Project description:BACKGROUND: Combining ability effects are very effective genetic parameters in deciding the next phase of breeding programs. Although some breeding strategies on the basis of evaluating combining ability have been utilized extensively in hybrid breeding, little is known about the genetic basis of combining ability. Combining ability is a complex trait that is controlled by polygenes. With the advent and development of molecular markers, it is feasible to evaluate the genetic bases of combining ability and heterosis of elite rice hybrids through QTL analysis. METHODOLOGY/PRINCIPAL FINDINGS: In the present study, we first developed a QTL-mapping method for dissecting combining ability and heterosis of agronomic traits. With three testcross populations and a BCRIL population in rice, biometric and QTL analyses were conducted for ten agronomic traits. The significance of general combining ability and special combining ability for most of the traits indicated the importance of both additive and non-additive effects on expression levels. A large number of additive effect QTLs associated with performance per se of BCRIL and general combining ability, and dominant effect QTLs associated with special combining ability and heterosis were identified for the ten traits. CONCLUSIONS/SIGNIFICANCE: The combining ability of agronomic traits could be analyzed by the QTL mapping method. The characteristics revealed by the QTLs for combining ability of agronomic traits were similar with those by multitudinous QTLs for agronomic traits with performance per se of BCRIL. Several QTLs (1-6 in this study) were identified for each trait for combining ability. It demonstrated that some of the QTLs were pleiotropic or linked tightly with each other. The identification of QTLs responsible for combining ability and heterosis in the present study provides valuable information for dissecting genetic basis of combining ability.

Project description:Selection of parents based on their combining ability is an effective approach in hybrid breeding. In this study, eight maintainer lines and nine restorer lines were used to obtain 72 crosses for analyzing the general combining ability (GCA) and special combining ability (SCA) for seven agronomic and yield characters including plant height (PH), spike length excluding awns (SL), inter-node length (IL), spikes per plant (SP), thousand kernel weight (TKW), kernel weight per plant (KWP) and dry matter weight per plant (DWP). The results showed that GCA was significantly different among parents and SCA was also significantly different among crosses. The performance of hybrid was significantly correlated with the sum of female and male GCA (TGCA), SCA and heterosis. Hu1154 A, Mian684 A, 86F098 A, 8036 R and 8041 R were excellent parents with greater general combining ability. Five crosses, Hu1154 A×8032 R, Humai10 A×8040 R, Mian684 A×8037 R, Mian684 A×8041 R and 86F098 A×8037 R, showed superior heterosis for most characters.

Project description:Currently, the purity of hybrid seed is a crucial limiting factor when developing hybrid japonica rice (Oryza sativa L.). To chemically control hybrid seed purity, we transferred an improved atrazine chlorohydrolase gene (atzA) from Pseudomonas ADP into hybrid japonica parental lines (two maintainers, one restorer), and Nipponbare, by using Agrobacterium-mediated transformation. We subsequently selected several transgenic lines from each genotype by using PCR, RT-PCR, and germination analysis. In the presence of the investigated atrazine concentrations, particularly 150 µM atrazine, almost all of the transgenic lines produced significantly larger seedlings, with similar or higher germination percentages, than did the respective controls. Although the seedlings of transgenic lines were taller and gained more root biomass compared to the respective control plants, their growth was nevertheless inhibited by atrazine treatment compared to that without treatment. When grown in soil containing 2 mg/kg or 5 mg/kg atrazine, the transgenic lines were taller, and had higher total chlorophyll contents than did the respective controls; moreover, three of the strongest transgenic lines completely recovered after 45 days of growth. After treatment with 2 mg/kg or 5 mg/kg of atrazine, the atrazine residue remaining in the soil was 2.9-7.0% or 0.8-8.7% respectively, for transgenic lines, and 44.0-59.2% or 28.1-30.8%, respectively, for control plants. Spraying plants at the vegetative growth stage with 0.15% atrazine effectively killed control plants, but not transgenic lines. Our results indicate that transgenic atzA rice plants show tolerance to atrazine, and may be used as parental lines in future hybrid seed production.

Project description:Provitamin A enrichment of staple crops through biofortification breeding is a powerful approach to mitigate the public health problem of vitamin A deficiency in developing countries. Twenty-four genetically diverse yellow and orange endosperm maize inbred lines with differing levels of provitamin A content were used for the analysis of their combining ability. Each inbred line was developed from crosses and backcrosses between temperate and tropical germplasm. The inbred lines were grouped into different sets according to their provitamin A levels and were then intercrossed in a factorial mating scheme to generate 80 different single-cross hybrids. The hybrids were evaluated in field trials across a range of agroecological zones in Nigeria. The effect of hybrids was significant on all the measured provitamin A and non-provitamin A carotenoids and agronomic traits. While the effect of genotype-by-environment (GxE) interaction was significant for almost all traits, it was a non-crossover-type interaction for carotenoid content. Partitioning of the variances associated with the carotenoid and agronomic traits into their respective components revealed the presence of significant positive and negative estimates of general combining ability (GCA) and specific combining ability (SCA) effects for both carotenoid content and agronomic traits. The preponderance of GCA effects indicates the importance of additive gene effects in the inheritance of carotenoid content. We found F1 hybrids displaying high parent heterosis for both provitamin A content and agronomic performance. Our study demonstrates that provitamin A biofortification can be effectively implemented in maize breeding programs without adverse effects on important agronomic traits, including grain yield.

Project description:BACKGROUND: The mature embryo of rice (Oryza sativa, L.) is a synchronized and integrated tissue mass laying the foundation at molecular level for its growth, development, and differentiation toward a developing and ultimately a mature plant. We carried out an EST (expressed-sequence-tags)-based transcriptomic study, aiming at gaining molecular insights into embryonic development of a rice hybrid triad-an elite hybrid rice LYP9 and its parental lines (93-11 and PA64s)-and possible relatedness to heterosis. RESULTS: We generated 27,566 high-quality ESTs from cDNA libraries made from mature rice embryos. We classified these ESTs into 7,557 unigenes (2,511 contigs and 5,046 singletons) and 7,250 (95.9%) of them were annotated. We noticed that the high-abundance genes in mature rice embryos belong to two major functional categories, stress-tolerance and preparation-for-development, and we also identified 191 differentially-expressed genes (General Chi-squared test, P-value <= 0.05) between LYP9 and its parental lines, representing typical expression patterns including over-dominance, high- and low-parent dominance, additivity, and under-dominance. In LYP9, the majority of embryo-associated genes were found not only abundantly and specifically enriched but also significantly up-regulated. CONCLUSION: Our results suggested that massively strengthening tissue-(or stage-) characteristic functions may contribute to heterosis rather than a few simple mechanistic explanations at the individual gene level. In addition, the large collection of rice embryonic ESTs provides significant amount of data for future comparative analyses on plant development, especially for the important crops of the grass family.

Project description:In this study, by analyzing the relationship between hybrid combinations and parental lines, we found that the eating quality traits of hybrid combinations were determined by both parents. The sterile lines determined the overall eating quality characteristics of the hybrid combinations. For the same sterile line, there were some correlations between the hybrid combinations and restorer lines in terms of taste value, rapid visco analyzer breakdown and setback values, apparent amylose content, and cooked rice hardness and stickiness. Analysis of the starch fine structure between hybrid combinations and their restorer lines demonstrated positive correlations between them in terms of short-branch amylopectin chains and amylose. Moreover, different allelic combinations of the Wx gene showed different genetic effects on the eating quality traits of hybrid rice. Overall, this study provides a framework for the development of hybrid rice with superior eating quality.

Project description:Prior knowledge on heterosis and quantitative genetic parameters on maize lethal necrosis (MLN) can help the breeders to develop numerous resistant or tolerant hybrids with optimum resources. Our objectives were to (1) estimate the quantitative genetic parameters for MLN disease severity, (2) investigate the efficiency of the prediction of hybrid performance based on parental per se and general combining ability (GCA) effects, and (3) examine the potential of hybrid prediction for MLN resistance or tolerance based on markers. Fifty elite maize inbred lines were selected based on their response to MLN under artificial inoculation. Crosses were made in a half diallel mating design to produce 307 F1 hybrids. All hybrids were evaluated in MLN quarantine facility in Naivasha, Kenya for two seasons under artificial inoculation. All 50 inbreds were genotyped with genotyping-by-sequencing (GBS) SNPs. The phenotypic variation was significant for all traits and the heritability was moderate to high. We observed that hybrids were superior to the mean performance of the parents for disease severity (-14.57%) and area under disease progress curve (AUDPC) (14.9%). Correlations were significant and moderate between line per se and GCA; and mean of parental value with hybrid performance for both disease severity and AUDPC value. Very low and negative correlation was observed between parental lines marker based genetic distance and heterosis. Nevertheless, the correlation of GCA effects was very high with hybrid performance which can suggests as a good predictor of MLN resistance. Genomic prediction of hybrid performance for MLN is high for both traits. We therefore conclude that there is potential for prediction of hybrid performance for MLN. Overall, the estimated quantitative genetic parameters suggest that through targeted approach, it is possible to develop outstanding lines and hybrids for MLN resistance.

Project description:Using a whole-genome oligonucleotide microarray designed based on known and predicted indica rice genes, we investigated transcriptome profiles in developing leaves and panicles of super hybrid rice LYP9 and its parental cultivar 93-11 and PA64s. We detected 22,266 expressed genes out of 36,926 total gene set collectively from seven tissues, including leaves at seedling and tillering stages, flag leaves at booting, heading, flowering, and filling stages, and panicle at filling stage. Clustering result showed that expression profiles between F1 and its parental lines were always more similar than that between the two parental lines. Out of the total gene set, 7,078 were shared by all sampled tissues and 3,926 (10.6%) were differentially-expressed genes (DG). As we divided DG into those between the parents (DGPP) and between the hybrid and its parents (DGHP), the comparative results showed that genes in the two categories, Energy metabolism and transport, were enriched in DGHP rather than in DGPP. The majority of genes were identified as additive expression, and non-additive expression only took a minority (0.53%-1.35%) of the total genes. In addition, we correlated the concurrence of DG and yield-related QTL, providing a potential group of genes as heterosis-related.

Project description:BackgroundThe demand of maize crop is increasing day by day, hence to reduce the production and demand gap, there is a need to extract the high yielding parental lines to improve per se yield of the hybrids, which could help to enhance the productivity in maize crops.Methods and resultsThe present investigation was carried out to select the best medium maturing inbred lines, among a set of 118 inbred lines. Based on the Duncan multiple range test, out of 118 lines, 16 inbred lines were selected on the basis of its high yield per se and flowering time. The molecular diversity was carried out using SSR markers linked to heterotic QTL and up on diversity analysis it classified selected genotypes in to three distinct groups. Among the selected inbred lines, a wider genetic variability and molecular diversity were observed. A total of 39 test crosses were generated after classifying 16 inbred lines in to three testers and thirteen lines (based on per se grain yield and molecular diversity) and crossing them in line × tester manner.ConclusionCombining ability analysis of these parental lines showed that female parents, PML 109, PML 110, PML 111, PML 114 and PML 116 showed additive effect for KRN and grain yield, whereas male parents, PML 46, and PML 93 showed epistatic effect for KRN and PML 102 showed epistatic effect for grain yield. The generated information in the present investigation may be exploited for heterosis breeding in filed corn.Key messagesTo tackle the balanced dietary requirement of Indian population; we focused to enhance the productivity of maize hybrids using genetically broad based, elite, diverse inbred lines. Combination of selection criterion, not only augment the productivity but also improves the quality of hybrid/s.

Project description:The growing world population and shrinkage of arable land demand yield improvement of rice, one of the most important staple crops. To elucidate the genetic basis of yield and uncover its associated loci in rice, we resequenced the core recombinant inbred lines of Liang-You-Pei-Jiu, the widely cultivated super hybrid rice, and constructed a high-resolution linkage map. We detected 43 yield-associated quantitative trait loci, of which 20 are unique. Based on the high-density physical map, the genome sequences of paternal variety 93-11 and maternal cultivar PA64s of Liang-You-Pei-Jiu were significantly improved. The large recombinant inbred line population combined with plentiful high-quality single nucleotide polymorphisms and insertions/deletions between parental genomes allowed us to fine-map two quantitative trait loci, qSN8 and qSPB1, and to identify days to heading8 and lax panicle1 as candidate genes, respectively. The quantitative trait locus qSN8 was further confirmed to be days to heading8 by a complementation test. Our study provided an ideal platform for molecular breeding by targeting and dissecting yield-associated loci in rice.
