In this paper we devise a generative random network model with core-periphery properties whose core nodes act as sublinear dominators, that is, if the network has n nodes, the core has size o(n) and dominates the entire network. Project description:Empirical networks often exhibit different meso-scale structures, such as community and core-periphery structures. Core-periphery structure typically consists of a well-connected core and a periphery that is well connected to the core but sparsely connected internally. Most core-periphery studies focus on undirected networks. We propose a generalization of core-periphery structure to directed networks. Our approach yields a family of core-periphery block model formulations in which, contrary to many existing approaches, core and periphery sets are edge-direction dependent. We focus on a particular structure consisting of two core sets and two periphery sets, which we motivate empirically. We propose two measures to assess the statistical significance and quality of our novel structure in empirical data, where one often has no ground truth. To detect core-periphery structure in directed networks, we propose three methods adapted from two approaches in the literature, each with a different trade-off between computational complexity and accuracy. We assess the methods on benchmark networks where our methods match or outperform standard methods from the literature, with a likelihood approach achieving the highest accuracy. Applying our methods to three empirical networks-faculty hiring, a world trade dataset and political blogs-illustrates that our proposed structure provides novel insights in empirical networks.

Project description:BackgroundCharacterizing the structural properties of protein interaction networks will help illuminate the organizational and functional relationships among elements in biological systems.ResultsIn this paper, we present a systematic exploration of the core/periphery structures in protein interaction networks (PINs). First, the concepts of cores and peripheries in PINs are defined. Then, computational methods are proposed to identify two types of cores, k-plex cores and star cores, from PINs. Application of these methods to a yeast protein interaction network has identified 110 k-plex cores and 109 star cores. We find that the k-plex cores consist of either "party" proteins, "date" proteins, or both. We also reveal that there are two classes of 1-peripheral proteins: "party" peripheries, which are more likely to be part of protein complex, and "connector" peripheries, which are more likely connected to different proteins or protein complexes. Our results also show that, besides connectivity, other variations in structural properties are related to the variation in biological properties. Furthermore, the negative correlation between evolutionary rate and connectivity are shown toysis. Moreover, the core/periphery structures help to reveal the existence of multiple levels of protein expression dynamics.ConclusionOur results show that both the structure and connectivity can be used to characterize topological properties in protein interaction networks, illuminating the functional organization of cellular systems.

Project description:Core-periphery structure, the arrangement of a network into a dense core and sparse periphery, is a versatile descriptor of various social, biological, and technological networks. In practice, different core-periphery algorithms are often applied interchangeably despite the fact that they can yield inconsistent descriptions of core-periphery structure. For example, two of the most widely used algorithms, the k-cores decomposition and the classic two-block model of Borgatti and Everett, extract fundamentally different structures: The latter partitions a network into a binary hub-and-spoke layout, while the former divides it into a layered hierarchy. We introduce a core-periphery typology to clarify these differences, along with Bayesian stochastic block modeling techniques to classify networks in accordance with this typology. Empirically, we find a rich diversity of core-periphery structure among networks. Through a detailed case study, we demonstrate the importance of acknowledging this diversity and situating networks within the core-periphery typology when conducting domain-specific analyses.

Project description:In Alzheimer's disease (AD), the progressive atrophy leads to aberrant network reconfigurations both at structural and functional levels. In such network reorganization, the core and peripheral nodes appear to be crucial for the prediction of clinical outcome because of their ability to influence large-scale functional integration. However, the role of the different types of brain connectivity in such prediction still remains unclear. Using a multiplex network approach we integrated information from DWI, fMRI, and MEG brain connectivity to extract an enriched description of the core-periphery structure in a group of AD patients and age-matched controls. Globally, the regional coreness-that is, the probability of a region to be in the multiplex core-significantly decreased in AD patients as result of a random disconnection process initiated by the neurodegeneration. Locally, the most impacted areas were in the core of the network-including temporal, parietal, and occipital areas-while we reported compensatory increments for the peripheral regions in the sensorimotor system. Furthermore, these network changes significantly predicted the cognitive and memory impairment of patients. Taken together these results indicate that a more accurate description of neurodegenerative diseases can be obtained from the multimodal integration of neuroimaging-derived network data.

Project description:Mammalian genomes are folded into a hierarchy of compartments, topologically associating domains (TADs), subTADs, and long-range looping interactions. The higher-order folding patterns of chromatin contacts within TADs and how they localize to disease-associated single nucleotide variants (daSNVs) remains an open area of investigation. Here, we analyze high-resolution Hi-C data with graph theory to understand possible mesoscale network architecture within chromatin domains. We identify a subset of TADs exhibiting strong core-periphery mesoscale structure in embryonic stem cells, neural progenitor cells, and cortical neurons. Hyper-connected core nodes co-localize with genomic segments engaged in multiple looping interactions and enriched for occupancy of the architectural protein CCCTC binding protein (CTCF). CTCF knockdown and in silico deletion of CTCF-bound core nodes disrupts core-periphery structure, whereas in silico mutation of cell type-specific enhancer or gene nodes has a negligible effect. Importantly, neuropsychiatric daSNVs are significantly more likely to localize with TADs folded into core-periphery networks compared to domains devoid of such structure. Together, our results reveal that a subset of TADs encompasses looping interactions connected into a core-periphery mesoscale network. We hypothesize that daSNVs in the periphery of genome folding networks might preserve global nuclear architecture but cause local topological and functional disruptions contributing to human disease. By contrast, daSNVs co-localized with hyper-connected core nodes might cause severe topological and functional disruptions. Overall, these findings shed new light into the mesoscale network structure of fine scale genome folding within chromatin domains and its link to common genetic variants in human disease.

Project description:The core-periphery model for protein interaction (PPI) networks assumes that protein complexes in these networks consist of a dense core and a possibly sparse periphery that is adjacent to vertices in the core of the complex. In this work, we aim at uncovering a global core-periphery structure for a given PPI network. We propose two exact graph-theoretic formulations for this task, which aim to fit the input network to a hypothetical ground truth network by a minimum number of edge modifications. In one model each cluster has its own periphery, and in the other the periphery is shared. We first analyze both models from a theoretical point of view, showing their NP-hardness. Then, we devise efficient exact and heuristic algorithms for both models and finally perform an evaluation on subnetworks of the S. cerevisiae PPI network.

Project description:Neural computation is associated with the emergence, reconfiguration, and dissolution of cell assemblies in the context of varying oscillatory states. Here, we describe the complex spatiotemporal dynamics of cell assemblies through temporal network formalism. We use a sliding window approach to extract sequences of networks of information sharing among single units in hippocampus and entorhinal cortex during anesthesia and study how global and node-wise functional connectivity properties evolve through time and as a function of changing global brain state (theta vs. slow-wave oscillations). First, we find that information sharing networks display, at any time, a core-periphery structure in which an integrated core of more tightly functionally interconnected units links to more loosely connected network leaves. However the units participating to the core or to the periphery substantially change across time windows, with units entering and leaving the core in a smooth way. Second, we find that discrete network states can be defined on top of this continuously ongoing liquid core-periphery reorganization. Switching between network states results in a more abrupt modification of the units belonging to the core and is only loosely linked to transitions between global oscillatory states. Third, we characterize different styles of temporal connectivity that cells can exhibit within each state of the sharing network. While inhibitory cells tend to be central, we show that, otherwise, anatomical localization only poorly influences the patterns of temporal connectivity of the different cells. Furthermore, cells can change temporal connectivity style when the network changes state. Altogether, these findings reveal that the sharing of information mediated by the intrinsic dynamics of hippocampal and entorhinal cortex cell assemblies have a rich spatiotemporal structure, which could not have been identified by more conventional time- or state-averaged analyses of functional connectivity.

Project description:The overwhelming success of Web 2.0, within which online social networks are key actors, has induced a paradigm shift in the nature of human interactions. The user-driven character of Web 2.0 services has allowed researchers to quantify large-scale social patterns for the first time. However, the mechanisms that determine the fate of networks at the system level are still poorly understood. For instance, the simultaneous existence of multiple digital services naturally raises questions concerning which conditions these services can coexist under. Analogously to the case of population dynamics, the digital world forms a complex ecosystem of interacting networks. The fitness of each network depends on its capacity to attract and maintain users' attention, which constitutes a limited resource. In this paper, we introduce an ecological theory of the digital world which exhibits stable coexistence of several networks as well as the dominance of an individual one, in contrast to the competitive exclusion principle. Interestingly, our theory also predicts that the most probable outcome is the coexistence of a moderate number of services, in agreement with empirical observations.

Project description:In collaboration-based creative industries, such as film production, creators in the network core enjoy prestige and legitimacy that are key for creative success. However, core creators are challenged to maintain diverse access to new ideas or alternative views that often emerge from the network periphery. In this paper, we demonstrate that creators in the network core can increase the probability of their creative success by brokering peripheral collaborators to the core. The argument is tested on a dynamic collaboration network of movie creators constructed from a unique dataset of Hungarian feature films for the 1990-2009 period. We propose a new way to capture brokers' role in core/periphery networks and provide evidence that being in the core and at the same time bridging between the core and the periphery of the network significantly increases the likelihood of award winning.

Project description:At rest, human brain functional networks display striking modular architecture in which coherent clusters of brain regions are activated. The modular account of brain function is pervasive, reliable, and reproducible. Yet, a complementary perspective posits a core-periphery or rich-club account of brain function, where hubs are densely interconnected with one another, allowing for integrative processing. Unifying these two perspectives has remained difficult due to the fact that the methodological tools to identify modules are entirely distinct from the methodological tools to identify core-periphery structure. Here, we leverage a recently-developed model-based approach-the weighted stochastic block model-that simultaneously uncovers modular and core-periphery structure, and we apply it to functional magnetic resonance imaging data acquired at rest in 872 youth of the Philadelphia Neurodevelopmental Cohort. We demonstrate that functional brain networks display rich mesoscale organization beyond that sought by modularity maximization techniques. Moreover, we show that this mesoscale organization changes appreciably over the course of neurodevelopment, and that individual differences in this organization predict individual differences in cognition more accurately than module organization alone. Broadly, our study provides a unified assessment of modular and core-periphery structure in functional brain networks, offering novel insights into their development and implications for behavior.
