Project description:Environmentally mediated infectious disease transmission models provide a mechanistic approach to examining environmental interventions for outbreaks, such as water treatment or surface decontamination. The shift from the classical SIR framework to one incorporating the environment requires codifying the relationship between exposure to environmental pathogens and infection, i.e. the dose-response relationship. Much of the work characterizing the functional forms of dose-response relationships has used statistical fit to experimental data. However, there has been little research examining the consequences of the choice of functional form in the context of transmission dynamics. To this end, we identify four properties of dose-response functions that should be considered when selecting a functional form: low-dose linearity, scalability, concavity, and whether it is a single-hit model. We find that i) middle- and high-dose data do not constrain the low-dose response, and different dose-response forms that are equally plausible given the data can lead to significant differences in simulated outbreak dynamics; ii) the choice of how to aggregate continuous exposure into discrete doses can impact the modeled force of infection; iii) low-dose linear, concave functions allow the basic reproduction number to control global dynamics; and iv) identifiability analysis offers a way to manage multiple sources of uncertainty and leverage environmental monitoring to make inference about infectivity. By applying an environmentally mediated infectious disease model to the 1993 Milwaukee Cryptosporidium outbreak, we demonstrate that environmental monitoring allows for inference regarding the infectivity of the pathogen and thus improves our ability to identify outbreak characteristics such as pathogen strain.

Project description:Infectious disease transmission between individuals in a heterogeneous population is often best modelled through a contact network. This contact network can be spatial in nature, with connections between individuals closer in space being more likely. However, contact network data are often unobserved. Here, we consider the fit of an individual level model containing a spatially-based contact network that is either entirely, or partially, unobserved within a Bayesian framework, using data augmented Markov chain Monte Carlo (MCMC). We also incorporate the uncertainty about event history in the disease data. We also examine the performance of the data augmented MCMC analysis in the presence or absence of contact network observational models based upon either knowledge about the degree distribution or the total number of connections in the network. We find that the latter tend to provide better estimates of the model parameters and the underlying contact network.

Project description:Visual activity recognition plays a fundamental role in several research fields as a way to extract semantic meaning of images and videos. Prior work has mostly focused on classification tasks, where a label is given for a video clip. However, real life scenarios require a method to browse a continuous video flow, automatically identify relevant temporal segments and classify them accordingly to target activities. This paper proposes a knowledge-driven event recognition framework to address this problem. The novelty of the method lies in the combination of a constraint-based ontology language for event modeling with robust algorithms to detect, track and re-identify people using color-depth sensing (Kinect® sensor). This combination enables to model and recognize longer and more complex events and to incorporate domain knowledge and 3D information into the same models. Moreover, the ontology-driven approach enables human understanding of system decisions and facilitates knowledge transfer across different scenes. The proposed framework is evaluated with real-world recordings of seniors carrying out unscripted, daily activities at hospital observation rooms and nursing homes. Results demonstrated that the proposed framework outperforms state-of-the-art methods in a variety of activities and datasets, and it is robust to variable and low-frame rate recordings. Further work will investigate how to extend the proposed framework with uncertainty management techniques to handle strong occlusion and ambiguous semantics, and how to exploit it to further support medicine on the timely diagnosis of cognitive disorders, such as Alzheimer's disease.

Project description:Understanding complex systems is essential to ensure their conservation and effective management. Models commonly support understanding of complex ecological systems and, by extension, their conservation. Modeling, however, is largely a social process constrained by individuals' mental models (i.e., a small-scale internal model of how a part of the world works based on knowledge, experience, values, beliefs, and assumptions) and system complexity. To account for both system complexity and the diversity of knowledge of complex systems, we devised a novel way to develop a shared qualitative complex system model. We disaggregated a system (carbonate coral reefs) into smaller subsystem modules that each represented a functioning unit, about which an individual is likely to have more comprehensive knowledge. This modular approach allowed us to elicit an individual mental model of a defined subsystem for which the individuals had a higher level of confidence in their knowledge of the relationships between variables. The challenge then was to bring these subsystem models together to form a complete, shared model of the entire system, which we attempted through 4 phases: develop the system framework and subsystem modules; develop the individual mental model elicitation methods; elicit the mental models; and identify and isolate differences for exploration and identify similarities to cocreate a shared qualitative model. The shared qualitative model provides opportunities to develop a quantitative model to understand and predict complex system change.

Project description:Incarcerated populations experience elevated burdens of infectious diseases, which are exacerbated by limited access to prevention measures. Dynamic models are used to assess the spread and control of diseases within correctional facilities and repercussions on the general population. Our systematic review of dynamic models of infectious diseases within correctional settings identified 34 studies published between 1996 and 2017. Of these, 23 focused on disease dynamics and intervention in prison without accounting for subsequent spread to the community. The main diseases modeled in these studies were human immunodeficiency virus (HIV; n = 14, 41%), tuberculosis (TB; n = 10, 29%), and hepatitis C virus (HCV; n = 7, 21%). Models were fitted to epidemiologic data in 14 studies; uncertainty and sensitivity analyses were conducted in 8, and validation of model projection against empirical data was done in 1 study. According to the models, prison-based screening and treatment may be highly effective strategies for reducing the burden of HIV, TB, HCV, and other sexually transmissible infections among prisoners and the general community. Decreasing incarceration rates were projected to reduce HIV and HCV infections among people who inject drugs and TB infections among all prisoners. Limitations of the modeling studies and opportunities for using dynamic models to develop quantitative evidence for informing prison infection control measures are discussed.

Project description:We review behavioural change models (BCMs) for infectious disease transmission in humans. Following the Cochrane collaboration guidelines and the PRISMA statement, our systematic search and selection yielded 178 papers covering the period 2010-2015. We observe an increasing trend in published BCMs, frequently coupled to (re)emergence events, and propose a categorization by distinguishing how information translates into preventive actions. Behaviour is usually captured by introducing information as a dynamic parameter (76/178) or by introducing an economic objective function, either with (26/178) or without (37/178) imitation. Approaches using information thresholds (29/178) and exogenous behaviour formation (16/178) are also popular. We further classify according to disease, prevention measure, transmission model (with 81/178 population, 6/178 metapopulation and 91/178 individual-level models) and the way prevention impacts transmission. We highlight the minority (15%) of studies that use any real-life data for parametrization or validation and note that BCMs increasingly use social media data and generally incorporate multiple sources of information (16/178), multiple types of information (17/178) or both (9/178). We conclude that individual-level models are increasingly used and useful to model behaviour changes. Despite recent advancements, we remain concerned that most models are purely theoretical and lack representative data and a validation process.

Project description:Multiscale modelling of infectious disease systems falls within the domain of complexity science-the study of complex systems. However, what should be made clear is that current progress in multiscale modelling of infectious disease dynamics is still as yet insufficient to present it as a mature sub-discipline of complexity science. In this article we present a methodology for development of multiscale models of infectious disease systems. This methodology is a set of partially ordered research and development activities that result in multiscale models of infectious disease systems built from different scientific approaches. Therefore, the conclusive result of this article is a methodology to design multiscale models of infectious diseases. Although this research and development process for multiscale models cannot be claimed to be unique and final, it constitutes a good starting point, which may be found useful as a basis for further refinement in the discourse for multiscale modelling of infectious disease dynamics.

Project description:Analyzing field data from pumping tests, we show that as with many other natural phenomena, groundwater flow exhibits complex dynamics described by 1/f power spectrum. This result is theoretically studied within an agent perspective. Using a traveling agent model, we prove that this statistical behavior emerges when the medium is complex. Some heuristic reasoning is provided to justify both spatial and dynamic complexity, as the result of the superposition of an infinite number of stochastic processes. Even more, we show that this implies that non-Kolmogorovian probability is needed for its study, and provide a set of new partial differential equations for groundwater flow.

Project description:Engineering and bioconjugation of proteins is a critically valuable tool that can facilitate a wide range of biophysical and structural studies. The ability to orthogonally tag or label a domain within a multidomain protein may be complicated by undesirable side reactions to noninvolved domains. Furthermore, the advantages of segmental (or domain-specific) isotopic labeling for NMR, or deuteration for neutron scattering or diffraction, can be realized by an efficient ligation procedure. Common methods-expressed protein ligation, protein trans-splicing, and native chemical ligation-each have specific limitations. Here, we evaluated the use of different variants of Staphylococcus aureus sortase A for a range of ligation reactions and demonstrate that conditions can readily be optimized to yield high efficiency (i.e. completeness of ligation), ease of purification, and functionality in detergents. These properties may enable joining of single domains into multidomain proteins, lipidation to mimic posttranslational modifications, and formation of cyclic proteins to aid in the development of nanodisc membrane mimetics. We anticipate that the method for ligating separate domains into a single functional multidomain protein reported here may enable many applications in structural biology.

Project description:The mathematical modeling of ecological interactions is an essential tool in predicting the behavior of complex systems across landscapes. The scientific literature is growing with examples of models used to explore predator-prey interactions, resource selection, population growth, and dynamics of disease transmission. These models provide managers with an efficient alternative means of testing new management and control strategies without resorting to empirical testing that is often costly, time-consuming, and impractical. This chapter presents a review of four types of mathematical models used to understand and predict the spread of infectious diseases in wild animals: compartmental, metapopulation, spatial, and contact network models. Descriptions of each model’s uses and limitations are used to provide a look at the complexities involved in modeling the spread of diseases and the trade-offs that accompany selecting one modeling approach over another. Potential avenues for the improvement and use of these models in future studies are also discussed, as are specific examples of how each type of model has improved our understanding of infectious diseases in populations of wild animals.
