Discovering generative models from event logs: data-driven simulation vs deep learning.

ABSTRACT: A generative model is a statistical model capable of generating new data instances from previously observed ones. In the context of business processes, a generative model creates new execution traces from a set of historical traces, also known as an event log. Two types of generative business process models have been developed in previous work: data-driven simulation models and deep learning models. Until now, these two approaches have evolved independently, and their relative performance has not been studied. This paper fills this gap by empirically comparing a data-driven simulation approach with multiple deep learning approaches for building generative business process models. The study sheds light on the relative strengths of these two approaches and raises the prospect of developing hybrid approaches that combine these strengths.

Simulation of Large Scale Neural Models With Event-Driven Connectivity Generation.

Project description:Accurate simulations of brain structures is a major problem in neuroscience. Many works are dedicated to design better models or to develop more efficient simulation schemes. In this paper, we propose a hybrid simulation scheme that combines time-stepping second-order integration of Hodgkin-Huxley (HH) type neurons with event-driven updating of the synaptic currents. As the HH model is a continuous model, there is no explicit spike events. Thus, in order to preserve the accuracy of the integration method, a spike detection algorithm is developed that accurately determines spike times. This approach allows us to regenerate the outgoing connections at each event, thereby avoiding the storage of the connectivity. Consequently, memory consumption is significantly reduced while preserving execution time and accuracy of the simulations, especially the spike times of detailed point neuron models. The efficiency of the method, implemented in the SiReNe software, is demonstrated by the simulation of a striatum model which consists of more than 106 neurons and 108 synapses (each neuron has a fan-out of 504 post-synaptic neurons), under normal and Parkinson's conditions.

Exploring generative deep learning for omics data using log-linear models.

Project description:MotivationFollowing many successful applications to image data, deep learning is now also increasingly considered for omics data. In particular, generative deep learning not only provides competitive prediction performance, but also allows for uncovering structure by generating synthetic samples. However, exploration and visualization is not as straightforward as with image applications.ResultsWe demonstrate how log-linear models, fitted to the generated, synthetic data can be used to extract patterns from omics data, learned by deep generative techniques. Specifically, interactions between latent representations learned by the approaches and generated synthetic data are used to determine sets of joint patterns. Distances of patterns with respect to the distribution of latent representations are then visualized in low-dimensional coordinate systems, e.g. for monitoring training progress. This is illustrated with simulated data and subsequently with cortical single-cell gene expression data. Using different kinds of deep generative techniques, specifically variational autoencoders and deep Boltzmann machines, the proposed approach highlights how the techniques uncover underlying structure. Discovering highly potent antimicrobial peptides with deep generative model HydrAMP.

Project description:Antimicrobial peptides emerge as compounds that can alleviate the global health hazard of antimicrobial resistance, prompting a need for novel computational approaches to peptide generation. Here, we propose HydrAMP, a conditional variational autoencoder that learns lower-dimensional, continuous representation of peptides and captures their antimicrobial properties. The model disentangles the learnt representation of a peptide from its antimicrobial conditions and leverages parameter-controlled creativity. HydrAMP is the first model that is directly optimized for diverse tasks, including unconstrained and analogue generation and outperforms other approaches in these tasks. An additional preselection procedure based on ranking of generated peptides and molecular dynamics simulations increases experimental validation rate. Wet-lab experiments on five bacterial strains confirm high activity of nine peptides generated as analogues of clinically relevant prototypes, as well as six analogues of an inactive peptide. HydrAMP enables generation of diverse and potent peptides, making a step towards resolving the antimicrobial resistance crisis.

Learning to encode cellular responses to systematic perturbations with deep generative models.

Project description:Cellular signaling systems play a vital role in maintaining homeostasis when a cell is exposed to different perturbations. Components of the systems are organized as hierarchical networks, and perturbing different components often leads to transcriptomic profiles that exhibit compositional statistical patterns. Mining such patterns to investigate how cellular signals are encoded is an important problem in systems biology, where artificial intelligence techniques can be of great assistance. Here, we investigated the capability of deep generative models (DGMs) to modeling signaling systems and learn representations of cellular states underlying transcriptomic responses to diverse perturbations. Specifically, we show that the variational autoencoder and the supervised vector-quantized variational autoencoder can accurately regenerate gene expression data in response to perturbagen treatments. The models can learn representations that reveal the relationships between different classes of perturbagens and enable mappings between drugs and their target genes. In summary, DGMs can adequately learn and depict how cellular signals are encoded. The resulting representations have broad applications, demonstrating the power of artificial intelligence in systems biology and precision medicine.

Event generation and statistical sampling for physics with deep generative models and a density information buffer.

Project description:Simulating nature and in particular processes in particle physics require expensive computations and sometimes would take much longer than scientists can afford. Here, we explore ways to a solution for this problem by investigating recent advances in generative modeling and present a study for the generation of events from a physical process with deep generative models. The simulation of physical processes requires not only the production of physical events, but to also ensure that these events occur with the correct frequencies. We investigate the feasibility of learning the event generation and the frequency of occurrence with several generative machine learning models to produce events like Monte Carlo generators. We study three processes: a simple two-body decay, the processes e+e- → Z → l+l- and [Formula: see text] including the decay of the top quarks and a simulation of the detector response. By buffering density information of encoded Monte Carlo events given the encoder of a Variational Autoencoder we are able to construct a prior for the sampling of new events from the decoder that yields distributions that are in very good agreement with real Monte Carlo events and are generated several orders of magnitude faster. Applications of this work include generic density estimation and sampling, targeted event generation via a principal component analysis of encoded ground truth data, anomaly detection and more efficient importance sampling, e.g., for the phase space integration of matrix elements in quantum field theories.

Discovery of drug-omics associations in type 2 diabetes with generative deep-learning models.

Project description:The application of multiple omics technologies in biomedical cohorts has the potential to reveal patient-level disease characteristics and individualized response to treatment. However, the scale and heterogeneous nature of multi-modal data makes integration and inference a non-trivial task. We developed a deep-learning-based framework, multi-omics variational autoencoders (MOVE), to integrate such data and applied it to a cohort of 789 people with newly diagnosed type 2 diabetes with deep multi-omics phenotyping from the DIRECT consortium. Using in silico perturbations, we identified drug-omics associations across the multi-modal datasets for the 20 most prevalent drugs given to people with type 2 diabetes with substantially higher sensitivity than univariate statistical tests. From these, we among others, identified novel associations between metformin and the gut microbiota as well as opposite molecular responses for the two statins, simvastatin and atorvastatin. We used the associations to quantify drug-drug similarities, assess the degree of polypharmacy and conclude that drug effects are distributed across the multi-omics modalities.

SFCalculator: connecting deep generative models and crystallography.

Project description:Proteins drive biochemical transformations by transitioning through distinct conformational states. Understanding these states is essential for modulating protein function. Although X-ray crystallography has enabled revolutionary advances in protein structure prediction by machine learning, this connection was made at the level of atomic models, not the underlying data. This lack of connection to crystallographic data limits the potential for further advances in both the accuracy of protein structure prediction and the application of machine learning to experimental structure determination. Here, we present SFCalculator, a differentiable pipeline that generates crystallographic observables from atomistic molecular structures with bulk solvent correction, bridging crystallographic data and neural network-based molecular modeling. We validate SFCalculator against conventional methods and demonstrate its utility by establishing three important proof-of-concept applications. First, SFCalculator enables accurate placement of molecular models relative to crystal lattices (known as phasing). Second, SFCalculator enables the search of the latent space of generative models for conformations that fit crystallographic data and are, therefore, also implicitly constrained by the information encoded by the model. Finally, SFCalculator enables the use of crystallographic data during training of generative models, enabling these models to generate an ensemble of conformations consistent with crystallographic data. SFCalculator, therefore, enables a new generation of analytical paradigms integrating crystallographic data and machine learning.

Deep Generative Models for 3D Linker Design.

Project description:Rational compound design remains a challenging problem for both computational methods and medicinal chemists. Computational generative methods have begun to show promising results for the design problem. However, they have not yet used the power of three-dimensional (3D) structural information. We have developed a novel graph-based deep generative model that combines state-of-the-art machine learning techniques with structural knowledge. Our method ("DeLinker") takes two fragments or partial structures and designs a molecule incorporating both. The generation process is protein-context-dependent, utilizing the relative distance and orientation between the partial structures. This 3D information is vital to successful compound design, and we demonstrate its impact on the generation process and the limitations of omitting such information. In a large-scale evaluation, DeLinker designed 60% more molecules with high 3D similarity to the original molecule than a database baseline. When considering the more relevant problem of longer linkers with at least five atoms, the outperformance increased to 200%. We demonstrate the effectiveness and applicability of this approach on a diverse range of design problems: fragment linking, scaffold hopping, and proteolysis targeting chimera (PROTAC) design. As far as we are aware, this is the first molecular generative model to incorporate 3D structural information directly in the design process. STNGS: a deep scaffold learning-driven generation and screening framework for discovering potential novel psychoactive substances.

Project description:The supervision of novel psychoactive substances (NPSs) is a global problem, and the regulation of NPSs was heavily relied on identifying structural matches in established NPSs databases. However, violators could circumvent legal oversight by altering the side chain structure of recognized NPSs and the existing methods cannot overcome the inaccuracy and lag of supervision. In this study, we propose a scaffold and transformer-based NPS generation and Screening (STNGS) framework to systematically identify and evaluate potential NPSs. A scaffold-based generative model and a rank function with four parts are contained by our framework. Our generative model shows excellent performance in the design and optimization of general molecules and NPS-like molecules by chemical space analysis and property distribution analysis. The rank function includes synthetic accessibility score and frequency score, as well as confidence score and affinity score evaluated by a neural network, which enables the precise positioning of potential NPSs. Applied STNGS framework with molecular docking and a G protein-coupled receptor (GPCR) activation-based sensor (GRAB), we successfully identify three novel synthetic cannabinoids with activity. STNGS constrains the chemical space to generate NPS-like molecules database with diversity and novelty, which assists in the ex-ante regulation of NPSs.
