Project description:We report the complete mitochondrial genome sequence of the endangered Eurasian otter, Lutra lutra. The complete mitochondrial genome is 16,537 bp in length and contains 13 protein-coding genes, 22 transfer RNA, two ribosomal RNA, and one control region. The mitogenome is A + T rich, with a composition of 32.2% A, 27.5% C, 14.5% G, and 25.8% T. Phylogenetic analysis based on 13 protein-coding mitochondrial genes of Mustelidae supports the conventional systematic treatment with eight subfamilies. Lutra lutra is closely related to Lutra sumatrana and the subfamily Lutrinae was closely grouped with the Ictonychinae. This study provides genetic and taxonomic information for future studies of Eurasian otters and the Mustelidae.

Project description:We sequenced the complete mitochondrial genome (mitogenome) of Mustela sibirica in China by the shotgun genome skimming methods. The mitogenome of M. sibirica is 16,558bp in length with the base composition of 32.9% A, 27.3% T, 26.0% C, and 13.9% G, and consists of 13 protein-coding genes (PCGs), 22 tRNAs, two rRNAs, and one non-coding control region. The 13 PCGs use ATG as initiation codons except ND3, ND5 and ND2 which initiate with codons ATA and ATT, respectively. Four (COX3, ND1, ND2 and ND4) of the 13 PCGs terminate with a single T- -, and the remainder with a TAA termination codon except ND3 and CYT B using TA- and AGA as termination codon. The phylogenetic tree based on 13 protein-coding genes indicated that M. sibirica is sister to the clade grouped with three species M. nigripes, M. eversmannii, and M. putorius, and Mustelinae species formed a monophyletic group, which is close to the Lutrinae clade within Mustelidae.

Project description:The Saharan striped polecat (Ictonyx libycus) is endemic to Africa, inhabiting the edges of the Saharan Desert. Little is known about the biology or genetic status of this member of the weasel family (Mustelidae). We present the first complete mitochondrial genome of the Saharan striped polecat, assembled from data generated using a genome skimming approach. The assembled mitogenome is 16,549 bps in length and consists of 37 genes including 13 protein-coding genes, 2 rRNAs, 22 tRNAs, an origin of replication, and a control region. Phylogenetic analysis confirmed the placement of the Saharan striped polecat within the subfamily Ictonychinae.

Project description:In this paper, a complete mitochondrial genome of the critically endangered European mink Mustela lutreola L., 1761 is reported. The mitogenome was 16,504 bp in length and encoded the typical 13 protein-coding genes, two ribosomal RNA genes and 22 transfer RNA genes, and harboured a putative control region. The A+T content of the entire genome was 60.06% (A > T > C > G), and the AT-skew and GC-skew were 0.093 and -0.308, respectively. The encoding-strand identity of genes and their order were consistent with a collinear gene order characteristic for vertebrate mitogenomes. The start codons of all protein-coding genes were the typical ATN. In eight cases, they were ended by complete stop codons, while five had incomplete termination codons (TA or T). All tRNAs had a typical cloverleaf secondary structure, except tRNASer(AGC) and tRNALys, which lacked the DHU stem and had reduced DHU loop, respectively. Both rRNAs were capable of folding into complex secondary structures, containing unmatched base pairs. Eighty-one single nucleotide variants (substitutions and indels) were identified. Comparative interspecies analyses confirmed the close phylogenetic relationship of the European mink to the so-called ferret group, clustering the European polecat, the steppe polecat and the black-footed ferret. The obtained results are expected to provide useful molecular data, informing and supporting effective conservation measures to save M. lutreola.

Project description:The Egyptian mongoose, Herpestes ichneumon, is the only extant mongoose in Europe, with populations still distributed in Africa and the Middle East. In this study, we present the first mitochondrial genome sequence of Herpestes ichneumon and we investigate its phylogenetic position within Feliformia suborder. The resultant mitogenome sequence is 16,775 bps, composed of a conserved set of 37 genes containing 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region. Our results represent a valuable resource for further phylogeographical studies.

Project description:BackgroundPreviously, twelve Rickettsia species were identified in ticks, fleas, sheep keds (Melophagus ovinus), bats (Pipistrellus pipistrellus) and a tick-bitten patient in the Xinjiang Uygur Autonomous Region (XUAR) in northwestern China. Here we aimed to molecularly detect rickettsial agents in red fox (Vulpes vulpes), marbled polecat (Vormela peregusna) and their ticks.MethodsDuring 2018-2019, 12 red foxes, one marbled polecat and their ticks were sampled in two counties and a city of the XUAR. The heart, liver, spleen, lung and kidney of these 13 carnivores were dissected, followed by DNA extraction. Hard ticks were identified both morphologically and molecularly. All samples were examined for the presence of rickettsiae by amplifying four genetic markers (17-kDa, gltA, ompA, sca1).ResultsA total of 26 adult ticks and 28 nymphs (38 Ixodes canisuga, nine Ixodes kaiseri, six Haemaphysalis erinacei and one Dermacentor marginatus) were collected from red foxes, and four Ha. erinacei ticks were removed from the marbled polecat. Analysis of cytochrome c oxidase subunit I (COI) gene sequences indicated that 2-32 nucleotides differed between I. canisuga, I. kaiseri and Ha. erinacei from northwestern China and Europe. Rickettsia raoultii was detected in three red foxes, Candidatus Rickettsia barbariae in a red fox, Rickettsia sibirica in a red fox and a marbled polecat, and R. raoultii in two tick species (I. canisuga and D. marginatus).ConclusionsTo the best of our knowledge, I. canisuga and I. kaiseri have not been previously reported from red foxes in China. The DNA of R. sibirica and R. raoultii was detected for the first time in the organs of red foxes, and R. sibirica in the organs of a marbled polecat. This is also the first molecular evidence for the presence of R. raoultii in I. canisuga. Our findings expand the range of tick-borne pathogens in wildlife species and associated ticks in China.

Project description:Alexei V. Abramov, Andrey Yu. Puzachenko, and Igor L. Tumanov (2016) A morphological differentiation (i.e., the amount of morphological space occupied) in two polecat species, Mustela putorius and M. eversmanii, has been studied. These closely related species are similar in the body size, the age of origin, and many aspects of their natural history. We have used cranial characters to estimate some parameters of morphological diversity, to compare 'morphological niche breadth' occupied by polecats in the morphological space and their overlap, assuming that variation in the characteristics of morphological diversity could be reflected in the extent of adaptive diversification. A comparison of diversity based on 23 cranial characters shows that the polecats occupied distinct areas of the morphospace. Both skull 'size' and 'shape' characters are important components of the morphological differentiation between M. putorius and M. eversmanii. It seems that the difference between these polecat species is accounted for the ecological pattern rather than the phylogenetic one. Resource partitioning and the lessening of their ecological niches' overlap in two sympatric carnivores could apparently explain the observed differences of their morphospaces. The morphological diversity of the European polecat is higher than that of the steppe polecat. A possible explanation of this phenomenon is likely to lie in the differences between prey ranges of these species. The morphological diversification in M. putorius could be facilitated by its adaptations to forest habitats of the temperate zone with a wide range of potential prey, whereas M. eversmanii could have evolved under more severe conditions of arid Eurasian habitats with a possible prey specialization.

Project description:Because of their role in immune defense against pathogens, major histocompatibility complex (MHC) genes are useful in evolutionary studies on how wild vertebrates adapt to their environments. We investigated the molecular evolution of MHC class I (MHCI) genes in four closely related species of Eurasian badgers, genus Meles. All four species of badgers showed similarly high variation in MHCI sequences compared to other Carnivora. We identified 7-21 putatively functional MHCI sequences in each of the badger species, and 2-7 sequences per individual, indicating the existence of 1-4 loci. MHCI exon 2 and 3 sequences encoding domains ?1 and ?2 exhibited different clade topologies in phylogenetic networks. Non-synonymous nucleotide substitutions at codons for antigen-binding sites exceeded synonymous substitutions for domain ?1 but not for domain ?2, suggesting that the domains ?1 and ?2 likely had different evolutionary histories in these species. Positive selection and recombination seem to have shaped the variation in domain ?2, whereas positive selection was dominant in shaping the variation in domain ?1. In the separate phylogenetic analyses for exon 2, exon 3, and intron 2, each showed three clades of Meles alleles, with rampant trans-species polymorphism, indicative of the long-term maintenance of ancestral MHCI polymorphism by balancing selection.

Puzachenko, and Ryuichi Masuda (2018) Morphometric variation in 23 cranial characters of 555 Siberian weasels (Mustela sibirica) was studied across its whole distribution range. Most of the distribution range in Siberia and China is occupied by medium-sized weasels, whereas the eastern part of the species range - including the Russian Far East, Korea and eastern China - is occupied by the larger form. Specimens from the Pacific islands (Jeju and Tsushima) were morphologically closely related to the western form of M. sibirica than to the neighboring continental weasels. The western form can be treated as nominotypical subspecies M. s. sibirica Pallas, 1773, whereas the eastern form can be treated as M. s. manchurica Brass, 1911. Small-sized weasels from the eastern Himalayan area (Myanmar and southwestern China) form a distinct group within M. sibirica, and they were treated as a subspecies; M. s. moupinensis (Milne- Edwards, 1874). Specimens from the western Himalayas (Kashmir, Nepal and Sikkim) are morphologically distinct from all other populations of Mustela sibirica and can be treated as a separate species Mustela subhemachalana Hodgson, 1837.

Project description:The molecules encoded by major histocompatibility complex (MHC) genes play an essential role in the adaptive immune response among vertebrates. We investigated the molecular evolution of MHC class I genes in the sable Martes zibellina. We isolated 26 MHC class I sequences, including 12 putatively functional sequences and 14 pseudogene sequences, from 24 individuals from two geographic areas of northeast China. The number of putatively functional sequences found in a single individual ranged from one to five, which might be at least 1-3 loci. We found that both balancing selection and recombination contribute to evolution of MHC class I genes in M. zibellina. In addition, we identified a candidate nonclassical MHC class I lineage in Carnivora, which may have preceded the divergence (about 52-57 Mya) of Caniformia and Feliformia. This may contribute to further understanding of the origin and evolution of nonclassical MHC class I genes. Our study provides important immune information of MHC for M. zibellina, as well as other carnivores.
