Characterization of the complete chloroplast genome of Quercus acrodonta (Fagaceae).

ABSTRACT: Quercus acrodonta Seemen is an East Asian evergreen oak tree species belonging to the Quercus section Ilex. Here, we assembled and annotated the complete chloroplast (cp) genome of the species. The circular genome is 161,105 bp in size, presenting a typical quadripartite structure including two copies of inverted repeat (IR) regions (25,864 bp), one large single-copy (LSC) region (90,357 bp), and one small single-copy (SSC) region (19,020 bp). A total of 131 genes are encoded, including 85 protein-coding genes (PCGs), 38 tRNAs, and eight rRNAs. Phylogenetic analysis based on cp genome sequences of 18 Quercus species indicated that Q. acrodonta was more closely related to Q. phillyraeoides.

Project description:The complete chloroplast genome of Quercus virginiana was sequenced with Illumina HiSeq 2000 platform. It was a typical quadruple structure as other plants of Quercus with 161,221 bp in length, including a large single-copy (LSC: 90,553 bp) region and a small single-copy (SSC: 19,016 bp) which were separated by a pair of inverted repeats (IRa, b: 25,826 bp) region. The overall GC content is 36.9%. A total of 131 genes was annotated which contained 86 protein-coding genes including the Trans splicing gene of rps12, 37 tRNA genes, and 8 rRNA genes. ML phylogenetic analysis compared with 17 expressed chloroplast genomes revealed that Q. virginiana was a sister to other species of Quercus, which were grouped together with five species of Section Quercus and another 12 species of Quercus were divided into another group.

Project description:Quercus gilva is classified as the national second-class protective tree species in China and is widely distributed in Middle East Asia. We determined the complete chloroplast genome sequence for Q. gilva using Illumina sequencing data. The complete chloroplast sequence is 160,763 bp, including large single-copy (LSC) region of 90,292 bp, small single-copy (SSC) region of 18,831 bp, and a pair of invert repeats (IR) regions of 25,820 bp. Plastid genome contains 128 genes, 80 protein-coding genes, 40 tRNA genes, and 8 rRNA genes. Phylogenetic analysis based on 26 chloroplast genomes indicates that Q. gilva is closely related to Q. sichourensis in Fagaceae.

Project description:Quercus myrsinifolia Blume is an evergreen oak tree species native to East Asia, and is also one of the dominant trees of subtropical evergreen broad-leaved forests. In this study, we sequenced and analysed the complete chloroplast (cp) genome of the species. The circular genome is 160,803 bp in size, consisting of two copies of inverted repeat (IR) regions of 25,840 bp, one large single-copy (LSC) region of 90,223 bp, and one small single-copy (SSC) region of 18,900 bp. It encodes a total of 114 unique genes, including 80 protein-coding genes, 30 tRNA genes, and four rRNA genes. Phylogenetic analysis based on 30 cp genome sequences indicated that Q. myrsinifolia was among the members of section Cyclobalanopsis, and was most closely related to Q. sichourensis.

In this study, we assembled the complete chloroplast genome of Q. phillyraeoides based on sequencing data. The genome was circular and 161,384 bp in length, consisting of a large single-copy region (90,617 bp), small single-copy region (19,035 bp), and two short inverted repeat regions (25,866 bp). We found that the cp genome encodes for 131 genes, including 85 protein-coding genes (PCGs), 8 rRNA genes, and 37 tRNA genes. The results of the phylogenetic analysis of the complete cp genome sequence illustrated that Q. phillyraeoides is a member of the section Quercus and it is most closely related to Q. tarokoensis.

Project description:Quercus turbinella (section Quercus; Fagaceae) is an evergreen shrub characteristic in central Arizona and it concerns one of the most abundant and economically important genera of Quercus in the Northern Hemisphere. Here, we have sequenced the complete chloroplast genome to provide insight into the phylogenetic relationship of Q. turbinella. The whole genome is 161,208 bp in length with two inverted repeat regions of 25,827 bp each, which separate a large single-copy region of 90,552 bp and a small single-copy region of 19,002 bp. A total of 136 genes were annotated, including 88 protein-coding genes, eight ribosomal RNAs, and 40 transfer RNAs. The result of the maximum-likelihood phylogenetic analysis strongly suggested that Quercus turbinella had a close relationship to Quercus macrocarpa with strong bootstrap support.

Complete mitochondrial genome of Quercus variabilis (Fagales, Fagaceae).

Project description:Quercus variabilis (Chinese cork oak) is an economically valuable oak as the source of industrial cork, which was widely distributed in eastern Asia. In this study, the complete mitochondrial genome of Q. variabilis was sequenced using the Illumina Hiseq and PacBio Sequel technique. The mitogenome is 412,886 bp in length and the GC content is 45.76%. The genome consists of 36 protein-coding genes, 3 ribosomal-RNA genes, and 21 transfer-RNA genes. Phylogenetic analysis based on protein-coding genes showed that Q. variabilis was close to the species in the Cucurbitaceae family.
