, forming a typical quadripartite structure. A total of 130 genes are annotated from the chloroplast genome of P. stenoptera, including 82 protein-coding genes, 40 transfer RNA (tRNAs) genes, and 8 ribosomal RNA (rRNAs) genes. The GC content of the chloroplast genome is 36.2%. Phylogenetic analysis based on the common proteins from P. stenoptera and 14 related species confirmed the close relationship between Pterocarya and Juglans.

Project description:Trees of Engelhardia are important components of subtropical and tropical forests in South-eastern Asia with great ecological and economic values. However, phylogenetic relationships within Engelhardioideae (Juglandaceae) remains obscure. In this study, we report the first complete chloroplast genome sequences of Engelhardia sensu stricto, Engelhardia hainanensis Chen, a rare species endemic in southern China. Its complete chloroplast genome is 161,574 bp in length, with a typical quadripartite structure that includes a large single-copy region of 91,158 bp, a small single-copy region of 18,790 bp, and its GC content is 35.8%. A total of 128 genes were identified, including 83 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Furthermore, a phylogenetic tree of Juglandaceae was constructed based the complete chloroplast genome sequence, which strongly support the three-subfamily classification system in Juglandaceae, and E. hainanensis was resolved sister to two Alfaropsis species. This study provides valuable genomic information for the species identification and phylogenetic study of Juglandaceae.

Complete chloroplast genome of Sedum sarmentosum and chloroplast genome evolution in Saxifragales.

Project description:Comparative chloroplast genome analyses are mostly carried out at lower taxonomic levels, such as the family and genus levels. At higher taxonomic levels, chloroplast genomes are generally used to reconstruct phylogenies. However, little attention has been paid to chloroplast genome evolution within orders. Here, we present the chloroplast genome of Sedum sarmentosum and take advantage of several available (or elucidated) chloroplast genomes to examine the evolution of chloroplast genomes in Saxifragales. The chloroplast genome of S. sarmentosum is 150,448 bp long and includes 82,212 bp of a large single-copy (LSC) region, 16.670 bp of a small single-copy (SSC) region, and a pair of 25,783 bp sequences of inverted repeats (IRs).The genome contains 131 unique genes, 18 of which are duplicated within the IRs. Based on a comparative analysis of chloroplast genomes from four representative Saxifragales families, we observed two gene losses and two pseudogenes in Paeonia obovata, and the loss of an intron was detected in the rps16 gene of Penthorum chinense. Comparisons among the 72 common protein-coding genes confirmed that the chloroplast genomes of S. sarmentosum and Paeonia obovata exhibit accelerated sequence evolution. Furthermore, a strong correlation was observed between the rates of genome evolution and genome size. The detected genome size variations are predominantly caused by the length of intergenic spacers, rather than losses of genes and introns, gene pseudogenization or IR expansion or contraction. The genome sizes of these species are negatively correlated with nucleotide substitution rates. Species with shorter duration of the life cycle tend to exhibit shorter chloroplast genomes than those with longer life cycles.

Complete chloroplast genome comparisons for Pityopsis (Asteraceae).

Project description:Pityopsis includes several regionally and one federally endangered species of herbaceous perennials. Four species are highly localized, including the federally endangered P. ruthii. The genus includes several ploidy levels and interesting ecological traits such as drought tolerance and fire-dependent flowering. Results from previous cladistic analyses of morphology and from initial DNA sequence studies did not agree with one another or with the infrageneric taxonomic classification, with the result that infrageneric relationships remain unresolved. We sequenced, assembled, and compared the chloroplast (cp) genomes of 12 species or varieties of Pityopsis to better understand generic evolution. A reference cp genome 152,569 bp in length was assembled de novo from P. falcata. Reads from other sampled species were then aligned to the P. falcata reference and individual chloroplast genomes were assembled for each, with manual gapfilling and polishing. After removing the duplicated second inverted region, a multiple sequence alignment of the cp genomes was used to construct a maximum likelihood (ML) phylogeny for the twelve cp genomes. Additionally, we constructed a ML phylogeny from the nuclear ribosomal repeat region after mapping reads to the Helianthus annuus region. The chloroplast phylogeny supported two clades. Previously proposed clades and taxonomic sections within the genus were largely unsupported by both nuclear and chloroplast phylogenies. Our results provide tools for exploring hybridity and examining the physiological and genetic basis for drought tolerance and fire-dependent flowering. This study will inform breeding and conservation practices, and general knowledge of evolutionary history, hybridization, and speciation within Pityopsis.
