Project description:Scientific innovation depends on finding, integrating, and re-using the products of previous research. Here we explore how recent developments in Web technology, particularly those related to the publication of data and metadata, might assist that process by providing semantic enhancements to journal articles within the mainstream process of scholarly journal publishing. We exemplify this by describing semantic enhancements we have made to a recent biomedical research article taken from PLoS Neglected Tropical Diseases, providing enrichment to its content and increased access to datasets within it. These semantic enhancements include provision of live DOIs and hyperlinks; semantic markup of textual terms, with links to relevant third-party information resources; interactive figures; a re-orderable reference list; a document summary containing a study summary, a tag cloud, and a citation analysis; and two novel types of semantic enrichment: the first, a Supporting Claims Tooltip to permit "Citations in Context", and the second, Tag Trees that bring together semantically related terms. In addition, we have published downloadable spreadsheets containing data from within tables and figures, have enriched these with provenance information, and have demonstrated various types of data fusion (mashups) with results from other research articles and with Google Maps. We have also published machine-readable RDF metadata both about the article and about the references it cites, for which we developed a Citation Typing Ontology, CiTO (http://purl.org/net/cito/). The enhanced article, which is available at http://dx.doi.org/10.1371/journal.pntd.0000228.x001, presents a compelling existence proof of the possibilities of semantic publication. We hope the showcase of examples and ideas it contains, described in this paper, will excite the imaginations of researchers and publishers, stimulating them to explore the possibilities of semantic publishing for their own research articles, and thereby break down present barriers to the discovery and re-use of information within traditional modes of scholarly communication.

Project description:Efforts to make research results open and reproducible are increasingly reflected by journal policies encouraging or mandating authors to provide data availability statements. As a consequence of this, there has been a strong uptake of data availability statements in recent literature. Nevertheless, it is still unclear what proportion of these statements actually contain well-formed links to data, for example via a URL or permanent identifier, and if there is an added value in providing such links. We consider 531, 889 journal articles published by PLOS and BMC, develop an automatic system for labelling their data availability statements according to four categories based on their content and the type of data availability they display, and finally analyze the citation advantage of different statement categories via regression. We find that, following mandated publisher policies, data availability statements become very common. In 2018 93.7% of 21,793 PLOS articles and 88.2% of 31,956 BMC articles had data availability statements. Data availability statements containing a link to data in a repository-rather than being available on request or included as supporting information files-are a fraction of the total. In 2017 and 2018, 20.8% of PLOS publications and 12.2% of BMC publications provided DAS containing a link to data in a repository. We also find an association between articles that include statements that link to data in a repository and up to 25.36% (± 1.07%) higher citation impact on average, using a citation prediction model. We discuss the potential implications of these results for authors (researchers) and journal publishers who make the effort of sharing their data in repositories. All our data and code are made available in order to reproduce and extend our results.

Project description:Social science methods are increasingly applied in conservation research. However, the conservation sector has received criticism for inadequate ethical rigor when research involves people, particularly when investigating socially sensitive or illegal behaviors. We conducted a systematic review to investigate conservation journals' ethical policies when research involves human participants, and to assess the types of ethical safeguards documented in conservation articles. We restricted our review to articles that used social science methods to gather data from local people about a potentially sensitive behavior: hunting. Searches were conducted in the Web of Science, Scopus, and Google Scholar for research articles in English published from January 2000 to May 2018. Only studies conducted in countries in south and Southeast Asia, Africa, and Central and South America were considered. In total, 4456 titles and 626 abstracts were scanned, with 185 studies published in 57 journals accepted for full review. For each article, any information regarding ethical safeguards implemented to protect human participants was extracted. We identified an upward trend in the documentation of provisions to protect human participants. Overall, 55% of articles documented at least one ethical safeguard. However, often safeguards were poorly described. In total, 37% of journals provided ethics guidelines and required authors to report ethical safeguards in manuscripts, but a significant mismatch between journal policies and publication practice was identified. Nearly, half the articles published in journals that should have included ethics information did not. We encourage authors to rigorously report ethical safeguards in publications and urge journal editors to make ethics statements mandatory, to provide explicit guidelines to authors that outline journal ethical reporting standards, and to ensure compliance throughout the peer-review process.

Project description:The topic of youth participation in the public sphere has received increasing attention within recent psychological research. The literature remains somewhat fragmented between different conceptualizations varying in their specificity or broadness. The present study aims to map the current state of debate in psychology regarding youth civic and political participation and to identify the prevalent themes that characterize the research in the discipline from 1990 to 2016. A semantic content analysis with the software T-Lab was performed on a corpus of 1,777 publications retrieved from the PsycInfo database. The results highlight the increasing number of academic contributions on the topic, confirming the growing importance of the issue within psychology. The study sheds light on the spheres of participation, in which the discipline has attempted to make a contribution, namely: traditional and online political context, institutional civic education, adolescent development, and rights-based activism. Moreover, the findings reveal the existing opposing priorities of research that focus either on the explanation of specific forms of involvement or on the formation of future citizens. Within the thematic attention to young people's civic and political development, there seem to be two general approaches that see youth in divergent ways: as citizens whose civic capacities are to be fostered or as targets for top-down training interventions. This systematic thematic review calls attention to the disparate ways in which youth participation is being addressed in psychology and highlights the need for greater theoretical integration in the field of study.

Project description:Inaccurate data in scientific papers can result from honest error or intentional falsification. This study attempted to determine the percentage of published papers that contain inappropriate image duplication, a specific type of inaccurate data. The images from a total of 20,621 papers published in 40 scientific journals from 1995 to 2014 were visually screened. Overall, 3.8% of published papers contained problematic figures, with at least half exhibiting features suggestive of deliberate manipulation. The prevalence of papers with problematic images has risen markedly during the past decade. Additional papers written by authors of papers with problematic images had an increased likelihood of containing problematic images as well. As this analysis focused only on one type of data, it is likely that the actual prevalence of inaccurate data in the published literature is higher. The marked variation in the frequency of problematic images among journals suggests that journal practices, such as prepublication image screening, influence the quality of the scientific literature.

Project description:Little attention has been paid to understanding faculty-student productivity via undergraduate research from the faculty member's perspective. This study examines predictors of faculty-student publications resulting from mentored undergraduate research, including measures of faculty-student collaboration, faculty commitment to undergraduate students, and faculty characteristics. Generalized estimating equations were used to analyze data from 468 faculty members across 13 research-intensive institutions, collected by a cross-sectional survey in 2013/2014. Results show that biomedical faculty mentors were more productive in publishing collaboratively with undergraduate students when they worked with students for more than 1 year on average, enjoyed teaching students about research, had mentored Black students, had received more funding from the National Institutes of Health, had a higher H-index scores, and had more years of experience working in higher education. This study suggests that college administrators and research program directors should strive to create incentives for faculty members to collaborate with undergraduate students and promote faculty awareness that undergraduates can contribute to their research.

Project description:Purpose: The aim of this study was to comparatively analyze evolving trends in physiotherapy (PT) research publications (excluding case reports and epidemiological and qualitative studies) between 1995 and 2015, inclusively in terms of research design, funding support, age groups, and health conditions. Method: This was an observational study using PubMed-indexed data. Combinations of medical subject headings identified yearly research publications for PT and comparator fields: human-based health and physical rehabilitation. Yearly publications data were extracted, relative percentages were computed, and linear or exponential regressions examined the yearly growth in the proportion of research publications over these 2 decades. Results: As a percentage of human-based health research publications, PT research publications grew exponentially: from 0.54% in 1995 to 2.37% in 2015 (r² = 0.97; p < 0.01). As a percentage of physical rehabilitation research publications, PT research grew from 38.2% in 1995 to 58.7% in 2015 (r² = 0.89; p < 0.01). Randomized controlled trials (RCTs) resulted in the majority of PT research publications (from 45.1% in 1995 to 59.4% in 2015; r² = 0.79; p < 0.01). Rates of declared funding increased (from 29.7% in 1995 to 57% in 2015; r² = 0.83; p < 0.01), but the comparator fields had similar growth. The percentage of PT research publications remained stable for most health conditions and age groups, decreased for those aged 0-18 years (p = 0.012) and for cardiovascular and pulmonary conditions (both p < 0.01), and increased for neoplasms (p < 0.01). Conclusions: PT research publications have become more prevalent among health and physical rehabilitation research publications; the majority of publications report on RCTs.

Project description:MicroRNAs are hypothesized to play critical roles in the regulation ofhypoxia-induced proximal tubular injury. The aim of this study is to explore novel microRNAs differentially expressed in HK-2 cells under normoxia and hypoxia conditions. RNAs were extracted from HK-2 cells cultured under normoxia and hypoxia for sequencing. Using the next generation sequencing and bioinformatics approaches, we identified 11 differentially expressed microRNAs in HK-2 cells under hypoxia condition.

Project description:The past decade has seen major investment in genome-wide association studies (GWAS). Among the many goals of GWAS, a major one is to identify and motivate research on novel genes involved in complex human disease. To assess whether this goal is being met, we quantified the effect of GWAS on the overall distribution of biomedical research publications and on the subsequent publication history of genes newly associated with complex disease. We found that the historical skew of publications toward genes involved in Mendelian disease has not changed since the advent of GWAS. Genes newly implicated by GWAS in complex disease do experience additional publications compared to control genes, and they are more likely to become exceptionally studied. But the magnitude of both effects has declined over the past decade. Our results suggest that reforms to encourage follow-up studies may be needed for GWAS to most successfully guide biomedical research toward the molecular mechanisms underlying complex human disease.
