Project description:In this article, the controllability of asynchronous Boolean multiplex control networks (ABMCNs) with time delay is studied. Firstly, dynamical model of Boolean multiplex control networks is constructed, which is assumed to be under Harvey' asynchronous update and time delay is introduced both in states and controls. By using of semi-tensor product (STP) approach, the logical dynamics is converted into an equivalent algebraic form by obtaining the control-depending network transition matrices of delayed system. Secondly, a necessary and sufficient condition is proved that only control-depending fixed points of the studied dynamics can be controlled with probability one. Thirdly, respectively for two types of controls, the controllability of dynamical control system is investigated. When initial states and time delay are given, formulae are obtained to show a) the reachable set at time s under specified controls; b) the reachable set at time s under arbitrary controls; c) the reachable probabilities to different destination states. Furthermore, an approach is discussed to find a precise control sequence which can steer dynamical system into a specified target with the maximum reachable probability. Examples are shown to illustrate the feasibility of the proposed scheme.

Project description:BackgroundVarious computational models have been of interest due to their use in the modelling of gene regulatory networks (GRNs). As a logical model, probabilistic Boolean networks (PBNs) consider molecular and genetic noise, so the study of PBNs provides significant insights into the understanding of the dynamics of GRNs. This will ultimately lead to advances in developing therapeutic methods that intervene in the process of disease development and progression. The applications of PBNs, however, are hindered by the complexities involved in the computation of the state transition matrix and the steady-state distribution of a PBN. For a PBN with n genes and N Boolean networks, the complexity to compute the state transition matrix is O(nN22n) or O(nN2n) for a sparse matrix.ResultsThis paper presents a novel implementation of PBNs based on the notions of stochastic logic and stochastic computation. This stochastic implementation of a PBN is referred to as a stochastic Boolean network (SBN). An SBN provides an accurate and efficient simulation of a PBN without and with random gene perturbation. The state transition matrix is computed in an SBN with a complexity of O(nL2n), where L is a factor related to the stochastic sequence length. Since the minimum sequence length required for obtaining an evaluation accuracy approximately increases in a polynomial order with the number of genes, n, and the number of Boolean networks, N, usually increases exponentially with n, L is typically smaller than N, especially in a network with a large number of genes. Hence, the computational efficiency of an SBN is primarily limited by the number of genes, but not directly by the total possible number of Boolean networks. Furthermore, a time-frame expanded SBN enables an efficient analysis of the steady-state distribution of a PBN. These findings are supported by the simulation results of a simplified p53 network, several randomly generated networks and a network inferred from a T cell immune response dataset. An SBN can also implement the function of an asynchronous PBN and is potentially useful in a hybrid approach in combination with a continuous or single-molecule level stochastic model.ConclusionsStochastic Boolean networks (SBNs) are proposed as an efficient approach to modelling gene regulatory networks (GRNs). The SBN approach is able to recover biologically-proven regulatory behaviours, such as the oscillatory dynamics of the p53-Mdm2 network and the dynamic attractors in a T cell immune response network. The proposed approach can further predict the network dynamics when the genes are under perturbation, thus providing biologically meaningful insights for a better understanding of the dynamics of GRNs. The algorithms and methods described in this paper have been implemented in Matlab packages, which are attached as Additional files.

Project description:BackgroundIn a gene regulatory network (GRN), gene expressions are affected by noise, and stochastic fluctuations exist in the interactions among genes. These stochastic interactions are context dependent, thus it becomes important to consider noise in a context-sensitive manner in a network model. As a logical model, context-sensitive probabilistic Boolean networks (CSPBNs) account for molecular and genetic noise in the temporal context of gene functions. In a CSPBN with n genes and k contexts, however, a computational complexity of O(nk222n) (or O(nk2n)) is required for an accurate (or approximate) computation of the state transition matrix (STM) of the size (2n ∙ k) × (2n ∙ k) (or 2n × 2n). The evaluation of a steady state distribution (SSD) is more challenging. Recently, stochastic Boolean networks (SBNs) have been proposed as an efficient implementation of an instantaneous PBN.ResultsThe notion of stochastic Boolean networks (SBNs) is extended for the general model of PBNs, i.e., CSPBNs. This yields a novel structure of context-sensitive SBNs (CSSBNs) for modeling the stochasticity in a GRN. A CSSBN enables an efficient simulation of a CSPBN with a complexity of O(nLk2n) for computing the state transition matrix, where L is a factor related to the required sequence length in CSSBN for achieving a desired accuracy. A time-frame expanded CSSBN can further efficiently simulate the stationary behavior of a CSPBN and allow for a tunable tradeoff between accuracy and efficiency. The CSSBN approach is more efficient than an analytical method and more accurate than an approximate analysis.ConclusionsContext-sensitive stochastic Boolean networks (CSSBNs) are proposed as an efficient approach to modeling the effects of gene perturbation and intervention in gene regulatory networks. A CSSBN analysis provides biologically meaningful insights into the oscillatory dynamics of the p53-Mdm2 network in a context-switching environment. It is shown that random gene perturbation has a greater effect on the final distribution of the steady state of a network compared to context switching activities. The CSSBN approach can further predict the steady state distribution of a glioma network under gene intervention. Ultimately, this will help drug discovery and develop effective drug intervention strategies.

Project description:We quantify the influence of the topology of a transcriptional regulatory network on its ability to process environmental signals. By posing the problem in terms of information theory, we do this without specifying the function performed by the network. Specifically, we study the maximum mutual information between the input (chemical) signal and the output (genetic) response attainable by the network in the context of an analytic model of particle number fluctuations. We perform this analysis for all biochemical circuits, including various feedback loops, that can be built out of 3 chemical species, each under the control of one regulator. We find that a generic network, constrained to low molecule numbers and reasonable response times, can transduce more information than a simple binary switch and, in fact, manages to achieve close to the optimal information transmission fidelity. These high-information solutions are robust to tenfold changes in most of the networks' biochemical parameters; moreover they are easier to achieve in networks containing cycles with an odd number of negative regulators (overall negative feedback) due to their decreased molecular noise (a result which we derive analytically). Finally, we demonstrate that a single circuit can support multiple high-information solutions. These findings suggest a potential resolution of the "cross-talk" phenomenon as well as the previously unexplained observation that transcription factors that undergo proteolysis are more likely to be auto-repressive.

Project description:Modeling cell signal transduction pathways via Boolean networks (BNs) has become an established method for analyzing intracellular communications over the last few decades. What’s more, BNs provide a course-grained approach, not only to understanding molecular communications, but also for targeting pathway components that alter the long-term outcomes of the system. This has come to be known as phenotype control theory . In this review we study the interplay of various approaches for controlling gene regulatory networks such as: algebraic methods, control kernel, feedback vertex set, and stable motifs. The study will also include comparative discussion between the methods, using an established cancer model of T-Cell Large Granular Lymphocyte (T-LGL) Leukemia. Further, we explore possible options for making the control search more efficient using reduction and modularity. Finally, we will include challenges presented such as the complexity and the availability of software for implementing each of these control techniques.

Project description:The resources available for managing disease epidemics - whether in animals, plants or humans - are limited by a range of practical and financial constraints. Optimal control has been widely explored for optimising allocation of these resources to maximise their impact. The most common approach assumes a deterministic, continuous model to approximate the epidemic dynamics. However, real systems are stochastic and so a range of outcomes are possible for any given epidemic situation. The deterministic models are also known to be poor approximations in cases where the number of infected hosts is low - either globally or within a subset of the population - and these cases are highly relevant in the context of control. Hence, this work explores the effectiveness of disease management strategies derived using optimal control theory when applied to a more realistic, stochastic form of disease model. We demonstrate that the deterministic optimal control solutions are not optimal in cases where the disease is eradicated or close to eradication. The range of potential outcomes in the stochastic models means that optimising the deterministic case will not reliably eradicate disease - the required rate of control is higher than the deterministic optimal control would predict. Using Model Predictive Control, in which the optimisation is performed repeatedly as the system evolves to correct for deviations from the optimal control predictions, improves performance but the level of control calculated at each repeated optimisation is still insufficient. To demonstrate this, we present several simple heuristics to allocate control resources across different locations which can outperform the strategies calculated by MPC when the control budget is sufficient for eradication. Our illustration uses examples based on simulation of the spatial spread of plant disease but similar issues would be expected in any deterministic model where infection is driven close to zero.

Project description:Boolean networks (BNs) have been widely used as a useful model for molecular regulatory networks in systems biology. In the state space of BNs, attractors represent particular cell phenotypes. For targeted therapy of cancer, there is a pressing need to control the heterogeneity of cellular responses to the targeted drug by reducing the number of attractors associated with the ill phenotypes of cancer cells. Here, we present a novel control scheme for global stabilization of BNs to a unique fixed point. Using a sufficient condition of global stabilization with respect to the adjacency matrix, we can determine a set of constant controls so that the controlled BN is steered toward an unspecified fixed point which can then be further transformed to a desired attractor by subsequent control. Our method is efficient in that it has polynomial complexity with respect to the number of state variables, while having exponential complexity with respect to in-degree of BNs. To demonstrate the applicability of the proposed control scheme, we conduct simulation studies using a regulation influence network describing the metastatic process of cells and the Mitogen-activated protein kinase (MAPK) signaling network that is crucial in cancer cell fate determination.

Project description:Variability and fluctuations among genetically identical cells under uniform experimental conditions stem from the stochastic nature of biochemical reactions. Understanding network function for endogenous biological systems or designing robust synthetic genetic circuits requires accounting for and analyzing this variability. Stochasticity in biological networks is usually represented using a continuous-time discrete-state Markov formalism, where the chemical master equation (CME) and its kinetic Monte Carlo equivalent, the stochastic simulation algorithm (SSA), are used. These two representations are computationally intractable for many realistic biological problems. Fitting parameters in the context of these stochastic models is particularly challenging and has not been accomplished for any but very simple systems. In this work, we propose that moment equations derived from the CME, when treated appropriately in terms of higher order moment contributions, represent a computationally efficient framework for estimating the kinetic rate constants of stochastic network models and subsequent analysis of their dynamics. To do so, we present a practical data-derived moment closure method for these equations. In contrast to previous work, this method does not rely on any assumptions about the shape of the stochastic distributions or a functional relationship among their moments. We use this method to analyze a stochastic model of a biological oscillator and demonstrate its accuracy through excellent agreement with CME/SSA calculations. By coupling this moment-closure method with a parameter search procedure, we further demonstrate how a model's kinetic parameters can be iteratively determined in order to fit measured distribution data.

Project description:Noise caused by fluctuations at the molecular level is a fundamental part of intracellular processes. While the response of biological systems to noise has been studied extensively, there has been limited understanding of how to exploit it to induce a desired cell state. Here we present a scalable, quantitative method based on the Freidlin-Wentzell action to predict and control noise-induced switching between different states in genetic networks that, conveniently, can also control transitions between stable states in the absence of noise. We apply this methodology to models of cell differentiation and show how predicted manipulations of tunable factors can induce lineage changes, and further utilize it to identify new candidate strategies for cancer therapy in a cell death pathway model. This framework offers a systems approach to identifying the key factors for rationally manipulating biophysical dynamics, and should also find use in controlling other classes of noisy complex networks.

Project description:Although deep learning has recently increased in popularity, it suffers from various problems including high computational complexity, energy greedy computation, and lack of scalability, to mention a few. In this paper, we investigate an alternative brain-inspired method for data analysis that circumvents the deep learning drawbacks by taking the actual dynamical behavior of biological neural networks into account. For this purpose, we develop a general framework for dynamical systems that can evolve and model a variety of substrates that possess computational capacity. Therefore, dynamical systems can be exploited in the reservoir computing paradigm, i.e., an untrained recurrent nonlinear network with a trained linear readout layer. Moreover, our general framework, called EvoDynamic, is based on an optimized deep neural network library. Hence, generalization and performance can be balanced. The EvoDynamic framework contains three kinds of dynamical systems already implemented, namely cellular automata, random Boolean networks, and echo state networks. The evolution of such systems towards a dynamical behavior, called criticality, is investigated because systems with such behavior may be better suited to do useful computation. The implemented dynamical systems are stochastic and their evolution with genetic algorithm mutates their update rules or network initialization. The obtained results are promising and demonstrate that criticality is achieved. In addition to the presented results, our framework can also be utilized to evolve the dynamical systems connectivity, update and learning rules to improve the quality of the reservoir used for solving computational tasks and physical substrate modeling.
