Project description:Secondary respondent data are underutilized because researchers avoid using these data in the presence of substantial missing data. We reviewed, critically evaluated, and tested potential solutions to this problem. Five strategies of dealing with missing partner data are reviewed: complete case analysis, inverse probability weighting, correction with a Heckman selection model, maximum likelihood estimation, and multiple imputation. Two approaches were used to evaluate the performance of these methods. First, we used data from the National Survey of Fertility Barriers (N = 1,666) to estimate a model predicting marital quality based on characteristics of women and their husbands. Second, we conducted a simulation based on these data testing the five methods and compared the results to estimates where the true value was known. We found that the maximum likelihood and multiple imputation methods were advantageous because they allow researchers to utilize all of the available information as well as produce less biased and more efficient estimates.

Project description:BackgroundThe COVID-19 pandemic has revealed significant challenges in disease forecasting and in developing a public health response, emphasizing the need to manage missing data from various sources in making accurate forecasts.ObjectiveWe aimed to show how handling missing data can affect estimates of the COVID-19 incidence rate (CIR) in different pandemic situations.MethodsThis study used data from the COVID-19/SARS-CoV-2 surveillance system at the National Institute of Hygiene and Epidemiology, Vietnam. We separated the available data set into 3 distinct periods: zero COVID-19, transition, and new normal. We randomly removed 5% to 30% of data that were missing completely at random, with a break of 5% at each time point in the variable daily caseload of COVID-19. We selected 7 analytical methods to assess the effects of handling missing data and calculated statistical and epidemiological indices to measure the effectiveness of each method.ResultsOur study examined missing data imputation performance across 3 study time periods: zero COVID-19 (n=3149), transition (n=1290), and new normal (n=9288). Imputation analyses showed that K-nearest neighbor (KNN) had the lowest mean absolute percentage change (APC) in CIR across the range (5% to 30%) of missing data. For instance, with 15% missing data, KNN resulted in 10.6%, 10.6%, and 9.7% average bias across the zero COVID-19, transition, and new normal periods, compared to 39.9%, 51.9%, and 289.7% with the maximum likelihood method. The autoregressive integrated moving average model showed the greatest mean APC in the mean number of confirmed cases of COVID-19 during each COVID-19 containment cycle (CCC) when we imputed the missing data in the zero COVID-19 period, rising from 226.3% at the 5% missing level to 6955.7% at the 30% missing level. Imputing missing data with median imputation methods had the lowest bias in the average number of confirmed cases in each CCC at all levels of missing data. In detail, in the 20% missing scenario, while median imputation had an average bias of 16.3% for confirmed cases in each CCC, which was lower than the KNN figure, maximum likelihood imputation showed a bias on average of 92.4% for confirmed cases in each CCC, which was the highest figure. During the new normal period in the 25% and 30% missing data scenarios, KNN imputation had average biases for CIR and confirmed cases in each CCC ranging from 21% to 32% for both, while maximum likelihood and moving average imputation showed biases on average above 250% for both CIR and confirmed cases in each CCC.ConclusionsOur study emphasizes the importance of understanding that the specific imputation method used by investigators should be tailored to the specific epidemiological context and data collection environment to ensure reliable estimates of the CIR.

Project description:Missing data due to non-wear are common in accelerometer studies measuring physical activity and sedentary behavior. Accelerometer output are high-dimensional time-series data that are episodic and often highly skewed, presenting unique challenges for handling missing data. Common methods for missing accelerometry either are ad-hoc, require restrictive parametric assumptions, or do not appropriately impute bouts. This study developed a flexible hot deck multiple imputation (MI; i.e., "replacing" missing data with observed values) procedure to handle missing accelerometry. For each missing segment of accelerometry, "donor pools" contained observed segments from either the same or different participants, and 10 imputed segments were randomly drawn from the donor pool according to selection weights, where the donor pool and selection weight depended on variables associated with non-wear and/or accelerometer-based measures. A simulation study of 2,550 women compared hot deck MI to two standard methods in the field: available case (AC) analysis (i.e., analyzing all observed accelerometry with no restriction on wear time or number of days) and complete case (CC) analysis (i.e., analyzing only participants that wore the accelerometer for ≥10 hours for 4-7 days). This was repeated using accelerometry from the entire 24-hour day and daytime (10am- 8pm) only, and data were missing at random. For the entire 24-hour day, MI produced less bias and better 95% confidence interval (CI) coverage than AC and CC. For the daytime only, MI produced less bias and better 95% CI coverage than AC; CC produced similar bias and 95% CI coverage, but longer 95% CIs than MI.

Project description:Ecologists use classifications of individuals in categories to understand composition of populations and communities. These categories might be defined by demographics, functional traits, or species. Assignment of categories is often imperfect, but frequently treated as observations without error. When individuals are observed but not classified, these "partial" observations must be modified to include the missing data mechanism to avoid spurious inference.We developed two hierarchical Bayesian models to overcome the assumption of perfect assignment to mutually exclusive categories in the multinomial distribution of categorical counts, when classifications are missing. These models incorporate auxiliary information to adjust the posterior distributions of the proportions of membership in categories. In one model, we use an empirical Bayes approach, where a subset of data from one year serves as a prior for the missing data the next. In the other approach, we use a small random sample of data within a year to inform the distribution of the missing data.We performed a simulation to show the bias that occurs when partial observations were ignored and demonstrated the altered inference for the estimation of demographic ratios. We applied our models to demographic classifications of elk (Cervus elaphus nelsoni) to demonstrate improved inference for the proportions of sex and stage classes.We developed multiple modeling approaches using a generalizable nested multinomial structure to account for partially observed data that were missing not at random for classification counts. Accounting for classification uncertainty is important to accurately understand the composition of populations and communities in ecological studies.

Project description:BackgroundMissing data in electronic health records are highly prevalent and result in analytical concerns such as heterogeneous sources of bias and loss of statistical power. One simple analytic method for addressing missing or unknown covariate values is to treat missingness for a particular variable as a category onto itself, which we refer to as the missing indicator method. For cross-sectional analyses, recent work suggested that there was minimal benefit to the missing indicator method; however, it is unclear how this approach performs in the setting of longitudinal data, in which correlation among clustered repeated measures may be leveraged for potentially improved model performance.objectivesThis study aims to conduct a simulation study to evaluate whether the missing indicator method improved model performance and imputation accuracy for longitudinal data mimicking an application of developing a clinical prediction model for falls in older adults based on electronic health record data.MethodsWe simulated a longitudinal binary outcome using mixed effects logistic regression that emulated a falls assessment at annual follow-up visits. Using multivariate imputation by chained equations, we simulated time-invariant predictors such as sex and medical history, as well as dynamic predictors such as physical function, BMI, and medication use. We induced missing data in predictors under scenarios that had both random (missing at random) and dependent missingness (missing not at random). We evaluated aggregate performance using the area under the receiver operating characteristic curve (AUROC) for models with and with no missing indicators as predictors, as well as complete case analysis, across simulation replicates. We evaluated imputation quality using normalized root-mean-square error for continuous variables and percent falsely classified for categorical variables.ResultsIndependent of the mechanism used to simulate missing data (missing at random or missing not at random), overall model performance via AUROC was similar regardless of whether missing indicators were included in the model. The root-mean-square error and percent falsely classified measures were similar for models including missing indicators versus those with no missing indicators. Model performance and imputation quality were similar regardless of whether the outcome was related to missingness. Imputation with or with no missing indicators had similar mean values of AUROC compared with complete case analysis, although complete case analysis had the largest range of values.ConclusionsThe results of this study suggest that the inclusion of missing indicators in longitudinal data modeling neither improves nor worsens overall performance or imputation accuracy. Future research is needed to address whether the inclusion of missing indicators is useful in prediction modeling with longitudinal data in different settings, such as high dimensional data analysis.

Project description:BackgroundUntargeted mass spectrometry (MS)-based metabolomics data often contain missing values that reduce statistical power and can introduce bias in biomedical studies. However, a systematic assessment of the various sources of missing values and strategies to handle these data has received little attention. Missing data can occur systematically, e.g. from run day-dependent effects due to limits of detection (LOD); or it can be random as, for instance, a consequence of sample preparation.MethodsWe investigated patterns of missing data in an MS-based metabolomics experiment of serum samples from the German KORA F4 cohort (n = 1750). We then evaluated 31 imputation methods in a simulation framework and biologically validated the results by applying all imputation approaches to real metabolomics data. We examined the ability of each method to reconstruct biochemical pathways from data-driven correlation networks, and the ability of the method to increase statistical power while preserving the strength of established metabolic quantitative trait loci.ResultsRun day-dependent LOD-based missing data accounts for most missing values in the metabolomics dataset. Although multiple imputation by chained equations performed well in many scenarios, it is computationally and statistically challenging. K-nearest neighbors (KNN) imputation on observations with variable pre-selection showed robust performance across all evaluation schemes and is computationally more tractable.ConclusionMissing data in untargeted MS-based metabolomics data occur for various reasons. Based on our results, we recommend that KNN-based imputation is performed on observations with variable pre-selection since it showed robust results in all evaluation schemes.

Project description:Several family-based approaches have been previously proposed to enhance the power for testing genetic association when the traits are measured longitudinally or repeatedly. In this paper, we show that some of these FBAT approaches can be easily extended to accommodate incomplete data and remain unbiased tests. We also show that because of the nature of FBAT approaches, we can impute the missing phenotypes without biasing our tests and achieve higher power. We propose two imputation techniques based on E-M algorithm and the conditional mean model, respectively. Through simulation studies, these two imputation techniques are shown to have correct false positive rate and generally achieve higher power than complete case analysis or simple mean-imputation. Application of these approaches for testing an association between Body Mass Index and a previously reported candidate SNP confirms our results.

Project description:Accelerometers and other wearable devices are increasingly being used in clinical trials to provide an objective measure of the impact of an intervention on physical activity. Missing data are ubiquitous in this setting, typically for one of two reasons: patients may not wear the device as per protocol, and/or the device may fail to collect data (e.g. flat battery, water damage). However, it is not always possible to distinguish whether the participant stopped wearing the device, or if the participant is wearing the device but staying still. Further, a lack of consensus in the literature on how to aggregate the data before analysis (hourly, daily, weekly) leads to a lack of consensus in how to define a "missing" outcome. Different trials have adopted different definitions (ranging from having insufficient step counts in a day, through to missing a certain number of days in a week). We propose an analysis framework that uses wear time to define missingness on the epoch and day level, and propose a multiple imputation approach, at the day level, which treats partially observed daily step counts as right censored. This flexible approach allows the inclusion of auxiliary variables, and is consistent with almost all the primary analysis models described in the literature, and readily allows sensitivity analysis (to the missing at random assumption) to be performed. Having presented our framework, we illustrate its application to the analysis of the 2019 MOVE-IT trial of motivational interviewing to increase exercise.

Project description:It is very common in instrumental variable studies for there to be missing instrument data. For example, in the Wisconsin Longitudinal Study one can use genotype data as a Mendelian randomization-style instrument, but this information is often missing when subjects do not contribute saliva samples, or when the genotyping platform output is ambiguous. Here we review missing-at-random assumptions one can use to identify instrumental variable causal effects, and discuss various approaches for estimation and inference. We consider likelihood-based methods, regression and weighting estimators, and doubly robust estimators. The likelihood-based methods yield the most precise inference, and are optimal under the model assumptions, while the doubly robust estimators can attain the nonparametric efficiency bound while allowing flexible nonparametric estimation of nuisance functions (e.g., instrument propensity scores). The regression and weighting estimators can sometimes be easiest to describe and implement. Our main contribution is an extensive review of this wide array of estimators under varied missing-at-random assumptions, along with discussion of asymptotic properties and inferential tools. We also implement many of the estimators in an analysis of the Wisconsin Longitudinal Study, to study effects of impaired cognitive functioning on depression.

Project description:Analysis of matched case-control studies is often complicated by missing data on covariates. Analysis can be restricted to individuals with complete data, but this is inefficient and may be biased. Multiple imputation (MI) is an efficient and flexible alternative. We describe two MI approaches. The first uses a model for the data on an individual and includes matching variables; the second uses a model for the data on a whole matched set and avoids the need to model the matching variables. Within each approach, we consider three methods: full-conditional specification (FCS), joint model MI using a normal model, and joint model MI using a latent normal model. We show that FCS MI is asymptotically equivalent to joint model MI using a restricted general location model that is compatible with the conditional logistic regression analysis model. The normal and latent normal imputation models are not compatible with this analysis model. All methods allow for multiple partially-observed covariates, non-monotone missingness, and multiple controls per case. They can be easily applied in standard statistical software and valid variance estimates obtained using Rubin's Rules. We compare the methods in a simulation study. The approach of including the matching variables is most efficient. Within each approach, the FCS MI method generally yields the least-biased odds ratio estimates, but normal or latent normal joint model MI is sometimes more efficient. All methods have good confidence interval coverage. Data on colorectal cancer and fibre intake from the EPIC-Norfolk study are used to illustrate the methods, in particular showing how efficiency is gained relative to just using individuals with complete data.
