Configuration models as an urn problem.

ABSTRACT: A fundamental issue of network data science is the ability to discern observed features that can be expected at random from those beyond such expectations. Configuration models play a crucial role there, allowing us to compare observations against degree-corrected null-models. Nonetheless, existing formulations have limited large-scale data analysis applications either because they require expensive Monte-Carlo simulations or lack the required flexibility to model real-world systems. With the generalized hypergeometric ensemble, we address both problems. To achieve this, we map the configuration model to an urn problem, where edges are represented as balls in an appropriately constructed urn. Doing so, we obtain the generalized hypergeometric ensemble of random graphs: a random graph model reproducing and extending the properties of standard configuration models, with the critical advantage of a closed-form probability distribution.

Estimation of distribution overlap of urn models.

Project description:A classical problem in statistics is estimating the expected coverage of a sample, which has had applications in gene expression, microbial ecology, optimization, and even numismatics. Here we consider a related extension of this problem to random samples of two discrete distributions. Specifically, we estimate what we call the dissimilarity probability of a sample, i.e., the probability of a draw from one distribution not being observed in [Formula: see text] draws from another distribution. We show our estimator of dissimilarity to be a [Formula: see text]-statistic and a uniformly minimum variance unbiased estimator of dissimilarity over the largest appropriate range of [Formula: see text]. Furthermore, despite the non-Markovian nature of our estimator when applied sequentially over [Formula: see text], we show it converges uniformly in probability to the dissimilarity parameter, and we present criteria when it is approximately normally distributed and admits a consistent jackknife estimator of its variance. As proof of concept, we analyze V35 16S rRNA data to discern between various microbial environments. Other potential applications concern any situation where dissimilarity of two discrete distributions may be of interest. For instance, in SELEX experiments, each urn could represent a random RNA pool and each draw a possible solution to a particular binding site problem over that pool. The dissimilarity of these pools is then related to the probability of finding binding site solutions in one pool that are absent in the other.

A hypernetwork-based urn model for explaining collective dynamics.

Project description:The topological characterization of complex systems has significantly contributed to our understanding of the principles of collective dynamics. However, the representation of general complex networks is not enough for explaining certain problems, such as collective actions. Considering the effectiveness of hypernetworks on modeling real-world complex networks, in this paper, we proposed a hypernetwork-based Pólya urn model that considers the effect of group identity. The mathematical deduction and simulation experiments show that social influence provides a strong imitation environment for individuals, which can prevent the dynamics from being self-correcting. Additionally, the unpredictability of the social system increases with growing social influence, and the effect of group identity can moderate market inequality caused by individual preference and social influence. The present work provides a modeling basis for a better understanding of the logic of collective dynamics.

Quantum models for psychological measurements: an unsolved problem.

Project description:There has been a strong recent interest in applying quantum theory (QT) outside physics, including in cognitive science. We analyze the applicability of QT to two basic properties in opinion polling. The first property (response replicability) is that, for a large class of questions, a response to a given question is expected to be repeated if the question is posed again, irrespective of whether another question is asked and answered in between. The second property (question order effect) is that the response probabilities frequently depend on the order in which the questions are asked. Whenever these two properties occur together, it poses a problem for QT. The conventional QT with Hermitian operators can handle response replicability, but only in the way incompatible with the question order effect. In the generalization of QT known as theory of positive-operator-valued measures (POVMs), in order to account for response replicability, the POVMs involved must be conventional operators. Although these problems are not unique to QT and also challenge conventional cognitive theories, they stand out as important unresolved problems for the application of QT to cognition. Either some new principles are needed to determine the bounds of applicability of QT to cognition, or quantum formalisms more general than POVMs are needed.

A Polya urn approach to information filtering in complex networks.

Project description:The increasing availability of data demands for techniques to filter information in large complex networks of interactions. A number of approaches have been proposed to extract network backbones by assessing the statistical significance of links against null hypotheses of random interaction. Yet, it is well known that the growth of most real-world networks is non-random, as past interactions between nodes typically increase the likelihood of further interaction. Here, we propose a filtering methodology inspired by the Pólya urn, a combinatorial model driven by a self-reinforcement mechanism, which relies on a family of null hypotheses that can be calibrated to assess which links are statistically significant with respect to a given network's own heterogeneity. We provide a full characterization of the filter, and show that it selects links based on a non-trivial interplay between their local importance and the importance of the nodes they belong to.

Studying language change using price equation and Polya-urn dynamics.

Project description:Language change takes place primarily via diffusion of linguistic variants in a population of individuals. Identifying selective pressures on this process is important not only to construe and predict changes, but also to inform theories of evolutionary dynamics of socio-cultural factors. In this paper, we advocate the Price equation from evolutionary biology and the Pólya-urn dynamics from contagion studies as efficient ways to discover selective pressures. Using the Price equation to process the simulation results of a computer model that follows the Pólya-urn dynamics, we analyze theoretically a variety of factors that could affect language change, including variant prestige, transmission error, individual influence and preference, and social structure. Among these factors, variant prestige is identified as the sole selective pressure, whereas others help modulate the degree of diffusion only if variant prestige is involved. This multidisciplinary study discerns the primary and complementary roles of linguistic, individual learning, and socio-cultural factors in language change, and offers insight into empirical studies of language change.

Considering reefscape configuration and composition in biophysical models advance seascape genetics.

Project description:Previous seascape genetics studies have emphasized the role of ocean currents and geographic distances to explain the genetic structure of marine species, but the role of benthic habitat has been more rarely considered. Here, we compared the population genetic structure observed in West Pacific giant clam populations against model simulations that accounted habitat composition and configuration, geographical distance, and oceanic currents. Dispersal determined by geographical distance provided a modelled genetic structure in better agreement with the observations than dispersal by oceanic currents, possibly due to insufficient spatial resolution of available oceanographic and coastal circulation models. Considering both habitat composition and configuration significantly improved the match between simulated and observed genetic structures. This study emphasizes the importance of a reefscape genetics approach to population ecology, evolution and conservation in the sea.

The embedding problem for markov models of nucleotide substitution.

Project description:Continuous-time Markov processes are often used to model the complex natural phenomenon of sequence evolution. To make the process of sequence evolution tractable, simplifying assumptions are often made about the sequence properties and the underlying process. The validity of one such assumption, time-homogeneity, has never been explored. Violations of this assumption can be found by identifying non-embeddability. A process is non-embeddable if it can not be embedded in a continuous time-homogeneous Markov process. In this study, non-embeddability was demonstrated to exist when modelling sequence evolution with Markov models. Evidence of non-embeddability was found primarily at the third codon position, possibly resulting from changes in mutation rate over time. Outgroup edges and those with a deeper time depth were found to have an increased probability of the underlying process being non-embeddable. Overall, low levels of non-embeddability were detected when examining individual edges of triads across a diverse set of alignments. Subsequent phylogenetic reconstruction analyses demonstrated that non-embeddability could impact on the correct prediction of phylogenies, but at extremely low levels. Despite the existence of non-embeddability, there is minimal evidence of violations of the local time homogeneity assumption and consequently the impact is likely to be minor.

The Cauchy problem for one-dimensional spiking neuron models.

Project description:I consider spiking neuron models defined by a one-dimensional differential equation and a reset-i.e., neuron models of the integrate-and-fire type. I address the question of the existence and uniqueness of a solution on [Formula: see text] for a given initial condition. It turns out that the reset introduces a countable and ordered set of backward solutions for a given initial condition. I discuss the implications of these mathematical results in terms of neural coding and spike timing precision.

Trap configuration and spacing influences parameter estimates in spatial capture-recapture models.

Project description:An increasing number of studies employ spatial capture-recapture models to estimate population size, but there has been limited research on how different spatial sampling designs and trap configurations influence parameter estimators. Spatial capture-recapture models provide an advantage over non-spatial models by explicitly accounting for heterogeneous detection probabilities among individuals that arise due to the spatial organization of individuals relative to sampling devices. We simulated black bear (Ursus americanus) populations and spatial capture-recapture data to evaluate the influence of trap configuration and trap spacing on estimates of population size and a spatial scale parameter, sigma, that relates to home range size. We varied detection probability and home range size, and considered three trap configurations common to large-mammal mark-recapture studies: regular spacing, clustered, and a temporal sequence of different cluster configurations (i.e., trap relocation). We explored trap spacing and number of traps per cluster by varying the number of traps. The clustered arrangement performed well when detection rates were low, and provides for easier field implementation than the sequential trap arrangement. However, performance differences between trap configurations diminished as home range size increased. Our simulations suggest it is important to consider trap spacing relative to home range sizes, with traps ideally spaced no more than twice the spatial scale parameter. While spatial capture-recapture models can accommodate different sampling designs and still estimate parameters with accuracy and precision, our simulations demonstrate that aspects of sampling design, namely trap configuration and spacing, must consider study area size, ranges of individual movement, and home range sizes in the study population.

Is there a problem with quantum models of psychological measurements?

Project description:This article presents the results of an experiment, called the ABA experiment, designed to test a fundamental prediction of quantum probability theory when applied to human judgments and decisions. The prediction concerns the effect of one measurement on another when the measurements are incompatible (i.e., the answers to the measurements depend on the order of these measurements). After an initial measurement of an opinion on an issue, A, the answer to a second measurement on the same issue A immediately afterwards will certainly be the same as the first. However, according to the uncertainty principle, if a measurement of opinion on issue A is followed by an incompatible measurement on another issue, B, then the answer to a second measurement on issue A will become uncertain. This prediction was tested with 325 participants on a wide range of 12 different set of issues that were previously shown to be incompatible. Contrary to previous claims published in this journal, the empirical findings support the prediction of quantum probability theory applied to human judgments.
