Feature Selection Algorithms Enhance the Accuracy of Frailty Indexes as Measures of Biological Age.

ABSTRACT: Biological age captures some of the variance in life expectancy for which chronological age is not accountable, and it quantifies the heterogeneity in the presentation of the aging phenotype in various individuals. Among the many quantitative measures of biological age, the mathematically uncomplicated frailty/deficit index is simply the proportion of the total health deficits in various health items surveyed in different individuals. We used 3 different statistical methods that are popular in machine learning to select 17-28 health items that together are highly predictive of survival/mortality, from independent study cohorts. From the selected sets, we calculated frailty indexes and Klemera-Doubal's biological age estimates, and then compared their mortality prediction performance using Cox proportional hazards regression models. Our results indicate that the frailty index outperforms age and Klemera-Doubal's biological age estimates, especially among the oldest old who are most prone to biological aging-caused mortality. We also showed that a DNA methylation index, which was generated by applying the frailty/deficit index calculation method to 38 CpG sites that were selected using the same machine learning algorithms, can predict mortality even better than the best performing frailty index constructed from health, function, and blood chemistry.

Project description:IntroductionCardiotocography (CTG) consists of two biophysical signals that are fetal heart rate (FHR) and uterine contraction (UC). In this research area, the computerized systems are usually utilized to provide more objective and repeatable results.Materials and methodsFeature selection algorithms are of great importance regarding the computerized systems to not only reduce the dimension of feature set but also to reveal the most relevant features without losing too much information. In this paper, three filters and two wrappers feature selection methods and machine learning models, which are artificial neural network (ANN), k-nearest neighbor (kNN), decision tree (DT), and support vector machine (SVM), are evaluated on a high dimensional feature set obtained from an open-access CTU-UHB intrapartum CTG database. The signals are divided into two classes as normal and hypoxic considering umbilical artery pH value (pH < 7.20) measured after delivery. A comprehensive diagnostic feature set forming the features obtained from morphological, linear, nonlinear, time-frequency and image-based time-frequency domains is generated first. Then, combinations of the feature selection algorithms and machine learning models are evaluated to achieve the most effective features as well as high classification performance.ResultsThe experimental results show that it is possible to achieve better classification performance using lower dimensional feature set that comprises of more related features, instead of the high-dimensional feature set. The most informative feature subset was generated by considering the frequency of selection of the features by feature selection algorithms. As a result, the most efficient results were produced by selected only 12 relevant features instead of a full feature set consisting of 30 diagnostic indices and SVM model. Sensitivity and specificity were achieved as 77.40% and 93.86%, respectively.ConclusionConsequently, the evaluation of multiple feature selection algorithms resulted in achieving the best results.

Project description:Single-cell technologies can readily measure the expression of thousands of molecular features from individual cells undergoing dynamic biological processes, such as cellular differentiation, immune response, and disease progression. While examining cells along a computationally ordered pseudotime offers the potential to study how subtle changes in gene or protein expression impact cell fate decision-making, identifying characteristic features that drive continuous biological processes remains difficult to detect from unenriched and noisy single-cell data. Given that all profiled sources of feature variation contribute to the cell-to-cell distances that define an inferred cellular trajectory, including confounding sources of biological variation (e.g. cell cycle or metabolic state) or noisy and irrelevant features (e.g. measurements with low signal-to-noise ratio) can mask the underlying trajectory of study and hinder inference. Here, we present DELVE (dynamic selection of locally covarying features), an unsupervised feature selection method for identifying a representative subset of dynamically-expressed molecular features that recapitulates cellular trajectories. In contrast to previous work, DELVE uses a bottom-up approach to mitigate the effect of unwanted sources of variation confounding inference, and instead models cell states from dynamic feature modules that constitute core regulatory complexes. Using simulations, single-cell RNA sequencing data, and iterative immunofluorescence imaging data in the context of the cell cycle and cellular differentiation, we demonstrate that DELVE selects features that more accurately characterize cell populations and improve the recovery of cell type transitions. This feature selection framework provides an alternative approach for improving trajectory inference and uncovering co-variation amongst features along a biological trajectory. Project description:BackgroundMany open problems in bioinformatics involve elucidating underlying functional signals in biological sequences. DNA sequences, in particular, are characterized by rich architectures in which functional signals are increasingly found to combine local and distal interactions at the nucleotide level. Problems of interest include detection of regulatory regions, splice sites, exons, hypersensitive sites, and more. These problems naturally lend themselves to formulation as classification problems in machine learning. When classification is based on features extracted from the sequences under investigation, success is critically dependent on the chosen set of features.MethodologyWe present an algorithmic framework (EFFECT) for automated detection of functional signals in biological sequences. We focus here on classification problems involving DNA sequences which state-of-the-art work in machine learning shows to be challenging and involve complex combinations of local and distal features. EFFECT uses a two-stage process to first construct a set of candidate sequence-based features and then select a most effective subset for the classification task at hand. Both stages make heavy use of evolutionary algorithms to efficiently guide the search towards informative features capable of discriminating between sequences that contain a particular functional signal and those that do not.ResultsTo demonstrate its generality, EFFECT is applied to three separate problems of importance in DNA research: the recognition of hypersensitive sites, splice sites, and ALU sites. Comparisons with state-of-the-art algorithms show that the framework is both general and powerful. In addition, a detailed analysis of the constructed features shows that they contain valuable biological information about DNA architecture, allowing biologists and other researchers to directly inspect the features and potentially use the insights obtained to assist wet-laboratory studies on retainment or modification of a specific signal.
