Project description:Specialized and emerging fields of research infrequently cross disciplinary boundaries and would benefit from frameworks, methods, and materials informed by other fields. Document co-citation analysis, a method developed by bibliometric research, is demonstrated as a way to help identify key literature for cross-disciplinary ideas. To illustrate the method in a useful context, we mapped peer-recognized scholarship related to systems thinking. In addition, three procedures for validation of co-citation networks are proposed and implemented. This method may be useful for strategically selecting information that can build consilience about ideas and constructs that are relevant across a range of disciplines.

Project description:BACKGROUND:The evolution of reproductive self-sacrifice is well understood from kin theory, yet our understanding of how actual genes influence the expression of reproductive altruism is only beginning to take shape. As a model in the molecular study of social behaviour, the honey bee Apis mellifera has yielded hundreds of genes associated in their expression with differences in reproductive status of females, including genes directly associated with sterility, yet there has not been an attempt to link these candidates into functional networks that explain how workers regulate sterility in the presence of queen pheromone. In this study we use available microarray data and a co-citation analysis to describe what gene interactions might regulate a worker's response to ovary suppressing queen pheromone. RESULTS:We reconstructed a total of nine gene networks that vary in size and gene composition, but that are significantly enriched for genes of reproductive function. The networks identify, for the first time, which candidate microarray genes are of functional importance, as evidenced by their degree of connectivity to other genes within each of the inferred networks. Our study identifies single genes of interest related to oogenesis, including eggless, and further implicates pathways related to insulin, ecdysteroid, and dopamine signaling as potentially important to reproductive decision making in honey bees. CONCLUSIONS:The networks derived here appear to be variable in gene composition, hub gene identity, and the overall interactions they describe. One interpretation is that workers use different networks to control personal reproduction via ovary activation, perhaps as a function of age or environmental circumstance. Alternatively, the multiple networks inferred here may represent segments of the larger, single network that remains unknown in its entirety. The networks generated here are provisional but do offer a new multi-gene framework for understanding how honey bees regulate personal reproduction within their highly social breeding system.

Project description:This study provides an overview of science from the Wikipedia perspective. A methodology has been established for the analysis of how Wikipedia editors regard science through their references to scientific papers. The method of co-citation has been adapted to this context in order to generate Pathfinder networks (PFNET) that highlight the most relevant scientific journals and categories, and their interactions in order to find out how scientific literature is consumed through this open encyclopaedia. In addition to this, their obsolescence has been studied through Price index. A total of 1 433 457 references available at Altmetric.com have been initially taken into account. After pre-processing and linking them to the data from Elsevier's CiteScore Metrics the sample was reduced to 847 512 references made by 193 802 Wikipedia articles to 598 746 scientific articles belonging to 14 149 journals indexed in Scopus. As highlighted results we found a significative presence of "Medicine" and "Biochemistry, Genetics and Molecular Biology" papers and that the most important journals are multidisciplinary in nature, suggesting also that high-impact factor journals were more likely to be cited. Furthermore, only 13.44% of Wikipedia citations are to Open Access journals.

Project description:Infants affected with severe combined immunodeficiency (SCID) are susceptible to severe and recurrent infections and do not survive unless provided with immune reconstituting treatments. In the absence of population-based newborn screening, infants with SCID who do not have an affected older relative are ascertained only after they have developed infections. However, only limited data are available from the perspective of patients and families to indicate what proportion of SCID cases might benefit from earlier detection by pre-symptomatic screening, whether adequate treatment facilities are available, and how screening could improve SCID treatment outcomes. A survey of parents of children with SCID evaluated family history, pre- and post-diagnosis events, outcomes, and impact of SCID on families. Affected infants diagnosed with SCID as neonates had better survival, demonstrating the potential benefit of universal newborn screening.

Project description:A routine approach to inferring functions for a gene set is by using function enrichment analysis based on GO, KEGG or other curated terms and pathways. However, such analysis requires the existence of overlapping genes between the query gene set and those annotated by GO/KEGG. Furthermore, GO/KEGG databases only maintain a very restricted vocabulary. Here, we have developed a tool called "CoCiter" based on literature co-citations to address the limitations in conventional function enrichment analysis. Co-citation analysis is widely used in ranking articles and predicting protein-protein interactions (PPIs). Our algorithm can further assess the co-citation significance of a gene set with any other user-defined gene sets, or with free terms. We show that compared with the traditional approaches, CoCiter is a more accurate and flexible function enrichment analysis method. CoCiter is freely available at www.picb.ac.cn/hanlab/cociter/.

Project description:Face recognition using depth data has attracted increasing attention from both academia and industry in the past five years. Previous works show a huge performance gap between high-quality and low-quality depth data. Due to the lack of databases and reasonable evaluations on data quality, very few researchers have focused on boosting depth-based face recognition by enhancing data quality or feature representation. In the paper, we carefully collect a new database including high-quality 3D shapes, low-quality depth images and the corresponding color images of the faces of 902 subjects, which have long been missing in the area. With the database, we make a standard evaluation protocol and propose three strategies to train low-quality depth-based face recognition models with the help of high-quality depth data. Our training strategies could serve as baselines for future research, and their feasibility of boosting low-quality depth-based face recognition is validated by extensive experiments.

Project description:In recent years, health behaviour interventions have received a great deal of attention in both research and policy as a means of encouraging people to lead healthier lives. The emphasis of such interventions has varied over time, in terms of level of intervention (e.g. individual vs community) and drawing on different disciplinary perspectives. Recently, a number of critiques have focused on how health behaviour interventions sometimes sideline issues of social context, framing health as a matter of individual choice and, by implication, a personal responsibility. Part of this criticism is that health behaviour interventions often do not draw on alternative social science understandings of the structured and contextual aspects of behaviour and health. Yet to our knowledge, no study has attempted to empirically assess the extent to which, and in what ways, the health behaviour intervention field has paid attention to social context. In this article, we undertake this task using bibliometric techniques in order to map out the health behaviour intervention field. We find that the number of health behaviour interventions has grown rapidly in recent years, especially since around 2006, and that references to social science disciplines and concepts that foreground issues of social context are rare and, relatively speaking, constitute less of the field post 2006. More quantifiable concepts are used most, and those more close to the complexities of social context are mentioned least. The document co-citation analysis suggests that pre 2006, documents referring to social context were relatively diffuse in the network of key citations, but post 2006 this influence had largely diminished. The journal co-citation analysis shows less disciplinary overlap post 2006. At present, health behaviour interventions are continuing to focus on individualised approaches drawn from behavioural psychology and behavioural economics. Our findings lend empirical support to a number of recent papers that suggest more interdisciplinary collaboration is needed to advance the field.

Project description:Protein-RNA recognition is essential for gene expression and its regulation, which is indispensable for the survival of the living organism at one hand, on the other hand, misregulation of this recognition may lead to their extinction. Polymorphic conformation of both the interacting partners is a characteristic feature of such molecular recognition that promotes the assembly. Many RNA binding proteins (RBP) or regions in them are found to be intrinsically disordered, and this property helps them to play a central role in the regulatory processes. Sequence composition and the length of the flexible linkers between RNA binding domains in RBPs are crucial in making significant contacts with its partner RNA. Polymorphic conformations of RBPs can provide thermodynamic advantage to its binding partner while acting as a chaperone. Prolonged extensions of the disordered regions in RBPs also contribute to the stability of the large cellular machines including ribosome and viral assemblies. The involvement of these disordered regions in most of the significant cellular processes makes RBPs highly associated with various human diseases that arise due to their misregulation.

Project description:A citation is deemed as a potential parameter to determine linkage between research articles. The parameter has extensively been employed to form multifarious academic aspects like calculating the impact factor of journals, h-Index of researchers, allocate different research grants, find the latest research trends, etc. The current state-of-the-art contends that all citations are not of equal importance. Based on this argument, the current trend in citation classification community categorizes citations into important and non-important reasons. The community has proposed different approaches to extract important citations such as citation count, context-based, metadata, and textual based approaches. The contemporary state-of-the-art in citation classification community ignores significantly potential features that can play a vital role in citation classification. This research presents a novel approach for binary citation classification by exploiting section-wise in-text citation frequencies, similarity score, and overall citation count-based features. The study also introduces machine learning algorithms based novel approach for assigning appropriate weights to the logical sections of research papers. The weights are allocated to the citations with respect to their sections. To perform the classification, we used three classification techniques, Support Vector Machine, Kernel Linear Regression, and Random Forest. The experiment was performed on two annotated benchmark datasets that contain 465 and 311 citation pairs of research articles respectively. The results revealed that the proposed approach attained an improved value of precision (i.e., 0.84 vs 0.72) from contemporary state-of-the-art approach.
