Bayesian Analysis of ANOVA and Mixed Models on the Log-Transformed Response Variable.

ABSTRACT: The analysis of variance, and mixed models in general, are popular tools for analyzing experimental data in psychology. Bayesian inference for these models is gaining popularity as it allows to easily handle complex experimental designs and data dependence structures. When working on the log of the response variable, the use of standard priors for the variance parameters can create inferential problems and namely the non-existence of posterior moments of parameters and predictive distributions in the original scale of the data. The use of the generalized inverse Gaussian distributions with a careful choice of the hyper-parameters is proposed as a general purpose option for priors on variance parameters. Theoretical and simulations results motivate the proposal. A software package that implements the analysis is also discussed. As the log-transformation of the response variable is often applied when modelling response times, an empirical data analysis in this field is reported.

Semiparametric Bayesian survival analysis using models with log-linear median.

Project description:We present a novel semiparametric survival model with a log-linear median regression function. As a useful alternative to existing semiparametric models, our large model class has many important practical advantages, including interpretation of the regression parameters via the median and the ability to address heteroscedasticity. We demonstrate that our modeling technique facilitates the ease of prior elicitation and computation for both parametric and semiparametric Bayesian analysis of survival data. We illustrate the advantages of our modeling, as well as model diagnostics, via a reanalysis of a small-cell lung cancer study. Results of our simulation study provide further support for our model in practice.

Study of Bayesian variable selection method on mixed linear regression models.

Project description:Variable selection has always been an important issue in statistics. When a linear regression model is used to fit data, selecting appropriate explanatory variables that strongly impact the response variables has a significant effect on the model prediction accuracy and interpretation effect. redThis study introduces the Bayesian adaptive group Lasso method to solve the variable selection problem under a mixed linear regression model with a hidden state and explanatory variables with a grouping structure. First, the definition of the implicit state mixed linear regression model is presented. Thereafter, the Bayesian adaptive group Lasso method is used to determine the penalty function and parameters, after which each parameter's specific form of the fully conditional posterior distribution is calculated. Moreover, the Gibbs algorithm design is outlined. Simulation experiments are conducted to compare the variable selection and parameter estimation effects in different states. Finally, a dataset of Alzheimer's Disease is used for application analysis. The results demonstrate that the proposed method can identify the observation from different hidden states, but the results of the variable selection in different states are obviously different.

Variable-selection ANOVA Simultaneous Component Analysis (VASCA).

Project description:MotivationANOVA Simultaneous Component Analysis (ASCA) is a popular method for the analysis of multivariate data yielded by designed experiments. Meaningful associations between factors/interactions of the experimental design and measured variables in the dataset are typically identified via significance testing, with permutation tests being the standard go-to choice. However, in settings with large numbers of variables, like omics (genomics, transcriptomics, proteomics and metabolomics) experiments, the 'holistic' testing approach of ASCA (all variables considered) often overlooks statistically significant effects encoded by only a few variables (biomarkers).ResultsWe hereby propose Variable-selection ASCA (VASCA), a method that generalizes ASCA through variable selection, augmenting its statistical power without inflating the Type-I error risk. The method is evaluated with simulations and with a real dataset from a multi-omic clinical experiment. We show that VASCA is more powerful than both ASCA and the widely adopted false discovery rate controlling procedure; the latter is used as a benchmark for variable selection based on multiple significance testing. We further illustrate the usefulness of VASCA for exploratory data analysis in comparison to the popular partial least squares discriminant analysis method and its sparse counterpart.Availability and implementationThe code for VASCA is available in the MEDA Toolbox at https://github.com/josecamachop/MEDA-Toolbox (release v1.3). Warped linear mixed models for the genetic analysis of transformed phenotypes.

Project description:Linear mixed models (LMMs) are a powerful and established tool for studying genotype-phenotype relationships. A limitation of the LMM is that the model assumes Gaussian distributed residuals, a requirement that rarely holds in practice. Violations of this assumption can lead to false conclusions and loss in power. To mitigate this problem, it is common practice to pre-process the phenotypic values to make them as Gaussian as possible, for instance by applying logarithmic or other nonlinear transformations. Unfortunately, different phenotypes require different transformations, and choosing an appropriate transformation is challenging and subjective. Here we present an extension of the LMM that estimates an optimal transformation from the observed data. In simulations and applications to real data from human, mouse and yeast, we show that using transformations inferred by our model increases power in genome-wide association studies and increases the accuracy of heritability estimation and phenotype prediction.

Bayesian variable selection in linear quantile mixed models for longitudinal data with application to macular degeneration.

Project description:This paper presents a Bayesian analysis of linear mixed models for quantile regression based on a Cholesky decomposition for the covariance matrix of random effects. We develop a Bayesian shrinkage approach to quantile mixed regression models using a Bayesian adaptive lasso and an extended Bayesian adaptive group lasso. We also consider variable selection procedures for both fixed and random effects in a linear quantile mixed model via the Bayesian adaptive lasso and extended Bayesian adaptive group lasso with spike and slab priors. To improve mixing of the Markov chains, a simple and efficient partially collapsed Gibbs sampling algorithm is developed for posterior inference. Simulation experiments and an application to the Age-Related Macular Degeneration Trial data to demonstrate the proposed methods.

BGWAS: Bayesian variable selection in linear mixed models with nonlocal priors for genome-wide association studies.

Project description:BackgroundGenome-wide association studies (GWAS) seek to identify single nucleotide polymorphisms (SNPs) that cause observed phenotypes. However, with highly correlated SNPs, correlated observations, and the number of SNPs being two orders of magnitude larger than the number of observations, GWAS procedures often suffer from high false positive rates.ResultsWe propose BGWAS, a novel Bayesian variable selection method based on nonlocal priors for linear mixed models specifically tailored for genome-wide association studies. Our proposed method BGWAS uses a novel nonlocal prior for linear mixed models (LMMs). BGWAS has two steps: screening and model selection. The screening step scans through all the SNPs fitting one LMM for each SNP and then uses Bayesian false discovery control to select a set of candidate SNPs. After that, a model selection step searches through the space of LMMs that may have any number of SNPs from the candidate set. A simulation study shows that, when compared to popular GWAS procedures, BGWAS greatly reduces false positives while maintaining the same ability to detect true positive SNPs. We show the utility and flexibility of BGWAS with two case studies: a case study on salt stress in plants, and a case study on alcohol use disorder.ConclusionsBGWAS maintains and in some cases increases the recall of true SNPs while drastically lowering the number of false positives compared to popular SMA procedures.

Bayesian variable selection for latent class models.

Project description:In this article, we develop a latent class model with class probabilities that depend on subject-specific covariates. One of our major goals is to identify important predictors of latent classes. We consider methodology that allows estimation of latent classes while allowing for variable selection uncertainty. We propose a Bayesian variable selection approach and implement a stochastic search Gibbs sampler for posterior computation to obtain model-averaged estimates of quantities of interest such as marginal inclusion probabilities of predictors. Our methods are illustrated through simulation studies and application to data on weight gain during pregnancy, where it is of interest to identify important predictors of latent weight gain classes.

Beyond t test and ANOVA: applications of mixed-effects models for more rigorous statistical analysis in neuroscience research.

Project description:In basic neuroscience research, data are often clustered or collected with repeated measures, hence correlated. The most widely used methods such as t test and ANOVA do not take data dependence into account and thus are often misused. This Primer introduces linear and generalized mixed-effects models that consider data dependence and provides clear instruction on how to recognize when they are needed and how to apply them. The appropriate use of mixed-effects models will help researchers improve their experimental design and will lead to data analyses with greater validity and higher reproducibility of the experimental findings.

BG2: Bayesian variable selection in generalized linear mixed models with nonlocal priors for non-Gaussian GWAS data.

Project description:BackgroundGenome-wide association studies (GWASes) aim to identify single nucleotide polymorphisms (SNPs) associated with a given phenotype. A common approach for the analysis of GWAS is single marker analysis (SMA) based on linear mixed models (LMMs). However, LMM-based SMA usually yields a large number of false discoveries and cannot be directly applied to non-Gaussian phenotypes such as count data.ResultsWe present a novel Bayesian method to find SNPs associated with non-Gaussian phenotypes. To that end, we use generalized linear mixed models (GLMMs) and, thus, call our method Bayesian GLMMs for GWAS (BG2). To deal with the high dimensionality of GWAS analysis, we propose novel nonlocal priors specifically tailored for GLMMs. In addition, we develop related fast approximate Bayesian computations. BG2 uses a two-step procedure: first, BG2 screens for candidate SNPs; second, BG2 performs model selection that considers all screened candidate SNPs as possible regressors. A simulation study shows favorable performance of BG2 when compared to GLMM-based SMA. We illustrate the usefulness and flexibility of BG2 with three case studies on cocaine dependence (binary data), alcohol consumption (count data), and number of root-like structures in a model plant (count data).

Bayesian Variable Selection for Gaussian copula regression models.

Project description:We develop a novel Bayesian method to select important predictors in regression models with multiple responses of diverse types. A sparse Gaussian copula regression model is used to account for the multivariate dependencies between any combination of discrete and/or continuous responses and their association with a set of predictors. We utilize the parameter expansion for data augmentation strategy to construct a Markov chain Monte Carlo algorithm for the estimation of the parameters and the latent variables of the model. Based on a centered parametrization of the Gaussian latent variables, we design a fixed-dimensional proposal distribution to update jointly the latent binary vectors of important predictors and the corresponding non-zero regression coefficients. For Gaussian responses and for outcomes that can be modeled as a dependent version of a Gaussian response, this proposal leads to a Metropolis-Hastings step that allows an efficient exploration of the predictors' model space. The proposed strategy is tested on simulated data and applied to real data sets in which the responses consist of low-intensity counts, binary, ordinal and continuous variables.
