Project description:Nitrogen (N) is one of the key nutrients supplied in agricultural production worldwide. Over-fertilization can have negative influences on the field and the regional level (e.g., agro-ecosystems). Remote sensing of the plant N of field crops presents a valuable tool for the monitoring of N flows in agro-ecosystems. Available data for validation of satellite-based remote sensing of N is scarce. Therefore, in this study, field spectrometer measurements were used to simulate data of the Sentinel-2 (S2) satellites developed for vegetation monitoring by the ESA. The prediction performance of normalized ratio indices (NRIs), random forest regression (RFR) and Gaussian processes regression (GPR) for plant-N-related traits was assessed on a diverse real-world dataset including multiple crops, field sites and years. The plant N traits included the mass-based N measure, N concentration in the biomass (Nconc), and an area-based N measure approximating the plant N uptake (NUP). Spectral indices such as normalized ratio indices (NRIs) performed well, but the RFR and GPR methods outperformed the NRIs. Key spectral bands for each trait were identified using the RFR variable importance measure and the Gaussian processes regression band analysis tool (GPR-BAT), highlighting the importance of the short-wave infrared (SWIR) region for estimation of plant Nconc-and to a lesser extent the NUP. The red edge (RE) region was also important. The GPR-BAT showed that five bands were sufficient for plant N trait and leaf area index (LAI) estimation and that a surplus of bands effectively reduced prediction performance. A global sensitivity analysis (GSA) was performed on all traits simultaneously, showing the dominance of the LAI in the mixed remote sensing signal. To delineate the plant-N-related traits from this signal, regional and/or national data collection campaigns producing large crop spectral libraries (CSL) are needed. An improved database will likely enable the mapping of N at the agro-ecosystem level or for use in precision farming by farmers in the future.

Project description:Probabilistic record linkage is a process used to bring together person-based records from within the same dataset (de-duplication) or from disparate datasets using pairwise comparisons and matching probabilities. The linkage strategy and associated match probabilities are often estimated through investigations into data quality and manual inspection. However, as privacy-preserved datasets comprise encrypted data, such methods are not possible. In this paper, we present a method for estimating the probabilities and threshold values for probabilistic privacy-preserved record linkage using Bloom filters.Our method was tested through a simulation study using synthetic data, followed by an application using real-world administrative data. Synthetic datasets were generated with error rates from zero to 20% error. Our method was used to estimate parameters (probabilities and thresholds) for de-duplication linkages. Linkage quality was determined by F-measure. Each dataset was privacy-preserved using separate Bloom filters for each field. Match probabilities were estimated using the expectation-maximisation (EM) algorithm on the privacy-preserved data. Threshold cut-off values were determined by an extension to the EM algorithm allowing linkage quality to be estimated for each possible threshold. De-duplication linkages of each privacy-preserved dataset were performed using both estimated and calculated probabilities. Linkage quality using the F-measure at the estimated threshold values was also compared to the highest F-measure. Three large administrative datasets were used to demonstrate the applicability of the probability and threshold estimation technique on real-world data.Linkage of the synthetic datasets using the estimated probabilities produced an F-measure that was comparable to the F-measure using calculated probabilities, even with up to 20% error. Linkage of the administrative datasets using estimated probabilities produced an F-measure that was higher than the F-measure using calculated probabilities. Further, the threshold estimation yielded results for F-measure that were only slightly below the highest possible for those probabilities.The method appears highly accurate across a spectrum of datasets with varying degrees of error. As there are few alternatives for parameter estimation, the approach is a major step towards providing a complete operational approach for probabilistic linkage of privacy-preserved datasets.

Project description:Substantial efforts have been made to identify crop types by region, but few studies have been able to classify crops in early season, particularly in regions with heterogeneous cropping patterns. This is because image time series with both high spatial and temporal resolution contain a number of irregular time series, which cannot be identified by most existing classifiers. In this study, we firstly proposed an improved artificial immune network (IAIN), and tried to identify major crops in Hengshui, China at early season using IAIN classifier and short image time series. A time series of 15-day composited images was generated from 10 m spatial resolution Sentinel-1 and Sentinel-2 data. Near-infrared (NIR) band and normalized difference vegetation index (NDVI) were selected as optimal bands by pair-wise Jeffries-Matusita distances and Gini importance scores calculated from the random forest algorithm. When using IAIN to identify irregular time series, overall accuracy of winter wheat and summer crops were 99% and 98.55%, respectively. We then used the IAIN classifier and NIR and NDVI time series to identify major crops in the study region. Results showed that winter wheat could be identified 20 days before harvest, as both the producer's accuracy (PA) and user's accuracy (UA) values were higher than 95% when an April 1-May 15 time series was used. The PA and UA of cotton and spring maize were higher than 95% with image time series longer than April 1-August 15. As spring maize and cotton mature in late August and September-October, respectively, these two crops can be accurately mapped 4-6 weeks before harvest. In addition, summer maize could be accurately identified after August 15, more than one month before harvest. This study shows the potential of IAIN classifier for dealing with irregular time series and Sentinel-1 and Sentinel-2 image time series at early-season crop type mapping, which is useful for crop management.

Project description:Remote sensing can be used to map tillage practices at large spatial and temporal scales. However, detecting such management practices in smallholder systems is challenging given that the size of fields is smaller than historical readily-available satellite imagery. In this study we used newer, higher-resolution satellite data from Sentinel-1, Sentinel-2, and Planet to map tillage practices in the Eastern Indo-Gangetic Plains in India. We specifically tested the classification performance of single sensor and multiple sensor random forest models, and the impact of spatial, temporal, or spectral resolution on classification accuracy. We found that when considering a single sensor, the model that used Planet imagery (3 m) had the highest classification accuracy (86.55%) while the model that used Sentinel-1 data (10 m) had the lowest classification accuracy (62.28%). When considering sensor combinations, the model that used data from all three sensors achieved the highest classification accuracy (87.71%), though this model was not statistically different from the Planet only model when considering 95% confidence intervals from bootstrap analyses. We also found that high levels of accuracy could be achieved by only using imagery from the sowing period. Considering the impact of spatial, temporal, and spectral resolution on classification accuracy, we found that improved spatial resolution from Planet contributed the most to improved classification accuracy. Overall, it is possible to use readily-available, high spatial resolution satellite data to map tillage practices of smallholder farms, even in heterogeneous systems with small field sizes.

Project description:The lack of georeferencing in geospatial datasets hinders the accomplishment of scientific studies that rely on accurate data. This is particularly concerning in the field of health sciences, where georeferenced data could lead to scientific results of great relevance to society. The Brazilian health systems, especially those for Notifiable Diseases, in practice do not register georeferenced data; instead, the records indicate merely the municipality in which the event occurred. Typically in data-driven modeling, accurate disease prediction models based on occurrence requires socioenvironmental characteristics of the exact location of each event, which is often unavailable. To enrich the expressiveness of data-driven models when the municipality of the event is the best available information, we produced datasets with statistical characterization of all 5,570 Brazilian municipalities in 642 layers of thematic data that represent the natural and artificial characteristics of the municipalities' landscapes over time. This resulted in a collection of datasets comprising a total of 11,556 descriptive statistics attributes for each municipality.

Project description:A near-global framework for automated training data generation and land cover classification using shallow machine learning with low-density time series imagery does not exist. This study presents a methodology to map nine-class, six-class, and five-class land cover using two dates (winter and non-winter) of a Sentinel-2 granule across seven international sites. The approach uses a series of spectral, textural, and distance decision functions combined with modified ancillary layers (such as global impervious surface and global tree cover) to create binary masks from which to generate a balanced set of training data applied to a random forest classifier. For the land cover masks, stepwise threshold adjustments were applied to reflectance, spectral index values, and Euclidean distance layers, with 62 combinations evaluated. Global (all seven scenes) and regional (arid, tropics, and temperate) adaptive thresholds were computed. An annual 95th and 5th percentile NDVI composite was used to provide temporal corrections to the decision functions, and these corrections were compared against the original model. The accuracy assessment found that the regional adaptive thresholds for both the two-date land cover and the temporally corrected land cover could accurately map land cover type within nine-class (68.4% vs. 73.1%), six-class (79.8% vs. 82.8%), and five-class (80.1% vs. 85.1%) schemes. Lastly, the five-class and six-class models were compared with a manually labeled deep learning model (Esri), where they performed with similar accuracies (five classes: Esri 80.0 ± 3.4%, region corrected 85.1 ± 2.9%). The results highlight not only performance in line with an intensive deep learning approach, but also that reasonably accurate models can be created without a full annual time series of imagery.

Project description:Cover crops are a critical agricultural practice that can improve soil quality, enhance crop yields, and reduce nitrogen and phosphorus losses from farms. Yet there is limited understanding of the extent to which cover crops have been adopted across large spatial and temporal scales. Remote sensing offers a low-cost way to monitor cover crop adoption at the field scale and at large spatio-temporal scales. To date, most studies using satellite data have mapped the presence of cover crops, but have not identified specific cover crop species, which is important because cover crops of different plant functional types (e.g., legumes, grasses) perform different ecosystem functions. Here we use Sentinel-2 satellite data and a random forest classifier to map the cover crop species cereal rye and red clover, which represent grass and legume functional types, in the River Raisin watershed in southeastern Michigan. Our maps of agricultural landcover across this region, including the two cover crop species, had moderate to high accuracies, with an overall accuracy of 83%. Red clover and cereal rye achieved F1 scores that ranged from 0.7 to 0.77, and user's and producer's accuracies that ranged from 63.3% to 86.2%. The most common misclassification of cover crops was fallow fields with remaining crop stubble, which often looked similar because these cover crop species are typically planted within existing crop stubble, or interseeded into a grain crop. We found that red-edge bands and images from the end of April and early July were the most important for classification accuracy. Our results demonstrate the potential to map individual cover crop species using Sentinel-2 imagery, which is critical for understanding the environmental outcomes of increasing crop diversity on farms.

Project description:Above-ground biomass (AGB) is a trait with much potential for exploitation within wheat breeding programs and is linked closely to canopy height (CH). However, collecting phenotypic data for AGB and CH within breeding programs is labor intensive, and in the case of AGB, destructive and prone to assessment error. As a result, measuring these traits is seldom a priority for breeders, especially at the early stages of a selection program. LiDAR has been demonstrated as a sensor capable of collecting three-dimensional data from wheat field trials, and potentially suitable for providing objective, non-destructive, high-throughput estimates of AGB and CH for use by wheat breeders. The current study investigates the deployment of a LiDAR system on a ground-based high-throughput phenotyping platform in eight wheat field trials across southern Australia, for the non-destructive estimate of AGB and CH. LiDAR-derived measurements were compared to manual measurements of AGB and CH collected at each site and assessed for their suitability of application within a breeding program. Correlations between AGB and LiDAR Projected Volume (LPV) were generally strong (up to r = 0.86), as were correlations between CH and LiDAR Canopy Height (LCH) (up to r = 0.94). Heritability (H2) of LPV (H2 = 0.32-0.90) was observed to be greater than, or similar to, the heritability of AGB (H2 = 0.12-0.78) for the majority of measurements. A similar level of heritability was observed for LCH (H2 = 0.41-0.98) and CH (H2 = 0.49-0.98). Further to this, measurements of LPV and LCH were shown to be highly repeatable when collected from either the same or opposite direction of travel. LiDAR scans were collected at a rate of 2,400 plots per hour, with the potential to further increase throughput to 7,400 plots per hour. This research demonstrates the capability of LiDAR sensors to collect high-quality, non-destructive, repeatable measurements of AGB and CH suitable for use within both breeding and research programs.

Project description:BackgroundThe Approximate Bayesian Computation (ABC) approach has been used to infer demographic parameters for numerous species, including humans. However, most applications of ABC still use limited amounts of data, from a small number of loci, compared to the large amount of genome-wide population-genetic data which have become available in the last few years.ResultsWe evaluated the performance of the ABC approach for three 'population divergence' models - similar to the 'isolation with migration' model - when the data consists of several hundred thousand SNPs typed for multiple individuals by simulating data from known demographic models. The ABC approach was used to infer demographic parameters of interest and we compared the inferred values to the true parameter values that was used to generate hypothetical "observed" data. For all three case models, the ABC approach inferred most demographic parameters quite well with narrow credible intervals, for example, population divergence times and past population sizes, but some parameters were more difficult to infer, such as population sizes at present and migration rates. We compared the ability of different summary statistics to infer demographic parameters, including haplotype and LD based statistics, and found that the accuracy of the parameter estimates can be improved by combining summary statistics that capture different parts of information in the data. Furthermore, our results suggest that poor choices of prior distributions can in some circumstances be detected using ABC. Finally, increasing the amount of data beyond some hundred loci will substantially improve the accuracy of many parameter estimates using ABC.ConclusionsWe conclude that the ABC approach can accommodate realistic genome-wide population genetic data, which may be difficult to analyze with full likelihood approaches, and that the ABC can provide accurate and precise inference of demographic parameters from these data, suggesting that the ABC approach will be a useful tool for analyzing large genome-wide datasets.

Project description:UnlabelledNew applications of next-generation sequencing technologies use pools of DNA from multiple individuals to estimate population genetic parameters. However, no publicly available tools exist to analyse single-nucleotide polymorphism (SNP) calling results directly for evolutionary parameters important in detecting natural selection, including nucleotide diversity and gene diversity. We have developed SNPGenie to fill this gap. The user submits a FASTA reference sequence(s), a Gene Transfer Format (.GTF) file with CDS information and a SNP report(s) in an increasing selection of formats. The program estimates nucleotide diversity, distance from the reference and gene diversity. Sites are flagged for multiple overlapping reading frames, and are categorized by polymorphism type: nonsynonymous, synonymous, or ambiguous. The results allow single nucleotide, single codon, sliding window, whole gene and whole genome/population analyses that aid in the detection of positive and purifying natural selection in the source population.Availability and implementationSNPGenie version 1.2 is a Perl program with no additional dependencies.
