Artificial neural network with Taguchi method for robust classification model to improve classification accuracy of breast cancer.

ABSTRACT: Artificial neural networks (ANN) perform well in real-world classification problems. In this paper, a robust classification model using ANN was constructed to enhance the accuracy of breast cancer classification. The Taguchi method was used to determine the suitable number of neurons in a single hidden layer of the ANN. The selection of a suitable number of neurons helps to solve the overfitting problem by affecting the classification performance of an ANN. With this, a robust classification model was then built for breast cancer classification. Based on the Taguchi method results, the suitable number of neurons selected for the hidden layer in this study is 15, which was used for the training of the proposed ANN model. The developed model was benchmarked upon the Wisconsin Diagnostic Breast Cancer Dataset, popularly known as the UCI dataset. Finally, the proposed model was compared with seven other existing classification models, and it was confirmed that the model in this study had the best accuracy at breast cancer classification, at 98.8%. This confirmed that the proposed model significantly improved performance.

Project description:BackgroundDeep learning has made tremendous successes in numerous artificial intelligence applications and is unsurprisingly penetrating into various biomedical domains. High-throughput omics data in the form of molecular profile matrices, such as transcriptomes and metabolomes, have long existed as a valuable resource for facilitating diagnosis of patient statuses/stages. It is timely imperative to compare deep learning neural networks against classical machine learning methods in the setting of matrix-formed omics data in terms of classification accuracy and robustness.ResultsUsing 37 high throughput omics datasets, covering transcriptomes and metabolomes, we evaluated the classification power of deep learning compared to traditional machine learning methods. Representative deep learning methods, Multi-Layer Perceptrons (MLP) and Convolutional Neural Networks (CNN), were deployed and explored in seeking optimal architectures for the best classification performance. Together with five classical supervised classification methods (Linear Discriminant Analysis, Multinomial Logistic Regression, Naïve Bayes, Random Forest, Support Vector Machine), MLP and CNN were comparatively tested on the 37 datasets to predict disease stages or to discriminate diseased samples from normal samples. MLPs achieved the highest overall accuracy among all methods tested. More thorough analyses revealed that single hidden layer MLPs with ample hidden units outperformed deeper MLPs. Furthermore, MLP was one of the most robust methods against imbalanced class composition and inaccurate class labels.ConclusionOur results concluded that shallow MLPs (of one or two hidden layers) with ample hidden neurons are sufficient to achieve superior and robust classification performance in exploiting numerical matrix-formed omics data for diagnosis purpose. Specific observations regarding optimal network width, class imbalance tolerance, and inaccurate labeling tolerance will inform future improvement of neural network applications on functional genomics data.

Project description:BackgroundTranscriptome sequencing has been broadly available in clinical studies. However, it remains a challenge to utilize these data effectively for clinical applications due to the high dimension of the data and the highly correlated expression between individual genes.MethodsWe proposed a method to transform RNA sequencing data into artificial image objects (AIOs) and applied convolutional neural network (CNN) algorithms to classify these AIOs. With the AIO technique, we considered each gene as a pixel in an image and its expression level as pixel intensity. Using the GSE96058 (n = 2976), GSE81538 (n = 405), and GSE163882 (n = 222) datasets, we created AIOs for the subjects and designed CNN models to classify biomarker Ki67 and Nottingham histologic grade (NHG).ResultsWith fivefold cross-validation, we accomplished a classification accuracy and AUC of 0.821 ± 0.023 and 0.891 ± 0.021 for Ki67 status. For NHG, the weighted average of categorical accuracy was 0.820 ± 0.012, and the weighted average of AUC was 0.931 ± 0.006. With GSE96058 as training data and GSE81538 as testing data, the accuracy and AUC for Ki67 were 0.826 ± 0.037 and 0.883 ± 0.016, and that for NHG were 0.764 ± 0.052 and 0.882 ± 0.012, respectively. These results were 10% better than the results reported in the original studies. For Ki67, the calls generated from our models had a better power for prediction of survival as compared to the calls from trained pathologists in survival analyses.ConclusionsWe demonstrated that RNA sequencing data could be transformed into AIOs and be used to classify Ki67 status and NHG with CNN algorithms. The AIO method could handle high-dimensional data with highly correlated variables, and there was no need for variable selection. With the AIO technique, a data-driven, consistent, and automation-ready model could be developed to classify biomarkers with RNA sequencing data and provide more efficient care for cancer patients.

Project description:BackgroundThe prevalence of chronic disease is growing in aging societies, and artificial-intelligence-assisted interpretation of macular degeneration images is a topic that merits research. This study proposes a residual neural network (ResNet) model constructed using uniform design. The ResNet model is an artificial intelligence model that classifies macular degeneration images and can assist medical professionals in related tests and classification tasks, enhance confidence in making diagnoses, and reassure patients. However, the various hyperparameters in a ResNet lead to the problem of hyperparameter optimization in the model. This study employed uniform design-a systematic, scientific experimental design-to optimize the hyperparameters of the ResNet and establish a ResNet with optimal robustness.ResultsAn open dataset of macular degeneration images ( https://data.mendeley.com/datasets/rscbjbr9sj/3 ) was divided into training, validation, and test datasets. According to accuracy, false negative rate, and signal-to-noise ratio, this study used uniform design to determine the optimal combination of ResNet hyperparameters. The ResNet model was tested and the results compared with results obtained in a previous study using the same dataset. The ResNet model achieved higher optimal accuracy (0.9907), higher mean accuracy (0.9848), and a lower mean false negative rate (0.015) than did the model previously reported. The optimal ResNet hyperparameter combination identified using the uniform design method exhibited excellent performance.ConclusionThe high stability of the ResNet model established using uniform design is attributable to the study's strict focus on achieving both high accuracy and low standard deviation. This study optimized the hyperparameters of the ResNet model by using uniform design because the design features uniform distribution of experimental points and facilitates effective determination of the representative parameter combination, reducing the time required for parameter design and fulfilling the requirements of a systematic parameter design process.
