Bound2Learn: a machine learning approach for classification of DNA-bound proteins from single-molecule tracking experiments.

ABSTRACT: DNA-bound proteins are essential elements for the maintenance, regulation, and use of the genome. The time they spend bound to DNA provides useful information on their stability within protein complexes and insight into the understanding of biological processes. Single-particle tracking allows for direct visualization of protein-DNA kinetics, however, identifying whether a molecule is bound to DNA can be non-trivial. Further complications arise when tracking molecules for extended durations in processes with slow kinetics. We developed a machine learning approach, termed Bound2Learn, using output from a widely used tracking software, to robustly classify tracks in order to accurately estimate residence times. We validated our approach in silico, and in live-cell data from Escherichia coli and Saccharomyces cerevisiae. Our method has the potential for broad utility and is applicable to other organisms.

Machine learning approach for single molecule localisation microscopy.

Project description:Single molecule localisation (SML) microscopy is a fundamental tool for biological discoveries; it provides sub-diffraction spatial resolution images by detecting and localizing "all" the fluorescent molecules labeling the structure of interest. For this reason, the effective resolution of SML microscopy strictly depends on the algorithm used to detect and localize the single molecules from the series of microscopy frames. To adapt to the different imaging conditions that can occur in a SML experiment, all current localisation algorithms request, from the microscopy users, the choice of different parameters. This choice is not always easy and their wrong selection can lead to poor performance. Here we overcome this weakness with the use of machine learning. We propose a parameter-free pipeline for SML learning based on support vector machine (SVM). This strategy requires a short supervised training that consists in selecting by the user few fluorescent molecules (∼ 10-20) from the frames under analysis. The algorithm has been extensively tested on both synthetic and real acquisitions. Results are qualitatively and quantitatively consistent with the state of the art in SML microscopy and demonstrate that the introduction of machine learning can lead to a new class of algorithms competitive and conceived from the user point of view.

Trusting our machines: validating machine learning models for single-molecule transport experiments.

Project description:In this tutorial review, we will describe crucial aspects related to the application of machine learning to help users avoid the most common pitfalls. The examples we present will be based on data from the field of molecular electronics, specifically single-molecule electron transport experiments, but the concepts and problems we explore will be sufficiently general for application in other fields with similar data. In the first part of the tutorial review, we will introduce the field of single-molecule transport, and provide an overview of the most common machine learning algorithms employed. In the second part of the tutorial review, we will show, through examples grounded in single-molecule transport, that the promises of machine learning can only be fulfilled by careful application. We will end the tutorial review with a discussion of where we, as a field, could go from here.

Single Molecule Fluorescence Microscopy and Machine Learning for Rhesus D Antigen Classification.

Project description:In transfusion medicine, the identification of the Rhesus D type is important to prevent anti-D immunisation in Rhesus D negative recipients. In particular, the detection of the very low expressed DEL phenotype is crucial and hence constitutes the bottleneck of standard immunohaematology. The current method of choice, adsorption-elution, does not provide unambiguous results. We have developed a complementary method of high sensitivity that allows reliable identification of D antigen expression. Here, we present a workflow composed of high-resolution fluorescence microscopy, image processing, and machine learning that - for the first time - enables the identification of even small amounts of D antigen on the cellular level. The high sensitivity of our technique captures the full range of D antigen expression (including D+, weak D, DEL, D-), allows automated population analyses, and results in classification test accuracies of up to 96%, even for very low expressed phenotypes.

Sequence-Based Prediction of Plant Allergenic Proteins: Machine Learning Classification Approach.

Project description:This Article proposes a novel chemometric approach to understanding and exploring the allergenic nature of food proteins. Using machine learning methods (supervised and unsupervised), this work aims to predict the allergenicity of plant proteins. The strategy is based on scoring descriptors and testing their classification performance. Partitioning was based on support vector machines (SVM), and a k-nearest neighbor (KNN) classifier was applied. A fivefold cross-validation approach was used to validate the KNN classifier in the variable selection step as well as the final classifier. To overcome the problem of food allergies, a robust and efficient method for protein classification is needed.

Linking time-series of single-molecule experiments with molecular dynamics simulations by machine learning.

Project description:Single-molecule experiments and molecular dynamics (MD) simulations are indispensable tools for investigating protein conformational dynamics. The former provide time-series data, such as donor-acceptor distances, whereas the latter give atomistic information, although this information is often biased by model parameters. Here, we devise a machine-learning method to combine the complementary information from the two approaches and construct a consistent model of conformational dynamics. It is applied to the folding dynamics of the formin-binding protein WW domain. MD simulations over 400 μs led to an initial Markov state model (MSM), which was then "refined" using single-molecule Förster resonance energy transfer (FRET) data through hidden Markov modeling. The refined or data-assimilated MSM reproduces the FRET data and features hairpin one in the transition-state ensemble, consistent with mutation experiments. The folding pathway in the data-assimilated MSM suggests interplay between hydrophobic contacts and turn formation. Our method provides a general framework for investigating conformational transitions in other proteins.

Top-down machine learning approach for high-throughput single-molecule analysis.

Project description:Single-molecule approaches provide enormous insight into the dynamics of biomolecules, but adequately sampling distributions of states and events often requires extensive sampling. Although emerging experimental techniques can generate such large datasets, existing analysis tools are not suitable to process the large volume of data obtained in high-throughput paradigms. Here, we present a new analysis platform (DISC) that accelerates unsupervised analysis of single-molecule trajectories. By merging model-free statistical learning with the Viterbi algorithm, DISC idealizes single-molecule trajectories up to three orders of magnitude faster with improved accuracy compared to other commonly used algorithms. Further, we demonstrate the utility of DISC algorithm to probe cooperativity between multiple binding events in the cyclic nucleotide binding domains of HCN pacemaker channel. Given the flexible and efficient nature of DISC, we anticipate it will be a powerful tool for unsupervised processing of high-throughput data across a range of single-molecule experiments.

Classification of dynamical diffusion states in single molecule tracking microscopy.

Project description:Single molecule tracking of membrane proteins by fluorescence microscopy is a promising method to investigate dynamic processes in live cells. Translating the trajectories of proteins to biological implications, such as protein interactions, requires the classification of protein motion within the trajectories. Spatial information of protein motion may reveal where the protein interacts with cellular structures, because binding of proteins to such structures often alters their diffusion speed. For dynamic diffusion systems, we provide an analytical framework to determine in which diffusion state a molecule is residing during the course of its trajectory. We compare different methods for the quantification of motion to utilize this framework for the classification of two diffusion states (two populations with different diffusion speed). We found that a gyration quantification method and a Bayesian statistics-based method are the most accurate in diffusion-state classification for realistic experimentally obtained datasets, of which the gyration method is much less computationally demanding. After classification of the diffusion, the lifetime of the states can be determined, and images of the diffusion states can be reconstructed at high resolution. Simulations validate these applications. We apply the classification and its applications to experimental data to demonstrate the potential of this approach to obtain further insights into the dynamics of cell membrane proteins.

A Reliable Machine Learning Approach applied to Single-Cell Classification in Acute Myeloid Leukemia.

Project description:Machine Learning research applied to the medical field is increasing. However, few of the proposed approaches are actually deployed in clinical settings. One reason is that current methods may not be able to generalize on new unseen instances which differ from the training population, thus providing unreliable classifications. Approaches to measure classification reliability could be useful to assess whether to trust prediction on new cases. Here, we propose a new reliability measure based on the similarity of a new instance to the training set. In particular, we evaluate whether this example would be selected as informative by an instance selection method, in comparison with the available training set. We show that this method distinguishes reliable examples, for which we can trust the classifier's prediction, from unreliable ones, both on simulated data and in a real-case scenario, to distinguish tumor and normal cells in Acute Myeloid Leukemia patients.

Tweezepy: A Python package for calibrating forces in single-molecule video-tracking experiments.

Project description:Single-molecule force spectroscopy (SMFS) instruments (e.g., magnetic and optical tweezers) often use video tracking to measure the three-dimensional position of micron-scale beads under an applied force. The force in these experiments is calibrated by comparing the bead trajectory to a thermal motion-based model with the drag coefficient, γ, and trap spring constant, κ, as parameters. Estimating accurate parameters is complicated by systematic biases from spectral distortions, the camera exposure time, parasitic noise, and least-squares fitting methods. However, while robust calibration methods exist that correct for these biases, they are not always used because they can be complex to implement computationally. To address this barrier, we present Tweezepy: a Python package for calibrating forces in SMFS video-tracking experiments. Tweezepy uses maximum likelihood estimation (MLE) to estimate parameters and their uncertainties from a single bead trajectory via the power spectral density (PSD) and Allan variance (AV). It is well-documented, fast, easy to use, and accounts for most common sources of biases in SMFS video-tracking experiments. Here, we provide a comprehensive overview of Tweezepy's calibration scheme, including a review of the theory underlying thermal motion-based parameter estimates, a discussion of the PSD, AV, and MLE, and an explanation of their implementation.

Bayesian Inference: The Comprehensive Approach to Analyzing Single-Molecule Experiments.

Project description:Biophysics experiments performed at single-molecule resolution provide exceptional insight into the structural details and dynamic behavior of biological systems. However, extracting this information from the corresponding experimental data unequivocally requires applying a biophysical model. In this review, we discuss how to use probability theory to apply these models to single-molecule data. Many current single-molecule data analysis methods apply parts of probability theory, sometimes unknowingly, and thus miss out on the full set of benefits provided by this self-consistent framework. The full application of probability theory involves a process called Bayesian inference that fully accounts for the uncertainties inherent to single-molecule experiments. Additionally, using Bayesian inference provides a scientifically rigorous method of incorporating information from multiple experiments into a single analysis and finding the best biophysical model for an experiment without the risk of overfitting the data. These benefits make the Bayesian approach ideal for analyzing any type of single-molecule experiment.
