Haplotype analysis from unmanned aerial vehicle imagery of rice MAGIC population for the trait dissection of biomass and plant architecture.

ABSTRACT: Unmanned aerial vehicles (UAVs) are popular tools for high-throughput phenotyping of crops in the field. However, their use for evaluation of individual lines is limited in crop breeding because research on what the UAV image data represent is still developing. Here, we investigated the connection between shoot biomass of rice plants and the vegetation fraction (VF) estimated from high-resolution orthomosaic images taken by a UAV 10 m above a field during the vegetative stage. Haplotype-based genome-wide association studies of multi-parental advanced generation inter-cross (MAGIC) lines revealed four quantitative trait loci (QTLs) for VF. VF was correlated with shoot biomass, but the haplotype effect on VF was better correlated with that on shoot biomass at these QTLs. Further genetic characterization revealed the relationships between these QTLs and plant spreading habit, final shoot biomass and panicle weight. Thus, genetic analysis using high-throughput phenotyping data derived from low-altitude, high-resolution UAV images during early stages of rice growing in the field provides insights into plant growth, architecture, final biomass, and yield.

Project description:BackgroundThe objective of this study is twofold. First, ascertain the important variables that predict tomato yields from plant height (PH) and vegetation index (VI) maps. The maps were derived from images taken by unmanned aerial vehicles (UAVs). Second, examine the accuracy of predictions of tomato fresh shoot masses (SM), fruit weights (FW), and the number of fruits (FN) from multiple machine learning algorithms using selected variable sets. To realize our objective, ultra-high-resolution RGB and multispectral images were collected by a UAV on ten days in 2020's tomato growing season. From these images, 756 total variables, including first- (e.g., average, standard deviation, skewness, range, and maximum) and second-order (e.g., gray-level co-occurrence matrix features and growth rates of PH and VIs) statistics for each plant, were extracted. Several selection algorithms (i.e., Boruta, DALEX, genetic algorithm, least absolute shrinkage and selection operator, and recursive feature elimination) were used to select the variable sets useful for predicting SM, FW, and FN. Random forests, ridge regressions, and support vector machines were used to predict the yield using the top five selected variable sets.ResultsFirst-order statistics of PH and VIs collected during the early to mid-fruit formation periods, about one month prior to harvest, were important variables for predicting SM. Similar to the case for SM, variables collected approximately one month prior to harvest were important for predicting FW and FN. Furthermore, variables related to PH were unimportant for prediction. Compared with predictions obtained using only first-order statistics, those obtained using the second-order statistics of VIs were more accurate for FW and FN. The prediction accuracy of SM, FW, and FN by models constructed from all variables (rRMSE = 8.8-28.1%) was better than that from first-order statistics (rRMSE = 10.0-50.1%).ConclusionsIn addition to basic statistics (e.g., average and standard deviation), we derived second-order statistics of PH and VIs at the plant level using the ultra-high resolution UAV images. Our findings indicated that our variable selection method reduced the number variables needed for tomato yield prediction, improving the efficiency of phenotypic data collection and assisting with the selection of high-yield lines within breeding programs.

Project description:Estimating the aboveground biomass (AGB) of rice using remotely sensed data is critical for reflecting growth status, predicting grain yield, and indicating carbon stocks in agroecosystems. A combination of multisource remotely sensed data has great potential for providing complementary datasets, improving estimation accuracy, and strengthening precision agricultural insights. Here, we explored the potential to estimate rice AGB by using a combination of spectral vegetation indices and wavelet features (spectral parameters) derived from canopy spectral reflectance and texture features and texture indices (texture parameters) derived from unmanned aerial vehicle (UAV) RGB imagery. This study aimed to evaluate the performance of the combined spectral and texture parameters and improve rice AGB estimation. Correlation analysis was performed to select the potential variables to establish the linear and quadratic regression models. Multivariate analysis (multiple stepwise regression, MSR; partial least square, PLS) and machine learning (random forest, RF) were used to evaluate the estimation performance of spectral parameters, texture parameters, and their combination for rice AGB. The results showed that spectral parameters had better linear and quadratic relationships with AGB than texture parameters. For the multivariate analysis and machine learning algorithm, the MSR, PLS, and RF regression models fitted with spectral parameters (R2 values of 0.793, 0.795, and 0.808 for MSR, PLS, and RF, respectively) were more accurate than those fitted with texture parameters (R2 values of 0.540, 0.555, and 0.485 for MSR, PLS, and RF, respectively). The MSR, PLS, and RF regression models fitted with a combination of spectral and texture parameters (R2 values of 0.809, 0.810, and 0.805, respectively) slightly improved the estimation accuracy of AGB over the use of spectral parameters or texture parameters alone. Additionally, the bior1.3 of wavelet features at 947 nm and scale 2 was used to predict the grain yield and had good accuracy for the quadratic regression model. Therefore, the combined use of canopy spectral reflectance and texture information has great potential for improving the estimation accuracy of rice AGB, which is helpful for rice productivity prediction. Combining multisource remotely sensed data from the ground and UAV technology provides new solutions and ideas for rice biomass acquisition.

Project description:Agricultural subsurface drainage systems are commonly installed on farmland to remove the excess water from poorly drained soils. Conventional methods for drainage mapping such as tile probes and trenching equipment are laborious, cause pipe damage, and are often inefficient to apply at large spatial scales. Knowledge of locations of an existing drainage network is crucial to understand the increased leaching and offsite release of drainage discharge and to retrofit the new drain lines within the existing drainage system. Recent technological developments in non-destructive techniques might provide a potential alternative solution. The objective of this study was to determine the suitability of unmanned aerial vehicle (UAV) imagery collected using three different cameras (visible-color, multispectral, and thermal infrared) and ground penetrating radar (GPR) for subsurface drainage mapping. Both the techniques are complementary in terms of their usage, applicability, and the properties they measure and were applied at four different sites in the Midwest USA. At Site-1, both the UAV imagery and GPR were equally successful across the entire field, while at Site-2, the UAV imagery was successful in one section of the field, and GPR proved to be useful in the other section where the UAV imagery failed to capture the drainage pipes' location. At Site-3, less to no success was observed in finding the drain lines using UAV imagery captured on bare ground conditions, whereas good success was achieved using GPR. Conversely, at Site-4, the UAV imagery was successful and GPR failed to capture the drainage pipes' location. Although UAV imagery seems to be an attractive solution for mapping agricultural subsurface drainage systems as it is cost-effective and can cover large field areas, the results suggest the usefulness of GPR to complement the former as both a mapping and validation technique. Hence, this case study compares and contrasts the suitability of both the methods, provides guidance on the optimal survey timing, and recommends their combined usage given both the technologies are available to deploy for drainage mapping purposes.

Project description:The number of panicles per unit area (PNpA) is one of the key factors contributing to the grain yield of rice crops. Accurate PNpA quantification is vital for breeding high-yield rice cultivars. Previous studies were based on proximal sensing with fixed observation platforms or unmanned aerial vehicles (UAVs). The near-canopy images produced in these studies suffer from inefficiency and complex image processing pipelines that require manual image cropping and annotation. This study aims to develop an automated, high-throughput UAV imagery-based approach for field plot segmentation and panicle number quantification, along with a novel classification method for different panicle types, enhancing PNpA quantification at the plot level. RGB images of the rice canopy were efficiently captured at an altitude of 15 m, followed by image stitching and plot boundary recognition via a mask region-based convolutional neural network (Mask R-CNN). The images were then segmented into plot-scale subgraphs, which were categorized into 3 growth stages. The panicle vision transformer (Panicle-ViT), which integrates a multipath vision transformer and replaces the Mask R-CNN backbone, accurately detects panicles. Additionally, the Res2Net50 architecture classified panicle types with 4 angles of 0°, 15°, 45°, and 90°. The results confirm that the performance of Plot-Seg is comparable to that of manual segmentation. Panicle-ViT outperforms the traditional Mask R-CNN across all the datasets, with the average precision at 50% intersection over union (AP50) improved by 3.5% to 20.5%. The PNpA quantification for the full dataset achieved superior performance, with a coefficient of determination (R 2) of 0.73 and a root mean square error (RMSE) of 28.3, and the overall panicle classification accuracy reached 94.8%. The proposed approach enhances operational efficiency and automates the process from plot cropping to PNpA prediction, which is promising for accelerating the selection of desired traits in rice breeding.

Project description:Rapid, non-destructive and accurate detection of crop N status is beneficial for optimized fertilizer applications and grain quality prediction in the context of precision crop management. Previous research on the remote estimation of crop N nutrition status was mostly conducted with ground-based spectral data from nadir or oblique angles. Few studies investigated the performance of unmanned aerial vehicle (UAV) based multispectral imagery in regular nadir views for such a purpose, not to mention the feasibility of oblique or multi-angular images for improved estimation. This study employed a UAV-based five-band camera to acquire multispectral images at seven view zenith angles (VZAs) (0°, ± 20°, ± 40° and ±60°) for three critical growth stages of winter wheat. Four representative vegetation indices encompassing the Visible Atmospherically Resistant Index (VARI), Red edge Chlorophyll Index (CIred-edge), Green band Chlorophyll Index (CIgreen), Modified Normalized Difference Vegetation Index with a blue band (mNDblue) were derived from the multi-angular images. They were used to estimate the N nutrition status in leaf nitrogen concentration (LNC), plant nitrogen concentration (PNC), leaf nitrogen accumulation (LNA), and plant nitrogen accumulation (PNA) of wheat canopies for a combination of treatments in N rate, variety and planting density. The results demonstrated that the highest accuracy for single-angle images was obtained with CIgreen for LNC from a VZA of -60° (R2 = 0.71, RMSE = 0.34%) and PNC from a VZA of -40° (R2 = 0.36, RMSE = 0.29%). When combining an off-nadir image (-40°) and the 0° image, the accuracy of PNC estimation was substantially improved (CIred-edge: R2 = 0.52, RMSE = 0.28%). However, the use of dual-angle images did not significantly increase the estimation accuracy for LNA and PNA compared to the use of single-angle images. Our findings suggest that it is important and practical to use oblique images from a UAV-based multispectral camera for better estimation of nitrogen concentration in wheat leaves or plants. The oblique images acquired from additional flights could be used alone or combined with the nadir-view images for improved crop N status monitoring.

Project description:Plant nitrogen concentration (PNC) is a critical indicator of N status for crops, and can be used for N nutrition diagnosis and management. This work aims to explore the potential of multispectral imagery from unmanned aerial vehicle (UAV) for PNC estimation and improve the estimation accuracy with hyperspectral data collected in the field with a hyperspectral radiometer. In this study we combined selected vegetation indices (VIs) and texture information to estimate PNC in rice. The VIs were calculated from ground and aerial platforms and the texture information was obtained from UAV-based multispectral imagery. Two consecutive years (2015 & 2016) of experiments were conducted, involving different N rates, planting densities and rice cultivars. Both UAV flights and ground spectral measurements were taken along with destructive samplings at critical growth stages of rice (Oryza sativa L.). After UAV imagery preprocessing, both VIs and texture measurements were calculated. Then the optimal normalized difference texture index (NDTI) from UAV imagery was determined for separated stage groups and the entire season. Results demonstrated that aerial VIs performed well only for pre-heading stages (R2 = 0.52-0.70), and photochemical reflectance index and blue N index from ground (PRIg and BNIg) performed consistently well across all growth stages (R2 = 0.48-0.65 and 0.39-0.68). Most texture measurements were weakly related to PNC, but the optimal NDTIs could explain 61 and 51% variability of PNC for separated stage groups and entire season, respectively. Moreover, stepwise multiple linear regression (SMLR) models combining aerial VIs and NDTIs did not significantly improve the accuracy of PNC estimation, while models composed of BNIg and optimal NDTIs exhibited significant improvement for PNC estimation across all growth stages. Therefore, the integration of ground-based narrow band spectral indices with UAV-based textural information might be a promising technique in crop growth monitoring.
