Project description:Large amounts of data are generally produced from mass spectrometry imaging (MSI) experiments in obtaining the molecular and spatial information of biological samples. Traditionally, MS images are constructed using manually selected ions, and it is very challenging to comprehensively analyze MSI results due to their large data sizes and highly complex data structures. To overcome these barriers, it is obligatory to develop advanced data analysis approaches to handle the increasingly large MSI data. In the current study, we focused on the method development of using Multivariate Curve Resolution (MCR) and Machine Learning (ML) approaches. We aimed to effectively extract the essential information present in the large and complex MSI data and enhance the metabolomic data analysis of biological tissues. Multivariate Curve Resolution-Alternating Least Squares (MCR-ALS) algorithm was used to obtain major patterns of spatial distribution and grouped metabolites with the same spatial distribution patterns. In addition, both supervised and unsupervised ML methods were established to analyze the MSI data. In the supervised ML approach, Random Forest method was selected, and the model was trained using the selected datasets based on the distribution pattern obtained from MCR-ALS analyses. In the unsupervised ML approach, both DBSCAN (Density-based Spatial Clustering of Applications with Noise) and CLARA (Clustering Large Applications) were applied to cluster the MSI datasets. It is worth noting that similar patterns of spatial distribution were discovered through MSI data analysis using MCR-ALS, supervised ML, and unsupervised ML. Our protocols of data analysis can be applied to process the data acquired using many other types of MSI techniques, and to extract the overall features present in MSI results that are intractable using traditional data analysis approaches.

Project description:Coronavirus disease 2019 (COVID-19), caused by severe acute respiratory syndrome coronavirus 2, was first identified in Wuhan, China, in December 2019. As the number of COVID-19 infections and deaths worldwide continues to increase rapidly, the prevention and control of COVID-19 remains urgent. This article aims to analyze COVID-19 from a geographical perspective, and this information can provide useful insights for rapid visualization of spatial-temporal epidemic information and identification of the factors important to the spread of COVID-19. A new type of vitalization method, called the point grid map, is integrated with calendar-based visualization to show the spatial-temporal variations in COVID-19. The combination of mixed geographically weighted regression (mixed GWR) and extreme gradient boosting (XGBoost) is used to identify the potential factors and the corresponding importance. The visualization results clearly reflect the spatial-temporal patterns of COVID-19. The quantified results reveal that the impact of population outflow from Wuhan is the most important factor and indicate statistically significant spatial heterogeneity. Our results provide insights into how multisource big geodata can be employed within the framework of integrating visualization and analytical methods to characterize COVID-19 trends. In addition, this work can help understand the influential factors for controlling and preventing epidemics, which is important for policy design and effective decision-making for controlling COVID-19. The results reveal that one of the most effective ways to control COVID-19 include controlling the source of infection, cutting off the transmission route, and protecting vulnerable groups.

Project description:In response to the unprecedented global healthcare crisis of the COVID-19 pandemic, the scientific community has joined forces to tackle the challenges and prepare for future pandemics. Multiple modalities of data have been investigated to understand the nature of COVID-19. In this paper, MIDRC investigators present an overview of the state-of-the-art development of multimodal machine learning for COVID-19 and model assessment considerations for future studies. We begin with a discussion of the lessons learned from radiogenomic studies for cancer diagnosis. We then summarize the multi-modality COVID-19 data investigated in the literature including symptoms and other clinical data, laboratory tests, imaging, pathology, physiology, and other omics data. Publicly available multimodal COVID-19 data provided by MIDRC and other sources are summarized. After an overview of machine learning developments using multimodal data for COVID-19, we present our perspectives on the future development of multimodal machine learning models for COVID-19.

Project description:Early prediction of patient mortality risks during a pandemic can decrease mortality by assuring efficient resource allocation and treatment planning. This study aimed to develop and compare prognosis prediction machine learning models based on invasive laboratory and noninvasive clinical and demographic data from patients' day of admission. Three Support Vector Machine (SVM) models were developed and compared using invasive, non-invasive, and both groups. The results suggested that non-invasive features could provide mortality predictions that are similar to the invasive and roughly on par with the joint model. Feature inspection results from SVM-RFE and sparsity analysis displayed that, compared with the invasive model, the non-invasive model can provide better performances with a fewer number of features, pointing to the presence of high predictive information contents in several non-invasive features, including SPO2, age, and cardiovascular disorders. Furthermore, while the invasive model was able to provide better mortality predictions for the imminent future, non-invasive features displayed better performance for more distant expiration intervals. Early mortality prediction using non-invasive models can give us insights as to where and with whom to intervene. Combined with novel technologies, such as wireless wearable devices, these models can create powerful frameworks for various medical assignments and patient triage.

Project description:BackgroundThe large number of SARS-Cov-2 cases during the COVID-19 global pandemic has burdened healthcare systems and created a shortage of resources and services. In recent years, mortality prediction models have shown a potential in alleviating this issue; however, these models are susceptible to biases in specific subpopulations with different risks of mortality, such as patients with prior history of smoking. The current study aims to develop a machine learning-based mortality prediction model for COVID-19 patients that have a history of smoking in the Iranian population.MethodsA retrospective study was conducted across six medical centers between 18 and 2020 and 15 March 2022, comprised of 678 CT scans and laboratory-confirmed COVID-19 patients that had a history of smoking. Multiple machine learning models were developed using 10-fold cross-validation. The target variable was in-hospital mortality and input features included patient demographics, levels of care, vital signs, medications, and comorbidities. Two sets of models were developed for at-admission and post-admission predictions. Subsequently, the top five prediction models were selected from at-admission models and post-admission models and their probabilities were calibrated.ResultsThe in-hospital mortality rate for smoker COVID-19 patients was 20.1%. For "at admission" models, the best-calibrated model was XGBoost which yielded an accuracy of 87.5% and F1 score of 86.2%. For the "post-admission" models, XGBoost also outperformed the rest with an accuracy of 90.5% and F1 score of 89.9%. Active smoking was among the most important features in patients' mortality prediction.ConclusionOur machine learning-based mortality prediction models have the potential to be adapted for improving the management of smoker COVID-19 patients and predicting patients' chance of survival.

Project description:In late December 2019, the novel coronavirus (Sars-Cov-2) and the resulting disease COVID-19 were first identified in Wuhan China. The disease slipped through containment measures, with the first known case in the United States being identified on January 20th, 2020. In this paper, we utilize survey data from the Inter-university Consortium for Political and Social Research and apply several statistical and machine learning models and techniques such as Decision Trees, Multinomial Logistic Regression, Naive Bayes, k-Nearest Neighbors, Support Vector Machines, Neural Networks, Random Forests, Gradient Tree Boosting, XGBoost, CatBoost, LightGBM, Synthetic Minority Oversampling, and Chi-Squared Test to analyze the impacts the COVID-19 pandemic has had on the mental health of frontline workers in the United States. Through the interpretation of the many models applied to the mental health survey data, we have concluded that the most important factor in predicting the mental health decline of a frontline worker is the healthcare role the individual is in (Nurse, Emergency Room Staff, Surgeon, etc.), followed by the amount of sleep the individual has had in the last week, the amount of COVID-19 related news an individual has consumed on average in a day, the age of the worker, and the usage of alcohol and cannabis.

Project description:Background and purposeThe electrocardiogram (ECG) is frequently obtained in the work-up of COVID-19 patients. So far, no study has evaluated whether ECG-based machine learning models have added value to predict in-hospital mortality specifically in COVID-19 patients.MethodsUsing data from the CAPACITY-COVID registry, we studied 882 patients admitted with COVID-19 across seven hospitals in the Netherlands. Raw format 12-lead ECGs recorded within 72 h of admission were studied. With data from five hospitals (n = 634), three models were developed: (a) a logistic regression baseline model using age and sex, (b) a least absolute shrinkage and selection operator (LASSO) model using age, sex and human annotated ECG features, and (c) a pre-trained deep neural network (DNN) using age, sex and the raw ECG waveforms. Data from two hospitals (n = 248) was used for external validation.ResultsPerformances for models a, b and c were comparable with an area under the receiver operating curve of 0.73 (95% confidence interval [CI] 0.65-0.79), 0.76 (95% CI 0.68-0.82) and 0.77 (95% CI 0.70-0.83) respectively. Predictors of mortality in the LASSO model were age, low QRS voltage, ST depression, premature atrial complexes, sex, increased ventricular rate, and right bundle branch block.ConclusionThis study shows that the ECG-based prediction models could be helpful for the initial risk stratification of patients diagnosed with COVID-19, and that several ECG abnormalities are associated with in-hospital all-cause mortality of COVID-19 patients. Moreover, this proof-of-principle study shows that the use of pre-trained DNNs for ECG analysis does not underperform compared with time-consuming manual annotation of ECG features.

Project description:Background: Early prediction of symptoms and mortality risks for COVID-19 patients would improve healthcare outcomes, allow for the appropriate distribution of healthcare resources, reduce healthcare costs, aid in vaccine prioritization and self-isolation strategies, and thus reduce the prevalence of the disease. Such publicly accessible prediction models are lacking, however. Methods: Based on a comprehensive evaluation of existing machine learning (ML) methods, we created two models based solely on the age, gender, and medical histories of 23,749 hospital-confirmed COVID-19 patients from February to September 2020: a symptom prediction model (SPM) and a mortality prediction model (MPM). The SPM predicts 12 symptom groups for each patient: respiratory distress, consciousness disorders, chest pain, paresis or paralysis, cough, fever or chill, gastrointestinal symptoms, sore throat, headache, vertigo, loss of smell or taste, and muscular pain or fatigue. The MPM predicts the death of COVID-19-positive individuals. Results: The SPM yielded ROC-AUCs of 0.53-0.78 for symptoms. The most accurate prediction was for consciousness disorders at a sensitivity of 74% and a specificity of 70%. 2,440 deaths were observed in the study population. MPM had a ROC-AUC of 0.79 and could predict mortality with a sensitivity of 75% and a specificity of 70%. About 90% of deaths occurred in the top 21 percentile of risk groups. To allow patients and clinicians to use these models easily, we created a freely accessible online interface at www.aicovid.net. Conclusion: The ML models predict COVID-19-related symptoms and mortality using information that is readily available to patients as well as clinicians. Thus, both can rapidly estimate the severity of the disease, allowing shared and better healthcare decisions with regard to hospitalization, self-isolation strategy, and COVID-19 vaccine prioritization in the coming months.

Project description:Background Since the beginning of coronavirus disease 2019 (COVID-19), the development of predictive models has sparked relevant interest due to the initial lack of knowledge about diagnosis, treatment, and prognosis. The present study aimed at developing a model, through a machine learning approach, to predict intensive care unit (ICU) mortality in COVID-19 patients based on predefined clinical parameters. Results Observational multicenter cohort study. All COVID-19 adult patients admitted to 25 ICUs belonging to the VENETO ICU network (February 28th 2020-april 4th 2021) were enrolled. Patients admitted to the ICUs before 4th March 2021 were used for model training (“training set”), while patients admitted after the 5th of March 2021 were used for external validation (“test set 1”). A further group of patients (“test set 2”), admitted to the ICU of IRCCS Ca’ Granda Ospedale Maggiore Policlinico of Milan, was used for external validation. A SuperLearner machine learning algorithm was applied for model development, and both internal and external validation was performed. Clinical variables available for the model were (i) age, gender, sequential organ failure assessment score, Charlson Comorbidity Index score (not adjusted for age), Palliative Performance Score; (ii) need of invasive mechanical ventilation, non-invasive mechanical ventilation, O2 therapy, vasoactive agents, extracorporeal membrane oxygenation, continuous venous-venous hemofiltration, tracheostomy, re-intubation, prone position during ICU stay; and (iii) re-admission in ICU. One thousand two hundred ninety-three (80%) patients were included in the “training set”, while 124 (8%) and 199 (12%) patients were included in the “test set 1” and “test set 2,” respectively. Three different predictive models were developed. Each model included different sets of clinical variables. The three models showed similar predictive performances, with a training balanced accuracy that ranged between 0.72 and 0.90, while the cross-validation performance ranged from 0.75 to 0.85. Age was the leading predictor for all the considered models. Conclusions Our study provides a useful and reliable tool, through a machine learning approach, for predicting ICU mortality in COVID-19 patients. In all the estimated models, age was the variable showing the most important impact on mortality. Project description:BackgroundIt is unclear whether machine learning methods yield more accurate electronic health record (EHR) prediction models compared with traditional regression methods.ObjectiveThe objective of this study was to compare machine learning and traditional regression models for 10-year mortality prediction using EHR data.DesignThis was a cohort study.SettingVeterans Affairs (VA) EHR data.ParticipantsVeterans age above 50 with a primary care visit in 2005, divided into separate training and testing cohorts (n= 124,360 each).Measurements and analytic methodsThe primary outcome was 10-year all-cause mortality. We considered 924 potential predictors across a wide range of EHR data elements including demographics (3), vital signs (9), medication classes (399), disease diagnoses (293), laboratory results (71), and health care utilization (149). We compared discrimination (c-statistics), calibration metrics, and diagnostic test characteristics (sensitivity, specificity, and positive and negative predictive values) of machine learning and regression models.ResultsOur cohort mean age (SD) was 68.2 (10.5), 93.9% were male; 39.4% died within 10 years. Models yielded testing cohort c-statistics between 0.827 and 0.837. Utilizing all 924 predictors, the Gradient Boosting model yielded the highest c-statistic [0.837, 95% confidence interval (CI): 0.835-0.839]. The full (unselected) logistic regression model had the highest c-statistic of regression models (0.833, 95% CI: 0.830-0.835) but showed evidence of overfitting. The discrimination of the stepwise selection logistic model (101 predictors) was similar (0.832, 95% CI: 0.830-0.834) with minimal overfitting. All models were well-calibrated and had similar diagnostic test characteristics.LimitationOur results should be confirmed in non-VA EHRs.ConclusionThe differences in c-statistic between the best machine learning model (924-predictor Gradient Boosting) and 101-predictor stepwise logistic models for 10-year mortality prediction were modest, suggesting stepwise regression methods continue to be a reasonable method for VA EHR mortality prediction model development.
