Complete mitochondrial genome of sea peach Halocynthia aurantium (stolidobranchia: Pyuridae) from Korea.

ABSTRACT: Halocynthia aurantium (Stolidobranchia: Pyuridae) is a species of tunicate of commercial value that is commonly found in the northern Pacific Ocean and in the Bering Sea. Here, we determined the complete mitogenome of sea peach H. aurantium using 150 PE high-throughput sequencing. The assembled mitogenome is 14,979 bp in length (overall A + T contents 56.2%), and contains 13 protein-coding genes, 21 transfer RNAs, two ribosomal RNAs. Phylogenetic analysis of the mitogenome sequence of H. aurantium fully resolved it in a clade with H. roretzi. These data and results will be useful for future studies on the evolution of the Halocynthia and the Pyuridae.

Complete DNA sequence of the mitochondrial genome of the ascidian Halocynthia roretzi (Chordata, Urochordata).

Project description:The complete nucleotide sequence of the 14,771-bp-long mitochondrial (mt) DNA of a urochordate (Chordata)-the ascidian Halocynthia roretzi-was determined. All the Halocynthia mt-genes were found to be located on a single strand, which is rich in T and G rather than in A and C. Like nematode and Mytilus edulis mtDNAs, that of Halocynthia encodes no ATP synthetase subunit 8 gene. However, it does encode an additional tRNA gene for glycine (anticodon TCT) that enables Halocynthia mitochondria to use AGA and AGG codons for glycine. The mtDNA carries an unusual tRNA(Met) gene with a TAT anticodon instead of the usual tRNA(Met)(CAT) gene. As in other metazoan mtDNAs, there is not any long noncoding region. The gene order of Halocynthia mtDNA is completely different from that of vertebrate mtDNAs except for tRNA(His)-tRNA(Ser)(GCU), suggesting that evolutionary change in the mt-gene structure is much accelerated in the urochordate line compared with that in vertebrates. The amino acid sequences of Halocynthia mt-proteins deduced from their gene sequences are quite different from those in other metazoans, indicating that the substitution rate in Halocynthia mt-protein genes is also accelerated.

Immune-modulation effect of Halocynthia aurantium tunic lipid on RAW264.7 cells.

Project description:The current study evaluated the immune-regulatory potential of lipid extract from Halocynthia aurantium tunic on macrophage cells. The results showed that H. aurantium lipid is composed of primarily SFA (68.32%), followed by MUFA and PUFA (17.61% and 14.07%, respectively). Halocynthia aurantium lipid dose-dependently modulated the NO and PGE2 production in RAW264.7 cells without any LPS stimulation. The lipid effectively up-regulated the cytokine expression, including IL-1β, IL-6, and TNF-α in RAW264.7 cells. The COX-2 expression as a key biomarker for inflammation was also significantly increased. Conversely, H. aurantium lipid down-regulated the expression of inflammatory cytokines in LPS-stimulated RAW264.7 cells. Halocynthia aurantium lipid modulated the phosphorylation of NF-κB p-65, p38, ERK, and JNK, indicating that this lipid activated through NF-κB and MAPK pathways. These results provide insight into the immune-regulatory activities of H. aurantium tunic lipid and suggest that H. aurantium tunic may a potential lipid source for immune-regulatory molecules.

Complete mitochondrial genome of the taxonomically notorious sea star, Henricia leviuscula (Asteroidea, Spinulosida, Echinasteridae), from South Korea.

Project description:In this study, next-generation sequencing was used to obtain the complete mitogenome of Henricia leviuscula (Stimpson, 1857). The mitogenome form was found to be a circular molecule 16,119-bp long with a 60.4% AT bias. The gene arrangement of H. leviuscula was exactly the same as that of previously reported mitogenome for another species of Echinasteridae, such as Echinaster (Othilia) brasiliensis, containing 37 genes (13 PCGs, 22 tRNAs, and 2 rRNAs). A phylogenetic tree was constructed using the 13 PCGs and 2 rRNA sequences. Henricia leviuscula formed a monophyletic clade with E. (O.) brasiliensis and this clade formed a larger clade with species of the Paxillosida and Valvatida.

Project description:The mitogenome of Pseudosuberites sp. (Suberitida, Suberitidae) has been determined first in the genus Pseudosuberites. Assembled mitogenome was 23,502 bp in length, including 14 protein-coding genes, 25 transfer RNA, and 2 ribosomal RNA genes. The order and structure are the same as those of other species belonging to the same family Suberitidae. Pseudosuberites sp. was clustered with Suberites domucula within the family Suberitidae. The mitogenome of Pseudosuberites sp. will be valuable for inferring phylogenetic relationships among members of suberitids.

Complete mitochondrial genome of yellowback sea bream Evynnis tumifrons.

Project description:The complete mitochondrial genome of the Evynnis tumifrons was 16 616 bp in length and contained 13 protein-coding genes, 22 transfer RNA genes and 2 ribosomal RNA genes. The overall base composition of E. tumifrons was A 27.05%, T 26.42%, C 29.45% and G 17.07%. Phylogenetic tree construction indicated that Evynnis tumifrons was most closely related to Parargyrops edita and Pagrus auriga. This molecular information will contribute to better understand its evolution and population genetics.

Immunomodulatory Activities of Body Wall Fatty Acids Extracted from Halocynthia aurantium on RAW264.7 Cells.

Project description:Tunicates are known to contain biologically active materials and one species in particular, the sea peach (Halocynthia aurantium), has not been thoroughly studied. In this study we aimed to analyze the fatty acids profile of the H. aurantium body wall and its immunomodulatory effects on RAW264.7 macrophage-like cells. The fatty acids were classified into three categories: saturated fatty acids (SFAs), monounsaturated fatty acids (MUFAs), and polyunsaturated fatty acids (PUFAs). Omega-3 fatty acid content, including EPA and DHA, was higher than omega-6 fatty acids. H. aurantium body wall fatty acids exhibited enhanced immune response and anti-inflammatory effects on RAW264.7 macrophage-like cells. Under normal conditions, fatty acids significantly increase nitric oxide (NO) and PGE2 production in a dose-dependent manner, thereby improving the immune response. On the other hand, in LPS-treated RAW264.7 cells, fatty acids significantly decreased nitric oxide (NO) and PGE2 production in a dose-dependent manner, thereby enhancing anti-inflammatory effects. Fatty acids transcriptionally control the expression of the immune-associated genes, iNOS, IL-1β, IL-6, COX-2, and TNF-α, via the MAPK and NF-κB signaling cascades in RAW264.7 cells. However, in LPSstimulated RAW264.7 cells, H. aurantium body wall fatty acids significantly inhibited expression of inflammatory cytokine; similarly, production of COX-2 and PGE2 was inhibited. The results of our present study provide insight into the immune-improving and anti-inflammatory effects of H. aurantium body wall fatty acids on macrophages. In addition, our study demonstrates that H. aurantium body wall is a potential source of immune regulatory components.

Complete sequence of a sea lamprey (Petromyzon marinus) mitochondrial genome: early establishment of the vertebrate genome organization.

Project description:The complete nucleotide sequence of a sea lamprey (Petromyzon marinus) mitochondrial genome has been determined. The lamprey genome is 16,201 bp in length and contains genes for 13 proteins, two rRNAs, 22 tRNAs and two major noncoding regions. The order and transcriptional polarities of protein-coding genes are basically identical to those of other chordate mtDNAs, demonstrating that the common mitochondrial gene organization of vertebrates was established at an early stage of vertebrate evolution. The two major noncoding regions are separated by two tRNA genes. The first region probably functions as the control region because it contains distinctive conserved sequence blocks (CSB-II and III) common to other vertebrate control regions. The central conserved domain observed in other vertebrate control regions is not found in the lamprey, suggesting that it is a recently evolved functional domain in vertebrates. Noncoding segments are not found in the expected position of the origin of replication for the second strand, suggesting either that one of the tRNA genes has a dual function or that the second noncoding region may function as the second-strand origin. The base composition at the wobble positions of fourfold degenerate codon families is highly biased toward thymine (32.7%). Values of GC- and AT-skew are typical of vertebrate mitochondrial genomes.

Complete mitochondrial genome of Gloydius saxatilis (Viperidae: Crotalinae) from Korea.

Project description:In this study, we sequenced the complete mitochondrial genome of Gloydius saxatilis using Illumina next-generation sequencing. The total length of the mitogenome was 17,223 bp, and contained 13 protein-coding genes (PCGs), two ribosomal RNAs (rRNAs), 22 transfer RNAs (tRNAs), two non-coding control regions (CRs), and the origin of light (OL)-strand replication. The genome structure and order of the genes were similar to other Crotalinae species. Phylogenetic analysis based on the 13 concatenated PCGs indicated that G. saxatilis closely related to G. intermedius and, G. shedaoensis.
