Characterization of the complete mitochondrial genome of Aphyocypris chinensis (Cypriniformes, Xenocyprididae), and its phylogenetic position in Cypriniformes.

ABSTRACT: Aphyocypris chinensis Günther, 1868 is a small freshwater fish of the family Xenocyprididae (Cypriniformes). In this study, we determined its complete mitochondrial genome and phylogenetic position in Cypriniformes. The complete mitochondrial genome is 16,608 bp in size, containing 13 protein-coding genes, two RNAs, 22 tRNAs, and a control region. It has the typical vertebrate mitochondrial gene arrangement. Our mitogenomic phylogeny revealed that A. chinensis belongs to Xenocyprididae, rather than Danionidae. This mitogenome information could play an essential role in resolving the conflict over its current taxonomic status in Cypriniformes.

Project description:Percocypris retrodorsalis is an endemic species found in Nujiang River and Lantsang. In this study, the complete mitochondrial genome of P. retrodorsalis was determined. The circular mitochondrial genome was 16,576 bp long, containing 13 protein-coding genes, two ribosomal RNA genes (rRNA), 22 transfer RNA (tRNA) genes, an origin of light-strand replication (OL), and one displacement loop locus (D-loop). Most genes were encoded on the heavy strand except for ND6 and eight tRNA genes. There were 11 regions of gene overlaps totaling 29 bp and seven intergenic spacer regions totaling 37 bp. The phylogenetic analyses were performed on the concatenated dataset of 28 protein-coding genes (PCGs), and the fishes of genus Percocypris may have a close relationship with Schizothoracins (Schizothoracinae) compared to other Cyprinidae fishes.

The complete mitochondrial genome sequence and phylogenetic position of Sinocyclocheilus wumengshanensis (Cypriniformes: Cyprinidae).

Project description:The complete mitochondrial genome (mitogenome) sequence of Sinocyclocheilus wumengshanensis from Yunnan Province in China was analysed using next-generation sequencing. The complete mitogenome was 16,585?bp in length and consisted of 13 protein-coding genes, two ribosomal RNA (rRNA) genes, 22 transfer RNA (tRNA) genes, and one D-loop region. Nucleotide composition of the whole mitogenome was 30.5% A, 25.2% T, 27.0% C, and 17.2% G. The gene arrangement and nucleotide composition of the mitogenome of S. wumengshanensis were similar to those of other Sinocyclocheilus species. Phylogenetic analyses using mitogenomes of 12 species showed that 10 Sinocyclocheilus species clustered as one monophyletic clade with strong supports and S. wumengshanensis was closely related to S. grahami.

Project description:The complete mitochondrial genome of Ancherythroculter nigrocauda was determined in this study. It contained 1 replication origin, 1 control region (D-Loop), 2 rRNA genes, 13 PCGs, and 22 tRNA genes with the base composition 31.40% A, 25.00% T, 27.60% C, and 16.00% G. Here, we compared this newly determined mitogenome with another one from the same species reported before. The variable sites and the genetic distances between the two mitogenomes were 608 bp and 0.038, respectively. The results from the phylogenetic analysis showed that the genus Ancherythroculter is not a monophyletic group and Ancherythroculter nigrocauda demonstrates a close relationship with Chanodichthys dabryi.

Complete mitochondrial genome of Sinibotia superciliaris (Teleostei: Cypriniformes, Cobitidae) and its phylogenetic position.

Project description:The complete mitochondrial genome of Sinibotia superciliaris was determined in this study. It contained 13 protein-coding genes (PCGs), 22 tRNA, 2 rRNAs, and a control region with the base composition 31.57% A, 27.18% C, 25.52% T, and 15.74% G. Here we compared this newly determined mitogenome with another one from the same species reported before. The variable sites and the genetic distances between the two mitogenomes were 20 bp and 0.1%. 15 variable sites were occurred in the PCGs. The results from the phylogenetic analysis showed that the genus Sinibotia is a monophyletic group and S. superciliaris demonstrate a sister relationship with Sinibotia pulchra.

Complete mitochondrial genome of the mud loach Misgurnus mizolepis (Cypriniformes, Cobitidae) and its phylogenetic position in the Cypriniformes.

Project description:The mud loach (Misgurnus mizolepis) is a small benthic species belonging to the family Cobitidae. In this study, I report the first sequencing and assembly of the complete mitochondrial genome of M. mizolepis. The complete mitochondrial genome is 16,647 bp long, consisting of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region. It has the typical vertebrate mitochondrial gene arrangement. Phylogenetic analysis using mitochondrial genomes of 20 species showed that M. mizolepis is clustered with M. anguillicaudatus and M. bipartitus. This mitochondrial genome provides potentially important resources for studying molecular evolution and biogeography.

The results from the phylogenetic analysis showed that the genus Acrossocheilus is not a monophyletic group and Acrossocheilus yunnanensis demonstrates a close relationship with Acrossocheilus monticola.

Complete mitochondrial genome and phylogenetic analysis of Sinocyclocheilus oxycephalus (Cypriniformes: Cyprinidae).

Project description:Sinocyclocheilus oxycephalus is a freshwater cyprinid fish of high nutritional value, endemic to Shilin County, Southwestern China. In this study, we first sequenced the complete mitochondrial genome (mitogenome) of S. oxycephalus. The whole length of mitogenome is 16,585?bp, which contains 13 protein-coding genes, two ribosomal RNA genes, 22 transfer RNA genes, and a control region. The gene arrangement and structure is identical to other previously reported Sinocyclocheilus fishes. The overall base composition is 31.26% A, 16.42% G, 25.41% T and 26.90% C, with AT content of 56.67%. Phylogenetic analysis using mitogenomes of 13 cyprinid fishes showed that S. oxycephalus are closely related to S. anophthalmus, S. grahami, and S. wumengshanensis, and 11 Sinocyclocheilus species are grouped as a monophyletic clade with strong supports.

Complete mitochondrial genome and phylogenetic analysis of Schizothorax molesworthi (Cypriniformes: Cyprinidae).

Project description:Schizothorax molesworthi is an endemic species and distributes in the MoTuo reaches of the Yarlung Zangbo River. It is one of the most important commercial fishes in this area. In the present study, the complete mitochondrial DNA sequence of Schizothorax molesworthi was determined and analyzed. The mitochondrial genome of Schizothorax molesworthi is 16,585 bp in length and consisted of 37genes in the typical vertebrate mitochondrial gene arrangement. Overall base composition of mitochondrial genome of Schizothorax molesworthi was 30.1% A, 26.9% C, 17. 4% G, and 25.6% T, with a high A + T content (55.7%). Phylogenetic analysis showed that Schizothorax molesworthi and Schizothorax plagiostomus clustered together in a clade and formed a sister relationship.

The complete mitochondrial genome of Smaragdina nigrifrons (Coleoptera: Eumolpidae): characterization and phylogenetic position.

Project description:The complete mitogenome of Smaragdina nigrifrons (GenBank accession number MN584924) is 15,903 bp in length, and includes 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), 2 ribosomal RNA genes, and a control region. The overall base composition was as follows: A, 38.18%; T, 35.25%; C, 15.97%; and G, 10.60%, with a total of A + T content of 73.43%. Eleven reading frame overlaps and thirteen intergenic regions were found in the mitogenome of S. nigrifrons. All 13 PCGs are initiated with the typical ATN codons, and are terminated with either the complete TAA/TAG codons or a single T residue. All tRNAs possess the typical cloverleaf secondary structures except for trnS1 (AGN). Phylogenetic analyses showed that S. nigrifrons was closely related to Cucujus clavipes, which was consistent with the conventional taxonomy.

Complete mitochondrial genome and phylogenetic analysis of Sinogastromyzon szechuanensis (Teleostei, Cypriniformes, Homalopteridae).

Project description:Sinogastromyzon szechuanensis is endemic to the Upper Yangtze River in China. In this study, we first determined the complete mitochondrial genome of S. szechuanensis. The circular mitogenome was 16,565?bp in length, including 13 protein-coding genes (PCGs), 2 rRNA genes, 22 tRNA genes, and 2 main noncoding regions. Most mitochondrial genes were encoded on the H-strand, except for ND6 and eight tRNA genes. The overall nucleotides composition was 30.38% A, 25.26% T, 27.74% C, and 16.62% G, with AT bias of 55.64%, respectively. Phylogenetic analysis using concatenated nucleotide sequences of the 13 PCGs with two different methods (ML and NJ) both highly supported that S. szechuanensis showed a close relationship with S. puliensis and S. sichangensis. These data would be useful for further studies on genetic diversity and molecular phylogenetic relationship of the family Homalopteridae.
