The complete mitochondrial genome of Taiwan slug-eating snake (Pareas formosensis) and phylogenetic analysis

ABSTRACT: Abstract We report the complete mitochondrial genome (mtDNA) of Pareas formosensis (Squamata: Colubridae). This circular mtDNA is 17,703 bp in size and consists of 13 protein-coding genes, 22 transfer RNAs, 2 ribosomal RNAs, and 2 non-coding sequence (D-loop). The total of mtDNA was composition of 57.26% A + T and 42.74% G + C (T: 25.21%, C: 28.84%, A: 32.05%, G: 13.90%). The phylogenetic analysis revealed that P. formosensis formed a clade with other species of Pareas. This mtDNA sequence of P. formosensis provides useful data for studying the population genetics and phylogeography of Colubridae.

Mitochondrial genome of the Boulenger's Slug-eating snake Pareas boulengeri (Serpentes: Pareidae).

Project description:The Boulenger's Slug-eating snake Pareas boulengeri is a species of snake in the family Pareidae. The complete mitochondrial genome sequence (mitogenome) of this species was determined by shotgun sequencing. The total length of mitogenome is 16,778 bp and contains 13 protein-coding genes, 22 tRNA genes, two ribosome RNA genes, and two control regions (CR). Its base composition was 31.6% for A, 24.6% for T, 14.5% for G and 29.3% for C. All the protein-coding genes in P. boulengeri were distributed on the H-strand, except for the ND6 subunit gene and eight tRNA genes which were encoded on the L-strand. The phylogenetic tree of P. boulengeri and 13 other related species was reconstructed using the maximum-likelihood (ML) method. The DNA data presented here will be useful to study the evolutionary relationships of P. boulengeri.

The complete mitochondrial genome for Stanley's slug snake Pareas stanleyi (Serpentes: Pareidae) by next-generation sequencing.

Project description:The complete mitochondrial DNA (mtDNA) for Pareas stanleyi was determined in this study. The length of complete mtDNA was 18,932 bp, including 13 protein-coding genes (PCGs) (COI-III, ND1-6, ND4L, ATP6, ATP8 and CYTB), 23 tRNA genes, 2 rRNA genes, a L-chain replication-initiating non-coding region (NCR) and 2 control regions. The overall base composition of the sequence is 24.76% of T, 29.20% of C, 30.87% of A, and 15.16% of G, with a total A + T content of 55.63%. The phylogenetic tree showed that P. stanleyi had a close relationship with the other two species (P. boulengeri and P. formosensis) from the genus Pareas.

Complete mitochondrial genome sequence and phylogenetic analysis of the Taiwan tai Argyrops bleekeri (Spariformes: Sparidae).

Project description:In this study, the complete mitochondrial genome of the Taiwan tai Argyrops bleekeri was determined for the first time by next-generation sequencing. The circular mtDNA molecule was 16,646 bp in size and the overall base composition was A (27.77%), C (28.95%), G (16.60%), and T (26.68%), with a slight bias toward A + T. The complete mitogenome encoded 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and a control region. Phylogenetic analysis based on the 13 PCGs of the Sparidae family revealed that Argyrops appears to be most closely related to Pagrus and Parargyrops, but further research is needed.

The complete mitochondrial genome study and phylogenetic analysis of Asiatic Water Snake (Fowlea piscator) using 'Next-Generation Sequencing' technology.

Project description:The first complete mitochondrial genome sequencing of Asiatic Water snake or Checkered Keelback or Fowlea piscator (=Xenochrophis piscator) was carried out using Next-Generation Sequencing technology. The complete mitochondrial genome of Asiatic Water snake is 16,999bp long with a base composition of 33% A, 28% T, 12% G and 27% C, with a GC content of 39%. Like the typical snake mitochondrial genome, F. piscator also shows relatively similar mitogenome arrangement comprising 37 genes including 13 protein-coding genes, 22 tRNA genes, two rRNA genes and two non-coding regions or a duplicated control region (D-Loop) along with an origin of replication. Nine genes including eight tRNAs and NAD6 were encoded on the Light or L-strand. Phylogenetic analyses using the complete mitochondrial genome of F. piscator demonstrate a close relationship with the family Colubridae and sub family Natricinae.

The Complete Mitogenome of Xeruca formosensis (Rathbun, 1921) (Crustacea: Brachyura: Ocypodidae), a Fiddler Crab Endemic to Taiwan, with its Phylogenetic Position in the Family.

Project description:Xeruca formosensis is a species and genus of fiddler crab endemic to Taiwan, with limited distribution in western Taiwan and the offshore Penghu Islands. This study reports the complete mitochondrial genome (mitogenome) of this species using next-generation sequencing. The mitogenome contains 15,684 bp, comprising 13 protein-coding genes, 22 tRNAs, 2 ribosomal RNAs and a 750-bp intergenic space (control region). The nucleotide composition is biased toward A+T (69.4%). A phylogenetic analysis based on the concatenated protein-coding genes showed that the genera Xeruca Shih, 2015 and Tubuca Bott, 1973 are sister to each other. In addition, the phylogeny of the 16 available mitogenomes in the family Ocypodidae also supports the current systematics of this family based on one nuclear and two mitochondrial markers. As this species inhabits high intertidal mudflats with high temperature and high salinity, mitogenome analyses may help us understand the mechanisms of adaptation to extreme environments, as well as the connectivity of metapopulations based on mitogenomes from different populations.

The complete mitochondrial genome of the Oriental sea slug: Chromodoris orientalis (Nudibranchia, Chromodorididae).

Project description:The mitogenome sequence of sea slug, Chromodoris orientalis (Nudibranchia, Chromodorididae), has been decoded for the first time by coverage genome sequencing method. The overall base composition of C. orientalis mitogenome is 30.5% for A, 14.7% for C, 18.0% for G and 36.9% for T, and has low GC content 32.6%. The assembled mitogenome, consisting of 14,266 bp, has unique 13 protein-coding genes, 22 transfer RNAs, and two ribosomal RNAs genes. The C. orientalis mitogenome has the common mitogenome gene order and feature of Nudipleura (a clade of sea slugs and sea snails). The complete mitogenome of C. orientalis provides essential and important DNA molecular data for further phylogenetic and evolutionary analysis for sea slugs and sea snails.

The mitochondrial genome of the semi-slug Omalonyx unguis (Gastropoda: Succineidae) and the phylogenetic relationships within Stylommatophora.

Project description:Here we report the first complete mitochondrial genome of the semi-slug Omalonyx unguis (d'Orbigny, 1836) (Gastropoda: Succineidae). Sequencing was performed on a specimen from Argentina. Assembly was performed using Sanger data and Illumina next generation sequencing (NGS). The mitogenome was 13,984 bp in length and encoded the 37 typical Metazoan genes. A potential origin for mitochondrial DNA replication was found in a non-coding intergenic spacer (49 bp) located between cox3 and tRNA-Ile genes, and its secondary structure was characterized. Secondary structure models of the tRNA genes of O. unguis largely agreed with those proposed for other mollusks. Secondary structure models for the two rRNA genes were also obtained. To our knowledge, the 12S-rRNA model derived here is the first complete one available for mollusks. Phylogenetic analyses based on the mitogenomes of O. unguis and 37 other species of Stylommatophora were performed using amino acid sequences from the 13 protein-coding genes. Our results located Succineoidea as a sister group of Helicoidea + Urocoptoidea, similar to previous studies based on mitochondrial genomes. The gene arrangement of O. unguis was identical to that reported for another species of Succineoidea. The unique rearrangements observed for this group within Stylommatophora, may constitute synapomorphies for the superfamily.
