The complete mitogenome of Liniparhomaloptera qiongzhongensis (Cypriniformes: Gastromyzontidae) and phylogenetic implications.

ABSTRACT: Liniparhomaloptera qiongzhongensis Zheng and Chen 1980 is distributed in Hainan Island, China. The complete mitogenome of the species was sequenced in this study. It had a circular molecule of 16,554 bp in length with a total of 56.5% A + T content, containing 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and one control region. Five overlapping regions and 14 intergenic sequences were observed with the length of 2-10 bp and 1-31 bp, respectively. The phylogenetic analysis based on 13 protein-coding genes revealed that L. qiongzhongensis had the closest relationship with L. disparis. This study would provide useful genetic information for future studies on taxonomy, phylogeny and evolution of Liniparhomaloptera species.

Project description:In this study, we first determined the complete mitochondrial genome of Erromyzon sinensis. It was 16,560 bp in length and contained 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, a light strand origin of replication (OL), and a control region (D-loop). In addition, its overall nucleotide composition was 29.4% of A, 16.8% of G, 25.7% of T, and 28.1% of C, with a total of 55.1% A + T content. Phylogenetic analysis based on 13 protein-coding genes revealed that E. sinensis had the closest relationship with E. kalotaenia. Our study aimed at providing basic information for molecular systematics and conservation genetics research of E. sinensis.

Complete mitochondrial genome of Vanmanenia hainanensis (Cypriniformes: Gastromyzontidae).

Project description:Vanmanenia hainanensis Chen & Zheng 1980 is endemic to Hainan Island, China. The complete mitogenome of the species was sequenced in this study. It was 16,555 bp in length, containing 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and 1 control region. The base composition was 29.5% A, 25.4% T, 16.7% G, and 28.4% C. All genes were encoded on the H-strand except for ND6 and 8 tRNA genes, located on the l-strand. Phylogenetic analysis based on 13 protein-coding genes indicated that the genus Vanmanenia did not form monophyly and it had the closest relationship with Formosania. This study aimed at providing useful genetic information for future studies on taxonomy, phylogeny, and evolution of Vanmanenia species.

Complete mitogenome of Nemacheilus subfusca (Cypriniformes: Cobitidae).

Project description:The Nemacheilus subfusca (N. subfusca) is a species of the Noemacheilinae in the Cobitidae family, which has been few reported. The first complete mitochondrion of the N. subfusca is 16?585?bp in length, containing 13 protein-coding genes, two rRNA genes (12S and 16S rRNA), 22 tRNA genes and a control region (D-loop region). The longest protein-coding gene of this mitochondrion was ND5 (1839?bp), and the 22 tRNA genes were range from 66 (tRNACys ) to 76 (tRNALys ) in length. The 12S rRNA (957?bp) and 16S rRNA (1677?bp) were separated by TrnaVal , and the D-loop region located between tRNAPro and tRNAPhe genes. The phylogenetic indicates that the N. subfusca was independent from other species of distinct genus in the Noemacheilinae, which provided the valuable evidence on phylogenetic relationship of the N. subfusca at the molecular level.

The Complete Mitogenome of Pyrrhocoris tibialis (Hemiptera: Pyrrhocoridae) and Phylogenetic Implications.

Project description:We determined the complete mitogenome of Pyrrhocoris tibialis (Hemiptera: Heteroptera: Pyrrhocoridae) to better understand the diversity and phylogeny within Pentatomomorpha, which is the second largest infra-order of Heteroptera. Gene content, gene arrangement, nucleotide composition, codon usage, ribosomal RNA (rRNA) structures, and sequences of the mitochondrial transcription termination factor were well conserved in Pyrrhocoroidea. Different protein-coding genes have been subject to different evolutionary rates correlated with the G + C content. The size of control regions (CRs) was highly variable among mitogenomes of three sequenced Pyrrhocoroidea species, with the P. tibialis CR being the largest. All the transfer RNA genes found in Pyrrhocoroidea had the typical clover leaf secondary structure, except for trnS1 (AGN), which lacked the dihydrouridine arm and possessed an unusual anticodon stem (9 bp vs. the normal 5 bp). A total of three different phylogenetic relationships among the five super-families of Pentatomomorpha were obtained using three analytical methods (MrBayes and RAxML under site-homogeneous models and PhyloBayes under a site-heterogeneous CAT + GTR model) and two mitogenomic datasets (nucleotides and amino acids). The tree topology test using seven methods statistically supported a phylogeny of (Aradoidea + (Pentatomoidea + (Lygaeoidea + (Pyrrhocoroidea + Coreoidea)))) as the best topology, as recognized by both RAxML and MrBayes based on the two datasets.

Project description:Abstract Paranticopsis xenocles Doubleday belongs to the Paranticopsis of Papilionidae and is mainly distributed in China mainland. Herein, we report the complete mitogenome of P. xenocles reconstructing from Illumina sequence data. The mitogenome is 15,187 bp in length and contains 13 protein-coding genes, 22 transfer RNA genes, and 2 ribosomal RNA genes. The phylogenetic analysis indicated that P. xenocles were clustered within Paranticopsis. This study would provide useful genetic information for future studies on taxonomy, phylogeny, and evolution of Papilionidae species.

Complete mitochondrial genome of the Korean oily shinner Sarcocheilichthys nigripinnis morii (Cypriniformes, cyprinidae): mitogenome characterization and phylogenetic analysis.

Project description:The Korean oily shinner (Sarcocheilichthys nigripinnis morii) is a subspecies belonging to the subfamily Gobioninae in the family Cyprinidae and is endemic to Korea. Herein, we report the first sequencing and assembly of the complete mitochondrial genome of S. nigripinnis morii. The complete mitochondrial genome is 16,679 bp long, consisting of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region. It has the typical vertebrate mitochondrial gene arrangement. Phylogenetic analysis using mitogenomes of 16 species showed that S. nigripinnis morii was clustered with S. nigripinnis and S. variegatus microoculus and grouped with the other Cyprinidae species.

The complete mitochondrial genome sequence of Sinocyclocheilus jii (Cypriniformes: Cyprinidae) and phylogenetic implications.

Project description:In this study, we first determined the complete mitochondrial genome sequence of Sinocyclocheilus jii, which is an endemic species to Southwestern China. The complete mitochondrial genome is 16,577?bp in length, consisting of 37 genes coding for 13 proteins, two rRNAs, 22 tRNAs, and one control region. Its gene arrangement pattern was identical to that of most vertebrates. Phylogenetic analysis using mitochondrial genomes of 11 species showed that nine Sinocyclocheilus species clustered as one monophyletic clade and S. jii was the most basal species on the phylogenetic tree of the Sinocyclocheilus fishes.

Complete Mitogenome of a Leaf-Mining Buprestid Beetle, Trachys auricollis, and Its Phylogenetic Implications.

Project description:A complete mitogenome of Trachys auricollis is reported, and a mitogenome-based phylogenetic tree of Elateriformia with all protein-coding genes (PCGs), rRNAs, and tRNAs is presented for the first time. The complete mitochondrial genome of T. auricollis is 16,429 bp in size and contains 13 PCGs, two rRNA genes, 22 tRNA genes, and an A + T-rich region. The A + T content of the entire genome is approximately 71.1%, and the AT skew and GC skew are 0.10 and -0.20, respectively. According to the the nonsynonymous substitution rate to synonymous substitution rates (Ka/Ks) of all PCGs, the highest and lowest evolutionary rates were observed for atp8 and cox1, respectively, which is a common finding among animals. The start codons of all PCGs are the typical ATN. Ten PCGs have complete stop codons, but three have incomplete stop codons with T or TA. As calculated based on the relative synonymous codon usage (RSCU) values, UUA(L) is the codon with the highest frequency. Except for trnS1, all 22 tRNA genes exhibit typical cloverleaf structures. The A + T-rich region of T. auricollis is located between rrnS and the trnI-trnG-trnM gene cluster, with six 72-bp tandem repeats. Both maximum likelihood (ML) and Bayesian (BI) trees suggest that Buprestoidea is close to Byrrhoidea and that Buprestoidea and Byrrhoidea are sister groups of Elateroidea, but the position of Psephenidae is undetermined. The inclusion of tRNAs might help to resolve the phylogeny of Coleoptera.

Complete mitochondrial genome and phylogenetic implications of the rainbow bitterling Acheilognathus tonkinensis (Cypriniformes: Cyprinidae).

Project description:Acheilognathus tonkinensis is a magnificent bitterling fish of genus Acheilognathus belonging to the sub-family Acheilognathinae of the family Cyprinidae. In this study, we first determined and described the 16,767 bp mitochondrial DNA sequence of A. tonkinensis. The mitogenome encoded 13 protein-coding genes (PCGs), 22 tRNA genes, 12S, and 16S rRNA genes, and a D-loop region. The overall nucleotide composition was 29.4% A, 27.1% T, 17.0% G, and 26.5% C, with a slight AT bias (56.5%). Phylogenetic analysis suggested that A. tonkinensis had the closest evolutionary relationship with A. macropterus. The availability of mitogenome sequence of A. tonkinensis would facilitate species identification of the Acheilognathinae, as well as genetic evaluations for resource conservation and management of this species.

Project description:In this study, we firstly sequenced the complete mitochondrial genome of Schizopygopsis stoliczkai (Cypriniformes: Cyprinidae) from the Yarkand River, Xinjiang, China. The mitogenome is 16,833?bp in length, composed of 13 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and 2 non-coding regions (origin of light-strand replication and control region). The gene content and order is in accord with the common vertebrate form. The nucleotide base composition of H-strand is 28.4% A, 27.0% T, 26.1% C, and 18.5% G. The phylogenetic analysis based on the complete mitochondrial sequences showed that S. stoliczkai was clustered into Schizopygopsis clade.
