The structure of tris-(ethane-1,2-di-amine-κ<sup>2</sup> <i>N,N</i>')cobalt(III) bis-(iodide) triiodide, [Co(C<sub>2</sub>H<sub>8</sub>N<sub>2</sub>)<sub>3</sub>]I<sub>3</sub>(I)<sub>2</sub>, at 120 K has ortho-rhom-bic (<i>P</i>2<sub>1</sub>2<sub>1</sub>2<sub>1</sub>) symmetry. The di-amine nitro-gen atoms form N-H⋯I hydrogen bonds throughout the lattice, resulting in a three-dimensional network, which involves the iodide and all atoms in the triiodide anions. ...[more]

Project description:Reactions of Co(OH)2 with the Schiff base bis(2-hydroxy-3-methoxybenzylidene)ethylenediamine, denoted H2(o-van-en), under different conditions yielded the previously reported complex aqua[bis(3-methoxy-2-oxidobenzylidene)ethylenediamine]cobalt(II), [Co(C18H18N2O4)(H2O)], 1, under anaerobic conditions and two polymorphs of [μ-bis(3-methoxy-2-oxidobenzylidene)ethylenediamine]bis{[bis(3-methoxy-2-oxidobenzylidene)ethylenediamine]cobalt(III)} acetonitrile tetrasolvate, [Co2(C18H18N2O4)3]·4CH3CN, i.e. monoclinic 2 and triclinic 3, in the presence of air. Both novel polymorphs were chemically and spectroscopically characterized. Their crystal structures are built up of centrosymmetric dinuclear [Co2(o-van-en)3] complex molecules, in which each CoIII atom is coordinated by one tetradentate dianionic o-van-en ligand in an uncommon bent fashion. The pseudo-octahedral coordination of the CoIII atom is completed by one phenolate O and one amidic N atom of the same arm of the bridging o-van-en ligand. In addition, the asymmetric units of both polymorphs contain two acetonitrile solvent molecules. The polymorphs differ in the packing orders of the dinuclear [Co2(o-van-en)3] complex molecules, i.e. alternating ABABAB in 2 and AAA in 3. In addition, differences in the conformations, the positions of the acetonitrile solvent molecules and the pattern of intermolecular interactions were observed. Hirshfeld surface analysis permits a qualitative inspection of the differences in the intermolecular space in the two polymorphs. A knowledge-based study employing Full Interaction Maps was used to elucidate possible reasons for the polymorphism.

Project description:The Redβ protein of the bacteriophage λ red recombination system is a model annealase which catalyzes single-strand annealing homologous DNA recombination. Here we present the structure of a helical oligomeric annealing intermediate of Redβ, consisting of N-terminal residues 1-177 bound to two complementary 27mer oligonucleotides, determined via cryogenic electron microscopy (cryo-EM) to a final resolution of 3.3 Å. The structure reveals a continuous binding groove which positions and stabilizes complementary DNA strands in a planar orientation to facilitate base pairing via a network of hydrogen bonding. Definition of the inter-subunit interface provides a structural basis for the propensity of Redβ to oligomerize into functionally significant long helical filaments, a trait shared by most annealases. Our cryo-EM structure and molecular dynamics simulations suggest that residues 133-138 form a flexible loop which modulates access to the binding groove. More than half a century after its discovery, this combination of structural and computational observations has allowed us to propose molecular mechanisms for the actions of the model annealase Redβ, a defining member of the Redβ/RecT protein family.

Project description:Single crystals of dibarium cobalt(II) bis-(orthoborate), Ba2Co(BO3)2, have been obtained from the melt. The crystal structure is composed of two isolated (BO3)3- triangles linked to Co2+ cations. The resulting [CoO5] square pyramids and the borate anions make up branched rows extending parallel to [010]. The barium cations occupy two sites in the voids of this arrangement and exhibit coordination numbers of nine each. A comparison with the structures of other A 2 M(BO3)2 compounds reveals a unique five-coordination of the small metal M in the title compound instead of four- or six-coordination for the other A 2 M(BO3)2 compounds with M = Cu, Zn, Mg, Ca, or Cd.

Project description:We have re-investigated the structure and vibrational spectroscopy of the iconic molecule iron pentacarbonyl, Fe(CO)5, in the solid state by neutron scattering methods. In addition to the known C2/c structure, we find that Fe(CO)5 undergoes a displacive ferroelastic phase transition at 105 K to a P1̅ structure. We propose that this is a result of certain intermolecular contacts becoming shorter than the sum of the van der Waals radii, resulting in an increased contribution of electrostatic repulsion to these interactions; this is manifested as a strain that breaks the symmetry of the crystal. Evaluation of the strain in a triclinic crystal required a description of the spontaneous strain in terms of a second-rank tensor, something that is feasible with high-precision powder diffraction data but practically very difficult using strain gauges on a single crystal of such low symmetry. The use of neutron vibrational spectroscopy (which is not subject to selection rules) has allowed the observation of all the fundamentals below 700 cm-1 for the first time. This has resulted in the re-assignment of several of the modes. Surprisingly, density functional theory calculations that were carried out to support the spectral assignments provided a poor description of the spectra.

Project description:Despite the large number of studies on the catalytic hydrogenation of CO2 to CO and hydrocarbons by metal nanoparticles, the nature of the active sites and the reaction mechanism have remained unresolved. This hampers the development of effective catalysts relevant to energy storage. By investigating the structure sensitivity of CO2 hydrogenation on a set of silica-supported Ni nanoparticle catalysts (2-12 nm), we found that the active sites responsible for the conversion of CO2 to CO are different from those for the subsequent hydrogenation of CO to CH4. While the former reaction step is weakly dependent on the nanoparticle size, the latter is strongly structure sensitive with particles below 5 nm losing their methanation activity. Operando X-ray diffraction and X-ray absorption spectroscopy results showed that significant oxidation or restructuring, which could be responsible for the observed differences in CO2 hydrogenation rates, was absent. Instead, the decreased methanation activity and the related higher CO selectivity on small nanoparticles was linked to a lower availability of step edges that are active for CO dissociation. Operando infrared spectroscopy coupled with (isotopic) transient experiments revealed the dynamics of surface species on the Ni surface during CO2 hydrogenation and demonstrated that direct dissociation of CO2 to CO is followed by the conversion of strongly bonded carbonyls to CH4. These findings provide essential insights into the much debated structure sensitivity of CO2 hydrogenation reactions and are key for the knowledge-driven design of highly active and selective catalysts.

Project description:PEGylated proteins play an increasingly important role in pharmaceutical drug delivery. We recently showed that short poly(ethylene glycol) (PEG) chains can affect protein structure, even when they are not making extensive contact with the protein surface. In contrast, PEG is generally thought to form a relatively unstructured coil, and its compactness depends on solvent conditions. Here we test whether a host protein could allow PEG to form recurrent structural motifs while the PEG chain is in contact with the protein surface. We link a PEG oligomer (n = 45) to one of two nearly opposite locations on the small α-helical protein λ6-85 to investigate this question. We first demonstrate experimentally that in these particular positions, PEG does not significantly affect the thermodynamic stability or folding kinetics of λ6-85. We then use several all-atom molecular dynamics (MD) simulations 1 μs in duration to show how PEG equilibrates between states extending into the solvent and states packed onto the protein surface. The packing reveals recurring structures, including persistent hydrogen bond and hydrophobic contact patterns that appear multiple times. Some interactions of PEG with surface lysines are best described as an "intermittent slithering" motion of the PEG around the side chain, as seen in short MD movies. Thus, PEG achieves a variety of metastable organized structures on the protein surface, somewhere between a random globule and true folding. We also investigated the PEG-protein interaction in the unfolded state of the protein. We find that PEG has a propensity to stabilize certain helices of λ6-85, no matter which of the two positions it was attached to. Thus, sufficiently long PEG chains are organized by the protein surface and in turn interact with certain elements of protein structure more than others, even when PEG is attached to very different sites.

Project description:The centrosymmetric title complex, [μ-ethane-1,2-diylbis(di-phenyl-phosphane)-κ2P:P']bis-[penta-carbonyl-tungsten(0)], [W2(C26H24P2)(CO)10], consists of two W(CO)5 moieties bridged by a bis-(di-phenyl-phosphan-yl)ethane (dppe) ligand. The W0 atom has a slightly distorted octa-hedral coordination environment consisting of 5 carbonyl ligands and one P atom from the bridging dppe ligand with the nearest W0 atom 5.625 (5) Å away. The complex resides on a center of symmetry.

Project description:The diethylammonium counter-cations of the [Et2NH2]3[In3(BTB)4] metal-organic framework (InBTB MOF, BTB = 1,3,5-benzenetribenzoate) with an anionic framework can be effectively exchanged with cationic trans-[Co(en)2Cl2]+ complex ions through a simple cation-exchange process. The heterogenized trans-[Co(en)2Cl2]+-encapsulated InBTB MOF (trans-[Co(en)2Cl2]@InBTB) catalytic system maintained the activity of the captured trans-[Co(en)2Cl2]+ complex ion for hydrogen peroxide decomposition in aqueous solution under mild reaction conditions. The captured trans-[Co(en)2Cl2]+ complex also exhibited trans-cis isomerization to produce either cis-[Co(en)2Cl2]@InBTB or cis-[Co(en)2(H2O)Cl]@InBTB based on IR spectroscopic investigation. The trans-[Co(en)2Cl2]@InBTB catalytic system showed high recyclability for oxygen evolution from hydrogen peroxide. The catalytic ability of trans-[Co(en)2Cl2]@InBTB was maintained up to seven times of recycling.

Project description:Microalgae and cyanobacteria contribute roughly half of the global photosynthetic carbon assimilation. Faced with limited access to CO2 in aquatic environments, which can vary daily or hourly, these microorganisms have evolved use of an efficient CO2 concentrating mechanism (CCM) to accumulate high internal concentrations of inorganic carbon (Ci ) to maintain photosynthetic performance. For eukaryotic algae, a combination of molecular, genetic and physiological studies using the model organism Chlamydomonas reinhardtii, have revealed the function and molecular characteristics of many CCM components, including active Ci uptake systems. Fundamental to eukaryotic Ci uptake systems are Ci transporters/channels located in membranes of various cell compartments, which together facilitate the movement of Ci from the environment into the chloroplast, where primary CO2 assimilation occurs. Two putative plasma membrane Ci transporters, HLA3 and LCI1, are reportedly involved in active Ci uptake. Based on previous studies, HLA3 clearly plays a meaningful role in HCO3- transport, but the function of LCI1 has not yet been thoroughly investigated so remains somewhat obscure. Here we report a crystal structure of the full-length LCI1 membrane protein to reveal LCI1 structural characteristics, as well as in vivo physiological studies in an LCI1 loss-of-function mutant to reveal the Ci species preference for LCI1. Together, these new studies demonstrate LCI1 plays an important role in active CO2 uptake and that LCI1 likely functions as a plasma membrane CO2 channel, possibly a gated channel.

Project description:Most compounds of some 1,000 amu molecular weight (MW) and higher are poorly soluble in carbon dioxide (CO2). Only at very high pressure, there may be mild solubility. This limits the use of CO2 as a solvent and modifications of CO2 properties through additives. We have developed a coarse-grained molecular model to investigate the dependency of the solubility of hydrocarbon oligomers (MW of ∼1,000 amu) in CO2 and on the molecular structure. The coarse-grained model is optimized by the particle swarm optimization algorithm to reproduce density, surface tension, and enthalpy of vaporization of a highly branched hydrocarbon oligomer (poly-1-decene with six repeating units). We demonstrate that branching in molecular structure of oligomers significantly increases solubility in CO2. The branching in molecular structure results in up to 270-time enhancement of solubility in CO2 than an n-alkane with the same MW. The number of structural edges (methyl group) is a key in improved CO2-philicity. The solubility of poly-1-decene with nine repeating units (MW of 1,264.4 amu) is higher in CO2 than poly-1-dodecene with six repeating units (MW of 1,011.93 amu) because it has more structural edges (10 vs. 7). These results shed light on the enhancement of CO2-philicity by altering molecular structure rather than modifying chemical composition in compounds.
