The complete mitochondrial genome of Douinia plicata (Lindb.) Konstant. et. Vilnet (Scapaniaceae, Jungermanniales).

ABSTRACT: Douinia plicata (Lindb.) Konstant. & Vilnet is the endemic species in Northeast Asia. Here, we reported complete mitochondrial genome of D. plicata. It is 144,206 bp long and includes 72 genes (42 protein-coding genes, three rRNAs, and 27 tRNAs). The overall GC content is 45.1%. Intergeneic variations against S. amplicata, which is slightly higher than intraspecific variations of S. ampliata and W. denudata. Phylogenetic trees show D. plicatum is clustered with three Scapania mitochondrial genomes with high supportive values, which is congruent with previous studies.

Project description:We completed chloroplast genome of Douinia plicata (Lindb.) Konstant. & Vilnet., presenting morphological features including denticulate leaf margin, verrucose cuticle on base of leaves, and 80-100° keel angle with stem at the midleaf. It is 118,797 bp long (GC ratio is 33.9%) and has four subregions: 81,142 bp of large single copy (31.9%) and 19,611 bp of small single copy (31.0%) regions are separated by 9,017 bp of inverted repeat (46.3%) regions including 130 genes (86 protein-coding genes, eight rRNAs, and 36 tRNAs). Phylogenetic trees show D. plicata is clustered with two Scapania species.

Project description:Scapania ampliata Steph. is the endemic species in East Asia. To investigate intraspecific variations on mitochondrial genomes of S. ampliata, we completed mitochondrial genome of S. ampliata isolated in Korea. It is 143,664 bp long and contains 73 genes (41 protein-coding genes, three rRNAs, 28 tRNAs, and one pseudogene). 823 single nucleotide polymorphisms (SNPs; 0.057%) and 2,242 insertions and deletions were identified between two S. ampliata mitochondrial genomes, which is large number of intraspecific variations in comparison to the other cases of Bryophyte mitochondrial genomes. Phylogenetic trees show that S. ampliata is clustered with those of two Scapania species with high supportive values.

It is 118,026 bp long and has four subregions: 80,850 bp of large single copy (LSC) and 19,436 bp of small single copy (SSC) regions are separated by 8,870 bp of inverted repeat (IR) regions including 130 genes (86 protein-coding genes, 8 ribosomal RNAs, and 36 transfer RNAs). The overall guanine cytosine (GC) content is 34.0% and those in the LSC, SSC, and IR regions are 31.9%, 31.0%, and 46.3%, respectively. Phylogenetic trees show S. ampliata is clustered with Scapania ciliata.

Nanopore sequencing of chloroplast genome of Scapania undulata (L.) Dumort., 1835 (Scapaniaceae, Jungermanniales).

Project description:We performed long-read sequencing of the Scapania undulata (L.) Dumort. chloroplast genome with Oxford Nanopore Technology using improved flow cells (10.3). S. undulata is a leafy liverwort living on rocks in or near water in mountains. The size of the complete plastome sequence is 117,651 bp long, the large single copy (LSC) region is 80,606 bp long, the small single copy (SSC) region is 19,401 bp long. The nanopore sequencing allowed for the distinction of inverted repeats A and B (IRA, IRB) which were not identical. Guanine cytosine (GC) ratio is 33.7% for the complete chloroplast genome, for LSC and SSC are 31.7% and 30.6%. The phylogeny reconstruction shows that Scapania undulata is the sister to S. ciliata and S. griffithii.

The complete chloroplast genome sequence of Pohlia cruda (Hedw.) Lindb.

Project description:Pohlia is a genus with many taxonomic and systematic controversies. In this study, the complete chloroplast genome of Pohlia cruda (Bryales, Bryophyte) was sequenced by high-throughput sequencing technology and described. The complete chloroplast genome is 125,114 bp in length and has a quadripartite structure. The two inverted repeat (IR) regions are 9921 bp long and separated by a large single-copy (LSC) region of 86,727 bp and a small single-copy (SSC) region of 18,545 bp. Phylogenetic trees were constructed based on the complete chloroplast genome sequences of 10 bryophytes downloaded from GenBank and one acquired in this study.

Complete chloroplast genome sequence of the liverwort, Porella grandiloba Lindb. (Porellaceae).

Project description:Porella grandiloba Lindb. is a liverwort species of Porellaceae, primarily distributed in East Asia. Here, we determined the complete chloroplast (cp) genome sequence of P. grandiloba. The complete cp genome was 121,433 bp in length with a typical quadripartite structure consisting of a large single-copy region (83,039 bp), a small single-copy region (19,586 bp), and two copies of inverted repeat regions (9,404 bp, each). Genome annotation predicted 131 genes, including 84 protein-coding, 36 tRNA, and eight rRNA genes. The maximum likelihood tree indicated that P. grandiloba was sister to P. perrottetiana, which species formed a clade with Radula japonica (Radulaceae).

The complete mitochondrial genome of Cryptotermes declivis Tsai et Chen (Isoptera: Kalotermitidae).

Project description:The complete mitochondrial genome (mitogenomes) of Cryptotermes declivis were revealed. The circular mitogenome of C. declivis (accession number MK599465) has a length of 15678 bp and an overall G + C content of 35.07%. Genome orientation showed rearrangement. The position of the trnV is moved from the L-strand between rrnL and rrnS to the H-strand between rrnS and trnI. The data further expands arthropod mitogenome databases and provides a case of gene rearrangement.

Characterization of the complete mitochondrial genome of Parabreviscolexniepini Xi et al., 2018 (Cestoda, Caryophyllidea).

Project description:Parabreviscolexniepini is a recently described caryophyllidean monozoic tapeworm from schizothoracine fish on the Tibetan Plateau. In the present study, the complete mitochondrial genome of P.niepini is determined for the first time. The mitogenome is 15,034 bp in length with an A+T content of 59.6%, and consists of 12 protein-encoding genes, 22 tRNA genes, two rRNA genes, and two non-coding regions. The secondary structure of tRNAs exhibit the conventional cloverleaf structure, except for trnS1 (AGN) and trnR, which lack DHU arms. The anti-codon of trnS1 (AGN) in the mitogenome of P.niepini is TCT. The two major non-coding regions, 567 bp and 1428 bp in size, are located between trnL2 and cox2, trnG and cox3, respectively. The gene order of P.niepini shows a consistent pattern with other caryophyllideans. Phylogenetic analysis based on mitogenomic data indicates that P.niepini has a close evolutionary relationship with tapeworms Breviscolexorientalis and Atractolytocestushuronensis.

Project description:Coccotorusbeijingensis Lin et Li, 1990 belongs to Coleoptera, Curculionidae, Curculioninae, Anthonomini. It is a herbivorous insect that damages Celtisbungeana Blume (Ulmaceae) by affecting branch growth. The mitochondrial genome of C.beijingensis was sequenced and annotated to better identify C.beijingensis and related species. The total length of the C.beijingensis mitochondrial genome was 17,071 bp, contained 37 typical genes (13 protein-coding genes, two ribosomal RNA genes, 22 transfer RNA genes) and two control regions (total length: 2,292 bp). Mitochondrial genome composition, nucleotide composition and codon usage are similar to those of other sequenced Curculionidae mitogenomes. All protein-coding genes initiated with ATN and TTG codons and ended with TAA, TAG or incomplete stop codons (TA, T). In addition, analyses of pairwise genetic distances between individual PCGs in Curculionidae species showed that ATP8 was the least conserved gene, while COI was the most conserved. Twenty-one transfer RNAs had typical cloverleaf structures, while trnS1 lacked dihydrouridine (DHU) arms. ML and BI analyses, based on 13 PCGs and two rRNAs from ten species of Curculionidae, strongly support the relationships between C.beijingensis and species of the genus Anthonomus: ((An.eugenii+ An.rubi) + C.beijingensis + (An.pomorum+ An.rectirostris)) (BS = 100; PP = 1). Our phylogenetic analyses could mean that the genus Coccotorus should be sunk under Anthonomus, but more taxon sampling is needed to verify this result.

Project description:In this study, we sequenced and analyzed the complete mitochondrial genome of Cladonema multiramosum Zhou et al., 2022 from Fujian, China. The length of the linear mitochondrial genome is 15164 bp, containing 13 protein-coding genes (cox2, atp8, atp6, cox3, nad2, nad5, nad6, nad3, nad4L, nad1, nad4, cob, cox1), two tRNAs (trnM and trnW) and 2 rRNAs (12S and 16S). The arrangement of mitogenomes show some little differences in different hydrozoan groups. The phylogenetic analysis of 13 protein coding genes (PCGs) in Cnidarians showed that C. multiramosum was closely related to Cladonema pacificum.
