Robust diagnostic classification via Q-learning.

ABSTRACT: Machine learning (ML) models have demonstrated the power of utilizing clinical instruments to provide tools for domain experts in gaining additional insights toward complex clinical diagnoses. In this context these tools desire two additional properties: interpretability, being able to audit and understand the decision function, and robustness, being able to assign the correct label in spite of missing or noisy inputs. This work formulates diagnostic classification as a decision-making process and utilizes Q-learning to build classifiers that meet the aforementioned desired criteria. As an exemplary task, we simulate the process of differentiating Autism Spectrum Disorder from Attention Deficit-Hyperactivity Disorder in verbal school aged children. This application highlights how reinforcement learning frameworks can be utilized to train more robust classifiers by jointly learning to maximize diagnostic accuracy while minimizing the amount of information required.

Continuous robust sound event classification using time-frequency features and deep learning.

Project description:The automatic detection and recognition of sound events by computers is a requirement for a number of emerging sensing and human computer interaction technologies. Recent advances in this field have been achieved by machine learning classifiers working in conjunction with time-frequency feature representations. This combination has achieved excellent accuracy for classification of discrete sounds. The ability to recognise sounds under real-world noisy conditions, called robust sound event classification, is an especially challenging task that has attracted recent research attention. Another aspect of real-word conditions is the classification of continuous, occluded or overlapping sounds, rather than classification of short isolated sound recordings. This paper addresses the classification of noise-corrupted, occluded, overlapped, continuous sound recordings. It first proposes a standard evaluation task for such sounds based upon a common existing method for evaluating isolated sound classification. It then benchmarks several high performing isolated sound classifiers to operate with continuous sound data by incorporating an energy-based event detection front end. Results are reported for each tested system using the new task, to provide the first analysis of their performance for continuous sound event detection. In addition it proposes and evaluates a novel Bayesian-inspired front end for the segmentation and detection of continuous sound recordings prior to classification.

Materials Prediction via Classification Learning.

Project description:In the paradigm of materials informatics for accelerated materials discovery, the choice of feature set (i.e. attributes that capture aspects of structure, chemistry and/or bonding) is critical. Ideally, the feature sets should provide a simple physical basis for extracting major structural and chemical trends and furthermore, enable rapid predictions of new material chemistries. Orbital radii calculated from model pseudopotential fits to spectroscopic data are potential candidates to satisfy these conditions. Although these radii (and their linear combinations) have been utilized in the past, their functional forms are largely justified with heuristic arguments. Here we show that machine learning methods naturally uncover the functional forms that mimic most frequently used features in the literature, thereby providing a mathematical basis for feature set construction without a priori assumptions. We apply these principles to study two broad materials classes: (i) wide band gap AB compounds and (ii) rare earth-main group RM intermetallics. The AB compounds serve as a prototypical example to demonstrate our approach, whereas the RM intermetallics show how these concepts can be used to rapidly design new ductile materials. Our predictive models indicate that ScCo, ScIr, and YCd should be ductile, whereas each was previously proposed to be brittle.

Adversarially Robust Learning <i>via</i> Entropic Regularization.

Project description:In this paper we propose a new family of algorithms, ATENT, for training adversarially robust deep neural networks. We formulate a new loss function that is equipped with an additional entropic regularization. Our loss function considers the contribution of adversarial samples that are drawn from a specially designed distribution in the data space that assigns high probability to points with high loss and in the immediate neighborhood of training samples. Our proposed algorithms optimize this loss to seek adversarially robust valleys of the loss landscape. Our approach achieves competitive (or better) performance in terms of robust classification accuracy as compared to several state-of-the-art robust learning approaches on benchmark datasets such as MNIST and CIFAR-10.

Machine learning classification reveals robust morphometric biomarker of glial and neuronal arbors.

Project description:Neurons and glia are the two main cell classes in the nervous systems of most animals. Although functionally distinct, neurons and glia are both characterized by multiple branching arbors stemming from the cell bodies. Glial processes are generally known to form smaller trees than neuronal dendrites. However, the full extent of morphological differences between neurons and glia in multiple species and brain regions has not yet been characterized, nor is it known whether these cells can be reliably distinguished based on geometric features alone. Here, we show that multiple supervised learning algorithms deployed on a large database of morphological reconstructions can systematically classify neuronal and glial arbors with nearly perfect accuracy and precision. Moreover, we report multiple morphometric properties, both size related and size independent, that differ substantially between these cell types. In particular, we newly identify an individual morphometric measurement, Average Branch Euclidean Length that can robustly separate neurons from glia across multiple animal models, a broad diversity of experimental conditions, and anatomical areas, with the notable exception of the cerebellum. We discuss the practical utility and physiological interpretation of this discovery.

VOC-Certifire: Certifiably Robust One-Shot Spectroscopic Classification via Randomized Smoothing.

Project description:Spectroscopic methods are advantageous for gas detection with applications ranging from safety to operational efficiency. Despite the potential of laser-based sensors, real-world challenges, such as noise, interference and unseen conditions, hinder the accurate identification of species. The use of conventional machine learning (ML) models is constrained by extensive data requirements and their limited adaptability to new conditions. Although augmentation-based strategies have proven to improve the robustness of machine learning models, they still do not offer a complete defense. To address these challenges, this study focuses on three primary goals: first, to detect pressure-induced spectral broadening using simple yet effective augmentations; second, to bypass the need for extensive data sets by deploying a one-shot learning approach that can identify up to 12 volatile organic compounds (VOCs); and third, to provide a provable certification for the one-shot learning model predictions via randomized smoothing. To assess the effectiveness of our proposed augmentations and randomized smoothing, we perform a comparative study with four distinct models: VOC-net, VOC-lite, VOC-plus, and VOC-certifire. Remarkably, the one-shot learning model proposed herein, VOC-certifire, delivers predictions that match the baseline model VOC-net. The VOC-certifire predictions not only exhibit robustness and reliability but are also certified within a predefined norm radius. Such a certification is particularly useful for gas detection, where the robustness, precision and consistency are key to well-informed decision-making.

Supervised machine learning for diagnostic classification from large-scale neuroimaging datasets.

Project description:There are growing concerns about the generalizability of machine learning classifiers in neuroimaging. In order to evaluate this aspect across relatively large heterogeneous populations, we investigated four disorders: Autism spectrum disorder (N = 988), Attention deficit hyperactivity disorder (N = 930), Post-traumatic stress disorder (N = 87) and Alzheimer's disease (N = 132). We applied 18 different machine learning classifiers (based on diverse principles) wherein the training/validation and the hold-out test data belonged to samples with the same diagnosis but differing in either the age range or the acquisition site. Our results indicate that overfitting can be a huge problem in heterogeneous datasets, especially with fewer samples, leading to inflated measures of accuracy that fail to generalize well to the general clinical population. Further, different classifiers tended to perform well on different datasets. In order to address this, we propose a consensus-classifier by combining the predictive power of all 18 classifiers. The consensus-classifier was less sensitive to unmatched training/validation and holdout test data. Finally, we combined feature importance scores obtained from all classifiers to infer the discriminative ability of connectivity features. The functional connectivity patterns thus identified were robust to the classification algorithm used, age and acquisition site differences, and had diagnostic predictive ability in addition to univariate statistically significant group differences between the groups. Deep Learning for Diagnostic Binary Classification of Multiple-Lesion Skin Diseases.

Project description:Background: Diagnosis of skin diseases is often challenging and computer-aided diagnostic tools are urgently needed to underpin decision making. Objective: To develop a convolutional neural network model to classify clinically relevant selected multiple-lesion skin diseases, this in accordance to the STARD guidelines. Methods: This was an image-based retrospective study using multi-task learning for binary classification. A VGG-16 model was trained on 16,543 non-standardized images. Image data was distributed in training set (80%), validation set (10%), and test set (10%). All images were collected from a clinical database of a Danish population attending one dermatological department. Included was patients categorized with ICD-10 codes related to acne, rosacea, psoriasis, eczema, and cutaneous t-cell lymphoma. Results: Acne was distinguished from rosacea with a sensitivity of 85.42% CI 72.24-93.93% and a specificity of 89.53% CI 83.97-93.68%, cutaneous t-cell lymphoma was distinguished from eczema with a sensitivity of 74.29% CI 67.82-80.05% and a specificity of 84.09% CI 80.83-86.99%, and psoriasis from eczema with a sensitivity of 81.79% CI 78.51-84.76% and a specificity of 73.57% CI 69.76-77.13%. All results were based on the test set. Conclusion: The performance rates reported were equal or superior to those reported for general practitioners with dermatological training, indicating that computer-aided diagnostic models based on convolutional neural network may potentially be employed for diagnosing multiple-lesion skin diseases.

Occlusion enhanced pan-cancer classification via deep learning.

Project description:Quantitative measurement of RNA expression levels through RNA-Seq is an ideal replacement for conventional cancer diagnosis via microscope examination. Currently, cancer-related RNA-Seq studies focus on two aspects: classifying the status and tissue of origin of a sample and discovering marker genes. Existing studies typically identify marker genes by statistically comparing healthy and cancer samples. However, this approach overlooks marker genes with low expression level differences and may be influenced by experimental results. This paper introduces "GENESO," a novel framework for pan-cancer classification and marker gene discovery using the occlusion method in conjunction with deep learning. we first trained a baseline deep LSTM neural network capable of distinguishing the origins and statuses of samples utilizing RNA-Seq data. Then, we propose a novel marker gene discovery method called "Symmetrical Occlusion (SO)". It collaborates with the baseline LSTM network, mimicking the "gain of function" and "loss of function" of genes to evaluate their importance in pan-cancer classification quantitatively. By identifying the genes of utmost importance, we then isolate them to train new neural networks, resulting in higher-performance LSTM models that utilize only a reduced set of highly relevant genes. The baseline neural network achieves an impressive validation accuracy of 96.59% in pan-cancer classification. With the help of SO, the accuracy of the second network reaches 98.30%, while using 67% fewer genes. Notably, our method excels in identifying marker genes that are not differentially expressed. Moreover, we assessed the feasibility of our method using single-cell RNA-Seq data, employing known marker genes as a validation test.

Multimodal Brain Tumor Classification Using Deep Learning and Robust Feature Selection: A Machine Learning Application for Radiologists.

Project description:Manual identification of brain tumors is an error-prone and tedious process for radiologists; therefore, it is crucial to adopt an automated system. The binary classification process, such as malignant or benign is relatively trivial; whereas, the multimodal brain tumors classification (T1, T2, T1CE, and Flair) is a challenging task for radiologists. Here, we present an automated multimodal classification method using deep learning for brain tumor type classification. The proposed method consists of five core steps. In the first step, the linear contrast stretching is employed using edge-based histogram equalization and discrete cosine transform (DCT). In the second step, deep learning feature extraction is performed. By utilizing transfer learning, two pre-trained convolutional neural network (CNN) models, namely VGG16 and VGG19, were used for feature extraction. In the third step, a correntropy-based joint learning approach was implemented along with the extreme learning machine (ELM) for the selection of best features. In the fourth step, the partial least square (PLS)-based robust covariant features were fused in one matrix. The combined matrix was fed to ELM for final classification. The proposed method was validated on the BraTS datasets and an accuracy of 97.8%, 96.9%, 92.5% for BraTs2015, BraTs2017, and BraTs2018, respectively, was achieved.
