Project description:Crop yield prediction is of great importance for decision making, yet it remains an ongoing scientific challenge. Interactions among different genetic, environmental, and management factors and uncertainty in input values are making crop yield prediction complex. Building upon a previous work in which we coupled crop modeling with machine learning (ML) models to predict maize yields for three US Corn Belt states, here, we expand the concept to the entire US Corn Belt (12 states). More specifically, we built five new ML models and their ensemble models, considering the scenarios with and without crop modeling variables. Additional input values in our models are soil, weather, management, and historical yield data. A unique aspect of our work is the spatial analysis to investigate causes for low or high model prediction errors. Our results indicated that the prediction accuracy increases by coupling crop modeling with machine learning. The ensemble model overperformed the individual ML models, having a relative root mean square error (RRMSE) of about 9% for the test years (2018, 2019, and 2020), which is comparable to previous studies. In addition, analysis of the sources of error revealed that counties and crop reporting districts with low cropland ratios have high RRMSE. Furthermore, we found that soil input data and extreme weather events were responsible for high errors in some regions. The proposed models can be deployed for large-scale prediction at the county level and, contingent upon data availability, can be utilized for field level prediction.

Project description:The use of ML in agronomy has been increasing exponentially since the start of the century, including data-driven predictions of crop yields from farm-level information on soil, climate and management. However, little is known about the effect of data partitioning schemes on the actual performance of the models, in special when they are built for yield forecast. In this study, we explore the effect of the choice of predictive algorithm, amount of data, and data partitioning strategies on predictive performance, using synthetic datasets from biophysical crop models. We simulated sunflower and wheat data using OilcropSun and Ceres-Wheat from DSSAT for the period 2001-2020 in 5 areas of Spain. Simulations were performed in farms differing in soil depth and management. The data set of farm simulated yields was analyzed with different algorithms (regularized linear models, random forest, artificial neural networks) as a function of seasonal weather, management, and soil. The analysis was performed with Keras for neural networks and R packages for all other algorithms. Data partitioning for training and testing was performed with ordered data (i.e., older data for training, newest data for testing) in order to compare the different algorithms in their ability to predict yields in the future by extrapolating from past data. The Random Forest algorithm had a better performance (Root Mean Square Error 35-38%) than artificial neural networks (37-141%) and regularized linear models (64-65%) and was easier to execute. However, even the best models showed a limited advantage over the predictions of a sensible baseline (average yield of the farm in the training set) which showed RMSE of 42%. Errors in seasonal weather forecasting were not taken into account, so real-world performance is expected to be even closer to the baseline. Application of AI algorithms for yield prediction should always include a comparison with the best guess to evaluate if the additional cost of data required for the model compensates for the increase in predictive power. Random partitioning of data for training and validation should be avoided in models for yield forecasting. Crop models validated for the region and cultivars of interest may be used before actual data collection to establish the potential advantage as illustrated in this study.

Project description:Efficient plant breeding plays a significant role in increasing crop yields and attaining food security under climate change. Screening new cultivars through yield trials in multi-environments has improved crop yields, but the accumulated data from these trials has not been effectively upcycled. We propose a simple method that quantifies cultivar-specific productivity characteristics using two regression coefficients: yield-ability (β) and yield-plasticity (α). The recorded yields of each cultivar are expressed as a unique linear regression in response to the theoretical potential yield (Yp) calculated by a weather-driven crop growth model, called as the "YpCGM method". We apply this to 72510 independent datasets from yield trials of rice that used 237 cultivars measured at 110 locations in Japan over 38 years. The YpCGM method can upcycle accumulated yield data for use in genetic-gain analysis and genome-wide-association studies to guide future breeding programs for developing new cultivars suitable for the world's changing climate.

Project description:Genome-wide association studies (GWAS) identify genetic variants associated with traits or diseases. GWAS never directly link variants to regulatory mechanisms. Instead, the functional annotation of variants is typically inferred by post hoc analyses. A specific class of deep learning-based methods allows for the prediction of regulatory effects per variant on several cell type-specific chromatin features. We here describe "DeepWAS", a new approach that integrates these regulatory effect predictions of single variants into a multivariate GWAS setting. Thereby, single variants associated with a trait or disease are directly coupled to their impact on a chromatin feature in a cell type. Up to 61 regulatory SNPs, called dSNPs, were associated with multiple sclerosis (MS, 4,888 cases and 10,395 controls), major depressive disorder (MDD, 1,475 cases and 2,144 controls), and height (5,974 individuals). These variants were mainly non-coding and reached at least nominal significance in classical GWAS. The prediction accuracy was higher for DeepWAS than for classical GWAS models for 91% of the genome-wide significant, MS-specific dSNPs. DSNPs were enriched in public or cohort-matched expression and methylation quantitative trait loci and we demonstrated the potential of DeepWAS to generate testable functional hypotheses based on genotype data alone. Project description:Climate change impacts require us to reexamine crop growth and yield under increasing temperatures and continuing yearly climate variability. Agronomic and agro-meteorological variables were concorded for a large number of plantings of green bean (Phaseolus vulgaris L.) in three growing seasons over several years from semi-tropical Queensland. Using the Queensland government's SILO meteorological database matched to sowing dates and crop phenology, we derived planting specific agro-meteorological variables. Linear and nonlinear statistical models were used to predict duration of vegetative and pod filling periods and fresh yield using agro-meteorological variables including thermal time, radiation and days of high temperature stress. High temperatures over 27.5∘C and 30∘C in the pod fill period were associated with a lower fresh bean yield. Differences between specific bean growing sites were examined using our bespoke open source software to derive agro-meteorological variables. Agronomically informed statistical models using production data were useful in predicting time of harvest. These methods can be applied to other commercial crops when crop phenology dates are collected.

Project description:Year-to-year variations in crop yields can have major impacts on the livelihoods of subsistence farmers and may trigger significant global price fluctuations, with severe consequences for people in developing countries. Fluctuations can be induced by weather conditions, management decisions, weeds, diseases, and pests. Although an explicit quantification and deeper understanding of weather-induced crop-yield variability is essential for adaptation strategies, so far it has only been addressed by empirical models. Here we provide conservative estimates of the fraction of reported national yield variabilities that can be attributed to weather by state-of-the-art, process-based crop model simulations. We find that observed weather variations can explain more than 50% of the variability in wheat yields in Australia, Canada, Spain, Hungary, and Romania. For maize, weather sensitivities exceed 50% in seven countries, including the US. The explained variance exceeds 50% for rice in Japan and South Korea and for soy in Argentina. Avoiding water stress by simulating yields assuming full irrigation shows that water limitation is a major driver of the observed variations in most of these countries. Identifying the mechanisms leading to crop-yield fluctuations is not only fundamental for dampening fluctuations, but is also important in the context of the debate on the attribution of loss and damage to climate change. Since process-based crop models not only account for weather influences on crop yields, but also represent human-management measures, they could become essential tools for differentiating these drivers, and for exploring options to reduce future yield fluctuations.

Project description:In both plant breeding and crop management, interpretability plays a crucial role in instilling trust in AI-driven approaches and enabling the provision of actionable insights. The primary objective of this research is to explore and evaluate the potential contributions of deep learning network architectures that employ stacked LSTM for end-of-season maize grain yield prediction. A secondary aim is to expand the capabilities of these networks by adapting them to better accommodate and leverage the multi-modality properties of remote sensing data. In this study, a multi-modal deep learning architecture that assimilates inputs from heterogeneous data streams, including high-resolution hyperspectral imagery, LiDAR point clouds, and environmental data, is proposed to forecast maize crop yields. The architecture includes attention mechanisms that assign varying levels of importance to different modalities and temporal features that, reflect the dynamics of plant growth and environmental interactions. The interpretability of the attention weights is investigated in multi-modal networks that seek to both improve predictions and attribute crop yield outcomes to genetic and environmental variables. This approach also contributes to increased interpretability of the model's predictions. The temporal attention weight distributions highlighted relevant factors and critical growth stages that contribute to the predictions. The results of this study affirm that the attention weights are consistent with recognized biological growth stages, thereby substantiating the network's capability to learn biologically interpretable features. Accuracies of the model's predictions of yield ranged from 0.82-0.93 R2 ref in this genetics-focused study, further highlighting the potential of attention-based models. Further, this research facilitates understanding of how multi-modality remote sensing aligns with the physiological stages of maize. The proposed architecture shows promise in improving predictions and offering interpretable insights into the factors affecting maize crop yields, while demonstrating the impact of data collection by different modalities through the growing season. By identifying relevant factors and critical growth stages, the model's attention weights provide valuable information that can be used in both plant breeding and crop management. The consistency of attention weights with biological growth stages reinforces the potential of deep learning networks in agricultural applications, particularly in leveraging remote sensing data for yield prediction. To the best of our knowledge, this is the first study that investigates the use of hyperspectral and LiDAR UAV time series data for explaining/interpreting plant growth stages within deep learning networks and forecasting plot-level maize grain yield using late fusion modalities with attention mechanisms.

Project description:Crop growth and yield monitoring over agricultural fields is an essential procedure for food security and agricultural economic return prediction. The advances in remote sensing have enhanced the process of monitoring the development of agricultural crops and estimating their yields. Therefore, remote sensing and GIS techniques were employed, in this study, to predict potato tuber crop yield on three 30 ha center pivot irrigated fields in an agricultural scheme located in the Eastern Region of Saudi Arabia. Landsat-8 and Sentinel-2 satellite images were acquired during the potato growth stages and two vegetation indices (the normalized difference vegetation index (NDVI) and the soil adjusted vegetation index (SAVI)) were generated from the images. Vegetation index maps were developed and classified into zones based on vegetation health statements, where the stratified random sampling points were accordingly initiated. Potato yield samples were collected 2-3 days prior to the harvest time and were correlated to the adjacent NDVI and SAVI, where yield prediction algorithms were developed and used to generate prediction yield maps. Results of the study revealed that the difference between predicted yield values and actual ones (prediction error) ranged between 7.9 and 13.5% for Landsat-8 images and between 3.8 and 10.2% for Sentinel-2 images. The relationship between actual and predicted yield values produced R2 values ranging between 0.39 and 0.65 for Landsat-8 images and between 0.47 and 0.65 for Sentinel-2 images. Results of this study revealed a considerable variation in field productivity across the three fields, where high-yield areas produced an average yield of above 40 t ha-1; while, the low-yield areas produced, on the average, less than 21 t ha-1. Identifying such great variation in field productivity will assist farmers and decision makers in managing their practices.

Project description:This study investigates whether coupling crop modeling and machine learning (ML) improves corn yield predictions in the US Corn Belt. The main objectives are to explore whether a hybrid approach (crop modeling + ML) would result in better predictions, investigate which combinations of hybrid models provide the most accurate predictions, and determine the features from the crop modeling that are most effective to be integrated with ML for corn yield prediction. Five ML models (linear regression, LASSO, LightGBM, random forest, and XGBoost) and six ensemble models have been designed to address the research question. The results suggest that adding simulation crop model variables (APSIM) as input features to ML models can decrease yield prediction root mean squared error (RMSE) from 7 to 20%. Furthermore, we investigated partial inclusion of APSIM features in the ML prediction models and we found soil moisture related APSIM variables are most influential on the ML predictions followed by crop-related and phenology-related variables. Finally, based on feature importance measure, it has been observed that simulated APSIM average drought stress and average water table depth during the growing season are the most important APSIM inputs to ML. This result indicates that weather information alone is not sufficient and ML models need more hydrological inputs to make improved yield predictions.

Project description:Cropping sequence diversification provides a systems approach to reduce yield variations and improve resilience to multiple environmental stresses. Yield advantages of more diverse crop rotations and their synergistic effects with reduced tillage are well documented, but few studies have quantified the impact of these management practices on yields and their stability when soil moisture is limiting or in excess. Using yield and weather data obtained from a 31-year long term rotation and tillage trial in Ontario, we tested whether crop rotation diversity is associated with greater yield stability when abnormal weather conditions occur. We used parametric and non-parametric approaches to quantify the impact of rotation diversity (monocrop, 2-crops, 3-crops without or with one or two legume cover crops) and tillage (conventional or reduced tillage) on yield probabilities and the benefits of crop diversity under different soil moisture and temperature scenarios. Although the magnitude of rotation benefits varied with crops, weather patterns and tillage, yield stability significantly increased when corn and soybean were integrated into more diverse rotations. Introducing small grains into short corn-soybean rotation was enough to provide substantial benefits on long-term soybean yields and their stability while the effects on corn were mostly associated with the temporal niche provided by small grains for underseeded red clover or alfalfa. Crop diversification strategies increased the probability of harnessing favorable growing conditions while decreasing the risk of crop failure. In hot and dry years, diversification of corn-soybean rotations and reduced tillage increased yield by 7% and 22% for corn and soybean respectively. Given the additional advantages associated with cropping system diversification, such a strategy provides a more comprehensive approach to lowering yield variability and improving the resilience of cropping systems to multiple environmental stresses. This could help to sustain future yield levels in challenging production environments.
