LexiCAL: A calculator for lexical variables.

ABSTRACT: While a number of tools have been developed for researchers to compute the lexical characteristics of words, extant resources are limited in their useability and functionality. Specifically, some tools require users to have some prior knowledge of some aspects of the applications, and not all tools allow users to specify their own corpora. Additionally, current tools are also limited in terms of the range of metrics that they can compute. To address these methodological gaps, this article introduces LexiCAL, a fast, simple, and intuitive calculator for lexical variables. Specifically, LexiCAL is a standalone executable that provides options for users to calculate a range of theoretically influential surface, orthographic, phonological, and phonographic metrics for any alphabetic language, using any user-specified input, corpus file, and phonetic system. LexiCAL also comes with a set of well-documented Python scripts for each metric, that can be reproduced and/or modified for other research purposes.

Spectro-temporal correlates of lexical access during auditory lexical decision.

Project description:Lexical access during speech comprehension comprises numerous computations, including activation, competition, and selection. The spatio-temporal profile of these processes involves neural activity in peri-auditory cortices at least as early as 200 ms after stimulation. Their oscillatory dynamics are less well understood, although reports link alpha band de-synchronization with lexical processing. We used magnetoencephalography (MEG) to examine whether these alpha-related oscillations reflect the speed of lexical access, as would be predicted if they index lexical activation. In an auditory semantic priming protocol, monosyllabic nouns were presented while participants performed a lexical decision task. Spatially-localizing beamforming was used to examine spectro-temporal effects in left and right auditory cortex time-locked to target word onset. Alpha and beta de-synchronization (10-20 Hz ERD) was attenuated for words following a related prime compared to an unrelated prime beginning about 270 ms after stimulus onset. This timing is consistent with how information about word identity unfolds incrementally in speech, quantified in information-theoretic terms. These findings suggest that alpha de-synchronization during auditory word processing is associated with early stages of lexical access.

More on Lexical Bias: How Efficient Can a "Lexical Editor" Be?

Project description:The lexical bias effect (the tendency for phonological speech errors to create words more often than nonwords) has been debated for over 30 years. One account attributes the effect to a lexical editor, a strategic component of the production system that examines each planned phonological string, and suppresses it if it is a nonword. The alternative explanation is that the effect occurs automatically as a result of phonological-lexical feedback. Using a new paradigm, we explicitly asked participants to do lexical editing on their planned speech and compared performance on this inner lexical decision task to results obtained from the standard lexical decision task in three subsequent experiments. Our experimentally created "lexical editor" needed 300 ms to recognize and suppress nonwords, as determined by comparing reaction times when editing was and was not required. Therefore, we concluded that even though strategic lexical editing can be done, any such editing that occurs in daily speech occurs sporadically, if at all.

Mass Spectrometry Adduct Calculator.

Project description:We describe the Mass Spectrometry Adduct Calculator (MSAC), an automated Python tool to calculate the adduct ion masses of a parent molecule. Here, adduct refers to a version of a parent molecule [M] that is charged due to addition or loss of atoms and electrons resulting in a charged ion, for example, [M + H]+. MSAC includes a database of 147 potential adducts and adduct/neutral loss combinations and their mass-to-charge ratios (m/z) as extracted from the NIST/EPA/NIH Mass Spectral Library (NIST17), Global Natural Products Social Molecular Networking Public Spectral Libraries (GNPS), and MassBank of North America (MoNA). The calculator relies on user-selected subsets of the combined database to calculate expected m/z for adducts of molecules supplied as formulas. This tool is intended to help researchers create identification libraries to collect evidence for the presence of molecules in mass spectrometry data. While the included adduct database focuses on adducts typically detected during liquid chromatography-mass spectrometry analyses, users may supply their own lists of adducts and charge states for calculating expected m/z. We also analyzed statistics on adducts from spectra contained in the three selected mass spectral libraries. MSAC is freely available at https://github.com/pnnl/MSAC.

Lexical Diversity, Lexical Sophistication, and Predictability for Speech in Multiple Listening Conditions.

Project description:When talkers anticipate that a listener may have difficulty understanding their speech, they adopt a speaking style typically described as "clear speech." This speaking style includes a variety of acoustic modifications and has perceptual benefits for listeners. In the present study, we examine whether clear speaking styles also include modulation of lexical items selected and produced during naturalistic conversations. Our results demonstrate that talkers do, indeed, modulate their lexical selection, as measured by a variety of lexical diversity and lexical sophistication indices. Further, the results demonstrate that clear speech is not a monolithic construct. Talkers modulate their speech differently depending on the communication situation. We suggest that clear speech should be conceptualized as a set of speaking styles, in which talkers take the listener and communication situation into consideration.

The MiAge Calculator: a DNA methylation-based mitotic age calculator of human tissue types.

Project description:Cell division is important in human aging and cancer. The estimation of the number of cell divisions (mitotic age) of a given tissue type in individuals is of great interest as it allows not only the study of biological aging (using a new molecular aging target) but also the stratification of prospective cancer risk. Here, we introduce the MiAge Calculator, a mitotic age calculator based on a novel statistical framework, the MiAge model. MiAge is designed to quantitatively estimate mitotic age (total number of lifetime cell divisions) of a tissue using the stochastic replication errors accumulated in the epigenetic inheritance process during cell divisions. With the MiAge model, the MiAge Calculator was built using the training data of DNA methylation measures of 4,020 tumor and adjacent normal tissue samples from eight TCGA cancer types and was tested using the testing data of DNA methylation measures of 2,221 tumor and adjacent normal tissue samples of five other TCGA cancer types. We showed that within each of the thirteen cancer types studied, the estimated mitotic age is universally accelerated in tumor tissues compared to adjacent normal tissues. Across the thirteen cancer types, we showed that worse cancer survivals are associated with more accelerated mitotic age in tumor tissues. Importantly, we demonstrated the utility of mitotic age by showing that the integration of mitotic age and clinical information leads to improved survival prediction in six out of the thirteen cancer types studied. Discrimination in lexical decision.

Project description:In this study we present a novel set of discrimination-based indicators of language processing derived from Naive Discriminative Learning (ndl) theory. We compare the effectiveness of these new measures with classical lexical-distributional measures-in particular, frequency counts and form similarity measures-to predict lexical decision latencies when a complete morphological segmentation of masked primes is or is not possible. Data derive from a re-analysis of a large subset of decision latencies from the English Lexicon Project, as well as from the results of two new masked priming studies. Results demonstrate the superiority of discrimination-based predictors over lexical-distributional predictors alone, across both the simple and primed lexical decision tasks. Comparable priming after masked corner and cornea type primes, across two experiments, fails to support early obligatory segmentation into morphemes as predicted by the morpho-orthographic account of reading. Results fit well with ndl theory, which, in conformity with Word and Paradigm theory, rejects the morpheme as a relevant unit of analysis. Furthermore, results indicate that readers with greater spelling proficiency and larger vocabularies make better use of orthographic priors and handle lexical competition more efficiently.

Mordred: a molecular descriptor calculator.

Project description:Molecular descriptors are widely employed to present molecular characteristics in cheminformatics. Various molecular-descriptor-calculation software programs have been developed. However, users of those programs must contend with several issues, including software bugs, insufficient update frequencies, and software licensing constraints. To address these issues, we propose Mordred, a developed descriptor-calculation software application that can calculate more than 1800 two- and three-dimensional descriptors. It is freely available via GitHub. Mordred can be easily installed and used in the command line interface, as a web application, or as a high-flexibility Python package on all major platforms (Windows, Linux, and macOS). Performance benchmark results show that Mordred is at least twice as fast as the well-known PaDEL-Descriptor and it can calculate descriptors for large molecules, which cannot be accomplished by other software. Owing to its good performance, convenience, number of descriptors, and a lax licensing constraint, Mordred is a promising choice of molecular descriptor calculation software that can be utilized for cheminformatics studies, such as those on quantitative structure-property relationships.
