The complete chloroplast genome sequence of Neopallasia pectinata (Asteraceae).

ABSTRACT: The complete chloroplast (cp) genome of Neopallasia pectinata was sequenced and analyzed in this study. It was 150,766 bp in length and has a typical circular structure, including a large single copy (LSC) with 82,605 bp, two inverted repeats (IRs) with 24,944 bp, and a small single copy (SSC) with 18,273 bp. The phylogenetic analysis of N. pectinata and its related taxa was conducted depended on the complete cp-genome sequences. The maximum likelihood tree indicates a close relationship between Chrysanthemum and Neopallasia. The cp-genome of N. pectinata is useful for future phylogenetic studies of Asteraceae.

Project description:Sphagneticola trilobata is one of the world's worst invasive alien species. The paucity of genetic information for this species has made it difficult for studies on the underlying genetic mechanism of its invasiveness. Herein, we report the de novo chloroplast genome assembly of S. trilobata using Illumina whole-genome sequencing data. The chloroplast genome was 151,939?bp in length, with a large single copy (LSC) region of 83,405?bp, a small single copy (SSC) region of 18,448?bp, separated by two inverted repeat (IR) regions of 25,044?bp each. A total of 134 genes were annotated for the chloroplast genome assembly, including 86 protein-encoding genes. Phylogenetic analysis suggested close relationship between S. trilobata and Eclipta prostrata.

Project description:In this study, a complete chloroplast genome sequence of Artemisia fukudo (Asteraceae family) was characterized by de novo assembly using whole genome sequence data. The chloroplast genome was 151,011?bp in length, comprising a large single-copy region of 82,751?bp, a small single copy region of 18,348?bp and a pair of inverted repeats of 24,956?bp. The genome contained 80 protein-coding genes, 4 rRNA genes and 30 tRNA genes. Phylogenetic tree revealed that A. fukudo was closely located in other Artemisia species, Artemisia montana and Artemisia frigida.

The complete chloroplast genome of Rungia pectinata (Acanthaceae).

Project description:Rungia pectinata is an important traditional Chinese herbal medicine from the family Acanthaceae. The complete chloroplast genome (cp genome) of the genus Rungia was sequenced for the first time. The cp genome of R. pectinata was 149,627?bp in length. It was consisted of a large single copy (LSC) region (81,976?bp) and a small single copy (SSC) region (16,626?bp), which were separated by two inverted repeats (IRs, 25,511?bp). This plastome contained 114 unique genes, including 80 protein-coding genes, 30 tRNA genes, and four rRNA genes. The overall GC content was 38.0%. Phylogenetic analysis of nine species in Acanthaceae was also conducted. This newly sequenced cp genome will be useful to further evolutionary studies, phylogenetic studies, and pharmacognostic identification in the genus Rungia.

Complete chloroplast genome comparisons for Pityopsis (Asteraceae).

Project description:Pityopsis includes several regionally and one federally endangered species of herbaceous perennials. Four species are highly localized, including the federally endangered P. ruthii. The genus includes several ploidy levels and interesting ecological traits such as drought tolerance and fire-dependent flowering. Results from previous cladistic analyses of morphology and from initial DNA sequence studies did not agree with one another or with the infrageneric taxonomic classification, with the result that infrageneric relationships remain unresolved. We sequenced, assembled, and compared the chloroplast (cp) genomes of 12 species or varieties of Pityopsis to better understand generic evolution. A reference cp genome 152,569 bp in length was assembled de novo from P. falcata. Reads from other sampled species were then aligned to the P. falcata reference and individual chloroplast genomes were assembled for each, with manual gapfilling and polishing. After removing the duplicated second inverted region, a multiple sequence alignment of the cp genomes was used to construct a maximum likelihood (ML) phylogeny for the twelve cp genomes. Additionally, we constructed a ML phylogeny from the nuclear ribosomal repeat region after mapping reads to the Helianthus annuus region. The chloroplast phylogeny supported two clades. Previously proposed clades and taxonomic sections within the genus were largely unsupported by both nuclear and chloroplast phylogenies. Our results provide tools for exploring hybridity and examining the physiological and genetic basis for drought tolerance and fire-dependent flowering. This study will inform breeding and conservation practices, and general knowledge of evolutionary history, hybridization, and speciation within Pityopsis.

In this study, the total genome size is 150,596 bp in length and demonstrates a typical quadripartite structure containing a large single copy (LSC, 82,575 bp) and a small single copy (SSC, 18,293 bp), separated by a pair of inverted repeats (IRa, IRb) of 24,864 bp. The G + C content of this cp genome was 37.21%. Gene annotation analysis identified 130 genes including 85 protein-coding genes, 37 transfer RNA, and 8 ribosomal RNA genes. The maximum-likelihood phylogenetic analysis result showed that C. crepidioides was closely related to Nannoglottis ravida in the phylogenetic relationship.

A maximum-likelihood phylogenomic tree reconstructed based on 15 chloroplast genomes reveals that S. pectinata is most closely related to Zostera marina.

Here, we report and characterize the complete chloroplast genome sequence of H. incana based on Illumina paired-end sequencing data. The complete plastid genome was 152,605 bp in length, which contained two inverted repeats (IRs) of 24,954 bp separated by a large single-copy (LSC) and a small single copy (SSC) of 84,427 bp and 18,270 bp, respectively. The cpDNA contains 132 genes, comprising 85 protein-coding genes, 37 tRNA genes, 8 rRNA genes. The overall GC content of the plastome is 37.3%. The phylogenetic analysis of 17 selected chloroplast genomes demonstrated that Heteroplexis incana was closely related to Aster indicus.
